Although development of microbiota in childhood has been linked to chronic immune-related conditions, early childhood determinants of microbiota development have not been fully elucidated. We used 16S rRNA sequencing to analyse faecal and saliva samples from 83 children at four time-points during their first 2 years of life and from their mothers. Our findings confirm that gut microbiota in infants have low diversity and highlight that some properties are shared with the oral microbiota, although inter-individual differences are present. A considerable convergence in gut microbiota composition was noted across the first 2 years of life, towards a more diverse adult-like microbiota. Mode of delivery accounted for some of the inter-individual variation in early childhood, but with a pronounced attenuation over time. Our study extends previous research with further characterization of the major shift in gut microbiota composition during the first 2 years of life.

This study evaluated the feasibility of microbial fuel cells (MFCs) for simultaneous electricity generation and degradation of phenolic compounds. The voltage generation was inhibited by 36.18–63.90%, but the degradation rate increased by 146.15–392.31% when the initial concentration of syringic acid (SA), vanillic acid (VA), and 4-hydroxybenzoic acid (HBA) increased from 0.3 to 3.0 g/L. The collaboration among the functional microbes significantly enhanced the degradation rate of parent compounds and their intermediates in MFCs systems, while the accumulated intermediates severely inhibited their complete mineralization in fermentative systems. High-throughput sequencing showed that the growth of fermentative bacteria prevailed, but electrogenic bacteria were inhibited in the anode microbial community (AMC) under high concentrations of phenolic compounds (3.0 g/L). These findings provide a better understanding of the dynamic shift and synergy effects of the AMC to evaluate its potential for the treatment of phenolic-containing wastewater.

Over-application of chemical fertilizers and continuous cropping obstacles seriously restrict the sustainable development of tobacco production. Localized fertilization of beneficial microbes has potential advantages in achieving higher productivity, but the underlying biological mechanisms of interactions between rhizospheric microorganisms and the related metabolic cycle remain poorly characterized. Here, an integrative analysis of microbiomes with non-targeted metabolomics was performed on 30 soil samples of rhizosphere, root surrounding, and bulk soils from flue‐cured tobacco under continuous and non-continuous monocropping systems. The analysis was conducted using UPLC-MS/MS platforms and high-throughput amplicon sequencing targeting the bacterial 16S rRNA gene and fungal ITS gene. The microbial inoculant consisted of Bacillus subtilis, B. velezensis, and B. licheniformis at the ratio of 1:1:1 in effective microbial counts, improved the cured leaf yield and disease resistance of tobacco, and enhanced nicotine and nitrogen contents of tobacco leaves. The bacterial taxa Rhizobium, Pseudomonas, Sphingomonadaceae, and Burkholderiaceae of the phylum Proteobacteria accumulated in high relative abundance and were identified as biomarkers following the application of the microbial inoculant. Under continuous monocropping, metabolomics demonstrated that the application of the microbial inoculant significantly affected the soil metabolite spectrum, and the differential metabolites were significantly enriched to the synthesis and degradation of nicotine (nicotinate and nicotinamide metabolism and biosynthesis of alkaloids derived from nicotinic acid). In addition, microbes were closely related to the accumulation of metabolites through correlation analysis. The interactions between plant roots and rhizospheric microorganisms provide valuable information for understanding how these beneficial microbes affect complex biological processes and the adaption capacity of plants to environments.

Zero-valent iron (Fe0) has been extensively used in hexavalent chromium (Cr(VI)) removal from groundwater, but its treatment suffers from interference of humic acid (HA) and ferrochrome precipitate. In this study, a biotic Fe0system was established to address these problems in Cr(VI) removal from HA-rich groundwater by introducing a combination of heterotrophic and hydrogen-autotrophic microorganisms. Due to the formation of HA-Fe complexes and ferrochrome precipitates on the Fe0surface, the HA-abiotic Fe0system obtained a slight Cr(VI) removal of 10.5%. While in the HA-biotic Fe0system, heterotrophic microbes could effectively eliminate HA through biodegradation and decrease HA-Fe complex generation; autotrophic microbes used H2from iron corrosion as electron donors for their metabolism and promoted iron corrosion and active secondary mineral generation (e.g., magnetite and green rust) for Cr(VI) adsorption and reduction. Therefore, a much higher Cr(VI) removal of 84.9% was achieved. Additionally, increasing HA content and extra electron acceptors (e.g., sulfate and nitrate) both boosted Cr(VI) removal, further proving the role of heterotrophic microbes in biodegrading HA for enhanced Cr(VI) elimination. This work presented a feasible strategy to achieve efficient Cr(VI) removal with Fe0by diminishing HA interference and ferrochrome precipitate passivation through the synergistic effect of heterotrophic and hydrogen-autotrophic microorganisms.

Background The aging process in the tobacco production, as in other food industries, is an important process for improving the quality of raw materials. In the spontaneous aging, the complex components in flue-cured tobacco (FT) improve flavor or reduce harmful compounds through chemical reactions, microbial metabolism, and enzymatic catalysis. Some believed that tobacco-microbe played a significant part in this process. However, little information is available on how microbes mediate chemical composition to improve the quality of FT, which will lay the foundation for the time-consuming spontaneous aging to seek ways to shorten the aging cycle. Results Comparing aged and unaged FT, volatile and non-volatile differential compounds (DCs) were multi-dimensionally analyzed with the non-targeted metabolomes based on UPLC-QTOP-MS (the ultra-performance liquid chromatography quadrupole time-of-flight mass spectrometry), GC–MS (gas chromatography-mass spectrometer) assisted derivatization and HP-SPME-GC/MS (headspace solid-phase micro-extraction assisted GC–MS). Products associated with the degradation pathways of terpenoids or higher fatty acids were one of the most important factors in improving FT quality. With the microbiome, the diversity and functions of microbial flora were analyzed. The high relative abundance function categories were in coincidence with DCs-related metabolic pathways. According to the correlation analysis, Acinetobacter , Sphingomonas and Aspergillus were presumed to be the important contributor, in which Aspergillus was associated with the highest number of degradation products of terpenoids and higher fatty acids. At last, the screened Aspergillus nidulans strain F4 could promote the degradation of terpenoids and higher fatty acids to enhance tobacco flavor by secreting highly active lipoxygenase and peroxidase, which verified the effect of tobacco-microbes on FT quality. Conclusions By integrating the microbiome and metabolome, tobacco-microbe can mediate flavor-related substances to improve the quality of FT after aging, which provided a basis for identifying functional microorganisms for reforming the traditional spontaneous aging.

Beneficial microbial inoculants can improve crop performance, but their effectiveness in the field is highly variable. Here, we provide experimental and ecological evidence suggesting that soil organic carbon (SOC) may influence colonization resistance, potentially through interactions between host immunity and microbiome assembly in the rhizosphere. Using greenhouse assays, field trials, multi-omics, and a global meta-analysis, we observed an inverted U-shaped (Kuznets-type) relationship between SOC and bioinoculant efficacy. Yield gains peaked at ∼1.5% SOC, coinciding with reduced immune and microbial barriers to inoculant establishment. At low or high SOC, enrichment of antagonistic bacterial consortia suppressed beneficial fungal colonization. Mechanistic analyses indicated SOC-dependent modulation of reactive oxygen species homeostasis, altered microbial network connectivity, and regulation of bioactive metabolites affecting plant immunity. These findings are consistent with the existence of a conceptual SOC-immune-microbiome axis, which may help explain resource-dependent colonization patterns and inform future microbiome engineering strategies across diverse hosts.

Heavy metal lead (Pb) is a primary pollutant that pollutes aquatic environments and can be enriched in aquatic animals. Here, the effects of waterborne Pb on grass carp ( Ctenopharyngodon idella ) within 96 h of exposure were detected, and the association between microbiota alterations in the intestines and water was analysed. Results revealed that the intestinal barrier was damaged, including the intestinal morphology change, the structure-related genes ( villin-1 and Claudin-7 ) expression down-regulation, the antioxidant ( GST and GSH-Px ) and immune-related genes ( TNF-α and IL-8 ) expression up-regulation. The MiSeq sequencing data revealed a decrease in diversity and an increase in microbiota richness in the intestines and water after Pb exposure. Linear discriminant analysis (LDA) results revealed an increase in the dominant bacteria (P _proteobacteria and C _Gammaproteobacteria ) in the water, which enriched bacteria in the intestines. Canonical correlation analysis (CCA) found that there were correlations between intestinal microbiota and water microbiota, intestinal structure morphology and immune factors. Based on these results, we speculated that the effects of Pb on the grass carp intestinal barrier may be related to changes in the intestinal structure of grass carp and the water microbial community. These findings improve our understanding of the effects of heavy metals on the fish–microbe relationships after polluting aquatic habitats.

A microbial fuel cell (MFC) was used to evaluate its performance of the gaseous toluene removal in this work. The experimental results revealed that the MFC exhibited a removal efficiency as high as 88% with a toluene concentration of 300 mg m −3 . Moreover, the closed-circuit MFC exhibited 1.4–3.5 times higher toluene removal efficiency compared with the open-circuit MFC, indicating that the interaction between the electrodes and microorganisms accelerates the electron transfer rate and thus enhances the microbial degradation rate. The microbial community analysis indicated that, in the toluene-powered MFC, the growth of the exoelectrogens such as Arcobacter and Geobacter were inhibited and the toluene degraders such as Chryseobacterium and Zoogloea prevailed in the MFC. For example, Arcobacter was almost disappeared and Geobacter was decreased by 40% as the fuel in the MFC switched from the acetate to toluene. Moreover, compared with Chryseobacterium , Zoogloea exhibited a high activity in the toluene removal as evidenced by the relationship between microbial community and its performance. Furthermore, the cyclic voltammetry analysis showed that an oxidation peak at −0.31 V vs Ag/AgCl and an apparent redox-area at −0.1 to +0.2 V vs Ag/AgCl was observed compared to the abiotic control, which are typical to the menaquinone and the outer membrane cytochromes (OMC) such as OmcZ, OmcS, a-type, and d-type. Therefore, a direct electron transfer pathway involving the menaquinone and OMC were proposed in the toluene-powered MFC. This work will provide some insight into development of gaseous VOCs-powered MFC and a novel technology for the VOCs removal.

Lignin-feeding insect gut is a natural ligninolytic microbial bank for the sustainable conversion of crop straw to biogas. However, limited studies have been done on highly efficient microbes. Here, an efficient ligninolytic strainEnterobacter hormaecheiKA3 was isolated from the gut microbiomes of lignin-feedingHypomeces squamosusFabricius, and its effects on lignin degradation and anaerobic digestion were investigated. No research has been reported. Results showed that strain KA3 had better lignin-degrading ability for corn straw with a higher lignin-degrading rate (32.05%) and lignin peroxidase activity (585.2 U/L). Furthermore, the highest cumulative biogas yield (59.19 L/kg-VS) and methane yield (14.76 L/kg-VS) were obtained for KA3 inoculation, which increased by 20% and 31%, respectively, compared to CK. Higher removal rates of COD, TS, and vs. of 41.6%, 43.11%, and 66.59% were also found. Moreover, microbial community diversity increased as digestion time prolonged in TG, and bacteria were more diverse than archaea. The dominant genus taxon, for methanogens, wasMethanosatein TG, while in CK wasMethanosarcina. For bacteria, dominant taxa were similar for all groups, which wereSolibacillusandClostridium. Therefore, strain KA3 improved the methane conversion of the substrate. This study could provide a new microbial resource and practical application base for lignin degradation. Keywords:microbial lignin degradation;gut microbiome;Enterobacter hormaecheiKA3;biogas production;microbial community

Microbes play a dominant role for the transformation of organic contaminants in the environment, while a significant gap exists in understanding the degradation mechanism and the function of different species. Herein, the possible bio-degradation of triclosan in microbial fuel cell was explored, with the investigation of degradation kinetics, microbial community , and possible degradation products . 5 mg/L of triclosan could be degraded within 3 days, and an intermediate degradation product (2,4-dichlorophen) could be further degraded in system. 32 kinds of dominant bacteria (relative intensity >0.5%) were identified in the biofilm, and 10 possible degradation products were identified. By analyzing the possible involved bioreactions (including decarboxylation , dehalogenation, dioxygenation, hydrolysis, hydroxylation, and ring-cleavage) of the dominant bacteria and possible degradation pathway of triclosan based on the identified products, biodegradation mechanism and function of the bacteria involved in the degradation of triclosan was clarified simultaneously. This study provides useful information for further interpreting the degradation mechanism of organic pollutants in mixed flora by combining analysis microbiome community and degradation pathway.

Root exudate-mediated microbial community assembly is critical for host health and growth. However, disease-induced variations in plant-microbe interactions remain ambiguous. Here, we explored the intrinsic distinctions and interactions between the secretion patterns and microbial community composition of diseased and healthy tomatoes. Our results showed that rhizosphere microbial communities in healthy and diseased tomatoes were dominated by potentially beneficial genera ( Bacillus , Rhodanobacter , Pseudolabrys , Gemmatimonas , Dongia , and Bradyrhizobium ) and putative pathogens ( Ralstonia and Neocosmospora ), respectively, which were correlated with differential metabolites. Further metabolite addition experiments demonstrated the differential regulation mechanism of specific metabolites on host health. Drawing inspiration from synthetic communities, we displayed a way to construct the synthetic metabolites (SynMets), and we found that the SynMets (cortisol, quercetin, pyridoxal, and levodopa), which were enriched in healthy tomatoes could resist diseases by inhibiting pathogen growth and constructing beneficial microbial communities. Conversely, the SynMets (pyridoxine, N-benzylformamide, isoquinoline, and xanthine) enriched in diseased tomatoes could result in microbial imbalances by facilitating pathogen growth, thereby causing disease occurrence and growth limitation. In total, our research indicated the importance of SynMets-mediated pathogen reproduction and microbial community assembly for plant health and lays a foundation for targeted regulation of rhizosphere microecology through synthetic metabolites.

Nanomaterials, such as TiO 2 , ZnO, and Cu, have become popular materials for controlling the growth of microorganisms that cause the deterioration of stone monuments, but it is not clear which material is best. In this study, the dominant strains from two stone monuments, the Klippe Statue and Lingyan Temple, were used to compare the antimicrobial activities of the three materials. The minimum inhibitory concentrations (MICs) of the three materials were obtained using the microdilution and macrodilution methods, a linear regression model of the relationship between the addition of the nanomaterial and the color change of the stone was constructed, and the antimicrobial effect of the screened nanomaterial applied to the stone samples was also evaluated. Among the three materials, only the Cu nanoparticles exhibited a broad antimicrobial activity, and its MIC was 0.5 %. There was a linear relationship between the addition of Cu nanoparticles and the color change of the stone, the maximum addition without significant effect on the aesthetic appearance was 67 μg/cm 2 , and there was no difference between the limestone and sandstone. However, the antimicrobial activity of the Cu nanoparticles was only observed in limestone due to the low concentration of the material that could be retained on the sandstone surface. In addition, the adsorption between the Cu nanoparticles and limestone was weak and easily removed by various factors, indicating that the microorganisms could re-colonize the Cu-treated limestone after the limestone was exposed to environmental influences such as rainfall. In this paper, we propose a candidate biocide, Cu nanoparticles, to inhibit the growth of microorganisms on stone monuments, the Klippe Statue and Lingyan Temple, and our results provide a reference for the application of nanomaterials in stone monuments.
