A newly devised multiplex assay of novel polymorphic non-CODIS STRs as a valuable tool for forensic application

Jiashuo Zhang,Jingyi Zhang,Ruiyang Tao,Lei Jiang,Liqin Chen,Xuebo Li,Chengtao Li,Suhua Zhang

DNA profiling that relies on sets of highly polymorphic autosomal STR markers is widely used in the forensic field for human identification and paternity testing. However, the number of markers that are included in the STR kits that are currently available is insufficient to conclusively prove or disprove a relationship between individuals, especially when complex family scenarios are suspected or indirect analyses are required. In these cases, it becomes necessary to increase the number of loci under analysis to reach an adequate likelihood ratio (LR). In this study, we discovered 18 new autosomal non-CODIS STR loci (D1S1616, D1S1608, D2S437, D3S2457, D4S2406, D4S3249, D5S2843, D5S2501, D6S1010, D8S1039, D12S1301, D14S586, D15S815, SHGC-145653, CHLC.GATA14D12, D1S1603, HUMUT7148, and CHLC.GATA84D07) by web scanning and experimental screening. On the basis of this discovery, we developed a novel multiplex typing system named the “SiFaSTR 21plex_NCII Typing System” comprising 1) the 18 non-CODIS autosomal STRs mentioned above, 2) a CODIS locus of D2S1338, and 3) Amelogenin and DYS391. A forensic developmental validation, including sensitivity, species specificity, concordance, reproducibility, sample suitability, testing stability, and mixture testing, was performed following SWGDAM. The results of the validation studies indicated that this system is accurate, reliable and suitable for human DNA profiling. The sensitivity study of the system demonstrated that a full profile was obtainable with DNA as low as 125 pg. Species specificity was proven by the lack of cross-reactivity with a series of common animal species. The stability study demonstrated that 1 ng of control DNA could be fully genotyped with concentrations of haematin ≤ 150 μM, indigotin ≤ 5000 ng/μl, urea ≤ 16000 ng/μl, nigrosine ≤ 100 ng/μl and humic acid ≤ 20 ng/μl. In the mixture test, all of the minor alleles could be called at mixed ratios of 1:1, 1:3 and 3:1. We also investigated the allelic frequencies and forensic parameters of the included markers in 259 Chinese Han individuals. The forensic efficiency parameters, including the total power of discrimination (TDP) and the combined exclusion power in duos (CPE duos ) and in trios (CPE trios ) of the system were calculated to be greater than 0.9999999, 0.9997347 and 0.9999997, respectively. This result proved that the system is suitable for human identification and paternity testing. The 18 newly discovered non-CODIS STRs and the developed system will be a valuable supplementary tool for the forensic community and will help solve complex paternity cases, evolutionary studies and population investigations.

Electrochemical sensing devices using ATCUN-Cu(II) complexes as electrocatalysts for water oxidation

Dehua Deng,Lin Liu,Yingping Bu,Xiuhua Liu,Xuezhen Wang,Bing Zhang

This work demonstrated that electrochemical sensing devices can be fabricated by electrocatalytic water oxidation. First, we suggested that the Cu(II) complexes with amino terminal Cu(II)- and Ni(II)-binding (ATCUN) peptides showed good electrocatalytic ability toward water oxidation. In contrast to the previously reported electrocatalysts for water oxidation, the ATCUN-Cu(II) electrocatalysts can operate at neural pH with lower oxidation potential. Furthermore, the ATCUN-Cu(II) metallopeptides can be easily modified onto the surface of nanomaterials to produce nanocatalysts for water oxidation. To demonstrate the analytical performances of the ATCUN-Cu(II) electrocatalysts as electrochemical signal labels, DNA analysis was performed in a sandwich option using gold nanoparticles (AuNPs) as the carriers. The method detected DNA down to 0.1 pM. This is the first time that H 2 O molecule was employed as the electrocatalytic substrate in electrochemical sensing devices.

Development and validation of novel 8-dye short tandem repeat multiplex system for forensic applications

Jiang Bowei,Qu Weifeng,Wang Feng,Zhang Liming,Rong Haibo,Li Jienan,Wen Dan,Zeye Moutanou Modeste Judes,He Wei,Wang Chudong,Xing Hao,Zhang Tao,Jin Chuan,Chen Li,Liu Ying,Cai Jifeng,Zha Lagabaiyila

DNA profiling of short tandem repeats (STRs) is the primary method for genotyping forensic samples. However, degraded DNA and trace samples are still major problems for commercial 5- or 6-dye STR kits. In order to improve the performance of this method, we developed a novel 8-dye STR multiplex system containing 18 autosomal loci (D3S1358, D1S1656, TPOX, D16S539, vWA, D6S1043, D2S1338, CSF1PO, D19S433, D7S820, FGA, D8S1179, D5S818, D13S317, TH01, D21S11, D12S391, and PentaD) and the sex-determining locus Amelogenin, with all fragments smaller than 330 bases. Validation was carried out as recommended by the Scientific Working Group on DNA Analysis Methods. The results showed that complete profiles were obtainable when the input DNA was as low as 0.0625 ng. Full profiles were obtained even in the presence of inhibitors such as humic acid (< 300 ng/μl), hematin (< 100 μM), and indigo (0.01%). The 8-dye STR multiplex system also showed good performance in the detection degraded DNA samples. These results indicate that the 8-dye STR multiplex system is suitable for human DNA genotyping, including for difficult forensic materials.

Electrochemiluminescent CdS Quantum Dots Biosensor for Cancer Mutation Detection at Different Positions on Linear DNA Analytes

Fan Yang,JinBo Gong,Ming Li,Xiangyang Jiang,Jiawen Zhang,Meiyan Liao,Hanfei Zhang,Pier-Luc Tremblay,Tian Zhang

PCR-based techniques routinely employed for the detection of mutated linear DNA molecules, including circulating tumor DNA (ctDNA), require large nucleotide sections on both sides of the mutation for primer annealing. This means that DNA fragments with a mutation positioned closer to the extremities are unlikely to be detected. Thus, sensors capable of recognizing linear DNA with characteristic mutations closer to the ends would be advantageous over the state-of-the-art approaches. Here, an electrochemiluminescence-resonance energy transfer (ECL-RET) biosensor comprising capped CdS quantum dots and hairpin DNA probes labeled with Au nanoparticles was developed for the detection of epidermal growth factor receptor (EGFR) ctDNA carrying the critical T790M lung cancer mutation. The ECL-RET system detected different DNA molecules including single-stranded 18-nucleotides (nt) and 40-nt as well as double-stranded 100-nt with the single nucleotide polymorphism (SNP) coding for T790M located either in the middle or only 7 nt from one end. For all target DNA, the sensor’s limits of detection (LODs) were in the aM range, with excellent selectivity. It was the case of 100-nt target linear ctDNA fragments with LODs of 8.1 and 3.4 aM when the EGFR T790M SNP was either in the middle or at the end, respectively. These results show that ECL-RET systems can sense mutations in DNA fragments that would remain undetected by standard techniques.

Mechanism and practical application of homogeneous–heterogeneous hybrid catalysts in electrolytic system for high COD chemical waste acid treatment

Qiulian Yang,Jian Ke,Haitao Li,Wei Huang,Dong Wang,Yanhua Liu,Jianqiu Chen,Ruixin Guo

Treatment of organic contaminants in waste acid via electrochemical oxidation process has drawn sustained attention. Inspired by the electro-generation of persulfate from homogeneous sulfate (SO 4 2- ) in waste acid and the catalytic activity of heterogeneous tourmaline, this study aimed to investigate the feasibility of in-situ persulfate electro-generation and activation via utilizing homogeneous–heterogeneous hybrid catalysts system (SO 4 2- /tourmaline) for organic contaminants removal in high chemical oxygen demand (COD) sulfate-containing waste acid. p -Aminodiphenylamine (RT-Base) was selected as a model organic contaminant to explore the mechanism of electrolysis/SO 4 2- /tourmaline system. No RT-Base was detected after 60 min reaction in electrolysis/SO 4 2- /tourmaline system. The formation of • OH and SO 4 •− in electrolysis/SO 4 2- /tourmaline system made contributions to the RT-Base degradation. Degradation intermediates of RT-Base were identified and possible degradation pathway was proposed. Additionally, the application of electrolysis/SO 4 2- /tourmaline system in treating the real RT-Base waste acid, which contained high COD and SO 4 2- , was explored. Results showed that the COD removal rate was 67.94% under the optimal conditions, and the electrolysis/SO 4 2- /tourmaline system could enhance the biodegradability of RT-Base waste acid. Furthermore, the electrolysis/SO 4 2- /tourmaline system followed by the activated sludge process achieved a high COD removal efficiency (99.09%). Microbial DNA analysis suggested that Bacteroidetes, Proteobacteria, and Actinobacteria were the dominant bacterial phyla in the activated sludge; and metabolism was the predominant microbial function. In-situ electro-generation of persulfate/SO 4 •− for organics degradation achieved efficient utilization of waste sulfate. Electrochemical oxidation process with activated sludge process as a post-treatment showed great potential in the treatment of organics in high-sulfate waste acid.
