Isolation, Probiotic Characterization and Whole-Genome Sequencing of Gut Faecalibacterium prausnitzii

Xuemei Sun,Ziyi Zhang,Jielun Hu

The next generation of probiotics Faecalibacterium prausnitzii is an very important butyric acid producing bacterium in the human intestinal tract, but its extreme sensitization to oxygen hinders its isolation for further study and application. The current study attempted to isolate and identify F. prausnitzii strains from human feces, as well as sequencing the whole genomes, to study their basic characteristics and probiotc potentials. Two strains were successfully obtained named F. prausnitzii 20 and F. prausnitzii 28, which entered the logarithmic growth phase at 24 h and then the stable growth phase at 48 h. At 72 h, F. prausnitzii 28 grew better and resulted a lower pH in culture medium than F. prausnitzii 20. The butyric acid production of F. prausnitzii 28 was up to 38.68 mmol/L. The two strains were tolerant to pH 3.0 and 0.3% of bile salt, and were capable of growing on glucose, inulin, β-glucan, and konjac glucomannan as the sole carbon source, but not on pectin, arabinogalactan, and arabinoxylan. Additionally, they exhibited good inhibitory activity against α-glucosidase and α-amylase, with inhibition rates of up to 60.90% and 32.69%, respectively, as well as strong scavenging abilities for DPPH, ABTS, and superoxide anion free radicals (91.92%, 73.06%, and 95.82%, respectively). The whole genome of F. prausnitzii 28 had a size of 3,950,000 bp with a GC ratio of 56.50 % and possessed 2752 genes consisting of 2645 coding sequences and 107 non-coding sequences. Gene prediction confirmed that F. prausnitzii 28 had acid resistance, bile salt resistance, oxidation resistance and adhesion properties. This study provided new strains for the study of F. prausnitzii , as well as a theoretical basis for the research and development of F. prausnitzii based therapies in hypoglycemic and other health aspects.

Therapeutic effect of Faecalibacterium longum CM04-06 on DSS-induced ulcerative colitis in mice

Li Xiaofang,He Ningning,Wang Haoyu,Wu Zhinan,Wang Mengmeng,Liang Hewei,Xiao Liang,Yang Zizhen,Li Cunyin,Xu Ping,Dai Tong,Li Shangyong,Zou Yuanqiang

AimsThis study explores the impact of Faecalibacterium longum CM04-06 on inflammatory bowel disease (IBD) by regulating gut microbiota in mice. Methods and resultsWe reanalyzed the distribution of the CM04-06 genome in the metagenome of the IBD cohort and observed a significantly higher abundance of CM04-06 in healthy individuals compared to patients with UC or CD. The prophylactic administration of CM04-06 was evaluated for its effects on intestinal microbial diversity and community composition after a two-week trial in mice. The intestinal microbiota was characterized using metagenomic sequencing of fecal samples on the DNBSEQ platform. CM04-06 treatment resulted in a significant reduction in the Disease Activity Index (DAI) and histological scores, as well as a decrease in the levels of pro-inflammatory cytokines, including IL-1β, IL-6, and TNF-α, in both the colon and serum of DSS-induced mice. Furthermore, supplementation with CM04-06 significantly reduced the levels of pro-inflammatory cytokines in both the colon and serum. Additionally, CM04-06 enhanced the integrity of the intestinal epithelial barrier by increasing the expression of tight junction proteins and mucin. Moreover, we observed greater abundances of Faecalibaculum rodentium, Alistipes onderdonkii, Alistipes shahii, and Bifidobacterium animalis after CM04-06 treatment.ConclusionsCM04-06 prevents and alleviates intestinal inflammation by modulating the composition of the microbiota community, increasing the abundance of beneficial probiotics, and suppressing pro-inflammatory cytokine levels.

Faecalibacterium prausnitzii Supplementation Prevents Intestinal Barrier Injury and Gut Microflora Dysbiosis Induced by Sleep Deprivation

Xintong Wang,Yixuan Li,Xifan Wang,Ran Wang,Yanling Hao,Fazheng Ren,Pengjie Wang,Bing Fang

Sleep deprivation (SD) leads to impaired intestinal barrier function and intestinal flora disorder, especially a reduction in the abundance of the next generation of probioticFaecalibacterium prausnitzii(F. prausnitzii). However, it remains largely unclear whetherF. prausnitziican ameliorate SD-induced intestinal barrier damage. A 72 h SD mouse model was used in this research, with or without the addition ofF. prausnitzii. The findings indicated that pre-colonization withF. prausnitziicould protect against tissue damage from SD, enhance goblet cell count and MUC2 levels in the colon, boost tight-junction protein expression, decrease macrophage infiltration, suppress pro-inflammatory cytokine expression, and reduce apoptosis. We found that the presence ofF. prausnitziihelped to balance the gut microbiota in SD mice by reducing harmful bacteria likeKlebsiellaandStaphylococcus, while increasing beneficial bacteria such asAkkermansia. Ion chromatography analysis revealed thatF. prausnitziipretreatment increased the fecal butyrate level in SD mice. Overall, these results suggested that incorporatingF. prausnitziicould help reduce gut damage caused by SD, potentially by enhancing the intestinal barrier and balancing gut microflora. This provides a foundation for utilizing probiotics to protect against intestinal illnesses.

Enhanced gut microbiota delivery of a model probiotic (Faecalibacterium prausnitzii): Layer-by-layer encapsulation using riboflavin-conjugated sodium alginate and glycol chitosan

Bo Qiu,Huijuan Jing,Shengyi Han,Shuobo Zhang,Furong Ba,Lvwan Xu,Siyuan Xie,Wang Gao,Yilun Huang,Hang Xiao,David Julian McClements,Björn Berglund,Lanjuan Li,Mingfei Yao

Faecalibacterium prausnitzii ( F. prausnitzii ) exhibits a variety of biological functions that make it suitable for use as a next-generation probiotic . However, its high sensitivity to oxygen and digestive fluids currently limits its application. Riboflavin is known to support the growth of F. prausnitzii in oxygen environments, but it is important that it is in close proximity to the probiotics. Layer-by-layer assembly can be used to form protective coatings around probiotics, which can protect them from adverse environmental conditions. Moreover, riboflavin can be conjugated to these coatings, thereby increasing its efficacy by bringing it close to probiotic surfaces. In this study, we therefore evaluated the potential of electrostatic layer-by-layer assembly to protect F. prausnitzii by coating them with riboflavin-alginate and glycol-chitosan layers. Initially, we showed that riboflavin could be successfully conjugated to alginate, with a grafting ratio of around 4.35%. Then, the layer-by-layer method was used to coat F. prausnitzii using cationic glycol chitosan and anionic riboflavin-alginate. The coating formed was found to have a thickness of approximately 18.5 nm. Encapsulation did not adversely affect the growth of F. prausnitzii , but it significantly enhanced its resistance to oxygen and digestive fluids. The encapsulated probiotic was shown to have enhanced mucoadhesive properties using an in vitro intestinal monolayer model. Furthermore, the encapsulated probiotics colonized the colons of rats for longer than nonencapsulated ones. These results show that coating F. prausnitzii with riboflavin-rich biopolymer layers improves its resistance to oxygen and digestive fluids, and enhances its mucoadhesion and colonization properties, which should enhance its potential as an orally administered probiotic.

Novel identified Faecalibacterium prausnitzii metabolites fortify the intestinal barrier: A multi-omics study

Liping Dong,Yonggan Sun,Shanshan Zhang,Tianxiang Ouyang,Xinyu Bian,Jiaqi Jiang,Wenting Su,Shaoping Nie

Revealing strain-level diversity in the gut microbiome is critical to understanding its impact on health. Genomic and metabolomic advances enable strain-level dissection of the gut microbiome. Faecalibacterium prausnitzii , a prevalent commensal bacterium in the human gut, is a promising candidate for next-generation probiotics. However, the study on genomic and metabolomic diversity of F. prausnitzii strains remains insufficient. In this study, 12 F. prausnitzii strains were isolated and whole genome sequencing was conducted. Results showed that these strains were classified into three phylogenetic clades (clade B, C, and D). Additionally, strain FP3003 displayed typical characteristics, marked by significant acetate consumption and butyrate production. Further integration of non-targeted metabolomics analysis and an in vitro intestinal epithelial cell model confirmed the established intestinal protective effects of F. prausnitzii and butyrate. Moreover, we identified four novel beneficial F. prausnitzii -derived metabolites, including indolelactic acid (ILA), hydroxyphenyllactic acid, hydroxyisocaproic acid, and butoxyacetic acid, among which ILA upregulated Occludin and Ecadherin expression in vitro . In summary, our results systematically elucidated the strain-level insights into the metabolic diversity and functional heterogeneity of F. prausnitzii . This study expanded the current knowledge on F. prausnitzii and established a key research paradigm for investigating the functional potential of next-generation probiotics.

Neuroinflammation and memory impairment in the hippocampus following sleep loss: Amelioration by Faecalibacterium prausnitzii supplementation

Xintong Wang,Huihui Wang,Pengjie Wang,Wei Xiong,Fuqing Wang,Ran Wang,Yixuan Li

Sleep deprivation (SD) is a widespread public health concern associated with cognitive dysfunction and neuroinflammation, but effective interventions are still limited. In sleep-deprived mice, a notable reduction in Faecalibacterium was observed. However, the potential of this probiotic to treat cognitive impairment caused by SD has not yet been investigated. In this study, we investigated whether supplementation with Faecalibacterium prausnitzii could alleviate cognitive dysfunction induced by SD. We demonstrated that F. prausnitzii colonization ameliorated SD-induced cognitive impairment and hippocampal neuron damage in a 72-hour SD mouse model. Metabolomics analysis revealed that differential metabolites in SD mice supplemented with F. prausnitzii were significantly enriched in pathways including the synaptic vesicle cycle and neuroactive ligand-receptor interaction, with a particularly notable decrease in γ-aminobutyric acid (GABA) levels. Transcriptomic profiling identified GABAergic and cholinergic synaptic signaling pathways as the most significantly enriched pathways differentiating SD mice with and without probiotic intervention. Integrated analysis revealed significant correlations between metabolites, including GABA, and the transcriptional profiles of genes within the GABAergic and cholinergic signaling pathways. Furthermore, pre-colonization with F. prausnitzii was found to prevent SD-induced hippocampal neuronal loss, increase the levels of key synaptic proteins (Psd-95, Syp, and Snap-25), attenuate microglial overactivation, and suppress pro-inflammatory factor expression. These results indicate that F. prausnitzii supplementation mitigates cognitive impairment, synaptic damage, and neuroinflammation caused by SD. Overall, our work provides novel insights into the role of a specific gut microbe in SD-induced neural impairment by systematically elucidating the GABA-mediated gut-brain axis mechanism through an integrated multi-omics approach.

Intestinal epithelial Syndecan-1 maintains mucosal homeostasis in inflammatory bowel disease by enhancing Faecalibacterium prausnitzii biofilm formation

Shuze Chen,Hanxiao Feng,Ying Wang,Jun Huang,Senbao Xu,Yunying Gong,Xiuying Liu,Ye Ouyang,Qiujuan Ye,Dekai Zheng,Kai Sun,Anjiang Wang,Ye Chen

Despite the rising global incidence of inflammatory bowel disease (IBD), curative therapies remain unavailable. While our previous work implicated the intestinal proteoglycan Syndecan-1 (SDC1) in IBD-associated barrier dysfunction and inflammation, the underlying mechanism was unclear. This study aimed to elucidate how SDC1 maintains intestinal barrier integrity through interactions with the gut microbiome. In DSS-induced colitis, global knockout of Sdc1 (Sdc1-/-) exhibited exacerbated inflammatory infiltration and greater impairment of barrier structure and function than wild-type (WT). Formation of intestinal organoids was independent of genotype, indicating that Sdc1-/- does not impair barrier function via disrupting epithelial development. The heightened colitis susceptibility in Sdc1-/- mice was abolished in the antibiotic-treated pseudo-germ-free models, and transmissible to WT mice via fecal microbiota transplantation. Similar results were reproduced in a germ-free mouse model. Metagenomic sequencing identified Faecalibacterium prausnitzii as the most significantly depleted species upon Sdc1 knockout. In vitro, SDC1-attached glycosaminoglycans (heparan sulfate (HS) and chondroitin sulfate (CS)) but not the SDC1 core protein promoted F. prausnitzii growth. Prokaryotic transcriptome profiling indicated that HS/CS induces cobalamin biosynthesis in F. prausnitzii. The critical role of cobalamin as a mediator was confirmed, as its synthetic inhibition significantly diminished the growth-promoting effect of HS/CS. Mechanism studies showed that HS/CS enhanced biofilm formation in F. prausnitzii, thereby facilitating cobalamin biosynthesis. Oral administration of HS ameliorated DSS-induced colitis and promoted mucosal colonization of F. prausnitzii, independent of the host genotype. Finally, human IBD biopsies revealed a positive correlation between epithelial SDC1 and mucosal F. prausnitzii, as well as an inverse correlation with bacterial translocation and the number of LPS‑positive cells. Our study elucidates a novel mechanism in which the glycosaminoglycan chains of SDC1 promote F. prausnitzii colonization and growth through enhanced biofilm formation and cobalamin synthesis, thereby highlighting the therapeutic potential of HS for IBD and offering a new basis for host-directed microbiota regulation.

Gut microbiota regulation and anti-inflammatory effect of β-carotene in dextran sulfate sodium-stimulated ulcerative colitis in rats

Lingyu Zhu,Yang Song,Huilin Liu,Min Wu,Haizhou Gong,Hainan Lan,Xin Zheng

β-Carotene displays antioxidant and anti-inflammatory activities and prevents the development of cancer. Ulcerative colitis (UC) is a kind of inflammatory bowel disease that is accompanied by a certain risk of colon cancer. However, the role of β-carotene in the modulation of gut microbiota and UC improvement is unclear. In this research, the properties of β-carotene on anti-inflammatory and the composition of gut microbiota were evaluated in a rat model of UC induced by dextran sulfate sodium (DSS). The results revealed that β-carotene significantly ( p < 0.05) decreased the severity of colitis in rats, as assessed using body weight (6.00 ± 1.73%), colon length (22.23 ± 0.53%), and disease activity index, and improved the structure of the colon damaged. Moreover, colonic levels of proinflammatory cytokines were significantly lower following β-carotene supplementation. β-Carotene intervention also lowered the expression levels of phosphorylated p65 (0.60 ± 0.02), p38 (0.57 ± 0.00), Erk (0.63 ± 0.04), and JNK (0.70 ± 0.00). The result of the relative abundance of gut microbiota showed that DSS administration significantly changed the microbial structure at the phylum and genus levels of rats. Furthermore, β-carotene treatment significantly increased the abundance of Faecalibacterium , the levels of which negatively correlated with the levels of inflammatory cytokines. Faecalibacterium may be a potential target in the alleviation of DSS-induced UC. β-Carotene can alleviate DSS-induced UC through the regulation of gut microbiota. This study provides a reference for the rational use of β-carotene in the treatment of UC. Practical Application β-Carotene can relieve ulcerative colitis and regulate the gut microbiota; the nutritional intervention of β-carotene enhancing animal health.

Pectin and homogalacturonan with small molecular mass modulate microbial community and generate high SCFAs via in vitro gut fermentation

Yuanyuan Zhao,Jinfeng Bi,Jianyong Yi,Xinye Wu,Youchuan Ma,Ruiping Li

The intestinal fermentability of pectic polysaccharides is largely determined by its molecular size. In this study, fermentation properties of enzymatic-modified apple pectin (AP) and homogalacturonans (HG) with high, medium and low molecular weight (Mw) were evaluated by in vitro fermentation model , and their structural changes were also investigated. Results showed that Mw, monosaccharide contents and molecular linearity of the AP hydrolysates were reduced after microbial degradation . On the other hand, culture media supplemented with low-Mw AP (60,300 g/mol) and low-Mw HG (861 g/mol) exhibited lower pH (5.1 and 5.7, respectively) and produced higher total short-chain fatty acid contents (SCFA, 230.40 mmol/L and 187.19 mmol/L, respectively). However, reduced trends in abundance of the pectinolytic microorganisms Faecalibacterium and Eubacterium were showed as Mw of the HG decreased, whereas growth of the SCFA-producer genera Bifidobaacterium , Megasphaera and Allisonella were improved. This work confirmed that low-Mw pectin and homogalacturonan generated more beneficial metabolites, developing structure-microbiota-gut health relationship.

Polyphenol- and Caffeine-Rich Postfermented Pu-erh Tea Improves Diet-Induced Metabolic Syndrome by Remodeling Intestinal Homeostasis in Mice

Xiaoyu Gao,Qiuhong Xie,Ping Kong,Ling Liu,Sheng Sun,Boyu Xiong,Baojia Huang,Liang Yan,Jun Sheng,Hongyu Xiang

Postfermented Pu-erh tea (PE) protects against metabolic syndrome (MS), but little is known regarding its underlying mechanisms. Animal experiments were performed to determine whether the gut microbiota mediated the improvement in diet-induced MS by PE and its main active components (PEAC). We confirmed that PE altered the body composition and energy efficiency, attenuated metabolic endotoxemia and systemic and multiple-tissue inflammation, and improved the glucose and lipid metabolism disorder in high-fat diet (HFD)-fed mice via multiple pathways. Notably, PE promoted the lipid oxidation and browning of white adipose tissue (WAT) in HFD-fed mice. Polyphenols and caffeine (CAF) played critical roles in improving these parameters. Meanwhile, PE remodeled the disrupted intestinal homeostasis that was induced by the HFD. Many metabolic changes observed in the mice were significantly correlated with alterations in specific gut bacteria. Akkermansia muciniphila and Faecalibacterium prausnitzii were speculated to be the key gut bacterial links between the PEAC treatment and MS at the genus and species levels. Interestingly, A. muciniphila administration altered body composition and energy efficiency, promoted the browning of WAT, and improved the lipid and glucose metabolism disorder in the HFD-fed mice, whereas F. prausnitzii administration reduced the HFD-induced liver and intestinal inflammatory responses. In summary, polyphenol- and CAF-rich PE improved diet-induced MS, and this effect was associated with a remodeling of the gut microbiota.

RG-I pectic polysaccharides and hesperidin synergistically modulate gut microbiota: An in vitro study targeting the proportional relationship

Jiaxiong Wu,Sihuan Shen,Huan Cheng,Haibo Pan,Xingqian Ye,Shiguo Chen,Jianle Chen

In this study, we investigated how different proportions blends of Rhamnogalacturonan-I pectic polysaccharides and hesperidin impact the gut microbiota and metabolites using an in vitro simulated digestion and fermentation model. The results indicated that both of them could modulate the gut microbiota and produce beneficial metabolites. However, their blends in particular proportions (such as 1:1) exhibited remarkable synergistic effects on modulating the intestinal microenvironment, surpassing the effects observed with individual components. Specifically, these blends could benefit the host by increasing short-chain fatty acids production (such as acetate), improving hesperidin bioavailability, producing more metabolites (such as hesperetin, phenolic acids), and promoting the growth of beneficial bacteria. This synergistic and additive effect was inseparable from the role of gut microbiota. Certain beneficial bacteria, such as Blautia , Faecalibacterium , and Prevotella , exhibited strong preferences for those blends, thereby contributing to host health through participating in carbohydrate and flavonoid metabolism.

In vitro fermentation of chitooligosaccharides and their effects on human fecal microbial community structure and metabolites

Xiao-Guo Ji,Kun-Lin Chang,Mai Chen,Liang-Liang Zhu,Arwa Osman,Hao Yin,Li-Ming Zhao

Chitooligosaccharides (COS), with a specific degree of polymerization, were evaluated for their effect on human fecal microbiota, as well as their metabolite, using an in vitro anaerobic batch fermentation model. COS increased the richness and diversity of the gut microbial community. More importantly, the microbial community structure of the COS groups was significantly different from the control and fructooligosaccharides (FOS) groups. COS specifically enriched the butyric and propionic acid-producing microbiota and targeted Faecalibacterium , Clostridium_sensu_stricto_1 , C._sensu_stricto_13 , and Fusicatenibacter . Furthermore, COS increased the acetic, propionic, and butyric acid contents. The production of propionic acid was greater than that obtained using FOS. Metabolome analysis suggested that COS could upregulate allocholic acid, 1,3-butanediol, 3,4-dihydroxybutanotic acid, and 2-hydroxybutyric acid production and downregulate putrescine, ethanamine, hexanoic acid, and branched chain amino acid ( l -valine and l -leucine) production in the fermentation broth. These differential metabolites were closely related to lipid, glucose, and amino acid metabolism. These results should inform further development of COS as potential raw materials for functional foods and health products.
