A multi-omics fusion of metabolomics, lipidomics, and flavoromics to analyze the effect of enzyme treatment on tobacco quality

Jie Hao,Xusong Wang,Liqun Li,Zhikang Sun,Xuanwen Li,Qiang Ji,Xuhui Huang,Lei Qin

Tobacco leaves were treated with mesophilicα-amylase, pectinase, and lipase, respectively, of which the perceived aroma and distinctive flavor were evaluated by smoking. Additionally, metabolomics, lipidomics, and flavoromics were combined to further explore the effects of different enzyme treatments on the composition of the tobacco leaves. It was found that the irritancy and offensive taste of the tobacco leaves were reduced, and the quality of aroma was improved by enzyme treatment. Pectinase-treated tobaccos were rated highest for sweet aroma, while lipase-treated tobaccos excelled at improving the concentration and volume of aroma. The total relative abundances of lipid and lipid-like molecules in tobacco leaves were markedly diminished following treatment with either pectinase or lipase. Besides, the acid volatiles content increased by 18.96 % after mesophilicα-amylase treatment, and decreased by more than 35 % after separate treatment with pectinase or lipase. The ester content was reduced by over 22 % after treatment with pectinase and lipase, respectively. These results provide a feasible approach for improving the sensory quality of tobacco through targeted enzyme treatment.

Antibiotic Discovery: Where Have We Come from, Where Do We Go?

Bernardo Ribeiro da Cunha,Luís P. Fonseca,Cecília R. C. Calado

Given the increase in antibiotic-resistant bacteria, alongside the alarmingly low rate of newly approved antibiotics for clinical usage, we are on the verge of not having effective treatments for many common infectious diseases. Historically, antibiotic discovery has been crucial in outpacing resistance and success is closely related to systematic procedures—platforms—that have catalyzed the antibiotic golden age, namely the Waksman platform, followed by the platforms of semi-synthesis and fully synthetic antibiotics. Said platforms resulted in the major antibiotic classes: aminoglycosides, amphenicols, ansamycins, beta-lactams, lipopeptides, diaminopyrimidines, fosfomycins, imidazoles, macrolides, oxazolidinones, streptogramins, polymyxins, sulphonamides, glycopeptides, quinolones and tetracyclines. During the genomics era came the target-based platform, mostly considered a failure due to limitations in translating drugs to the clinic. Therefore, cell-based platforms were re-instituted, and are still of the utmost importance in the fight against infectious diseases. Although the antibiotic pipeline is still lackluster, especially of new classes and novel mechanisms of action, in the post-genomic era, there is an increasingly large set of information available on microbial metabolism. The translation of such knowledge into novel platforms will hopefully result in the discovery of new and better therapeutics, which can sway the war on infectious diseases back in our favor. Keywords:antibiotic discovery platforms;drug screening;semi-synthesis;fully synthetic antibiotics;genomics;proteomics;metabolomics;lipidomics;metagenomics

Integrated multi-omics analysis of developing ‘Newhall’ orange and its glossy mutant provide insights into citrus fragrance formation

Haoliang Wan,Xiaoliang Zhang,Ping Wang,Haiji Qiu,Yafei Guo,Yunjiang Cheng,Weiwei Wen

Sesquiterpene valencene is dominant in flavedo tissues of sweet oranges and imparts a unique woody aroma. However, the interaction between the biosynthetic pathways of valencene and other nutritional compounds is less studied. Sesquiterpenoids were significantly accumulated in a previously reported glossy mutant of orange (MT) than the wild type (WT), especially valencene and caryophyllene. In addition, we identified several other pathways with variations at both the transcriptional and metabolic levels in MT. It's interesting to found those up-regulated metabolites in MT, such as eukaryotic lipids, kaempferol and proline also showed strong positive correlation with valencene along with fruit maturation while those down-regulated metabolites, such as phenylpropanoid coumarins and most of the modified flavonoids exhibited negative correlation. We then categorized these shifted pathways into the ‘sesquitepenoid-identical shunt’ and the sesquitepenoid-opposite shunt’ and confirmed the classification result at transcriptional level. Our results provide important insights into the connections between various fruit quality-related properties.

Multi-omics Analysis of Klebsiella pneumoniae Revealed Opposing Effects of Rutin and Luteolin on Strain Growth

Wang Zhibin,Shen Wanxia,Li Yuejiao,Wang Xiaoyun,Zhong Xiaolin,Wang Xing

The emergence of pathogenic bacteria resistant to conventional antibiotics is becoming increasingly challenging. Plant-derived flavonoids are potential alternatives to antibiotics, owing to their antimicrobial properties. However, the molecular mechanisms through which they inhibit the growth of pathogenic microorganisms remain unclear. Therefore, Klebsiella pneumoniae ATCC700603 was separately incubated in two flavonoids to elucidate their inhibitory mechanism. Metabolomic and transcriptomic analyses were performed after 4-h incubation. In total, 5483 genes and 882 metabolites were identified. Compared to the untreated control, rutin and luteolin activated 507 and 374 differentially expressed genes (DEGs), respectively. However, the number of differential abundant metabolites (DAMs) remained the same. The top 10 correlated DEGs and DAMs were identified within each comparative group after a correlation analysis. Rutin induced the accumulation of unique metabolites and suppressed gene expression whereas luteolin did not. Our results explain the disparate effects of these two flavonoids and demonstrate the inhibitory mechanism of rutin on strain growth.

Integration of untargeted lipidomics and targeted metabolomics revealed the mechanism of flavor formation in lightly cured sea bass driven via salt

Zi-Chun Zhang,Ji Wang,Meng Dong,Shuang Cui,Xu-Hui Huang,Lei Qin

Salt enhances flavor and salinity in Chinese curing; however, excessive use can pose health risks, while reducing NaCl may harm taste. This study utilized targeted and untargeted metabolomics to investigate the intrinsic molecular mechanisms that drive flavor formation in cured sea bass subjected to salt. Glycine, succinic acid, lactic acid and uridine significantly contributed to the taste profile of the cured sea bass. A total of 668 lipid molecules were annotated in the samples, of which 60 were classified as differential lipids. Non-targeted lipidomic analysis identified phosphatidylcholine and phosphatidylethanolamine as the major flavor precursors, constituting 40.12 % of the total. Elevated salt concentrations significantly enhanced the production and accumulation of key differential volatile flavor components, including 1-octen-3-ol, 2-undecanone and 2-pentylfuran. Thus, salt facilitated the degradation and oxidation of lipids, leading to the formation of key flavor compounds that contribute to the enhancement of the flavor profile of cured sea bass.

Enhancement of fucoxanthin accumulation in Phaeodactylum tricornutum by light quality and intensity shift strategy

Qiufeng Song,Changhong Liu,Ran Xu,Luyun Cai

Diatoms exhibit great potential for biofuels, high value-added production from wastewater and promoting carbon neutrality. Fucoxanthin is identified as the main carotenoid in diatoms, which is a photosynthetic pigment with a variety of biological activities and physiological functions. Light quality is essential for microalgal growth, photosynthesis and intracellular metabolism, and microalgal cells often respond to the effects of light to regulate their biochemical makeup. Therefore, goal of this research was to develop a strategy for altering light quality and intensity to maximize fucoxanthin generation, in line with the photoresponsive traits of Phaeodactylum tricornutum and to investigate the underlying mechanism based on metabolomics and transcriptomics. Different light qualities, culture strategies, light intensities and light ratios were explored and optimized, and the findings illustrated that the optimal fucoxanthin production was observed when under the red light during the initial phase, followed by a transition to the blue-green mixed light (60μmol m −2 s −1 ) conditions in the subsequent phase. Transcriptome and metabolome analyses showed that the light shift strategy provided sufficient energy and precursors for cell growth and fucoxanthin accumulation by enhancing the EMP pathway, TCA cycle, and light-harvesting complex in photosynthetic system. The present study provides a feasible strategy and mechanism to customize the light quality regulatory strategy to enhance biosynthesis of target bioactive compounds, and provides a theoretical basis for further investigation of the regulatory mechanism, which can provide a foundation for microalgal fucoxanthin production.

Transcriptomic and proteomic analysis of Staphylococcus aureus response to cuminaldehyde stress

Hui Li,Yan-yan Huang,Keren Agyekumwaa Addo,Ze-xuan Huang,Yi-gang Yu,Xing-long Xiao

The previous study indicated that cuminaldehyde (CUM) could be used as an antibacterial agent in sauced beef to reduce the propagation of Staphylococcus aureus ( S. aureus ). This research took sauced beef treated with 0.4 μL/mL CUM as the research object. Transcriptomic and proteomic methods were used to comprehensively analyze the changes in genes and proteins of S. aureus under CUM stress. A total of 258 differentially expressed genes (DEGs, 178 up-regulated and 80 down-regulated) and 384 differentially expressed proteins (DEPs, 61 up-regulated and 323 down-regulated) were found. It was observed that CUM destroyed the cell wall and cell membrane by inhibiting the synthesis of peptidoglycan and fatty acid. Low energy consumption strategies were formed by reducing glycolysis and ribosome de novo synthesis. The levels of genes and proteins associated with the glycine, serine , threonine , methionine , cysteine, and branched-chain amino acids were dramatically changed, which impaired protein synthesis and reduced bacterial viability . In addition, the up-regulated DEGs and DEFs involved in DNA replication , recombination and single-stranded DNA-binding contributed to DNA repair . Moreover, ATP-binding cassettes (ABC) transporters were also perturbed, such as the uptake of betaine and iron were inhibited. Thus, this study revealed the response mechanism of S. aureus under the stress of CUM, and provided a theoretical basis for the application of CUM in meat products.

Exploring variances in meat quality between Qingyuan partridge chicken and Cobb broiler: Insights from combined multi-omics analysis

Xin Yang,Bolin Cai,Zhaofeng Zhang,Yu Mo,Zhen Zhou,Ruiquan Wu,Shaofen Kong,Danfeng Cai,Ruitong Zhang,Zhenhui Li,Qinghua Nie

Previously, animal breeding prioritized enhancing key economic traits to improve production efficiency, leading to a gradual difference in meat quality. However, the genetic factors influencing meat quality remain unclear. To identify key genetic pathways contributing to meat quality, native Chinese yellow-feathered chicken (Qingyuan Partridge Chicken, QPC; female, n=10), and commercial chicken broiler (Cobb broiler, CB; female, n=10) were used for meat quality assessment through metabolomics, proteomics, and phosphoproteomics sequencing. The results show that QPC had lower pH (93.12%), shear force (81.46%), cooking loss (69.29%), moisture content (93.24%) and muscle fiber area (46.04%), but higher meat color values (a*(163.65%) and b*(250.27%)), drip loss (146.32%), and intramuscular fat content (382.01%) than CB ( p < 0.05). Metabolomic, proteomic, and phosphoproteomic analyses were jointly conducted, revealing significant differences in energy metabolism strategies. Higher glycolytic enzyme activity was observed in QPC (ENO1, GAPDH, GPI, PFKM, PKM, and TPI1, p < 0.05), while more energetic phosphate compounds were stored in CB. CB had higher Na + /K + Pump protein abundance (SCN4A, LOC107051305, ATP1B4, ATP12A, ATP1A1, and ATP1A2, p < 0.05) and phosphorylation (ATP1A2-Ser662, p < 0.05) and Ca 2+ channel protein abundance (ATP2B4, SRL, CACNB1, CACNA1S, CACNA2D1, CAMK2G, LOC107050717 and TNNC2, p < 0.05) than QPC. In QPC, CAMKII autophosphorylation activated downstream protein and increased Ca 2+ . These results suggest CB is more contractile than QPC, contributing to meat quality between CB and QPC.

Targeting the PDE3B-cAMP-autophagy axis prevents liver injury in long-term supercooling liver preservation

Xingyuan Jiao,Yihu Li,Zhihang Chen,Qi Zhang,Rui He,Yinbing Huang,Zhixiang Zuo

In liver transplantation, donor livers are typically stored in a preservation solution at 4°C for up to 12 hours. However, this short preservation duration can lead to various issues, such as suboptimal donor-recipient matching and limited opportunities for organ sharing. Previous studies have developed a long-term preservation method called supercooling liver preservation (SLP) to address these issues. However, in this study using a rat model, we observed that long-term SLP led to more severe liver damage compared with clinically prevalent traditional static cold storage (SCS) for durations less than 8 hours. To understand the potential mechanism of SLP-induced liver injury, we conducted an integrative metabolomic, transcriptomic, and proteomic analysis. We identified the PDE3B-cAMP-autophagy pathway as a key determinant of SLP-induced liver injury. Specifically, we found that PDE3B was elevated during SLP, which promoted a reduction of cAMP metabolites, triggering an AMPK-dependent autophagy process that led to liver injury in rats. We found that blocking the reduction in cAMP using the PDE3B inhibitor cilostamide inhibited autophagy and substantially ameliorated liver injury during 48-hour SLP in rat livers. Furthermore, we validated the effectiveness of cilostamide treatment in preventing liver injury in pig and human liver 48-hour SLP models. In summary, our results reveal that metabolic reprogramming involving the PDE3B-cAMP-autophagy axis is the key determinant of liver injury in long-term SLP and provide an early therapeutic strategy to prevent liver injury in this setting.

Comparative transcriptomic and lipidomic analysis of oleic environment adaptation in Saccharomyces cerevisiae: insight into metabolic reprogramming and lipid membrane expansion

Shen Yi,Ke Xia,Pan Zi-Hao,Cao Li-Sha,Liu Zhi-Qiang,Zheng Yu-Guo

With staggering progress on genetic manipulation strategies, Saccharomyces cerevisiae is becoming an ideal cell factory for the de novo biosynthesis of lipid compounds. However, due to their hydrophobicity, lipids tend to be accumulated within intracellular spaces and cause a high burden on cell activity and induce product inhibition effect, which ultimately restricted the lipids biomanufacturing for industrial application. Herein, an oleic acid stress (OAS) model was applied for the long-time domestication of BY4741 cells, and a subclone of A-22 was obtained through a series of acclimation (0.1% glucose and 0.2% oleic acid), showing increased accumulation of both biomass and intracellular lipid droplets compared to WT. Comparative transcriptome analysis indicated that compared to fatty acid metabolism, most transcripts enriched in the pathways of glucose catabolism (glycolysis and citrate cycle) and lipid synthesis (phospholipid and sterol) were down-regulated under OAS. While interestingly, most the above transcripts tended to be ‘restored’ in adapted strain A-22. In addition, for physical adaptation, significant increase of phosphatidylcholines was identified by lipidomic analysis, which probably caused the subsequent subcellular expansion of peroxisomes and lipid droplets as observed in the adapted strain, since phosphatidylcholines are the major constituent of their membranes. The present study systematically investigated both the phenotype change and molecular mechanism on adaptation of S. cerevisiae towards oily environment. Detailed information on functional transcripts may provide novel rational modification targets to reinforce the hydrophobic lipids biosynthesis within S. cerevisiae engineered cell factory.

Wang Pei-lu,You Jin-ling,Hua Qian-ming,Li Hua-qiang,Shi Qi,Li Wen-long,Sheng Yun-jie,Liu Kao-hua,He Bing-qian,Zhang Qiao-yan,Qin Lu-ping,Meng Xiong-yu

Background Eucommia ulmoides Oliver is a dioecious plant with great economic value, but the underlying metabolite mechanism difference between male and female E. ulmoides remain poorly understood. Results In this study, we integrated a dual-platform metabolomics approach with transcriptomics to systematically analyze differences in metabolite and gene expression in the cortex and leaves of male and female E. ulmoides. As a result, 1,452 metabolites (603 volatile, 849 non-volatile) were characterized, and 156 and 129 differentially accumulated metabolites were identified in FEC vs. MEC and FEF vs. MEF, respectively. The expression of key genes (PLA2G4, DOXs, LOX2S, and CEQORH) involved in alpha-linolenic acid metabolism was significantly altered in MEC. Similarly, the expression of key genes (CHS, FLS, DFR, and ANR) involved in flavonoid biosynthesis was significantly altered in MEF.Conclusion sOur findings shed light on the metabolite mechanism behind the metabolic differences between male and female E. ulmoides and contribute to the exploration of value utilization.

Unveiling responses and mechanisms of spice crop chive exposure to three typical pesticides using metabolomics combined with transcriptomics, physiology and biochemistry

Yibo Dong,Jiaohong Li,Zhenxiang Guo,Lei Han,Jing Zhao,Xiaomao Wu,Xiangsheng Chen

Pesticides are frequently used to control target pests in the production of spice crops such as chives ( Allium ascalonicum ). However, little information is available on the responses and underlying mechanisms of pesticide exposure in this crop. Our findings revealed that the uptake, transportation, and subcellular distribution of three typical pesticides—the fungicide pyraclostrobin (PAL), insecticide acetamiprid (ATP), and herbicide pendimethalin (PND) in chives, as well as their physiological, biochemical, metabolic, and transcriptomic responses—were dependent on pesticide properties, especially hydrophobicity. The distribution of PAL and PND in chives decreased in the order root > stem > leaf, but the distribution order of ATP was the opposite. The proportion of PAL and PND in the solid phase of the root cells gradually increased, but ATP mainly existed in the cell-soluble component, indicating that the latter had an upward translocation ability and thus mainly accumulated in the leaves. Malondialdehyde levels in chive leaves were not significantly affected by exposure to these pesticides; however, the activities of superoxide dismutase (SOD) and catalase (CAT) in chive leaves increased significantly. Moreover, these pesticides exhibited critical differences in chive responses through the interaction of metabolites and regulation of differentially expressed genes. PAL dramatically influenced five carbohydrate metabolic pathways (34.35 %), disturbing the starch-to-sucrose balance. ATP strongly affected five amino acid (AC) metabolic pathways (33.38 %), enhancing four free amino acid levels. PND notably affected eight fatty acid (FA) metabolic pathways (25.38 %), increasing two unsaturated and decreasing one saturated FA. Simultaneously, PND, ATP, and PND accumulated in the chives could be detoxified through metabolic pathways mediated by cytochrome P450 (P450) and glycosyltransferase (GT)/glutathione S-transferase (GST), producing phase I (7, 4, and 5) and II (11, 13, and 10) metabolites, respectively. This study provides important molecular insights into the responses and underlying mechanisms of spice crop exposure to pesticides.
