Unraveling the flavor formation process of mellow and thick-type ripened Pu-erh tea through non-targeted metabolomics and metagenomics

Zixi Yang,Yanxia Xie,Yuanmin Zhu,Mengjie Lei,Xuemin Chen,Wenwen Jin,Chunhua Fu,Longjiang Yu

Ripened Pu-erh tea (RPT) is renowned for its distinctive flavor and health benefits. However, its complex fermentation process poses challenges in ensuring consistency in production. This study investigated RPT flavor formation through sensory evaluation, multi-omics analysis, and multivariate statistical approaches. By day 24, the tea exhibited a reddish-brown infusion and a mellow, thick taste (MT_RPT), achieving the highest sensory score (94.0, P  < 0.05). Sixteen flavor-related chemical components exhibited significant changes ( P  < 0.05). The contents of free amino acids, L -theanine, tea polyphenols, flavonoids, catechins, and thearubigins decreased. In contrast, the contents of total soluble sugars, caffeine, theobromine, epicatechin, and theabrownins (TBs) increased, reaching 74.1 mg/g, 65.38 mg/g, 3.13 mg/g, 3.33 mg/g, and 134.84 mg/g, respectively. Additionally, 33 nonvolatile metabolites (e.g., pelargonidin 3-O-glucoside, dihydroisorhamnetin, and puerarin) were significantly correlated with MT_RPT flavor (VIP > 1, |r| ≥ 0.8, P  < 0.05) and influenced by key functional microbes, including Pantoea , Aspergillus , Brachybacterium , and Staphylococcus . By day 30, the infusion darkened, and sensory scores declined (81.4, P  < 0.05), attributed to the dominance of Brevibacterium . This microbial shift reduced water-soluble pectin, free amino acids, and 11 metabolites while increasing TBs and theophylline (219.33 mg/g and 0.09 mg/g, respectively). Therefore, TBs were identified as a crucial indicator of optimal fermentation. Moreover, redundancy analysis indicated that the tea pile's central temperature, moisture content, and pH were essential fermentation parameters ( P  < 0.05). These findings deepen our understanding of MT_RPT flavor development mechanisms and provide valuable insights into precise fermentation control.

Synergetic alginate conversion by a microbial consortium of hydrolytic bacteria and methanogens

Fang Zhang,Wei Zhang,Ding-Kang Qian,Kun Dai,Mark C.M. van Loosdrecht,Raymond Jianxiong Zeng

Sludge , of which alginate-like biomaterial is a major organic component, is an increasing environmental problem. Thus, efficient anaerobic degradation of alginate provides a new method for sludge utilization. In this study, anaerobic alginate hydrolytic bacteria (AHB) were proposed to enrich with methanogens synergetically to reduce the inhibition of intermediate metabolites. The COD of produced methane reached 80.7 ± 1.9% (n = 4) of initial alginate COD. After considering the microbial growth (8%–18% of COD), a good COD balance indicated that alginate was fully consumed and the main final metabolites were methane and CO 2 . Methanogenesis could promote alginate conversion by AHB. The enriched bacteria for alginate degradation in this study were different from that of former known AHB. The metabolic pathway of alginate degradation was revealed by metagenomics , in which oligo-alginate lyase was detected in twelve bacteria, and typical carbon metabolic pathways to convert alginate to methane were identified. More studies of bacterial isolation and biofuel production are still needed in the future.

Exploring the effects of milk-enriched walnut soy sauce: Insights from GC-IMS and metagenomics approach to flavor and microbial shifts

Munguntsetseg Battur,Muhammad Aaqil,Jingchuan Zheng,Huang Xiao Lin,Bolormaa Chuluunotgon,Tserenkhand Zorigtbaatar,Cunchao Zhao,Yang Tian

This study investigates the impact of milk addition on the fermentation of walnut soy sauce, using Gas Chromatography-Ion Mobility Spectrometry (GC-IMS) and metagenomics to analyze flavor profiles and microbial dynamics. GC-IMS analysis showed significant increases in volatile compounds such as esters (ethyl acetate), aldehydes (hexanal), and alcohols (isoamyl alcohol), enhancing the aroma and taste. Metagenomic analysis revealed that milk increased microbial diversity, with Weissella and Lactobacillus dominating early fermentation. The milk-enriched soy sauce (SYM) exhibited higher amino acid nitrogen (2.67 g/L), and total nitrogen (7.18 g/L) compared to the control, indicating improved nutritional quality. Protease activity peaked at 2438.5 U/g for neutral protease, supporting efficient protein hydrolysis. Relative Odor Activity Value (ROAV) analysis identified 29 key flavor compounds, including 3-methyl butanol and ethyl 2-methyl butyrate, which contributed fruity and buttery notes to SYM. These results suggest that milk enhances microbial growth and improves both flavor and nutritional quality of walnut soy sauce.

Metagenomic analysis elucidates the dose-dependent impact of ofloxacin on sludge anaerobic fermentation for short-chain fatty acid production

Jinghua Lv,Shujia Zhang,Siqi He,Tianyu Shi,Yuge Liang,Yunbei Li,Kaili Ma

Antibiotics significantly impact the anaerobic fermentation of waste activated sludge (WAS). However, only a few studies have been conducted on the influence of ofloxacin (OFL) on the production of short-chain fatty acids (SCFAs) and its underlying mechanisms during WAS anaerobic fermentation. This study aimed to elucidate the impact of OFL on SCFA production from alkaline-pretreated WAS fermentation. The results showed that the addition of 10 mg OFL/kg SS led to a peak concentration of 2931.85 mg COD/L, resulting in a 1.1-fold increase in SCFA production compared to the control group. Further exploration revealed that OFL simultaneously promoted WAS solubilization, hydrolysis and acidification. Additionally, a low concentration of OFL increased the abundance of hydrolytic acidifying bacteria but decreased the abundance of SCFA-consuming bacteria. Metagenomic analysis revealed an enhanced abundance (103.76–134.56%) of critical genes related to extracellular hydrolysis (i.e., malZ , bglX , and degP ), membrane transport (i.e., msmX , gtsA , and gltI ), substrate metabolism (i.e., glk , glnA , and gdhA ), and SCFAs biosynthesis (i.e., ackA and fabG ) in the presence of low OFL concentration. These findings broadened our understanding regarding the influence exerted by OFL on WAS anaerobic fermentation.

Metabolomics combined with metagenomics analysis reveals the potential mechanism of Zhejiang psyllium polysaccharides against hyperuricemia in rats

Wu Dan,Niu Jingjie,Hu Jianping,Wang Hao,Kuang Haixue

This study aimed to assess the anti-hyperuricemia efficacy of Zhejiang psyllium polysaccharides (ZPP) in rats and to explore its underlying mechanism. Hyperuricemia was induced by intragastric administration of potassium oxonate, hypoxanthine, and adenine. The serum levels of uric acid (UA), creatinine (Cr), and blood urea nitrogen (BUN) were measured, and kidney pathology was examined. Serum metabolomics was employed to monitor metabolic alterations following ZPP intervention. Metagenomic analysis was conducted to investigate the impact of ZPP on the intestinal flora of hyperuricemia rats. The results showed that ZPP could significantly reduce the serum UA level in hyperuricemia rats and exhibited a certain renal protective effect. The metabolomics results indicated that ZPP regulates uric acid levels in rats with hyperuricemia and ameliorates renal pathological changes by modulating biomarkers associated with purine metabolism, amino acid metabolism, and lipid metabolism. Metagenomic research also found that ZPP could increase the relative abundance of uric acid metabolism-related probiotics, such as Limosilactobacillus reuteri and Lactobacillus murinus , thereby improving intestinal flora imbalance in rats with hyperuricemia.

Degradation of pyrene at high concentrations in sediment and the implications for the microbiome in microbial electrochemical systems

Chong Zhang,Xiaoyi Jiang,Shuai Zhang,Xian Cao,Hui Wang,Takashi Sakamaki,Xianning Li

The polycyclic aromatic hydrocarbons (PAHs) frequently accumulate in sediments, particularly those near industrial sites. The efficacy of microbial electrochemical systems (MESs) in electricity generation and PAHs degradation is intricately linked to the microbiome’s response to high contaminant levels. Metabolomics and metagenomics were applied to elucidate the impact of a high pyrene concentration on the functional structure and metabolic dynamics of sediment microbiomes within MES. In sediment with a high pyrene concentration, both the electrical output of MES and efficiency of their microbiomes in degrading organic substrates and pyrene were markedly reduced. These conditions were associated with the enrichment of PAH-degrading microorganisms, such as Hydrogenophaga and Flavobacterium . Analyses of metabolites and genetic profiles revealed that metabolic pathways were primarily influenced in MES exposed to low pyrene concentrations whereas fewer metabolic pathways were activated in MES exposed to high concentrations; instead, pathways representing functions critical for microbial survival and communication were activated as well. According to enzymatic analyses, low pyrene levels promoted carbohydrate metabolism by sediment microorganisms, whereas high levels had an inhibitory effect. An examination of electron transport enzymes revealed that intracellular electron transfer was facilitated by both low and high concentrations. However, high levels impeded enzymes associated with outer membrane electron transfer, hindering electron movement from intracellular to extracellular electron acceptors and thus negatively affecting the electrical output of MES. Our study provides crucial theoretical insight and mechanistic understanding for addressing the challenges that may be encountered when MES are used to treat pyrene-contaminated sediment near industrial sites.

Outstanding enhancement of caproate production with microwave pyrolyzed highly reductive biochar addition

Qinglian Wu,Lin Deng,Tian Lan,Hui Wang,Kaiming Wang,Huacheng Zhu,Yanping Zhou,Wanqian Guo

The integration of biochar into microbial Chain Elongation (CE) proves to be an effective tool of producing high-value bio-based products. This study innovatively applied biochar fabricated under microwave irradiation with carbon fiber cloth assistance into CE system. Results highlighted that microwave biochar achieved maximal CE efficiency yielding 8 g COD/L, with 3-fold increase to the blank group devoid of any biochar. Microwave biochar also obtained the highest substrate utilization rate of 94 %, while conventional biochar group recorded 90 % and the blank group was of 74 %. Mechanistic insights revealed that the reductive surface properties facilitated CE performance, which is relevant to fostering dominant genera of Parabacteroides , Bacteroides , and Macellibacteroides . By metagenomics, microwave biochar up-regulated functional genes and enzymes involved in CE process including ethanol oxidation, the reverse β-oxidation pathway, and the fatty acid biosynthesis pathway. This study effectively facilitated caproate production by utilizing a new microwave biochar preparation strategy.

Effect of Maillard reaction products on anaerobic digestion of waste activated sludge: Mechanisms from molecular docking and metagenomics

Yifeng Chen,Qinyuan Lu,Qian Ping,Shuang Zhang,Dunjie Li,Lin Wang,Yongmei Li

The role of Maillard reaction products (MRPs) in anaerobic digestion of the waste activated sludge (WAS) is frequently neglected. This study aimed to investigate the inhibition effect of MRPs on the anaerobic digestion of WAS under alkaline-thermal pretreatment, particularly focusing on the effects of different thermal-treatment temperatures, substrate sources, and the presence of humic acids. The results revealed that the thermal-treatment temperature played a critical role in the generation of MRPs. More refractory MRPs were generated at higher temperatures (≥130 °C), which resulted in a decrease in methane production ranging from 16.53 % to 23.11 %. Molecular docking analysis indicated that the MRPs generated from different amino acid substrates contained distinct components, including furans, pyrroles, and pyrazines, which were identified as typical refractory products. Furthermore, the inherent content of HA in WAS had no significant effect on methane production. Metagenomic analysis demonstrated a reduction in the relative abundance of Bacteroidota from 10.20 % (control) to 8.13 % (MRPs-160 °C), contributing to the influence of MRPs on the acidogenesis by disrupting the hydrolytic and fermentative activities associated with this microbial phylum. The gene expression of enzymes classified under Enzyme Commission (EC) numbers 1.8.7.3 and 1.8.98.4 was primarily inhibited in the presence of MRPs, significantly correlating with central metabolism and methane metabolism. As a result, the acetogenesis and methanogenesis in the microorganisms were affected, leading to an inhibition of anaerobic digestion. This study provides novel insights into the specific inhibitory effects of MRPs on methanogenic activity during anaerobic digestion, contributing to the mitigation of the Maillard reaction and the improvement of anaerobic digestion efficiency.

Effects of High Forage/Concentrate Diet on Volatile Fatty Acid Production and the Microorganisms Involved in VFA Production in Cow Rumen

Lijun Wang,Guangning Zhang,Yang Li,Yonggen Zhang

Simple SummaryThe rumen is well known as a natural bioreactor for highly efficient degradation of fibers, and rumen microbes play an important role on fiber degradation. Carbohydrates are fermented by a variety of bacteria in the rumen and transformed into volatile fatty acids (VFAs) by the corresponding enzymes. However, the content of forage in the diet affects the metabolism of cellulose degradation and VFA production. Therefore, we combine metabolism and metagenomics to explore the effects of High forage/concentrate diets and sampling time on enzymes and microorganisms involved in the metabolism of fiber and VFA in cow rumen. This study showed that propionate formation via the succinic pathway, in which succinate CoA synthetase (EC 6.2.1.5) and propionyl CoA carboxylase (EC 2.8.3.1) were key enzymes. Butyrate formation via the succinic pathway, in which phosphate butyryltransferase (EC 2.3.1.19), butyrate kinase (EC 2.7.2.7) and pyruvate ferredoxin oxidoreductase (EC 1.2.7.1) are the important enzymes. The microorganisms are mainly affected by diet and sampling time.AbstractThe objectives of this study were to investigate the difference in the mechanism of VFAs production combined with macrogenome technology under different forage-to-concentrate ratios and sampling times. Six ruminally cannulated Holstein cows were used in a randomized complete block design. The high forage (HF) and high concentrate (HC) diets contained 70 and 35% dietary forage, respectively. The results showed that pH was affected by sampling time, at 4 h after feeding had lower value. Excepted for acetate, the VFAs was increased with forage decreased. Propionate formation via the succinic pathway, in which succinate CoA synthetase (EC 6.2.1.5) and propionyl CoA carboxylase (EC 2.8.3.1) were key enzymes, and significantly higher in HC treatment than in HF treatment,Selenomonas,Ruminobacter,Prevotella, andClostridiumwere the main microorganism that encodes these key enzymes. Butyrate formation via the succinic pathway, in which phosphate butyryltransferase (EC 2.3.1.19), butyrate kinase (EC 2.7.2.7) and pyruvate ferredoxin oxidoreductase (EC 1.2.7.1) are the important enzymes,PrevotellaandBacteroidesplayed important role in encodes these key enzymes. This research gave a further explanation on the metabolic pathways of VFAs, and microorganisms involved in VFAs production under different F:C ration, which could further reveal integrative information of rumen function. Keywords:metagenomics;fiber decomposition;volatile fatty acid production;fibrinolytic bacteria;gene expression

DNA-stable isotope probing and metagenomics reveal Fe(II) oxidation by core microflora in microoxic rhizospheric habitats to mitigate the accumulation of cadmium and phenanthrene in rice

Chen Wu,Sicheng Hang,Feng Li,Yujun Wu,Shengwei Yi,Xingang Liu,Mingjie Chen,Fei Ge,Jiang Tian,Ming Zhang,Dayi Zhang

Rice rhizosphere soil-porewater microdomains exist within an iron (Fe)-rich microoxic habitat during paddy soil flooding. However, the response mechanisms of core microflora in this habitat to Fe(II)-oxidation-mediated cadmium (Cd) and phenanthrene (Phen) remain unclear. Using gel-stabilized gradient systems to replicate the microoxic conditions in the rice rhizosphere porewater, we found that microaerophilic rhizobacteria drove Fe(II) oxidation to yield iron oxides, thereby reducing the Cd and Phen contents in the rhizosphere porewater and rice (Cd and Phen decreased by 15.9%–78.0% and 10.1%–37.4%, respectively). However, co-exposure to Cd and Phen resulted in a greater reduction in the Cd uptake and a greater increase in the Phen uptake in rice as compared to those in the Cd or Phen treatments, possibly attributing to the cation-π interactions between Cd and Phen, as well as competition between the adsorption sites on the roots. The elevation of Cd-tolerant genes and Phen-degradation genes in biogenic cell-mineral aggregates unveiled the survival strategies of rhizobacteria with respect to Cd and Phen in the microoxic habitat. Potential Cd-tolerant rhizobacteria (e.g., Pandoraea and Comamonas ) and Phen-degradation rhizobacteria (e.g., Pseudoxanthobacter ) were identified through the DNA-SIP and 16S rRNA gene amplicon sequencing. Metagenomic analysis further confirmed that these core microbes harbor Cd-tolerant, Phen-degradation, and Fe(II) oxidation genes, supporting their metabolic potential for Cd and/or Phen in the microoxic habitat of the rice rhizosphere. These findings suggest the potential mechanism and ecological significance of core rhizospheric microbial-driven Fe(II) oxidation in mitigating the bioavailability of Cd and Phen in paddy soil during flooding.

Effects of Different Heat Treatments on Yak Milk Proteins on Intestinal Microbiota and Metabolism

Senbiao Shu,Rong Jing,Liang Li,Wenhan Wang,Jinchao Zhang,Zhang Luo,Yuanyuan Shan,Zhendong Liu

Dairy products are susceptible to modifications in protein oxidation during heat processing, which can lead to changes in protein function, subsequently affecting intestinal health. Despite being a unique nutritional source, yak milk has not been thoroughly examined for the effects of its oxidized proteins on intestinal microbiota and metabolism. Hence, this study employed different heat treatment methods (low-temperature pasteurization, high-temperature pasteurization, and high-temperature sterilization) to induce oxidation in yak milk proteins. The study then assessed the degree of oxidation in these proteins and utilized mice as research subjects. Using metagenomics and metabolomics methods, this study examined the structure of intestinal microbial communities and metabolic products in mice consuming oxidized yak milk. The results showed a decrease in carbonyl and total thiol contents of yak milk proteins after different heat treatments, indicating that heat treatment causes oxidation in yak milk proteins. Metagenomic analysis of mouse intestinal microbiota revealed significant changes in 66 genera. In the high-temperature sterilization group (H), key differential genera included Verrucomicrobiales, Verrucomicrobiae, Akkermansiaceae, and 28 others. The high-temperature pasteurization group (M) mainly consisted ofLatilactobacillus,Bacillus, andRomboutsia. The low-temperature pasteurization group (L) primarily comprised ofFaecalibacterium,Chaetomium, Paenibacillaceae,Eggerthella, Sordariales, and 33 others. Functionally, compared to the control group (C), the H group upregulated translation and energy metabolism functions, the L group the M group significantly upregulated metabolism of other amino acids, translation, and cell replication and repair functions. Based on metabolomic analysis, differential changes in mouse metabolites could affect multiple metabolic pathways in the body. The most significantly affected metabolic pathways were phenylalanine metabolism, vitamin B6 metabolism, steroid hormone biosynthesis, and pantothenate and CoA biosynthesis. The changes were similar to the functional pathway analysis of mouse metagenomics, affecting amino acid and energy metabolism in mice. In summary, moderate oxidation of yak milk proteins exhibits a positive effect on mouse intestinal microbiota and metabolism. In conclusion, yak milk has a positive effect on mouse intestinal microflora and metabolism, and this study provides a scientific basis for optimizing dairy processing technology and further developing and applying yak milk. Keywords:yak milk;protein oxidation;intestinal microbiota;metabolism

Metagenomics reveals the formation mechanism of flavor metabolites during the spontaneous fermentation of potherb mustard (Brassica juncea var. multiceps)

Daqun Liu,Chengcheng Zhang,Jianming Zhang,Xiaoting Xin,Xiaojun Liao

Fermented vegetable flavors are closely associated with microbial metabolism. Here, shifts in flavor metabolites and their correlations to the structure and function of fermentative microbial communities were explored during the spontaneous fermentation process of potherb mustard ( Brassica juncea var. multiceps ), a traditionally fermented vegetable from China. Halophilic bacteria (HAB, i.e. , Halomonas , Salinivibrio , and Vibrio ) and lactic acid bacteria (LAB, i.e. , Lactobacillus -related genera and Weissella ) became highly abundant after potherb mustard fermentation. Further, HAB and LAB abundances exhibited significant, positive correlations with metabolites important in fermented potherb mustard flavoring (e.g., organic acids, amino acids, alcohols, aldehydes, and nitriles). Metagenomic analysis indicated that Halomonas , Salinivibrio , Weissella , and Lactobacillus -related genera were likely actively engaged in pyruvate metabolism (ko00620) and citrate cycle (TCA cycle, ko00020), leading to higher lactic and acetic acid concentrations, along with lower pH, which would affect levels of volatile isothiocyanates and nitriles that contribute to flavoring of fermented potherb mustard. Further, HAB and LAB were the primary populations inferred to be responsible for amino acid and fatty acid metabolism in addition to the biosynthesis of numerous volatile flavor compounds. This study highlights the predominance and importance of LAB and HAB during spontaneous fermentation of potherb mustard and provides new insights into their roles in this process.
