Development of gut microbiota during the first 2 years of life

Wernroth Mona-Lisa,Peura Sari,Hedman Anna M.,Hetty Susanne,Vicenzi Silvia,Kennedy Beatrice,Fall Katja,Svennblad Bodil,Andolf Ellika,Pershagen Göran,Theorell-Haglöw Jenny,Nguyen Diem,Sayols-Baixeras Sergi,Dekkers Koen F.,Bertilsson Stefan,Almqvist Catarina,Dicksved Johan,Fall Tove

Although development of microbiota in childhood has been linked to chronic immune-related conditions, early childhood determinants of microbiota development have not been fully elucidated. We used 16S rRNA sequencing to analyse faecal and saliva samples from 83 children at four time-points during their first 2 years of life and from their mothers. Our findings confirm that gut microbiota in infants have low diversity and highlight that some properties are shared with the oral microbiota, although inter-individual differences are present. A considerable convergence in gut microbiota composition was noted across the first 2 years of life, towards a more diverse adult-like microbiota. Mode of delivery accounted for some of the inter-individual variation in early childhood, but with a pronounced attenuation over time. Our study extends previous research with further characterization of the major shift in gut microbiota composition during the first 2 years of life.

Synergy between microalgae and microbiome in polluted waters

Noreen Ashraf,Fiaz Ahmad,Yandu Lu

Microalga–microbiome interactions are central to both health and disease of aquatic environments. Despite impressive advances in deciphering how microorganisms participate in and impact aquatic ecosystems, the evolution and ecological involvement of microalgae and the microbiome in polluted waters are typically studied independently. Here, the phycosphere (i.e., the consortia of microalgae and the related microbiome) is regarded as an independent and integrated life form, and we summarize the survival strategies exhibited by this symbiont when exposed to anthropogenic pollution. We highlight the cellular strategies and discuss the modulation at the transcriptional and population levels, which reciprocally alters community structure or genome composition for medium-term acclimation or long-term adaptation. We propose a ‘PollutantBiome’ concept to help the understanding of microalga–microbiome interactions and development of beneficial microbial synthetic communities for pollutant remediation.

Bacterial wilt pathogen induced spatial shifts of root-associated microbiome and metabolome of potatoes

Xianjun Lai,Zhouhua He,Shuyan Wang,Feng Zhang,Haiyan Wang,Xiyao Wang,Shifeng Liu,Lang Yan

Introduction: Plant root-associated microbiomes play an important role in plant health, yet their responses to bacterial wilt remain unclear poorly understood. Methods: This study investigated spatial variations in microbiome and metabolome composition across three root-associated niches—root-surrounding soil, rhizosphere, and endosphere—of healthy and Ralstonia solanacearum-infected potato plants. A total of 36 samples were analyzed, with microbial diversity assessed by full-length 16S rRNA and ITS sequencing, and metabolic profiles characterized using LC-QTOF-MS.Results: Alpha diversity analysis revealed that bacterial diversity in healthy plants was consistently higher than in diseased plants, progressively increasing from the root-surrounding soil to the rhizosphere, and most notably in the endosphere, where the Shannon index declined from 5.3 (healthy) to 1.2 (diseased). In contrast, fungal diversity was lower in diseased plants in the root-surrounding soil and rhizosphere, but significantly elevated in the endosphere, suggesting niche-specific microbial responses to pathogen stress. Beta diversity confirmed significant microbiome restructuring under pathogen stress (R² > 0.5, p = 0.001). Taxonomic analysis showed over 98% dominance of Proteobacteria in the diseased endosphere, where Burkholderia, Pseudomonas, and Massilia enriched in healthy plants were significantly reduced. R. solanacearum infection promotes the enrichment of Fusarium species in both the rhizosphere and endosphere. Metabolomic analysis revealed extensive pathogen-induced metabolic reprogramming, with 299 upregulated and 483 downregulated metabolites in the diseased endosphere, including antimicrobial metabolites such as verruculogen and aurachin A. Network analysis identified XTP as a central metabolite regulating microbial interactions, whereas antimicrobial metabolites exhibited targeted pathogen suppression. O2PLS analysis revealed that pathogen-induced antimicrobial metabolites (e.g., Gentamicin X2, Glutathionylspermine) were associated with Clostridia and Ketobacter in diseased plants, while nucleotide-related compounds (e.g., XTP) correlated with Rhodomicrobium and others, indicating infection-driven microbial adaptation and metabolic restructuring.Discussion: These findings provide insights into pathogen-driven disruptions in root microbiomes and suggest potential microbiome engineering strategies for bacterial wilt management.

Sub-Chronic Difenoconazole Exposure Induced Gut Microbiota Dysbiosis in Mice

Zhiwei Bao,Weitao Wang,Xiaofang Wang,Mingrong Qian,Yuanxiang Jin

Difenoconazole (DIF) is a widely separated triazole fungicide in many countries. The excessive usage of DIF increases the high volume of residues in agriculture production and water bodies. Some previous studies demonstrated the toxic effects of DIF on non-target animals, however, there were still some gaps in the knowledge of the potential hazards of DIF to mammals and human health. Herein, 7-week-old male mice were exposed to 30 and 100 mg/kg/day DIF for 14 and 56 days. We observed that 56 days of DIF exposure decreased the colonic mucus expression of alcin blue-periodic acid-schiff (AB-PAS) stain and the immunochemical stain ofmuc2protein. The transcript levels of mucin protein (muc1,muc2andmuc3) decreased significantly in the gut of mice followed 56 days of 100 mg/kg/day DIF exposure. In addition, the gut microbiota composition was also affected after 14 or 56 days of DIF exposure. Although the mucus expression after 14 days of DIF exposure only decreased slightly, the gut microbiota composition compared with the control group was changed significantly. Moreover, the DIF-30 and DIF-100 caused respectively different changes on the gut microbiota. The relative abundance of Bacteroidetes decreased significantly after 14 days and 56 days of DIF exposure. After 14 days of DIF exposure, there were 35 and 18 differential genera in the DIF-30 and DIF-100 group, respectively. There were 25 and 32 differential genera in the DIF-30 and DIF-100 group after 56 days of exposure, respectively. Meanwhile, the alpha diversity indexes, including observed species, Shannon, Simpson, Chao1 and ACE, in gut microbiota decreased significantly after 56 days of DIF exposure. Interestingly, the relative abundance ofAkkermansiaincreased significantly after 56 days of 100 mg/kg/d DIF exposure. AlthoughAkkermansiawas considered as one probiotic, the phenomenon of dramaticAkkermansiaincrease with the decrease in gut microbiota diversity needed further discussion. These results provided some new insights on how DIF exposure impacts the mucus barrier and induces gut microbiota dysbiosis. Keywords:fungicides;Difenoconazole;gut microbiota;mice

Gut microbiota-dependent trimethylamine n-oxide pathway contributes to the bidirectional relationship between intestinal inflammation and periodontitis

Wang Qiqi,Sun Yue,Zhou Tianyu,Jiang Cong,A Lan,Xu Wenzhou

Background: Intestinal inflammation and periodontitis influence the development of each other through the bidirectional relationship. As the intestinal microbiome metabolite, trimethylamine-N-oxide (TMAO) could contribute to chronic inflammation in the gut by influencing the gut microbial composition and intestinal immunity. Increased circulating TMAO levels often accompany clinical findings in patients with experimental periodontitis. However, the role of TMAO in the bidirectional relationship between intestinal inflammation and periodontitis remains unclear. Thus, we explored whether TMAO influences the periodontitis process by affecting intestinal immunity and microbial composition in this article. Methods: Periodontitis was induced by unilateral ligation of the first molar in mice, and 3,3-dimethyl-1-butanol (DMB) was used as an inhibitor to reduce TMAO circulating. Twenty-five BALB/c mice were randomly assigned to five study sets (n = 5/group): no periodontitis with DMB (Control group), periodontitis (P) group, periodontitis with TMAO (P+TMAO) group, periodontitis with TMAO and DMB (P+TMAO+DMB) group, and periodontitis with DMB (P+DMB) group. The effect of TMAO was determined by assessing changes in intestinal histology, intestinal flora composition, periodontal tissue, and periodontal pro-inflammatory factors at ten days. Results: The outcomes indicated a marked improvement in the intestinal inflammation severity, and intestinal flora diversity was reduced. Firmicutes number and the ratio of Firmicutes/Bacteroidetes were improved in the P+TMAO group. In addition, the alveolar bone resorption and the degree of periodontal tissue inflammation were more severe in the P+TMAO group than in other groups. Immunohistochemistry showed higher levels of TGF-β and IL-1β expression in the periodontal tissues of P+TMAO.Conclusions: Our data suggest that TMAO could influence periodontal immunity and promote periodontal inflammation by affecting the intestinal microenvironment, revealing TMAO may affect the development of periodontitis through the bidirectional relationship of the oral-gut axis.

Cohabitation facilitates microbiome shifts that promote isoflavone transformation to ameliorate liver injury

Yunong Zeng,Rong Wu,Yi He,Qian Zhang,Ze Wang,Ping Qin,Fangyuan Yang,Yingshi Han,Mingjing Hao,Yujian Zheng,Lei Gao,Xia Chen,Xiaoshan Zhao,Zhenhua Zeng,Zhe-Xiong Lian,Weidong Xiao,Zhanguo Liu,Zhi-Bin Zhao,Shenhai Gong

Acetaminophen overuse is a leading cause of acute liver injury (ALI). Although ALI is linked to inter-individual differences in microbiome composition, the mechanisms remain unclear. We demonstrate that horizontal transmission of gut microbiota between male and female mice impacts ALI and identify Rikenella microfusus- mediated isoflavone transformation as determinants of ALI severity. R. microfusus increases upon cohabitation with bacterial β-galactosidase enhancing intestinal absorption of isoflavone biochanin-A (Bio-A). R. microfusus mono-colonization reduced ALI severity following acetaminophen overdose. Genetic or chemical-mediated inhibition of β-galactosidase blocked Bio-A release and negated the hepatoprotective effects of R. microfusus . Bio-A directly binds to pyruvate carboxylase (PC) and propionyl-CoA carboxylase subunit alpha (PCCA), augmenting the tricarboxylic acid cycle and promoting protective glutathione synthesis in hepatocytes. Additionally, immunohistochemical analysis revealed reduced hepatic PC and PCCA expression in liver failure (LF) patients. These findings highlight the impacts of microbiome composition on ALI and the ability of microbial isoflavone absorption to mitigate ALI severity.

The microbiome and metabolome modulating activity of dietary cholesterol: Insight from the small and large intestine

Yan Liu,Tian Zhao,Zhangtie Wang,Yansong Zhang,Jianfu Shen,Baiyi Lu

Cholesterol is an important lipid molecule that can affect the gut microbiome upon ingestion. We systematically investigated the effects of cholesterol on the microbiota of the large and small intestines using ex vivo and in vivo models, combining flow cytometry, metabolomics, and metagenomics. The results showed that cholesterol directly causes a loss of bacterial membrane polarity and integrity, as well as a reduction in microbial metabolic activity. Cholesterol directly affected the global metabolism of the large and small intestine microbiota, including amino acid, carbohydrate, and nucleotide metabolism. Ex vivo and in vivo studies shared similar results, showing that cholesterol increased the abundance of the primary bile acid-metabolizing bacteria Clostridium and Dorea in the large intestinal microbiota, confirming the enrichment effect of cholesterol on these bacteria. In the in vivo model, increased conjugated bile acids in the small intestine and decreased abundance of BSH-containing Bifidobacterium were observed due to cholesterol. Only in vivo models have demonstrated that cholesterol increases phosphatidylcholine levels in both the small and large intestine, which may be related to the effects of cholesterol on host metabolism. The pro-inflammatory capacity of the intestinal microbiota was enhanced by cholesterol, as evidenced by the increased levels of IL-1β and TNF-α in THP-1 cells upon stimulation with cholesterol-treated microbiota. This study comprehensively elucidates the effects of cholesterol on the composition and metabolic functions of the microbiota in both the large and small intestines. It offers a novel perspective on the ways in which cholesterol affects host metabolism via the gut microbiome.

Lactobacillus reuteri ZJ617 attenuates metabolic syndrome via microbiota-derived spermidine

Ma Yanfei,Zhong Yifan,Tang Wenjie,Valencak Teresa G.,Liu Jingliang,Deng Zhaoxi,Mao Jiangdi,Liu Daren,Wang Shanshan,Wang Yuhao,Wang Haifeng

Metabolic syndrome (MetS) is a difficult-to-manage disease that poses a significant risk to human health. Here, we show that the supplementation of Lactobacillus reuteri ZJ617 ameliorates symptoms of MetS in mice induced by the high-fat diet. L. reuteri ZJ617 modulates host metabolism by interacting with the microbiome, resulting in the production of spermidine synthesized by the microbiota. L. reuteri ZJ617 serves as a source of substrates for the microbiota to synthesize spermidine, hence preventing the decline of bacteria responsible for spermidine production. Spermidine treatment mimics the metabolic effects of L. reuteri ZJ617, whereas pharmacological inhibition of spermidine biosynthesis in mice abolishes these benefits. Our findings reveal the mechanism by which L. reuteri ZJ617 alleviates MetS symptoms and provide support for its potential use as a probiotic for promoting metabolic health.

An interplay between human genetics and intratumoral microbiota in the progression of colorectal cancer

Jing Yu,Yuxuan Liang,Qingrong Zhang,Hui Ding,Minghao Xie,Jingjing Zhang,Wenyan Hu,Sihua Xu,Yiyuan Xiao,Sha Xu,Rong Na,Baixing Wu,Jiaming Zhou,Haitao Chen

Intratumoral microbiota plays a crucial role in cancer progression. However, the relationship between host genetics and intratumoral microbiota, as well as their interaction in colorectal cancer (CRC) progression, remains unclear. With 748 Chinese CRC patients enrolled from three cohorts, we find that the single nucleotide polymorphism (SNP) rs2355016, located in the intron of ATP-sensitive inward rectifier potassium channel 11 ( KCNJ11 ), is significantly associated with the abundance of Fusobacterium . Compared with the rs2355016 GG genotype, patients carrying the A allele exhibit downregulation of KCNJ11 and enrichment of Fusobacterium , which corresponds to accelerated proliferation and progression. Low expression of KCNJ11 can increase the level of galactose-N-acetyl-d-galactosamine (Gal-GalNAc) on the surface of CRC cells, thereby facilitating the binding of the Fap2 protein from F. nucleatum to Gal-GalNAc. This further enhances the adhesion and invasion of F. nucleatum and promotes CRC growth. Our study explores the interaction between intratumoral microbiota and SNPs in CRC patients, which will enhance our understanding of CRC proliferation.

A novel detoxification strategy of Bombyx mori (Lepidoptera: Bombycidae) to dimethoate based on gut microbiota research

Tian Chao,Tang Jie,Zhu Qingyu,Guo Xiqian,Shu Qilong,Gu Zhiya,Li Fanchi,Li Bing

Bombyx mori (L.) (Lepidoptera: Bombycidae) is an important economic insect, and Exorista sorbillans (W.) (Diptera: Tachinidae) is an endoparasitic pest of larval B. mori. Dimethoate is less toxic to B. mori than E. sorbillans and is used in sericulture to controlling E. sorbillans. To investigate the effects of dimethoate treatment on the gut microorganisms and physiological functions of B. mori, 16S rRNA sequencing was used to analyzed the composition and structure of the gut microbiota. This study investigated their role in enhancing silkworm resistance by screening dominant populations after dimethoate treatment. The results indicated that dimethoate did not alter the composition of the dominant gut bacterial groups in silkworm; however, it significantly increased the abundance of the gut bacteria Methylobacterium and Aureimonas, and decreased the abundance of Enterobacterales, Bifidobacterium, Blautia, Collinsella, Faecalibacterium, and Prevotella. Eleven strains of dimethoate-resistant bacteria were selected through in vitro culture, all of which were unable to grow when dimethoate was used as a carbon source. Additionally, a germ-free silkworm model was established to assess detoxifying enzyme activity in the midgut. The results revealed that the gut symbiotic microbiota can enhance dimethoate resistance by increasing detoxification enzyme activity. This study identifies a novel pathway for silkworm resistance to dimethoate based on gut microbiota, providing new insights into the role of symbiotic gut bacteria in insecticide metabolism.

Understanding the hepatoxicity of inorganic mercury through guts: Perturbance to gut microbiota, alteration of gut-liver axis related metabolites and damage to gut integrity

Xiaoying Lin,Wei Zhang,Lina He,Hongxin Xie,Bo Feng,Heyun Zhu,Jiating Zhao,Liwei Cui,Bai Li,Yu-Feng Li

Mercury (Hg) brings adverse effects to the environment and human beings and inorganic mercury (IHg) is a typical hepatic toxin. This work studied the impacts of IHg on gut microbes and metabolome together with its damage to liver and gut in rats through gut microbiome, metabolomics and metallomics. Sprague Dawley (SD) rats were orally exposed to 0.4 μg/mL IHg and sacrificed after 24 h. It was found that IHg perturbed greatly on the gut microbiota, such as increased pathogenic bacteria like G. bacillus . In addition, IHg also changed gut-liver axis related metabolites, which was confirmed by the secretion of a large number of inflammatory factors in both the gut and the liver. The changed gut-liver axis related metabolites correlated well to the changes of gut microbiome. In all, besides the direct deposition in liver of Hg, the perturbance to gut microbiome and alteration of gut-liver axis related metabolites by IHg also contributed to its hepatoxicity, which provides new insights about the hepatoxicity of chemicals. The strategy applied in this work may also be used to understand the hepatoxicity of other chemicals.

Comparison of the Microbiome-Metabolome Response to Copper Sulfate and Copper Glycinate in Growing Pigs

Hulong Lei,Qian Du,Naisheng Lu,Xueyuan Jiang,Mingzhou Li,Dong Xia,Keren Long

Simple SummaryCopper sulfate and copper glycinate have been used as additives for copper supplementation and growth promotion in the swine feed industry. However, their effects on the gut microenvironment, especially for the fecal microbiota and metabolites, still remain unclear, which are the important indicators of gut health. As well as the nutrient digestibility and physiological and biochemical indices of pigs, the effects of copper sulfate and copper glycinate on fecal microbial communities and metabolic profiles were investigated to understand it better in the present study. Our results suggested that copper sulfate and copper glycinate could differentially affect fecal microbiota and metabolites, by which dietary copper glycinate exerted more beneficial effects on the gut health of pigs.AbstractThis study aims to compare the fecal microbiome-metabolome response to copper sulfate (CuSO4) and copper glycinate (Cu-Gly) in pigs. Twelve Meishan gilts were allocated into the CuSO4group and the Cu-Gly group (fed on a basal diet supplemented with 60 mg/kg copper from CuSO4or Cu-Gly) paired in litter and body weight. After a two-week feeding trial, the Cu-Gly group had a higher copper digestibility, blood hemoglobin, and platelet volume and higher levels of plasma iron and insulin-like growth factor-1 than the CuSO4group. The Cu-Gly treatment increased the abundance of theLachnospiraceaefamily and the generaLachnospiraceae XPB1014,Corprococcus_3,Anaerorhabdus_furcosa_group,Lachnospiraceae_FCS020_group, andLachnospiraceae_NK4B4_groupand decreased the abundance of theSynergistetesphylum andPeptostreptococcaceaefamily compared to the CuSO4treatment. Moreover, the Cu-Gly group had a lower concentration of 20-Oxo-leukotriene E4 and higher concentrations of butyric acid, pentanoic acid, isopentanoic acid, coumarin, and Nb-p-Coumaroyl-tryptamine than the CuSO4group. The abundance ofSynergisteteswas positively correlated with the fecal copper content and negatively correlated with the fecal butyric acid content. The abundance of theLachnospiraceae_XPB1014_groupgenus was positively correlated with the plasma iron level and fecal contents of coumarin and butyric acid. In conclusion, Cu-Gly and CuSO4could differentially affect fecal microbiota and metabolites, which partially contributes to the intestinal health of pigs in different manners. Keywords:copper sulfate;copper glycinate;microbiome;metabolome;pigs;copper source
