Direct visualization of MicroRNA in vivo via an intelligent MnO2-carried catalytic DNA machine

Xiang Ran,Zhen Liu,Zhenzhen Wang,Fang Pu,Jinsong Ren,Xiaogang Qu

High sensitive detection and monitoring of miRNAs in living cells have obtained considerable attention for clinical diagnosis of diseases. However, there are still enormous challenges for developing new method of quantification of miRNA in vivo. Herein, an intelligent MnO 2 -carried catalytic DNA machine (MCDM) was constructed for direct visualization of MicroRNAs in vivo with high selectivity and extremely low detection limit. MnO 2 nanosheets were used as a degradable carrier to introduce the DNA machine into cells. Benefiting from the enhanced permeability and retention (EPR) effect, the MnO 2 -carried probes could accumulate in tumor tissue, realizing a direct visualization of low concentration of miR-21 in the tumor of living animals in situ.

One-pot target-triggered catalytic DNA assembly for PEC nucleic acid assay based on GDY/CuSe modified electrode

Shenghao Zhang,Meiling Zhang,Yinhao Zhang,Yingxia Zong,Xu Hun

Here, we designed a catalytic DNA assembly (CDA) amplification strategy to construct a photoelectrochemical (PEC) assay to detect the specific target F3L-gene of Monkeypox Virus (MPXV). Graphdiyne (GDY) and CuSe were synthesized by a surface-assisted deprotection/polymerization method and hydrothermal method, respectively. Then AuNPs and GDY/CuSe nanocomposites were modified on the surface of gold electrode (GE). The hairpin DNA4 (H4) was incubated onto the surface of the electrode by Au-S bond. When the target was present, the CDA was occurred by hairpin DNA1 (H1) and hairpin DNA2 (H2). Then, DNA3 (H3) hybridized with the single stranded region of H1-H2 complex, formed a site that can be hydrolyzed by exonuclease III, led to exonuclease III hydrolysis of DNA and to release the H3 primer (H3P). H3 further opened H4 and triggered a subsequent CDA reaction, ultimately formed a Y-shaped DNA structure on the electrode surface with the help of DNA5 (H5) and DNA6 (H6). The two end sequences of H4 and H6, which constituted the Y-shaped structure, were designed as split H3P fragments. They can be used as primers to trigger CDA reactions for more efficient and characteristic autocatalytic signal amplification. The Y-shaped structure carried H5-ALP, and catalyzed phosphonoxyphenol ( o -PP) to generate benzene-1,2-diol (CA), which could enhance the PEC signal. The linear range is 0.1 fM-10.0 pM with the detection limit of 0.05 fM (3S/N) for MPXV.

Target-triggered catalytic hairpin assembly and TdT-catalyzed DNA polymerization for amplified electronic detection of thrombin in human serums

Kai Shi,Baoting Dou,Jianmei Yang,Ruo Yuan,Yun Xiang

Specific and sensitive detection of protein biomarkers is of great importance in biomedical and bioanalytical applications. In this work, a dual amplified signal enhancement approach based on the integration of catalytic hairpin assembly (CHA) and terminal deoxynucleotidyl transferase (TdT)-mediated in situ DNA polymerization has been developed for highly sensitive and label-free electrochemical detection of thrombin in human serums. The presence of the target thrombin leads to the unfolding and capture of a significant number of hairpin signal probes with free 3′-OH termini on the sensor electrode . Subsequently, TdT can catalyze the elongation of the signal probes and formation of many G-quadruplex sequence replicates with the presence of dGTP and dATP at a molar ratio of 6:4. These G-quadruplex sequences bind hemin and generate drastically amplified current response for sensitive detection of thrombin in a completely label-free fashion. The sensor shows a linear range of 0.5   pM–10.0   nM and a detection limit of 0.12   pM for thrombin. Moreover, the developed sensor can selectively discriminate the target thrombin against other non-target proteins and can be employed to monitor thrombin in human serum samples.

Regulation of Catalytic DNA Activities with Thermosensitive Gold Nanoparticle Surfaces

Fengyun Li,Qi Gao,Mingjie Yang,Weiwei Guo

The regulation of the activities of catalytic DNA is of great importance in many applications, especially in biosensing, controllable drug carriers, and gene therapy. In this work, the surfaces of gold nanoparticles (AuNPs) are simultaneously modified with a thermoresponsive polymer, poly(N-isopropylacrylamide) (pNIPAM), and catalytic DNA to form thermosensitive catalytic DNA/pNIPAM/AuNP systems. The thermosensitive pNIPAM on the surfaces of AuNPs enables the temperature-controlled catalytic activities of the system in a narrow temperature range. The catalytic DNA/pNIPAM/AuNP system exhibits almost no catalytic activity at temperatures below the lower critical solution temperature (LCST) of pNIPAM and become highly catalytic when the temperature is higher than the LCST. Two kinds of catalytic DNA, the entropy-driven DNA catalytic network and the Mg2+-dependent DNAzyme, were chosen as model catalytic systems, and the results showed that the regulation of catalytic activities for both systems was achieved efficiently. These systems may have important potentials in future biosensing and biomedical applications.

Signal-on electrochemical detection of antibiotics based on exonuclease III-assisted autocatalytic DNA biosensing platform

Hongzhi Wang,Yu Wang,Su Liu,Jinghua Yu,Yuna Guo,Ying Xu,Jiadong Huang

In this work, a novel electrochemical DNA sensor based on exonuclease III (Exo III)-assisted autocatalytic DNA biosensing platform for ultrasensitive detection of antibiotics has been reported. When the arched probe was challenged with target, the released primer caused by the specific recognition of the aptamer and target antibiotics hybridized with the 3′-protruding terminus in the HP1. Then, Exo III could catalyze the stepwise removal of mononucleotides from this flat terminus, resulting in the release of the primer and trigger. As a secondary target, trigger could replace Helper from the 5′-MB labeled HP2, and HP2 formed a “close” probe structure, confining MB close to the electrode surface for efficient electron transfer. To our best knowledge, such work is the first report about Exo III-assisted autocatalytic DNA biosensing platform combing with signal-on sensing strategy, which has been utilized for quantitative determination of antibiotics. It would be further used as a general strategy associated with more analytical techniques toward the detection of a wide spectrum of analytes. Thus, it holds great potential for the development of ultrasensitive biosensing platform for the applications in bioanalysis, disease diagnostics, and clinical biomedicine.

Programmable PCR-like Nonenzymatic DNA Molecular Circuit for Split-Free Autocatalytic Amplification

Ting Li,Tat San Lau,Junyou Li,Kaiqi Hu,Man Lung Lee,Pin You Chen,Chi Chiu Wang,Hung-Wing Li

Nonenzymatic autocatalytic DNA circuits, capable of exponential signal amplification, exhibit superior amplification efficiency compared to traditional single or cascade DNA amplification circuits, which offer only linear or quadratic signal amplification. However, autocatalytic DNA circuits are currently limited by complicated splitting designs, low autocatalytic efficiency, the need for additional probes, and a lack of universal design principles. Herein, we developed a PCR-like split-free autocatalytic amplification (SAA) DNA circuit with a simple design but extraordinary autocatalytic efficiency for effective biosensing. The SAA system could consecutively perform multiple cycles of a three-step process upon initiation, target recognition, replicating, and recycling, which is programmed to mimic the basic three reaction steps of PCR and constantly yield numerous new split-free target replicates to expedite the whole reaction, ultimately producing an exponentially amplified signal. The PCR-like sigmoidal kinetics, the ability to accurately execute the programmed instructions, and the high autocatalytic capability of the SAA system are demonstrated, which achieves the same target replication as the PCR but without the need for enzymes and precise control of temperature. The SAA circuit, characterized by exponential signal amplification, simple design, and minimal components, offers a promising approach for developing highly efficient universal DNA circuits. This enables the analysis of low-abundance biomarkers with minimal signal leakage, holding significant potential for biochemical research and clinical diagnosis.

A Dual-Recognition Fluorescence Enzyme-Linked Immunosorbent Assay for Specific Detection of Intact Lipid Nanoparticles via a Localized Scaffolding Autocatalytic DNA Circuit Amplifier

Yexin Hu,Yuqing Cui,Zhemeng Zhang,Xinyi Zhang,Xiao Ma,Zhou Qiao,Feng Zheng,Feng Feng,Wenyuan Liu,Lingfei Han

Lipid nanoparticles (LNPs) are emerging as one of the most promising drug delivery systems. The long-circulating effect of intact LNPs (i-LNPs) is the key to efficacy and toxicity in vivo. However, the significant challenge is specific and sensitive detection of i-LNPs. Herein, a dual-recognition fluorescence enzyme-linked immunosorbent assay (DR-FELISA) was developed to directly isolate and detect i-LNPs by combining dual-recognition separation with a one-step signal amplification strategy. The microplates captured and enriched i-LNPs through antibody–antigen reaction. Dual-chol probes were spontaneously introduced into the lipid bilayer of captured i-LNPs, converting the detection of i-LNPs into the detection of double-cholesterol probes. Finally, the end of the dual-chol probes initiated the localized scaffolding autocatalytic DNA circuits (SADC) system for further signal amplification. The SADC system provides a sensitive and efficient amplifier through localized network structures and self-assembled triggers. Simultaneous recognition of i-LNPs surface PEG-lipid and lipid bilayer structures significantly eliminates interference from biological samples. i-LNPs were detected with high selectivity, ranging from 0.2 to 1.25 mg/mL with a limit of detection of 0.1 mg/mL. Moreover, this method allows the isolation and quantitative analysis of different formulations of i-LNPs in serum samples with a satisfactory recovery rate ranging from 94.8 to 116.3%. Thus, the DR-FELISA method provides an advanced platform for the exclusive and sensitive detection of i-LNPs, providing new insights for the study of the quality and intracorporal process of complex formulations.
