Detection of SARS-CoV-2 by CRISPR/Cas12a-Enhanced Colorimetry

Yongzhong Jiang,Menglu Hu,An-An Liu,Yi Lin,Linlin Liu,Bo Yu,Xiaoming Zhou,Dai-Wen Pang

The outbreak of COVID-19 caused a worldwide public health crisis. Large-scale population screening is an effective means to control the spread of COVID-19. Reverse transcription–polymerase chain reaction (RT-qPCR) and serology assays are the most available techniques for SARS-CoV-2 detection; however, they suffer from either less sensitivity and accuracy or low instrument accessibility for screening. To balance the sensitivity, specificity, and test availability, here, we developed enhanced colorimetry, which is termed as a magnetic pull-down-assisted colorimetric method based on the CRISPR/Cas12a system (M-CDC), for SARS-CoV-2 detection. By this method, SARS-CoV-2 RNA from synthetic sequences and cultured viruses can be detected by the naked eye based on gold nanoparticle (AuNP) probes, with a detection limit of 50 RNA copies per reaction. With CRISPR/Cas12a-assisted detection, SARS-CoV-2 can be specifically distinguished from other closely related viruses. M-CDC was further used to analyze 41 clinical samples, whose performance was 95.12%, consistent with that of an approved Clinical RT-qPCR Diagnosis kit. The developed M-CDC method is not dependent on sophisticated instruments, which makes it potentially valuable to be applied for SARS-CoV-2 screening under poor conditions.

Degradable carboxymethyl cellulose/chitosan sponge swabs for sustainable diagnostics

Boyu Liu,Zhangyuan Cheng,Jiujie Xia,Min Wang,Zili Zheng,Shuang Yang,Yan Shen,Dandan Dai,Jiaqi Wang,Xin Yu,Chengchen Guo

Nucleic acid testing for viral detection typically relies on disposable swabs made from traditional polymers, such as polyethylene (PE), polypropylene (PP), and polyethylene terephthalate (PET). However, the non-degradable nature of these materials leads to the accumulation of solid medical waste, with disposal methods, such as incineration and landfilling, posing significant environmental and economic challenges. To address this issue, we present a sustainable alternative: a degradable sampling swab fabricated from degradable biopolymers, carboxymethyl cellulose (CMC) and chitosan (CS), to mitigate environmental impact. The integration of CS into the CMC matrix enhances the mechanical properties of the swab through the formation of the hierarchically structured coral fiber cluster (CFC). Compared to commercial flock swabs, the developed hierarchically porous sponge swabs demonstrate a 16 % higher viral protein release rate in quantitative detection and a 3 % improvement in sample collection performance. After use, the swab can be fully dissolved or degraded through acid/alkali treatments or natural degradation within a short period. This approach provides a high-performance tool for viral detection and offers a practical and effective solution to reducing medical waste, aligning with sustainable diagnostics.

Modulating Nanoparticle Translocation by Surface Chemistry of Gold Nanopores

Ao-Xue LIU,Dan YANG,Hong-Na LI,Guo-Hui LIU,Qiang FU,Yu-Ping SHAN,Guo-Cheng YANG,Jin HE

A simple and effective method for modulating nanoparticles (NPs) translocation through nanopore by tuning the surface change of chemically modified gold coated nanopore was developed. The gold-coated pore is simply prepared from a nanopipette and the partially insulated gold coating can be utilized to effectively concentrate NPs near the nanopore entrance. The surface modification of gold near the orifice effectively modulates the NP translocation behavior, mainly through electrostatic force and chemical interactions. This system can be extended to the detection of biological entities, such as virus and exosomes which have similar size of NPs.

A sandwich sensor based on imprinted polymers and aptamers for highly specific double recognition of viruses

Siyu Chen,Lianghui Luo,Lingyun Wang,Chunyan Chen,Hang Gong,Changqun Cai

Highly selective and highly efficient identification of large viruses has been a major obstacle in the field of virus detection. In this work, a novel sandwich resonance light scattering sensor was designed based on molecularly imprinted polymers (MIPs) and aptamers for the first time. One of the recognition probes was obtained by molecular imprinting using environmentally friendly carbon spheres as carriers and the other by modification of the aptamer that can specifically recognize hepatitis B virus (HBV) on the surface of silicon spheres. In the presence of both probes, an MIP-HBV-aptamer sandwich structure was formed continuously in the system with the increase in HBV concentration, resulting in a strong resonance light scattering response. Finally, satisfactory selectivity and sensitivity were obtained, and the imprinting factor was as high as 7.56, which was higher than that reported in previous works of viral molecular imprinting sensor. In addition, it is of great significance to solve the problem of insufficient selectivity of traditional detection methods for macromolecular targets.

Plasmon-enhanced FRET biosensor based on Tm3+/Er3+ co-doped core-shell upconversion nanoparticles for ultrasensitive virus detection

Xinyue Lao,Yuan Liu,Lihua Li,Menglin Song,Yingjin Ma,Mo Yang,Guanying Chen,Jianhua Hao

Outbreaks of infectious viruses offer a formidable challenge to public healthcare systems and early detection of viruses is essential for preventing virus propagation. In this work, an ultrasensitive plasmon-enhanced fluorescence resonance energy transfer (FRET) biosensor based on core-shell upconversion nanoparticle (csUCNP) and gold nanoparticle (AuNP) for accurate detection of SARS-CoV-2 viral RNA is presented. In this biodetection assay, the Tm 3+ /Er 3+ co-doped csUCNP NaGdF 4 :Yb/Tm@NaYF 4 :Yb/Er acts as an energy donor and AuNP serves as an energy acceptor. The upconversion emission of Tm 3+ and the design of the core-shell structure led to a simultaneous surface plasmon effect of AuNP. The localized surface plasmon resonance (LSPR) arising from collective oscillations of free electrons significantly enhanced FRET efficiency between Er 3+ and AuNP. The as-prepared biosensor obtained a limit of detection (LOD) as low as 750 a m , indicating that the integration of FRET and surface plasmon into one biodetection assay significantly boosted the sensitivity of the biosensor. In addition, samples extracted from clinical samples are also utilized to validate the effectiveness of the biosensor. Therefore, this innovative plasmon-enhanced FRET biosensor based on Tm 3+ /Er 3+ co-doped csUCNP may pave the way for rapid and accurate biodetection applications.

Highly Sensitive Naked-Eye Assay for Enterovirus 71 Detection Based on Catalytic Nanoparticle Aggregation and Immunomagnetic Amplification

Ling-Hong Xiong,Xuewen He,Junjie Xia,Hanwu Ma,Fan Yang,Qian Zhang,Dana Huang,Long Chen,Chunli Wu,Xiaomin Zhang,Zheng Zhao,Chengsong Wan,Renli Zhang,Jinquan Cheng

Development of sensitive, convenient, and cost-effective virus detection product is of great significance to meet the growing demand of clinical diagnosis at the early stage of virus infection. Herein, a naked-eye readout of immunoassay by means of virion bridged catalase-mediated in situ reduction of gold ions and growth of nanoparticles, has been successfully proposed for rapid visual detection of Enterovirus 71 (EV71). Through tailoring the morphologies of the produced gold nanoparticles (GNPs) varying between dispersion and aggregation, a distinguishing color changing was ready for observation. This colorimetric detection assay, by further orchestrating the efficient magnetic enrichment and the high catalytic activity of enzyme, is managed to realize highly sensitive detection of EV71 virions with the limit of detection (LOD) down to 0.65 ng/mL. Our proposed method showed a much lower LOD value than the commercial ELISA for EV71 virion detection. Comparing to the current clinical gold standard polymerase chain reaction (PCR) method, our strategy provided the same diagnostic outcomes after testing real clinical samples. Besides, this strategy has no need of complicated sample pretreatment or expensive instruments. Our presented naked-eye immunoassay method holds a promising prospect for the early detection of virus-infectious disease especially in resource-constrained settings.

Development of a thermosensitive molecularly imprinted polymer resonance light scattering sensor for rapid and highly selective detection of hepatitis A virus in vitro

Yi Liu,Tian Shen,Ling Hu,Hang Gong,Chunyan Chen,Xiaoming Chen,Changqun Cai

In this study, a thermosensitive imprinted polymer coating SiO 2 was developed for a resonance light scattering (RLS) thermosensitive virus-affinity sensor, which exhibited high selectivity for virus monitoring. In this sensor, N -isopropylacrylamide was a temperature-sensitive element. The recognition performance of the nanosensor for viruses was regulated by temperature control for the specific capture of the target virus at 40   °C, resulting in the increase of RLS intensity and its release at 20   °C. Moreover, the RLS intensity of the nanosensor significantly increased within 30   min. Accordingly, a very good detection limit of 1.1   pmol   L −1 was obtained. The nanosensor was successfully used to detect the additional hepatitis A virus from a dilution of human serum, and recoveries in the range of 90.8% to 108.3% were attained at three spiking levels of viruses. Overall, this study addressed the problems of high nonspecific adsorption and long duration of detection process. Furthermore, a facile, rapid, and efficient tool for virus detection was provided.

MoS2-Nanoflower and Nanodiamond Co-Engineered Surface Plasmon Resonance for Biosensing

Yaofei Chen,Xin Xiong,Yu Chen,Lei Chen,Guishi Liu,Wei Xiao,Jifu Shi,Zhe Chen,Yunhan Luo

Surface plasmon resonance (SPR) based sensors play an important role in the biological and medical fields, and improving the sensitivity is a goal that has always been pursued. In this paper, a sensitivity enhancement scheme jointly employing MoS2nanoflower (MNF) and nanodiamond (ND) to co-engineer the plasmonic surface was proposed and demonstrated. The scheme could be easily implemented via physically depositing MNF and ND overlayers on the gold surface of an SPR chip, and the overlayer could be flexibly adjusted by controlling the deposition times, thus approaching the optimal performance. The bulk RI sensitivity was enhanced from 9682 to 12,219 nm/RIU under the optimal condition that successively deposited MNF and ND 1 and 2 times. The proposed scheme was proved in an IgG immunoassay, where the sensitivity was twice enhanced compared to the traditional bare gold surface. Characterization and simulation results revealed that the improvement arose from the enhanced sensing field and increased antibody loading via the deposited MNF and ND overlayer. At the same time, the versatile surface property of NDs allowed a specifically-functionalized sensor using the standard method compatible with a gold surface. Besides, the application for pseudorabies virus detection in serum solution was also demonstrated.Keywords:SPR-based biosensor;MoS2nanoflowers;Nanodiamonds;surface engineering;sensitivity enhancement

The co-assembly of spike silica nanoparticles with high affinity to nucleic acid for airborne virus detection

Xue Zhang,Yamin Yu,Kaixin Du,Wenwei Han,Jie Xue,Shanshan Li,Shangyou Lv,Jianye Fu,Xin Wang,Meng Qiu

The global pandemic of coronavirus disease 2019 (COVID-19) highlights the shortcomings of the current testing paradigm for viral disease diagnostics. Though the Polymerase Chain Reaction (PCR) technique is currently used for nucleic acid detection in liquid samples, its application in airborne virus has not yet been developed, due to low viral load in the air, lack of efficient capture probe and supporting equipment. Herein, we developed an ultrasensitive biosensing nanoplatform for airborne virus detection. The extraction and concentration of nucleic acid from test samples has been accomplished by novel spike silica nanoparticles (SSNPs)-based nucleic acid capture probe with high spike length to nanoparticle diameter ratio and appropriate surface potential. When integrated with air sampler and Quantitative Real-Time PCR (qPCR) equipment, nucleic acid enrichment can be achieved significantly. Our results demonstrated a successful detection of the virus in the air with the limit of detection (LoD) of 500 copies/L, which greatly surpasses the LoD of 1 × 10 6 copies/L. This detection method effectively addresses the obstacle posed by the low abundance of pathogens in the environment and could be applied for the detection of pathogens in air or water, aiming to achieve the goal of disease prevention and control prior to its onset.

Rational design of multivalent biosensor surfaces to enhance viral particle capture

Wenwei Pan,Ziyu Han,Ye Chang,Xu Yan,Feng Zhou,Sihong Shen,Xuexin Duan

Viral particles bind to receptors through multivalent protein interactions. Such high avidity interactions on sensor surfaces are less studied. In this work, three polyelectrolytes that can form biosensing surfaces with different interfacial characteristics in probe density and spatial arrangement were designed. Quartz crystal microbalance, interferometry and atomic force microscopy were used to study their surface density and binding behaviors with proteins and virus particles. A multivalent adsorption kinetic model was developed to estimate the number of bonds from the viral particles bound to the polyelectrolyte surfaces. Experimental results show that the heterogeneous 3D surface with jagged forest-like structure enhances the virus capture ability by maximizing the multivalent interactions. As a proof of concept, specific coronavirus detection was achieved in spiked swab samples. These results indicate the importance of both probe density and their spatial arrangement on the sensing performance, which could be used as a guideline for rational biosensing surface design.

Rapid virus detection by primer-independent linear rolling circle amplification combined with DNA-templated silver nanoclusters

Jingpu Zhang,Fahui Dai,Yejing Shi,Peng Zou,Xiao Zhi,Mei Liu,Nannan Wu,Tie Fu Liu

Background DNA and RNA virus detections commonly rely on qPCR (quantitative polymerase chain reaction) -based methods that need dyes or Taqman probes as signaling probes and expertized instruments. Isothermal amplification such as linear rolling-circle amplification (LRCA) has attracted large interest in its role to act as a supplement to the traditional qPCR. However, the current LRCA-based signaling probes suffered from long time-consumption and complex procedures for nucleic acid detections. Novel systems are urgently needed to integrate the simplicity of LRCA with rapid signal amplification of label-free probes to spread the advantages of isothermal amplification for virus detections. Results A primer-independent LRCA system utilizing AgNCs/DNA as signaling probes was developed for rapid virus detection. LRCA was optimized into a one-step reaction by integrating target-triggered ligation reaction of padlock probes (PlPs) with DNA amplification. After an easy H 2 O 2 treatment to minimize dithiothreitol's interference, LRCA product with tandem repeats of G-rich sequence was hybridized with AgNCs/DNA, promptly amplifying fluorescence signals through the G-proximity enhancement effect. The system precisely discriminated single-base mismatch at ligation junctions of PlPs. The formation of 3′-hairpin structure in PlPs was found to be prioritized over 5′-exposed linear sequences to maximize the fluorescence signals. It requires only 1 μL sample and costs 40 min at 25–30 °C, facilitating a sensitive and broad linear range of detection for E (10 -9 -10 μM) gene in RNA virus (SARS-CoV-2) and VP2/3 gene (10 −9 - 1 μM) in DNA virus (BK human polyomavirus, BKV), and successful application in urine samples. Significance AgNCs/DNA lighting up LRCA products with rapid signal amplifications alongside the extension of single strand DNA enables the direct use of LRCA for nucleic acids detections. The modular design of PlPs, universal signal probes, near-room temperature reaction conditions, small sample requirements and rapid reaction make it adapted for various DNA detections, and give it great promise for future point-of-care tests.

Electrostatically Adjustable AuNR-Mediated Thermal-Start Isothermal Nucleic Acid Amplification

Hanhua Li,Jiale Gao,Huiwen Xiong,Dilimulati Yishake,Lin Liu,Jilie Kong,Qin Chen,Xueen Fang,Wenhao Weng

Loop-mediated isothermal amplification (LAMP) holds great promise for rapid nucleic acid detection. However, its application is hindered by the notable occurrence of false positives. In this work, gold nanorod (AuNR)-mediated hot start effect, which adsorbs primers and controls the release of single-stranded DNA (ssDNA) primers at about 50 °C, was demonstrated. The AuNR-mediated LAMP reaction for detecting African horse sickness virus (AHSV) showed high selectivity against other DNA fragments, even at high magnesium concentrations. Furthermore, the assay achieves excellent sensitivity with a detection limit of 100 copies/μL. Additionally, the method displays good repeatability from 50 to 65 °C (optimal), and the coefficient of variation of Tt at the same concentration of nucleic acids is less than 5%. Our study optimizes the LAMP reaction using AuNRs, thereby reducing false positives and offering great potential for clinical diagnosis.
