Multi-responsive fluorescent probe based on AIE for the determination of Fe3+, total inorganic iron, and CN- in aqueous medium and its application in logic gates

Xiaoye Wen,Li Yan,Zhefeng Fan

A novel and simple probe (denoted LN-1) with AIE property based on malononitrile and 4-diethylaminobenzaldehyde was designed and synthesized. The use of two different mechanisms for the independent detection of Fe 3+ and CN − is more convenient and efficient than the continuous detection of anions and cations. The detection mechanism was verified by mass spectrometry (MS), nuclear magnetic resonance (NMR) spectrum, and particle size distribution. Under optimized experimental conditions, excellent calibration curves were obtained for the LN-1-Fe 3+ and the LN-1-CN − with detection limits of 0.17 and 0.39 μM, respectively. This method was successfully applied to detect the content of Fe 3+ and total inorganic iron in actual samples. Owing to its low cytotoxicity, good biocompatibility, and enhanced orange emission in aqueous solution, the LN-1 was successfully applied for CN − imaging in live cells. In addition, Fe 3+ and EDTA incorporation into the LN-1 changed the fluorescent intensity, which is beneficial in constructing ultrasensitive INHIBIT logic gate.

An Exo III-powered closed-loop DNA circuit architecture for biosensing/imaging

Zhao Tangtang,Xiao Ruilin,Li Yueqi,Ren Jierong,Niu Liyun,Chang Bingmei

With their regulated Boolean logic operations in vitro and in vivo, DNA logic circuits have shown great promise for target recognition and disease diagnosis. However, significant obstacles must be overcome to improve their operational efficiency and broaden their range of applications. In this study, we propose an Exo III-powered closed-loop DNA circuit (ECDC) architecture that integrates four highly efficient AND logic gates. The ECDC utilizes Exo III as the sole enzyme-activated actuator, simplifying the circuit design and ensuring optimal performance. Moreover, the use of Exo III enables a self-feedback (autocatalytic) mechanism in the dynamic switching between AND logic gates within this circulating logic circuit. After validating the signal flow and examining the impact of each AND logic gate on the regulation of the circuit, we demonstrate the intelligent determination of miR-21 using the carefully designed ECDC architecture in vitro. The proposed ECDC exhibits a linear detection range for miR-21 from 0 to 300 nM, with a limit of detection (LOD) of approximately 0.01 nM, surpassing most reported methods. It also shows excellent selectivity for miR-21 detection and holds potential for identifying and imaging live cancer cells. This study presents a practical and efficient strategy for monitoring various nucleic acid-based biomarkers in vitro and in vivo through specific sequence modifications, offering significant potential for early cancer diagnosis, bioanalysis, and prognostic clinical applications. A bifunctional fluorescent probe based on “AND logic” for the simultaneous recognition of H2S/HNO and its bioimaging applications

Huawei Niu,Xintong Mi,Xinting Hua,Yuanyuan Zhang,Yaping Zhai,Fangyuan Qin,Yong Ye,Yufen Zhao

The reaction of NO and H 2 S to form HNO is a classical pathway in physiological conditions. The reported single recognition-type fluorescent probes are difficult to track precisely the relationships of H 2 S and HNO. It is necessary to develop a bifunctional fluorescence probe ( NJA ) for monitoring simultaneously the production of endogenous HNO and H 2 S. Using 7-Nitrobenzofurazan (NBD) and 2-(diphenylphosphine) benzoate as recognition sites, the obatined NJA can detect specifically HS − and HNO. The detection limit of HS − and HNO are 0.46 μM and 1.42 μM, respectively. Based on the dual recognition sites and input signals of the probe, a molecular “AND” logic gate was established to detect successfully H 2 S and HNO in MCF-7 cells. NJA based on “AND logic” provided a simple and robust tool for monitoring the production of endogenous HNO correlative with H 2 S and NO in living cells.

Intelligent monitoring of the available lead (Pb) and cadmium (Cd) in soil samples based on half adder and half subtractor molecular logic gates

Junhua Chen,Xu Wang,Yiwen Lv,Manjia Chen,Hui Tong,Chengshuai Liu

The available heavy metals in soil samples can cause the direct toxicity on ecosystems, plants, and human health. Traditional chemical extraction and recombinant bacterial methods for the available heavy metals assay often suffer from inaccuracy and poor specificity. In this work, we construct half adder and half subtractor molecular logic gates with molecular-level biocomputation capabilities for the intelligent sensing of the available lead (Pb) and cadmium (Cd). The available Pb and Cd can cleave DNAzyme sequences to release the trigger DNA , which can activate the hairpin probe assembly in the logic system. This multifunctional logic system can not only achieve the intelligent recognition of the available Pb and Cd according to the truth tables, but also can realize the simultaneous quantification with high sensitivity, with the detection limits of 2.8 pM and 25.6 pM, respectively. The logic biosensor is robust and has been applied to determination of the available Pb and Cd in soil samples with good accuracy and reliability. The relative error (Re) between the logic biosensor and the DTPA + ICP-MS method was from −8.1 % to 7.9 %. With the advantages of programmability, scalability, and multicomputing capacity, the molecular logic system can provide a simple, rapid, and smart method for intelligent monitoring of the available Pb and Cd in environmental samples.

A RET-supported logic gate combinatorial library to enable modeling and implementation of intelligent logic functions

Ru-Ru Gao,Shuo Shi,Ying Zhu,Hai-Liang Huang,Tian-Ming Yao

Boolean logic gates integrate multiple digital inputs into a digital output. Among these, logic gates based on nucleic acids have attracted a great deal of attention due to the prospect of controlling living systems in the way we control electronic computers. Herein, by employing Thioflavin T (ThT) as a signal transducer, we integrated multiple components based on RET (a type of proto-oncogene) into a logic gate combinatorial library, including basic logic gates (NOR, INHIBIT, IMPLICATION), a single three-input NOR gate, and combinatorial gates (INHIBIT–OR, NOT–AND–NOR). In this library, gates were connected in series where the output of the previous gate was the input for the next gate. Subsequently, by taking advantage of the library, some intelligent logic functions were realized. Expectedly, a biocomputing keypad-lock security system was designed by sequential logic operations. Moreover, a parity checker which can identify even numbers and odd numbers from natural numbers was established successfully. This work helps elucidate the design rules by which simple logic can be harnessed to produce diverse and complex calculations by rewiring communication between different gates. Together, our system may serve as a promising proof of principle that demonstrates increased computational complexity by linking multiple logic gates together.

Dumbbell-type triplex molecular switch-based logic molecular assays of SARS-CoV-2

Ting Chen,Pengfei Liu,Huanxiang Wang,Yue Su,Sheng Li,Shimeng Ma,Xuan Xu,Jie Wen,Zhen Zou

Accurate detection of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is of great importance to control the COVID-19 pandemic. The gold standard assays for COVID-19 diagnostics are mainly based on separately detecting open reading frame 1ab (ORF1ab) and nucleoprotein (N) genes by RT-PCR. However, the current approaches often obtain false positive-misdiagnose caused by cross-contamination or undesired amplification. To address this issue, herein, we proposed a dumbbell-type triplex molecular switch (DTMS)-based, logic-gated strategy for high-fidelity SARS-CoV-2 RNA detection. The DTMS consists of a triple-helical stem region and two-loop regions for recognizing the ORF1ab and N genes of SARS-CoV-2. Only when the ORF1ab and N gene are concurrent, DTMS experiences a structural rearrangement, thus, bringing the two pyrenes into spacer proximity and leading to a new signal readout. This strategy allows detecting SARS-CoV-2 RNA with a detection limit of 1.3 nM, independent of nucleic acid amplification, holding great potential as an indicator probe for screening of COVID-19 and other population-wide epidemics.

A time-encoded fluorescent Eu-containing polyoxometalate assemblies for logic gate and information encryption

Yawen Li,Xuefan Qiu,Chencan Li,Zhihan Sun,Wei Qiu,Ling Wang

The dynamic control of fluorescence intensity in a time-dependent manner is crucial for enhancing the complexity of dynamic information encryption. In this study, we introduce a new system that combines a pH-responsive microgel with a non-equilibrium Eu-containing polyoxometalate. This system is created through dissipative self-assembly based on urease, enabling precise regulation of fluorescence intensity on a time scale. This intelligent fluorescent system exhibits potential applications in fluorescent ink, enzymatic logic gate and information encryption. Moreover, by simply manipulating the concentration of urease, the lifetime of encoded information can be accurately regulated. These time-encoding characteristics endow Eu-containing polyoxometalate with significant potential for advanced information encryption and data storage.

Redox modulated fluorometric sensing of ascorbic acid by using a hybrid material composed of carbon dots and CoOOH nanosheets

Zhang Limei,Qin Ju,Yang Qiang,Wei Siqi,Yang Rui

Carbon dots (CDs) were hydrothermally prepared from gelatin as the sole precursor. The CDs were hybridized with CoOOH nanosheets (NSs) to obtain a fluorescent probe (CD-CoOOH) for ascorbic acid (AA). The blue luminescence of the CDs, with excitation/emission maxima of 350/443 nm, is quenched by the NSs. If the NSs are reduced to Co 2+ by addition of AA, the CD-CoOOH hybrid is disintegrated and fluorescence recovers. The hybrid nanoprobe has a linear response in the 0.8–12.5 μM and 12.5–690 μM AA concentration ranges and a 0.025 μM limit of detection. Compared to previously reported methods for detecting AA, this methods has a wider linear range and a lower detection limit. The nanoprobe was utilized to quantify AA in spiked human serum samples and gave satisfactory results. The strategy was also applied to the construction of an “AND” logic gate, which avoided perplexed material decorations and chemical tracking. Scheme 1. Schematic illustrations of the preparation of CDs and of the working principle for determination of ascorbic acid (AA).

Engineering the Stability of Nanozyme-Catalyzed Product for Colorimetric Logic Gate Operations

Lianlian Fu,Deshuai Yu,Dijuan Zou,Hao Qian,Youhui Lin

Recently, the design and development of nanozyme-based logic gates have received much attention. In this work, by engineering the stability of the nanozyme-catalyzed product, we demonstrated that the chromogenic system of 3, 3′, 5, 5′-tetramethylbenzidine (TMB) can act as a visual output signal for constructing various Boolean logic operations. Specifically, cerium oxide or ferroferric oxide-based nanozymes can catalyze the oxidation of colorless TMB to a blue color product (oxTMB). The blue-colored solution of oxTMB could become colorless by some reductants, including the reduced transition state of glucose oxidase and xanthine oxidase. As a result, by combining biocatalytic reactions, the color change of oxTMB could be controlled logically. In our logic systems, glucose oxidase, β-galactosidase, and xanthine oxidase acted as inputs, and the state of oxTMB solution was used as an output. The logic operation produced a colored solution as the readout signal, which was easily distinguished with the naked eye. More importantly, the study of such a decolorization process allows the transformation of previously designed AND and OR logic gates into NAND and NOR gates. We propose that this work may push forward the design of novel nanozyme-based biological gates and help us further understand complex physiological pathways in living systems.

Multilevel, Dual-Readout Logic Operations Based on pH-Responsive Holmium(III)-Doped Carbon Nanodots

Yaning Fang,Lefei Zhou,Jun Yang,Junkai Zhao,Yali Zhang,Changqing Yi

The increasing demand for large-scale integrated logic systems urges the development of multireadout molecular logic gates. Especially, it is of great significance to explore dual-readout logic devices with both fluorescence (FL) and magnetic resonance (MR) signals as measurable outputs, since the signal combination of FL/MR might render molecular logic devices better practicality in biomedical applications. In this study, holmium(III)-doped carbon nanodots (Ho-CDs), which exhibited pH-responsive behaviors in both FL and MR signals, were synthesized by a facile one-pot pyrolysis method. When triggered by H+, Fe3+, or Fe2+, the Ho-CDs served as a switch for both FL and MR signals, leading to dual-readout and multiaddressable logic gates. A series of elementary Boolean operations including YES, NOT, OR, NOR, XOR, PASS 0, and INH have been successfully demonstrated by varying the chemical inputs of H+/Fe3+/Fe2+. More importantly, multilevel integrative Boolean operations with higher functions (NOR–INH and MR (XOR + INH)–OR), which realize the concatenation of different logic gates, have also been successfully demonstrated. This study may pave an avenue to design multilevel, dual-readout molecular logic systems with better operation stability, which hold great potential for biomedical applications in the future.

Dual-Aptamer Recognition of DNA Logic Gate Sensor-Based Specific Exosomal Proteins for Ovarian Cancer Diagnosis

Mingzhu Zhao,Qin Li,Yan Zhao,Hanlin Zhou,Yuntian Yan,Rong-Mei Kong,Qingqing Tan,Weiheng Kong,Fengli Qu

Clinical diagnosis of ovarian cancer lacks high accuracy due to the weak selection of specific biomarkers along with the circumstance biomarkers localization. Clustering analysis of proteins transported on exosomes enables a more precise screening of effective biomarkers. Herein, through bioinformatics analysis of ovarian cancer and exosome proteomes, two coexpressed proteins, EpCAM and CD24, specifically enriched, were identified, together with the development of an as-derived dual-aptamer targeted exosome-based strategy for ovarian cancer screening. In brief, a DNA ternary polymer with aptamers targeting EpCAM and CD24 was designed to present a logic gate reaction upon recognizing ovarian cancer exosomes, triggering a rolling circle amplification chemiluminescent signal. A dynamic detection range of 6 orders of magnitude was achieved by quantifying exosomes. Moreover, for clinical samples, this strategy could accurately differentiate exosomes from healthy persons, other cancer patients, and ovarian cancer patients, enabling promising in situ detection. By accurately selecting biomarkers and constructing a dual-targeted exosomal protein detection strategy, the limitation of insufficient specificity of traditional protein markers was circumvented. This work contributed to the development of exosome-based prognosis monitoring in ovarian cancer through the identification of disease-specific exosome protein markers.

Visual colorimetric detection of tin(II) and nitrite using a molybdenum oxide nanomaterial-based three-input logic gate

Du Jiayan,Zhao Mengxin,Huang Wei,Deng Yuequan,He Yi

We report a molybdenum oxide (MoO 3 ) nanomaterial-based three-input logic gate that uses Sn 2+ , NO 2 − , and H + ions as inputs. Under acidic conditions, Sn 2+ is able to reduce MoO 3 nanosheets, generating oxygen-vacancy-rich MoO 3− x nanomaterials along with strong localized surface plasmon resonance (LSPR) and an intense blue solution as the output signal. When NO 2 − is introduced, the redox reaction between the MoO 3 nanosheets and Sn 2+ is strongly inhibited because the NO 2 − consumes both H + and Sn 2+ . The three-input logic gate was employed for the visual colorimetric detection of Sn 2+ and NO 2 − under different input states. The colorimetric assay’s limit of detection for Sn 2+ and the lowest concentration of NO 2 − detectable by the assay were found to be 27.5 nM and 0.1 μM, respectively. The assay permits the visual detection of Sn 2+ and NO 2 − down to concentrations as low as 2 μM and 25 μM, respectively. The applicability of the logic-gate-based colorimetric assay was demonstrated by using it to detect Sn 2+ and NO 2 − in several water sources.
