A novel fluorescent sensor based on aptamer recognition and DNA walker amplification strategy and its determination of 17β-estradiol

Yajun Zhang,Licong Jia,Wei Wang,Meng Jiang,Hongying Zhang,LingMei Niu

17β-Estradiol (E2) is a common environmental endocrine and excessive estrogen will disturb the endocrine balance of human body and lead to diseases because of its accumulation in human body. The main aim of this study is to determine the trace amount of E2 in various foods. Based on aptamer specific recognition, DNA walker molecular machine and Exonuclease III-assisted dual cycle signal amplification technology, a fluorescent aptamer sensor was constructed and applied to the detection of 17β-estradiol. Atomic force microscopy (AFM) and polyacrylamide gel electrophoresis (PAGE) were used to verify the feasibility of DNA walker participating in the reaction. Under the optimal conditions, 17β-estradiol concentration showed a good linear relationship with fluorescence in the range of 5.0 × 10 −10 –1.8 × 10 −8 M, and the detection limit was 5.6 × 10 −11 M. The fluorescent aptamer sensor established in this study has good selectivity, simple operation and good specificity, and the results of its application in the determination of milk samples are satisfactory. Research findings revealed that the E2 concentration in water and milk is less than the safe limits, indicating the foods in the market are safe and can be consumed. Though the foods are safe in present content, the health risk still exists because of continuous intake of trace E2.

A DNA walker-driven SERS-fluorescent dual-mode aptasensor based on optimized aptamers to detect Shigella flexneri

Yifei He,Jinxiang Wei,Lili Zhang,Yu Xia,Zhouping Wang,Junsong Yang

In this study, a dual-mode SERS-fluorescent aptasensor based on a DNA walker was developed for Shigella flexneri ( S . flexneri ). Fe@SiO2@QDs were connected with H1 and the walking chain (hybrid strands of aptamer and cDNA) to fabricate fluorescent probes, and Ag R6G @SiO 2 were connected with H2 to fabricate SERS tags. Aptamer (Kd = 42.6 ± 3.16 nM) selective binding of S . flexneri , left the walking chain. The Zn 2+ -specific DNAzyme in the cDNA was exposed thus driving the DNA walker. The sequence on H1 containing BHQ3 was cleaved from fluorescent probes to restore the fluorescence. The remaining H1 sequence could bind to the H2 to generate Raman signals. The detection limit of the fluorescence signal was 11 CFU/mL, and the Raman signal was 3 CFU/mL. In addition, the aptasensor was successfully applied to the detection of actual samples with recovery ranges of 98.35–107.27% and 97.57–105.91% for the fluorescence and SERS methods, respectively.

DNAzyme-driven tripedal DNA walker for ratiometric electrochemical aptasensor ultrasensitive detection of aflatoxin B1

Jiong Liang,Yunzhe Zhang,Zikun Li,Xin Lu,Congyan Qi,Qian Yang,Wei Zhang

Aflatoxin B1 is a potent carcinogen widely found in agricultural products and feed. Therefore, investigating the development of convenient, sensitive, and precise techniques for detecting AFB1 is critical. This work proposes a ratiometric electrochemical aptasensor based on DNAzyme-driven tripedal DNA walker for enzyme-free AFB1 detection. The design of multiple legs reduces the moving time on the electrode surface and enhances the value of signal response. In this approach, the tagging of ferrocene and methylene blue as signal switch molecules diminishes the impact of interferences and significantly enhances the reproducibility (RSD: 2.825%). Meanwhile, the tripedal DNA walker and DNAzyme dual signal amplification enabled the sensor to detect AFB1 traces in cereals. We achieved trace detection of AFB1 with a detection limit of 61 fg/mL and a wide linear range from 0.0001 to 10 ng/mL. Furthermore, the aptasensor success rate was comparable to that of HPLC-PMP. The results demonstrate enormous potential for detection. Furthermore, the method can detect various targets by altering the target aptamer , displaying attractive scalability. This suggests its tremendous prospective in detecting mycotoxins in food in the future.

Toehold-mediated DNA strand displacement-driven super-fast tripedal DNA walker for ultrasensitive and label-free electrochemical detection of ochratoxin A

Yeru Wang,Yu Wang,Su Liu,Wenyu Sun,Manru Zhang,Long Jiang,Minghan Li,Jinghua Yu,Jiadong Huang

DNA walkers, as intelligent artificial DNA nanomachines, have been widely used as efficient nucleic acid amplification tools that the detection sensitivity can be improved by incorporating DNA walkers into DNA biosensors . Nevertheless, since the premature release or flameout in a region of locally exhausted substrate, the walking efficiency of DNA walkers remains unsatisfactory. In this work, we design a smart tripedal DNA walker that is formed by target-initiated catalyzed hairpin assembly (CHA), which can move along the DNA duplex tracks on electrode driven by toehold-mediated DNA strand displacement (TMSD) for transduction and amplification of electrochemical signals. Emphatically, this flexible tripedal DNA walker is capable of walking freely along the tracks with unconstrained walking range. Moreover, the design of multi-legged walker can weaken the derailment of leg DNA and shorten the moving time on electrode, ensuring the processive walking with high efficiency. Additionally, the persistent walking of tripedal walker is driven by cascading TMSD, which eliminates the defects of high cost and instability of enzyme-assisted amplification technology . Therefore, the tripedal DNA walker-based electrochemical biosensor has enormous potential for the applications of OTA detection, and reveals a new avenue for food safety analysis and clinical diagnosis.

A self-feedback dual-walker nanosystem for sensitive miRNA detection and intracellular imaging

Jiabin Yang,Min Wang

Background Abnormal expression of microRNA (miRNA) is closely associated with the occurrence and development of cancer and various other diseases. Therefore, obtaining quantitative information on miRNA expression, especially detecting miRNA expression levels in living cells, is of great significance for studying related physiological and pathological processes as well as diagnosing diseases. RNA-cleaving DNAzyme (RCD)-based DNA walkers have shown great potential in the detection of miRNA. However, their application is hindered by low intracellular delivery efficiency, limited catalytic efficiency, and the requirement for additional supply of cofactors. Results In this study, we developed a novel self-feedback dual-walker (SFDW) nanosystem, loaded onto urchin-like nano-MnO 2 (UNM), for intracellular trace-level miR-21 imaging. The SFDW nanosystem incorporates a hairpin-structured capture probe and two mutually activating DNA walkers. During the detection process, the capture probe recognizes and binds to miR-21 in the matrix, opens the hairpin structure, and subsequently activates the DNA walkers. The cleavage product of each DNA walker in the nanosystem serves as the activator for the other, thereby establishing a biocircuit (self-feedback circuit) with cyclic amplification effect between the two. This mechanism significantly enhances the signal amplification capability. The UNM carrier not only promotes cellular uptake for the SFDW nanosystem, but supplies endogenous Mn 2+ cofactors via intracellular glutathione-triggered degradation as well. The SFDW nanosystem achieved a low detection limit of 2.8 pM, and successfully enabled miRNA visualization in living cells. Significance The self-feedback circuit improved detection sensitivity and reduced the detection limit, while the introduction of UNM enhanced delivery efficiency and provided the necessary cofactors. This proposed strategy can address the limitations of RCD-based DNA walkers in intracellular miRNA detection and holds great potential for clinical diagnosis and early-stage disease screening.

Catalytic Hairpin Assembly-Driven Quadruped DNA Walker for the Ratiometric Electrochemical Determination of Mucin 1

Guan Zhimin,Xie Yaoyao,Li Ke,An Junling,Wang Ping

A ratiometric electrochemical aptasensor for the sensitive detection of mucin 1 ( MUC1 ) was designed based on a quadruped DNA walker driven by catalytic hairpin assembly ( CHA ). With the tetrahedral DNA nanostructure as the framework, the four legs that extend out acted as the walking chains. MUC1 bound specifically to the aptamer, activating the quadruped DNA walker and initiating the CHA reaction. The activated quadruped DNA walker hybridized with hairpin DNA1 labeled with methylene blue ( MB-HP1 ) immobilized on the electrode surface, and the toehold area of the MB-HP1 probe was exposed to bind with hairpin DNA2 labeled with ferrocene ( Fc-HP2 ), causing the quadruped DNA walker to be released. It continued to move on the electrode surface and bound with another MB-HP1. Eventually, a large number of electrochemical signal molecules were brought close to the electrode surface, while MB moved farther away. Under optimal conditions, the peak current ratio ( I Fc / I MB ) was linearly correlated with the logarithm of MUC1 concentration from 1 fg/mL to 1 ng/mL, with a detection limit as low as 0.56 fg/mL. In addition, the sensing platform demonstrated good performance in the analysis of serum samples.
