Identification of Potential Auxin-Responsive Small Signaling Peptides through a Peptidomics Approach in Arabidopsis thaliana

Weigui Luo,Yuan Xiao,Qiwen Liang,Yi Su,Langtao Xiao

Small signaling peptides (SSPs) are a class of short peptides playing critical roles in plant growth and development. SSPs are also involved in the phytohormone signaling pathway. However, identification of mature SSPs is still a technical challenge because of their extremely low concentrations in plant tissue and complicated interference by many other metabolites. Here, we report an optimized protocol to extract SSPs based on protoplast extraction and to analyze SSPs based on tandem mass spectrometry peptidomics. Using plant protoplasts as the material, soluble peptides were directly extracted into phosphate buffer. The interference of non-signaling peptides was significantly decreased. Moreover, we applied the protocol to identify potential SSPs in auxin treated wild type and auxin biosynthesis defective mutantyuc2yuc6. Over 100 potential SSPs showed a response to auxin inArabidopsis thaliana. Keywords:small signaling peptides;plant protoplast;peptidomics;auxin

Long-term dysregulation of plasma peptidome in mild and multiple COVID-19 recovered patients revealed by a novel efficient peptidomics workflow

Song Zhijing,Liu Chaoran,Liu Yaozhou,Bian Zheng,Sun Qing,He Ting,Su Rong,Huang Shengchun,Dai Ningbin,Zhao Ke li,Li Yan,Liang Kai

After recovering from COVID-19, many patients experience “long COVID” symptoms. Existing research has predominantly focused on moderate to severe cases, with limited studies examining mild cases and recurrent infections. The circulating low-molecular-weight (LMW) peptidome, involving lipid metabolism, coagulation, and immune pathways, is crucial for understanding COVID-19’s long-term effects. We developed a peptidomics workflow utilizing solid-phase extraction with highly wrinkled GO-Fe 3 O 4 composite materials (HWGO-F) and nanoLC-MS/MS detection. By altering the pH, HWGO-F enhances plasma peptide adsorption and purification. Compared to traditional methods, our workflow offers improved detection depth and reproducibility for over 70% of peptide signals with CV < 20%. We investigated plasma peptide profiles in mild COVID-19 patients post-recovery from single or second infections. The findings indicate persistent abnormalities in initial COVID-19 infections’ plasma peptide profiles, gradually diminishing over time. Secondary infections prolong recovery. Disrupted functions include lipid metabolism, coagulation and complement cascades, and infection-related pathways. Lipid metabolism may normalize within 3 months, while coagulation and immune abnormalities can last 3–6 months. After secondary infections, lipid metabolism irregularities may last at least 1 month, with extended coagulation and immune imbalances. These results provide a theoretical foundation for understanding the widespread occurrence of long COVID and guide recovery care for mild cases. Graphical

Evaluation of UHT milk spoilage caused by proteases from psychrophilic bacteria based on peptidomics

Jinyu Xu,Xiaodan Wang,Xiaoxuan Zhao,Hongyu Cao,Yunna Wang,Ning Xie,Xu Li,Xiaoyang Pang,Jiaping Lv,Shuwen Zhang

The quality issues of ultra-high-temperature (UHT) milk, such as protein hydrolysis and aging gels throughout shelf life, are caused by proteases from psychrophilic bacteria. However, existing enzyme activity detection techniques have low sensitivity and cannot accomplish the detection of product deterioration caused by low enzyme activity. In this study, an attempt was made to analyze the relationship between enzymatically cleaved peptides and product quality using peptidomics techniques. The impact of psychrophilic bacteria proteases on the quality of UHT milk was investigated based on peptidomics by exogenously adding proteases. The results indicated that the protease activity and protein hydrolysis increased significantly in UHT milk over the storage period. Through peptidomic analysis, 2479 peptides were identified, in which 32 proteins linked to the identified peptides. 17 potential marker peptides, including αS 1 -casein 143–156 , β -lactoglobulin 99–108 , and β -casein 39–66 , were screened. The correlation of all identified peptides with protease activity and protein hydrolysis was explored by the weighted gene co-expression network analysis (WGCNA) method. The peptidomics technology helps to study the release or degradation of peptides in UHT milk during storage, which can be applied to monitor the shelf life of UHT milk and predict spoilage.

Decoding bitter peptides in soy sauce: From identification to mechanism in bitter taste formation

Yongzhao Bi,Xingming Sun,Yan Huang,Baoguo Sun,Li Liang,Yuyu Zhang

The molecular basis of bitterness in soy sauce was investigated through an integrated approach combining peptidomics, sensory evaluation, cell biology, and molecular docking. Ethanol-extracted bitter peptides (BPs) were identified via liquid chromatography-tandem mass spectrometry. Seventeen BP candidates were shortlisted based on toxicity, allergenicity, bitterness predictions and hydrophobicity calculation. Sensory evaluation showed that 13 peptides exhibited bitterness, with 8 significantly enhancing bitterness of 6 key free amino acids in soy sauce. Using a HEK-293T cell-based cAMP assay, FYL and VLY were identified as hTAS2R4 ligands (EC₅₀ = 62.11 and 199.51 μM, respectively). Molecular docking revealed that both peptides bind primarily via hydrophobic interactions to residues such as VAL85, PHE88, and PHE62. These findings provide a theoretical basis for bitterness mechanism and flavor improvement of soy sauce.

A strategy for the quality control in Polyrhachis dives: Identification and quantification of specific peptides using untargeted and targeted mass spectrometry approaches

Xialin Chen,Dandan Li,Rongrong He,Jiajia Wang,Ru Yang,Mengyu Qian,Liang Cao,Yongwen Zhang,Zhenzhong Wang,Wei Xiao

Polyrhachis dives ( P. dives ) is a traditional edible insect with high nutritional value and is the only ant species that is administered as medicine and food. Therefore, it is of great significance to identify the authenticity of the species. In the current study, peptidomics analysis combining untargeted MS with targeted MS was developed and applied for the identification of specific peptides in P. dives and the establishment of quality control. A total of 16 specific peptides were screened, and 7 specific peptides with satisfactory signal response were obtained by targeted mass spectrometry, which could be used to distinguish P. dives from other ant species and ensure the quality of edible ants. Subsequently, the 7 specific peptides were quantitatively analyzed, followed by clustering analysis and biological activity experiments to categorize them into distinct qualities, providing valuable references for further development of quality control methods for P. dives .

Discovery of novel angiotensin-converting enzyme inhibitory peptides in vinegar through peptidomics and molecular docking analysis

Ying Sun,Dong Wei,Ziming Huang,Jinyao Song,Yiyang Zhang,Yueting Zhou,Bingbing Wang,Can Wang,Jing Wang,Hao Zhang

The inhibitory activity of different ultrafiltration fractions derived from the water-soluble extract of Zhenjiang aromatic vinegar (ZAV) on angiotensin-converting enzyme (ACE) was evaluated, and endogenous peptides with potential ACE inhibition were screened through ultrafiltration and reversed-phase high-performance liquid chromatography (RP–HPLC) coupled with ACE inhibition detection. Several novel ACE inhibitory peptides were identified using a peptidomic approach based on nanoLC-MS/MS. A total of 710 peptides were identified in the RP–HPLC fractions. Additionally, four novel peptides with potential ACE inhibitory activity were identified: FPEQPP, VVPPGHPV, FPPQQP, and YGRGPIE, with IC 50 values of 3.7 ± 0.1 μM, 3.3 ± 0.4 μM, 1.6 ± 0.2 μM, and 5.9 ± 0.2 μM, respectively. Of these novel peptides, FPPQQP was the peptide with the most potent antihypertensive activity, which acted as a strong inhibitor of ACE through molecular docking. These findings suggest that integrating peptidomics and molecular docking provides an efficient strategy for the rapid investigation of ACE inhibitory peptides in food matrices.

Screening Myocardial Protective Peptides from Bovine Myocardium Hydrolysates: A Peptidomics-Activity Guided Strategy Integrating Fractionated Extraction, Multivariate Analysis, and Random Forest

Minzhi Zhou,Wen Li,Lin Zheng,Mouming Zhao

This study aimed to investigate the protective effects of bovine myocardium hydrolysates prepared from different protein fractions on H2O2-induced myocardial injury in H9c2 cells and to develop an effective way to explore potential myocardial protective peptides. Results showed that, as compared with bovine heart and its water-soluble protein fraction, myocardium hydrolysate prepared from salt-soluble protein fraction demonstrated better myocardial protective activity, significantly increasing cell viability and activities of antioxidant enzymes (SOD and CAT), while reducing contents of myocardial injury markers (LDH, CK-MB, and cTnT). Ten novel myocardial protective peptides (FR, LK, LPF, RVL, SLL, FDIF, FQPS, GLPPILN, SEAPPHIF, and TEAPLNPK) were identified following a peptidomics-activity guided strategy integrating multivariate analysis and a random forest model. Molecular docking analysis revealed potential molecular mechanisms that might act on myocardial injury-related targets such as AKT1, STAT3, and MMP9. This study may provide insights for the rapid identification of food-derived myocardial protective peptides.

Effects of Alcalase and Flavourzyme from different manufacturers on the antigenicity and mechanisms of β-Lactoglobulin

Peng Sun,Wenjiao Du,Yijia Zheng,Qi Sun,Xiaomeng Wu,Qing Zhao,Guangqing Mu,Changhong Ma,Zhaoxu Li,Fanhua Kong

β-lactoglobulin (β-LG) is a major allergen in dairy, and enzymatic hydrolysis is an effective way to reduce its antigenicity. This research aimed to explore the differential mechanisms of the effects of Alcalase and Flavourzyme from different manufacturers, Novozymes (N) and Yuanye (Y), on the antigenicity of β-LG. Following optimization using Response Surface Methodology, the antigenicity reduction rates of β-LG by the two Alcalase enzymes were both higher than those of Flavourzyme. However, the degree of hydrolysis indicated that there was no linear relationship between the DH and antigenicity. The results of conformational changes indicated that compared with the other three enzymes, N-Alcalase treatment significantly altered the vibrational stretching of C=O and N-H groups, accompanied by a reduction in α-helix content, fluorescence intensity, and surface hydrophobicity. Peptidomics analysis further revealed that N-Alcalase effectively removed critical allergenic linear epitope regions of β-LG, including amino acids (AA) 16–22, 88–107, and 150–158, where AA 88–107 tends to exhibit higher allergenic potential. In contrast, Flavourzyme exhibited limited efficacy in this regard. The findings indicate that N-Alcalase holds greater potential for reducing β-LG antigenicity, providing a theoretical foundation and technical support for the production of hypoallergenic dairy-based materials.

Accurate Discrimination of Benign Biliary Diseases and Cholangiocarcinoma with Serum Multiomics Revealed by High-Throughput Nanoassisted Laser Desorption Ionization Mass Spectrometry

Xuetong Qu,Bin He,Zekuan Li,Xinrong Jiang,Xingyue Liu,Xisheng Chen,Xiaoming Chen,Xiao Liang,Zhijun Jiang,Jianmin Wu

Cholangiocarcinoma (CCA) is an aggressive malignant tumor with a poor prognosis. Carbohydrate antigen 19-9 is an essential biomarker for CCA diagnosis, but its low sensitivity (72%) makes the diagnosis unreliable. To explore potential biomarkers for the diagnosis of CCA, a high-throughput nanoassisted laser desorption ionization mass spectrometry technique was constructed. We performed serum lipidomics and peptidomics analyses from 112 patients with CCA and 123 patients with benign biliary diseases. Lipidomics analysis showed that various lipids, such as glycerophospholipids, glycerides, and sphingolipids, were perturbed. Peptidomics analysis revealed perturbations of multiple proteins involved in the coagulation cascade, lipid transport, and so on. After data mining, 25 characteristic molecules including 20 lipids and 5 peptides were identified as potential diagnostic biomarkers. After screening various machine learning algorithms, artificial neural network was selected to construct a multiomics model for CCA diagnosis with 96.5% sensitivity and 96.4% specificity. The sensitivity and specificity of the model in the independent test cohort were 93.8 and 87.5%, respectively. Furthermore, integrated analysis with transcriptomic data in the cancer genome atlas confirmed that genes altered in CCA significantly affected multiple lipid- and protein-related pathways. Data are available via MetaboLights with the identifier MTBLS6712.

Effects of walnut kernel pellicle on the composition and properties of enzymatic hydrolysates of walnut meal by peptidomics and bioinformatics

Yujiao Zhang,Li Zhang,Like Lin,Yiran Zhang,Cong Li,Bang Chen,Yehua Shen

The purpose of this article is to investigate the effects of walnut ( Juglans regia L.) kernel pellicle on the composition and properties of enzymatic hydrolysis products of walnut meal using peptidomics and bioinformatics. In this study, a total of 3423 peptide sequences were identified in peeled walnut protein hydrolysates (PWPH) and unpeeled walnut protein hydrolysates (UWPH). Due to the presence of the walnut kernel pellicle, the enzyme cleavage sites of alkaline proteases on walnut precursor proteins were altered, resulting in differences in the number and length of the peptides obtained. Principal component analysis indicates significant differences between PWPH and UWPH. Combined with bioinformatics analysis, it was shown that walnut kernel peeling improved the release of peptides, formed more bioactive peptides, reduced allergenicity, and improved water solubility. Seven peptides with acetylcholinesterase (AChE) inhibitory activity were identified, and the peptide Val-Gly-Ala-Pro-Phe-Asp-Gly-Ala (VGAPFDGA) has the strongest inhibitory activity with an IC 50 of 0.38 ± 0.01 mg/mL. These results confirmed that walnut kernel peeling could greatly change the composition of the walnut protein hydrolysates, and seven novel peptides were reported that showed significant AChE inhibitory activity.

Digestion patterns and bioactive peptide release of lactoferrin produced by different processes: An in vitro study using a dynamic gastrointestinal digestion system of elderly

Mengqi Wang,Xinyi Wu,Wanyi Zhang,Yuchen Zhang,Hongjuan Li,Hongbo Li,Jinghua Yu

In this study, the digestive behaviors of freeze-drying and spray-drying lactoferrin (F-LF and S-LF) were characterized using an in vitro dynamic digestion system (DHSI-IV) simulating gastrointestinal conditions in the elderly. The surface morphology results showed that S-LF was more thoroughly hydrolyzed than F-LF. Proteolysis profile showed that F-LF and S-LF were resistant to gastric hydrolysis, especially F-LF. After 60 min digestion, the dominant band was observed in 40 kDa. In this case, the LF secondary and tertiary structures were destroyed. A total of 79, 74, 77, and 77 peptides with 7–30 amino acid residues were identified in FI60, FI120, SI60, and SI120 by DIA relative quantitative peptidomics. Based on bioinformatics analysis, six peptides with good bioactivity, toxicity, solubility and stability were selected for molecular docking with acetylcholinesterase (AChE). Among them, the APVDAFK was embedded inside AChE through hydrogen bonding and hydrophobic interactions, exhibiting the highest “-CDOCKER Energy” (9.1). These findings indicated that LF undergoes protein degradation and structural breakdown in the elderly GI environment, while simultaneously producing bioactive peptides. These results provide a theoretical basis for understanding LF digestion and the release of bioactive peptide in the elderly.

Peptidomic Analysis of Potential Bioactive Peptides in Mare Milk Under Different Heat Treatment Conditions

Xiaoxiao Lou,Wei Shao,Yating Wu,Hongpeng Ma,He Chen,Nan Zheng,Yankun Zhao

Active peptides in mare milk have unique biological activities, but how the bioactive protein in mare’s milk changes under the influence of temperature has not been fully studied. Therefore, in this study, the differential expression of bioactive peptides potentially present in horse milk under different heat treatment conditions was investigated for the first time using peptidomic and bioinformatic techniques. We collected a total of 15 samples. In this study, we divided the samples into five groups, specifically, 65 °C, 30 min; 72 °C, 15 min; 83 °C; 10 min; 95 °C, 5 min; and an untreated group as a control, which involved four different temperature treatments, in order to understand changes in bioactive peptides and to identify the sequence of bioactive peptides. In the experiment, a total of 2341 active peptides were identified. The amino acid composition of the potential active peptides remained stable across different temperatures, but their abundance varied with temperature. In all, 23 peptides from 20 different proteins were identified, with the highest number of active peptides identified at 72 °C. Through database searches, we found that a majority of these peptides were within β-lactoglobulin and immunoglobulin domain proteins, which are known for their potential biological activities. These findings provide a theoretical foundation for the development of peptides with different bioactivities as potential functional foods.
