Hydrogen sulfide (H2S) in joint fluid acts as a signal molecule to regulate joint inflammation. Direct detection of H2S in joint fluid is of great significance for the diagnosis and treatment of arthritis. However, due to the low volume of joint fluid and low H2S concentration, existing methods face the problem of the insufficient limit of detection. In this study, a highly sensitive biosensor was proposed by designing a primer probe and combining it with hybrid chain reaction (HCR) under the strong interaction between metal ions and H2S to achieve H2S detection. The primer probe containing multiple cytosine (C) sequences was fixed on a gold electrode, and the C–Ag–C hairpin structure was formed under the action of Ag+. In the presence of H2S, it can combine with Ag+in the hairpin structure to form Ag2S, which leads to the opening of the hairpin structure and triggers the hybridization chain reaction (HCR) with another two hairpin structures (H1 and H2). A large number of double-stranded nucleic acid structures can be obtained on the electrode surface. Finally, Ru(phen)32+can be embedded into the double chain structure to generate the electrochemiluminescence (ECL) signal. The linear response of the H2S biosensor ranged from 0.1000 to 1500 nM, and the limit of detection concentration of H2S was 0.0398 nM. The developed biosensor was successfully used to determine H2S in joint fluid. Keywords:hydrogen sulfide;electrochemiluminescence;hybridization chain reaction;joint fluid

We have constructed a novel colorimetric sensing platform for quantitative detection of acetylcholinesterase (AChE) activity and its inhibitor (donepezil) in rat blood, which integrates the signal amplification of DNAzyme and hybridization chain reaction (HCR) with the assembly of gold nanoparticles (AuNPs). Herein, in the presence of AChE and its substrate acetylthiocholine (ATCh), the sensing system exhibits a dramatic decrease in absorbance at 522 nm, where AChE hydrolyzes ATCh into thiocholine, the resulting thiols capture Cu 2+ from DNAzyme, and then the substrate strand of DNAzyme acts as an initiator to trigger HCR process. The HCR products can induce the assembly of AuNPs via DNA hybridization, accompanying by a sharp color-change from red to blue. When donepezil is added, the enzymatic activity of AChE is suppressed, resulting in an increase in the absorbance at 522 nm. Under optimal conditions, the colorimetric sensing platform shows sensitive responses to AChE and donepezil in the range of 0.02–1.5 mU mL −1 and 0.5–100 nM, respectively. The detection limits of AChE and donepezil are as low as 5 μU mL −1 and 0.5 nM, respectively. Owing to high sensitivity of the proposed method, various nonspecific interactions can be eliminated with a sufficient dilution, indicating that our strategy has great potential for practical application in neurobiology and pharmacology fields.

A novel label-free fluorescent sensor for histidine was developed based upon Cu 2+ -specific DNAzyme, hybridization chain reaction(HCR) and triplex DNA . Cu 2+ can bind to the histidine, in the presence of histidine, leading to the inhibition of the cleavage of substrate strand of Cu 2+ -dependent DNAzyme, then the intact substrate strand trigger the HCR between H1 and H2. The HCR product can be recognized by triplex-forming oligonucleotide (TFO) through triplex formation and reported by the fluorescence of berberine , the fluorescence intensity of the sensing system was proportional to the concentration of histidine during the range of 5.7–455 nmol L −1 , with a detection limit of 2.0 nmol L −1 .

Deep understanding of the effect of DNA sequence and structure on the fluorescent properties of DNA-templated silver nanoclusters (DNA–Ag NCs) affords alternative strategies for developing and exploiting DNA biosensors. DNA secondary structures (e.g., DNA loop) are essential for generating highly emissive DNA–Ag NCs. In this study, a cytosine-rich DNA loop was used as a facile template for the formation of silver nanoclusters. The fluorescence of silver nanocluster encapsulated within a cytosine-rich DNA loop was turned on by switching the size of the loop from large to small. Target nucleic acid served as the trigger for the hybridization chain reaction of hairpin probe 1 (H1) containing an inactivated cytosine-rich DNA loop with a large size at the ends and hairpin probe 2 (H2). Long-nicked double helices were obtained coupled with the opening of the large-size cytosine-rich DNA loop in H1 and switching to an activated cytosine-rich DNA loop with a small size. As a result, an increase in the fluorescent signal was observed. A sensitive detection limit of 10 pM and a linear detection range from 10 pM to 400 nM were obtained for nucleic acid determination. This facile assay provides a new approach capable of switching the fluorescence emission of DNA–Ag NCs for nucleic acid biosensing.

Methicillin-resistant Staphylococcus aureus (MRSA) is a ubiquitous foodborne pathogen capable of causing food poisoning and producing enterotoxins in foodstuffs, which ultimately results in various illnesses, such as vomiting, diarrhea, and pneumonia. In this study, we present a MoS 2 NF@AuNPs enhanced electrochemiluminescence (ECL) biosensor for MRSA detection based on a DNA branching tree structure formed via enzyme-free hybridization chain reaction (HCR) amplification. This approach integrates bacterial aptamers with multistage HCR amplification to achieve highly sensitive and specific target recognition. Furthermore, MoS 2 NF@AuNPs act as a synergistic catalyst for Ru(bpy) 3 2+ molecules, which in turn substantially enhances the signal readout of the biosensor. The biosensor exhibits a robust linear correlation for MRSA detection over a concentration range of 10 0 to 10 7 cfu/mL, with a detection limit of 1 cfu/mL. In addition, the biosensor demonstrates excellent selectivity and high sensitivity when applied to real samples such as water, juice, and milk.

Bacteria are prevalent environmental pollutants. Live bacteria can proliferate and spread under appropriate conditions, presenting higher risks compared to non-viable counterparts. However, detecting live bacteria remains a challenge. Adenosine triphosphate (ATP), an energy currency in organisms, offers a reliable biomarker for the live bacteria sensing. Herein, we developed a zeolitic imidazolate framework-90 (ZIF-90) enhanced ATP sensing platform to detect live bacteria. The nanosystem which based on ZIF-90, encapsulating the DNA decorated magnetic beads (MB@S1) through self-assembly. When the S. aureus aptamers on ZIF-90 bonded to bacteria, the skeleton structure of ZIF-90 was disrupted by ATP leakage from live bacteria, leading to the release of MB@S1. Then, the MB@S1 initiated the hybridization chain reaction (HCR) and they were transduced by CRISPR-Cas12a to amplify the signal twice. The proposed ZIF-90 blocking sensing strategy (ZIF-90 strategy) exhibited remarkable sensitivity with the limit of detection (LOD) down to 0.223 pM for ATP detection, about 500 folds lower than the traditional ATP aptamer blocking sensing strategy (aptamer strategy). Furthermore, we used a smartphone for on-site analysis, realizing the quantification of live S. aureus with the LOD of 2.0 CFU/mL. Therefore, the approach possessed great application potential for public health, environment monitoring, bioanalysis and food safety.

Sensitive and accurate detection of flap endonuclease 1 (FEN1) is essential to understand its roles in DNA replication and repair and explore its functions in tumor diagnosis and prognosis. Here, we designed a magnetic separation-assisted cascade hybridization chain reaction (HCR) amplification strategy for enzyme-free and sensitive detection of FEN1. Firstly, the forked dsDNAs contained the recognition site (5′ overhanging DNA flap) of FEN1 were modified on magbeads surface to form magnetic recognition probes. By the recognition and catalytic cleavage of FEN1, the 5′ flaps were removed into solution and then purified by magnetic separation. Then, the obtained flaps served as triggers to activate the linear-assembly of hairpin probes H1 and H2 (primary HCR), forming nicked double helices with split fragments. Finally, the fragments acted as new triggers to activate the branched-assembly of hairpin probes H3 and H4 (secondary HCR), causing fluorophore/quencher labeled on H3 far away and fluorescence recovery. Benefiting from the purification of triggers by magnetic separation and the signal amplification effect of cascade HCR, this strategy achieved a low detection limit of 3.6 × 10 −5 U μL −1 for FEN1, and enabled the assay of it in actual samples. The results demonstrate that our strategy will provide a potent approach for sensitive detection of FEN1 in early tumor diagnosis and prognosis.

Herein, a dual-mode detection system was constructed for efficient and accurate detection of bisphenol A (BPA) with the assistance of the BPA-induced hybridization chain reaction (HCR). The captured DNA (cDNA) was first modified on the surface of magnetic spheres modified with gold nanoparticles and polydopamine and then hybridized with the BPA aptamer to form double-stranded DNA (dsDNA). In the presence of the BPA target, the BPA aptamer was released from the surface of the magnetic sphere. The free cDNA triggered a HCR to construct a DNA duplex. Methylene blue (MB), as a bifunctional probe, was intercalated into the double-stranded DNA to amplify the photocurrent (IPEC) of the CdS-modified electrode and generate an electrochemical current (IEC) at the same time. Under the optimized conditions, the PEC and EC signal responses of the system were linear to the logarithm of BPA concentration in the range of 1.0 × 10−10 M to 1.0 × 10−5 M. The detection limits were found to be 1.27 × 10−11 M and 3.0 × 10−11 M using the PEC and EC methods, respectively. The constructed dual-mode biosensor exhibited good performance for real sample analysis, demonstrating its promising potential for practical applications. In addition, this dual-mode detection strategy provides more accurate and reliable detection results.

The authors describe an enzyme-free aptamer-based assay for the determination of the model antibiotic kanamycin (Kana). The method is making use of (a) microfluidic chip electrophoresis; (b) a stirring bar carrying a gold-labeled aptamer probe, and (c) the hybridization chain reaction (HCR) for signal amplification. Firstly, a stirring bar (length: 1 cm; diameter: 0.2 mm) was modified with a large amount of duplex DNA and then hybridized with aptamer and its partially complementary chains (cDNA). In the presence of Kana, the binding between the Kana and aptamer unwinds the duplex structures and releases a corresponding amount of cDNA into the supernatant. The released cDNA triggers the HCR in the presence of H1 and H2 DNA hairpin to produce a large amount of duplex DNA chains with different lengths. At the same time, the amounts of H1 and H2 are reduced. The decreased signal of H1/H2 after several HCR cycles can be used to quantify kana in the 1 pg·mL −1 to 10 ng·mL −1 , with a detection limit of 0.29 pg·mL −1 . The signal is generated by reading the fluorescence, best at excitation/emission maxima of 470/525 nm. The whole detection process takes 3 min only. The assay was employed to the detection of Kana in spiked milk and fish samples. Results are consistent with those of an enzyme linked immunosorbent assay. The assay has high throughput, high selectivity, and high amplification capability.
Schematic of a stirring bar functionalized with gold-labeled aptamer acting as the capture probe. It can capture the target and release primer simultaneously. The primer triggers the hybridization chain reaction inducing the consumption of H1 and H2. After a certain reaction time, the mixture is injected into the MCE platform for microfluidic electrophoretic separation and fluorometric detection.

DNA treatment of metal nanoparticles provides a potent tool for tuning their native properties and constructing advanced materials. However, there have been limited studies on interactions between DNA and nanomaterial-based artificial enzymes (nanozymes) to influence their intrinsic peroxidase-like properties. Here, we present the utilization of DNA as a capping ligand to engineer various bio-nanointerfaces for high-precise and adjustable regulation of catalytic behaviors of nanozymes toward the oxidation of substrates. The treatment of stiff double-stranded DNA only induced a negligible enhancement of the catalytic activity of nanozymes, and both coil-like single-stranded DNA and hairpin DNA-capped nanoparticles produced a medium signal increase. Interestingly, hybridization chain reaction (HCR) product-treated nanoparticles showed the highest peroxidase-like activities among four DNA structures. Furthermore, significant parameters that influence HCR process and the modulation of catalysis, such as the concentration of the hairpin DNA, the ionic strength, and the amount of nanozyme, were also systematically investigated. On the basis of HCR amplification and iron oxide (Fe3O4) nanoparticles, we develop a simple, fast, label-free, and sensitive colorimetric strategy for sensing of a Yersinia pestis-relevant DNA sequence with a detection limit as low as 100 pM as well as single nucleotide polymorphism discrimination. These results highlight DNA engineering as a facile strategy to regulate the catalytic activities of nanozymes and understand the interactions between metallic nanoparticles and nucleic acids for biosensing applications.

Detection of DNA damage caused by ∙OH or radiation has led to rapidly growing interest in the fields of drug development, biochemistry, clinic diagnostics, and environmental evaluation. Electrochemical methods have been applied for DNA damage detection because of their fast and sensitive response. However, most of the electrochemical methods for DNA damage detection commonly require immobilization of the strands on the electrode surface. In the present work, sensitive electrochemical monitoring of DNA damage was realized successfully on the basis of in situ DNA chain growth by use of a hybridization chain reaction (HCR) technique. By use of [Ru(NH 3 ) 6 ] 3+ as the signal probe and the Fenton reaction as the ∙OH generator, ultrasensitive detection of DNA damage induced by ∙OH was realized successfully through differential pulse voltammetry with a linear relationship of ∙OH concentration from 15 to 750 pM and a detection limit of 12 pM. Furthermore, environmental DNA-damaging UV light was tested as the lesion source to demonstrate the practicability and reliability of the proposed HCR-based amplified signal method for DNA damage detection. By integrating the HCR technique with an electrochemical method, we provide a promising alternative approach to extend the applications of electrochemical methods in bioanalytical detection of DNA damage.

In this study, a novel electrochemiluminescence (ECL) biosensor for sensitive detection of femtomolar miRNA-141 was constructed on the basis of Faraday cage-type strategy via graphene oxide (GO) and hybridization chain reaction (HCR)-assisted cascade amplification. A capture probe (CP) was immobilized on Fe 3 O 4 @SiO 2 @Au nanoparticles as capture unit, which could catch the miRNA-141, and the immobilization of the signal unit (Ru(phen) 3 2+ -HCR/GO) was allowed via nucleic acid hybridization. The prepared biosensor exhibited two advantages for signal amplification : firstly, GO could lap on the electrode surface directly, extending Outer Helmholtz Plane (OHP) of the sensor due to the large surface area and good electronic transport property; secondly, HCR-assisted cascade amplification was designed by anchoring all HCR products on the GO surface, then embedding Ru(phen) 3 2+ as a signal readout pathway. All these signal molecules could take part in electrochemical reactions , thus further enhancing the ECL signal drastically. Therefore, the proposed sensor constructed by integrating HCR with Faraday cage-type strategy displayed an ultrasensitive detection platform for the miRNA-141 with a low detection limit of 0.03 fM. In addition, this proposed biosensor provides a universal platform for analysis of other microRNAs.
