Dendrobium officinale Kimura et Migo is a traditional Chinese herbal medicinal plant . However, the frequent occurrence of soft rot disease (SRD) is one of the most harmful diseases in D. officinale production in recent years, which can seriously affect its yield and quality. In this study, the major pathogenic fungus (SR-1) was isolated from D. officinale with typical symptoms of SRD, and was identified as Fusarium oxysporum through morphological and molecular identification. The biological activities of five natural products were determined against F. oxysporum using a mycelial growth inhibition assay. The results showed that osthole had the highest antifungal activity against F. oxysporum , with an EC 50 value of 6.40 mg/L. Scanning electron microscopy (SEM) showed that osthole caused F. oxysporum mycelia to shrink and deform. Transmission electron microscopy (TEM) showed that the organelles were blurred and the cell wall was thickened in the presence of osthole. The sensitivity of F. oxysporum to calcofluor white (CFW) staining was significantly enhanced by osthole. Relative conductivity measurements and propidium iodide (PI) observation revealed that osthole had no significant effect on the cell membrane. Further experiments showed that the activity of chitinase and β-1,3-glucanase were decreased, and expression levels of chitinase and β-1,3-glucanase related genes were significantly down-regulated after treatment with osthole. In conclusion, osthole disrupted the cell wall integrity and dynamic balance of F. oxysporum , thereby inhibiting normal mycelial growth.

Soft rot caused by Dickeya zeae is an important bacterial disease affecting rice and other plants worldwide. In this study, Nanopore and Illumina sequencing platforms were used to sequence the high-quality complete genome of a novel D. zeae strain WH1 (size: 4.68 Mb; depth: 322.37x for Nanopore, 243.51x for Illumina; GC content: 53.59%), which was isolated from healthy rice root surface together with Paenibacillus polymyxa, a potential biocontrol bacterium against D. zeae strain WH1. However, the pure WH1 culture presented severe pathogenicity. Multilocus sequence analysis (MLSA) indicated that strains WH1, EC1, and EC2 isolated from rice were grouped into a clade differentiated from other D. zeae strains. The average nucleotide identity (ANI) and DNA-DNA hybridization (DDH) analyses demonstrated that WH1 was phylogenetically closest to EC2. Furthermore, the pathogenicity determinants and virulence factors of WH1 were mainly analyzed through genomic comparison with complete genomes of other D. zeae strains with high virulence (EC1, EC2, MS1, and MS2). The results revealed that plant cell wall-degrading extracellular enzymes (PCWDEs), flagellar and chemotaxis, and quorum sensing were highly conserved in all analyzed genomes, which were confirmed through phenotypic assays. Besides, WH1 harbored type I, II, III, and VI secretion systems (T1SS, T2SS, T3SS, and T6SS), but lost T4SS and T5SS. Like strains MS1 and MS2 isolated from bananas, WH1 harbored genes encoding both capsule polysaccharide (CPS) and exopolysaccharide (EPS) biosynthesis. The results of pathogenicity assays demonstrated that WH1 produced severe soft rot symptoms on potato tubers, carrots, radishes, and Chinese cabbage. Meanwhile, WH1 also produced phytotoxin(s) to inhibit rice seed germination with an 87% inhibitory rate in laboratory conditions. More importantly, we confirmed that phytotoxin(s) produced by WH1 are different from zeamines produced by EC1. Comparative genomics analyses and phenotypic and pathogenicity assays suggested that WH1 likely evolved through a pathway different from the other D. zeae strains from rice, producing a new type of rice foot rot pathogen. These findings highlight the emergence of a new type of D. zeae strain with high virulence, causing soft rot in rice and other plants.

Soft rot caused byBotryosphaeriadothideaandPhomopsissp. is a critical disease in kiwifruit. In order to efficiently control soft rot, a 28.6% chitosan composite film (CCF) containing chitosan, dextrin, ferulic acid, calcium, and auxiliaries was successfully developed. The results showed that CCF had a strong inhibitory effect on mycelia growth ofB. dothideaandPhomopsissp., with mycelial EC50values of 68.11 and 50.34 mg L−1, respectively. The concentration of 0.71–1.42 g L−1CCF had noticeably preventive and curative effects against soft rot. The spray of CCF before pathogen infection effectively reduced the incidence of soft rot, remarkably increased the content of resistance compounds, and activated the activity of defense enzymes. Moreover, it notably enhanced the yield and quality and prolonged the shelf life of kiwifruit. Therefore, the excellent control effects of CCF against soft rot might be associated with its film-forming property and antifungal activity, which prevent infection and induce plant defense mechanisms. The concentration of 0.71–1.42 g L−1CCF was optimal for the field application before the onset of disease symptoms in plants withB. dothideaandPhomopsissp. Keywords:chitosan composite film;kiwifruit;pathogen infection;soft rot;disease resistance;storage quality

Summary The pathogens of the Diaporthe genus are now considered to be the dominant pathogens of kiwifruit soft rot. Here, we present a protocol to construct nanoprobes for the Diaporthe genus and detect changes of surface-enhanced Raman spectroscopy for samples collected from infected kiwifruit. We describe steps for synthesis of gold nanoparticles, DNA extraction from kiwifruit, and construction of nanoprobes. We then detail classification of nanoparticles with different aggregation states through dark-field microscope (DFM) picture analysis using Fiji-ImageJ software. For complete details on the use and execution of this protocol, please refer to Yu et al. (2022). 1

Summary Diaporthe genus is the dominant pathogens of kiwifruit soft rot with long incubation period and rapid onset and very hard to detect in advance. It is of great significance to develop point-of-care tests for disease prevention and field management. Here we screen a pair of genus-level primers for constructing plasmonic dimer Rayleigh/Raman spectroscopy, which enables rapid, specific, and sensitive detection of Diaporthe genus in real kiwifruits. Dark-filed Rayleigh scattering clearly visualizes the target-induced dimer assembly of nanoprobes. Plasmonic dimer-enhanced Raman spectroscopy has high specificity for 12 common isolates of Diaporthe genus in one batch samples with highly accurate results and much higher sensitivity than polymerase chain reaction (PCR). It realizes the recognition of Diaporthe infection at an early stage of 24 h when the kiwifruits do not have any noticeable symptoms. It demonstrates a bright prospect of point-of-care tests for early warning of kiwifruit soft rot infection and quality control.

Diaporthe Z1-1N, the primary causal agent of soft rot disease in kiwifruit, exhibited higher pectinase activity compared to cellulase activity in both in vitro and in vivo incubation models. To gain deeper insights into the role of pectinases in the pathogenicity of this fungus, we evaluated the effects of incubation temperature (ranging from 18 to 38 °C), duration (1 to 7 days), and medium pH (4.0 to 9.0) on the activities of two crucial pectinases: polygalacturonase (PG) and polymethylgalacturonase (PMG). Our single-factor experiments revealed that the optimal conditions for maximizing PMG yield were a pH of 7.5 and a temperature of 28 °C, with peak activity occurring after three days of incubation. Notably, PG activity peaked on the fourth day under the same pH and temperature conditions. Under the optimal conditions identified through an orthogonal experimental design, PMG exhibited higher activity than PG. Further analysis showed that temperature was the most influential factor on PMG activity, followed by incubation duration and pH. The lesion size caused by the purified pectinase extracts was 50% the lesion size that caused by the fungal mycelium of Diaporthe Z1-1N. These findings underscore the significance of PG and PMG as key virulence factors in the pathogenicity of Diaporthe Z1-1N, providing a solid scientific basis for future research into the functions of these enzymes.

We present a digital surface-enhanced Raman spectroscopy (SERS) platform enabling enzyme- and amplification-free single-molecule DNA detection through Poisson distribution-driven quantification and geometrically optimized plasmonic nanostructures. Utilizing high-throughput UV lithography, we fabricated large-area nanopillar arrays (1.5 × 1.5 cm) with tunable heights (500–1300 nm) and periodicities (4–10 μm), addressing key limitations in conventional SERS methods via three innovations: (1) dynamic hotspot generation: Target DNA induces plasmonic dimerization between functionalized gold nanoprobes and Au-capped nanopillars, creating spatially resolved SERS enhancement (1326 cm–1 DTNB signal), (2) digital counting algorithms: Compensate Raman intensity variations by quantifying activated pillars as discrete molecular events, and (3) geometric confinement: Spatial confinement effects enabling statistically robust single-molecule occupancy. This platform achieved 10 fM sensitivity for Diaporthe spp. DNA detection, outperforming PCR-electrophoresis (1 pM) by 2 orders of magnitude. Applied to presymptomatic kiwifruit diagnosis, the system identified pathogen DNA in asymptomatic samples prior to visual symptom development, validated by characteristic DTNB peaks (1326 cm–1) absent in negative controls. The modular design permits multiplexed detection through probe diversification, while the absence of enzymatic steps enables field-deployable operation. By integrating single-molecule statistics with plasmonic signal amplification, this work establishes a robust framework for precision molecular diagnostics, demonstrating transformative potential for agricultural pathogen surveillance and low-abundance biomarker analysis. The technology’s batch-producible nanopillar architecture and digital quantification strategy overcome longstanding reproducibility challenges in SERS-based detection, positioning it as a versatile tool for next-generation biosensing applications.

Soft rot is one of the most susceptible soil-borne diseases of pakchoi ( Brassica chinensis L.), severely hindering its industrial development. The research aimed to evaluate the application effect of polyphenols extracted from pineapple peel waste in improving the rhizosphere soil environment of pakchoi infected by soft rot and promoting plant health and growth. We found that using pineapple peel polyphenols (PPPs) at 4 mg/mL concentration (P1 treatment) significantly improved soil quality, reduced pakchoi disease incidence, and effectively promoted pakchoi growth. Compared with the control group (CK), the P1 treatment led to a marked 79.97% reduction in diseased pakchoi leaves. Meanwhile, the rhizosphere soil structure showed reduced diseased genera and increased beneficial bacterial phyla, along with boosted soil enzyme activities. Furthermore, P1 treatment improved key growth parameters of pakchoi, including neck thickness (62.07%), plant height (57.43%), fresh weight (154.52%), dry weight (121.88%), maximum leaf length (47.28%), width (30.98%), and total chlorophyll content (50.11%). The application of PPPs has shown significant effects in enhancing the ecological environment of the diseased soil and reducing the incidence of soft rot disease of pakchoi and has great potential in increasing the yield of pakchoi. This study offers an eco-friendly and sustainable approach for the valorization of PPPs and the management of soil-borne diseases, which holds profound implications for enhancing crop quality, soil health, and human well-being.

The soft rot of sweet cherries caused by Rhizopus stolonifer ( R. stolonifer ) results in significant economic losses during storage and transportation. This study demonstrated that volatile organaic compounds (VOCs) derived from the fermentation broth of Bacillus velezensis ( B. velezensis ) Q-84 significantly inhibited the growth of R. stolonifer by 54.43%. Scanning electron microscope (SEM) micrographs of VOCs-treated fungi revealed antifungal activity, evidenced by the breakage and deformation of the mycelium. Through headspace solid-phase microextraction coupled with gas chromatography-mass spectrometry (HS-SPME-GC/MS) analysis, ten VOCs were identified in the fermentation broth of B. velezensis . Notably, 5-methyl-2-heptanone, 2,5-dimethylpyrazine, 2-decanone, and benzaldehyde exhibited significant antifungal activity in vitro . Furthermore, in vivo assays demonstrated the efficacy of both individual and combined VOCs in managing soft rot diseases in cherries. These treatments also resulted in increased levels of total polyphenolic content (TPC) and total flavonoid content (TFC), as well as a significant enhancement in the activities of defense-related enzymes such as peroxidase (POD), polyphenol oxidase (PPO), phenylalanine ammonia-lyase (PAL), and chitinase (CHI). Our results further our understanding of B. velezensis antifungal metabolites on the management of R. stolonifer and may help in finding less toxic compounds to control soft rot on sweet cherries.

Nectarine fruits are rich in nutrients, which are susceptible to fungal infection during postharvest, resulting in quality deterioration and decay. This study aimed to assess the effect of different concentrations of carvacrol and soy protein isolate coatings on the fungal infection and quality characteristics of nectarines during postharvest storage. The results showed that soy protein isolate carvacrol (SPI-C) coating inhibited the growth of Rhizopus stolonifer in vitro. The SPI-C coating significantly reduced the incidence of postharvest soft rot, maintained the postharvest quality of nectarines during storage. SPI-C coating induces the defense response to soft rot by enhancing the accumulation of phenolic, flavonoids and lignin, and up-regulating the expression of defense-related genes in nectarines. The SPI-C coating activated the transcription of antioxidant enzymes (CAT, SOD and POD) and eliminated ROS damage. The disease resistance response promotes the production of defense-related substances by upregulating the gene expression of PpPPO and PpPAL . In summary, SPI-C coating significantly reduces the incidence of postharvest soft rot, maintains the postharvest quality and induces defense response to soft rot by enhancing the expression of genes involved in phenylpropanoid metabolism in nectarines during storage.
