Biodesulfurization of model oil using growing cells of Gordonia sp. SC-10

Shuiquan Chen,Shuo Sun,Chaocheng Zhao,Qiyou Liu,Meng Zang

The biodesulfurization capacity of Gordonia sp. SC-10 in a biphasic reaction system was investigated in this study. Model oil containing dibenzothiophene was used as the sole sulfur source of bacterium. The results showed that 81.43% of the sulfur in model oil with initial sulfur content of 174 mg/l could be removed within 5 days. Gordonia sp. SC-10 had high desulfurization rate for model oils with low sulfur contents, which would reduce sulfur concentration to below 5 mg/l. Biodesulfurization process might be a potential method to obtain fuels with ultra-low sulfur contents.

Resting for viability: Gordonia polyisoprenivorans ZM27, a robust generalist for petroleum bioremediation under hypersaline stress

Renzhang Lin,Hao Li,Hao Wu,Hao Ren,Xiangyu Kong,Zhenmei Lu

The intrinsic issue associated with the application of microbes for practical pollution remediation involves maintaining the expected activity of engaged strains or consortiums as effectively as that noted under laboratory conditions. Faced with various stress factors, degraders with dormancy ability are more likely to survive and exhibit degradation activity. In this study, a hydrocarbonoclastic and halotolerant strain, Gordonia polyisoprenivorans ZM27, was isolated via stimulation with resuscitation-promoting factor (Rpf). Long-term exposure to dual stresses of 10% NaCl and starvation induced ZM27 to enter a viable but nonculturable (VBNC)-like state, and ZM27 cells could be resuscitated upon Rpf stimulation. Notable changes in both morphological and physiological characteristics between VBNC-like ZM27 cells and resuscitated cells confirmed the response to Rpf and their robust resistance against harsh environments. Whole-genome sequencing and analysis indicated ZM27 could be a generalist degrader with dormancy ability. Subsequently, VBNC-like ZM27 was applied in a soil microcosm experiment to investigate the practical application potential under harsh conditions. VBNC-like ZM27 combined with Rpf stimulation exhibited the most effective biodegradation performance, and the initial n -hexadecane content (1000 mg kg −1 ) decreased by 63.29% after 14-day incubation. Based on 16S rRNA amplicon sequencing and analysis, Gordonia exhibited a positive response to Rpf stimulation. The relative abundance of genus Gordonia was negatively correlated with that of Alcanivorax , a genus of obligate hydrocarbon degrader with the greatest abundance during soil incubation. Based on the degradation profile and community analysis, generalist Gordonia may be more efficient in hydrocarbon degradation than specialist Alcanivorax under harsh conditions. The characteristics of ZM27, including its sustainable culturability under long-term stress, response to Rpf and robust performance in soil microcosms, are valuable for the remediation of petroleum pollution under stressful conditions. Our work validated the importance of dormancy and highlighted the underestimated role of low-activity degraders in petroleum remediation.

Efficient biodesulfurization of diesel oil by Gordonia sp. SC-10 with highly hydrophobic cell surfaces

Shuiquan Chen,Meng Zang,Lin Li,Juntao Chen,Qiyou Liu,Xiwen Feng,Shuo Sun,Chuanwei Zang,Chaocheng Zhao

Biodesulfurization is a promising, environmentally friendly method to desulfurize the organosulfur compounds in crude oils through the highly selective cleavage of carbon-sulfur bonds under mild reaction conditions. In this study, the behavior of a hydrophobic bacterium, Gordonia sp. SC-10, was evaluated in the presence of diesel oils. The biodesulfurization pathways, bacterium hydrophobicity , and cell ultrastructure were investigated, and the capability of strain SC-10 to desulfurize diesel oil was also studied. The results showed that strain SC-10 can desulfurize organosulfur compounds through sulfur-specific desulfurization pathways by producing corresponding hydroxylated products in oil-water polyphasic systems. Mycolic acids consisting of 47 and 58 carbon atoms chains were produced on the cell surface, and inclusion bodies were produced in the cells, both of which may improve the bioavailability of the substrates, thereby enhancing its adaptability to oil-water polyphasic systems. To our knowledge, this is the first report of intracellular inclusion body formation during biodesulfurization. Strain SC-10 also exhibited broad substrate specificity towards organosulfur compounds and effectively desulfurized diesel oils. The sulfur content in real-life diesel oil was reduced from 167.7 mg/L to 19.7 mg/L, with 88.3% of sulfur removed after five days of biodesulfurization. This study showed that Gordonia sp. SC-10 can be effectively used for the biodesulfurization of diesel oils.

Biodegradation of di-n-octyl phthalate by Gordonia sp. Lff and its application in soil

Yangyang Wang,Qiang Ren,Wenhao Zhan,Kaixuan Zheng,Qi Liao,Zhihui Yang,Yansong Wang,Xinling Ruan

A previous isolated Gordonia sp. (Lff) was used to degrade di-n-octyl phthalate (DOP) contamination in both aqueous solution and soil. The influence of temperature, pH, inoculum size, salt content and initial concentration of DOP on DOP degradation by Lff were analysed. The response of soil bacterial community to DOP and Lff was also analysed by Illumina MiSeq sequence method. Results showed that the optimal temperature, pH, inoculum size and salt content were 35oC, 8.0, 5% and <5%, respectively. Under the optimal condition, more than 91.25% of DOP with different initial concentrations (100–2000 mg/L) could be degraded by Lff. Kinetics analysis indicated that biodegradation of DOP by Lff could be described by first-order kinetics (R2 > 0.917) with the half-life (t1/2) changing irregularly between 0.58 and 0.83 d. In addition, Lff enhanced the removal of DOP in soil and alleviated the toxicity of DOP on soil microorganisms. Furthermore, its influence on soil bacterial community is not obvious. These results suggested that Lff was effective in remediating DOP contamination in different environments.

Antimicrobial compounds were isolated from the secondary metabolites of Gordonia, a resident of intestinal tract of Periplaneta americana

Ma Yan,Xu Minhua,Liu Hancong,Yu Tiantian,Guo Ping,Liu Wenbin,Jin Xiaobao

Gordonia sp. are members of the actinomycete family, their contribution to the environment improvement and environmental protection by their biological degradation ability, but there are few studies on the antimicrobial activity of their secondary metabolites. Our team isolated and purified an actinomycete WA 4-31 from the intestinal tract of Periplaneta americana, firstly identified the strain WA 4-31 by the morphological characteristics and the phylogenetic analyses, and found it was completely homologous to the strain of Gordonia terrae from the Indian desert. Meanwhile, actinomycin D (1), actinomycin X2 (2), mojavensin A (3) and cyclic (leucine-leucne) dipeptide (4) were obtained from the EtOAc extract from the broth of WA 4-31. Compounds 1–4 showed anti-fungus activities against Candida albicans, Aspergillus niger, A. fumigatus and Trichophyton rubrum, also anti-MRSA and inhibited Escherichia coli in different degree. Interestingly, we found when 3 was mixed with 4 with ratio of 1:1, the activity of the mixture on anti-Candida albicans was better than the single. Besides, compounds 1–3 had varying degrees of antiproliferative activities on CNE-2 and HepG-2 cell lines. These indicated that Gordonia rare actinomycete from the intestinal tract of Periplaneta americana possessed a potential as a source of active secondary metabolites.

Enhanced degradation of crude oil by immobilized bacterial consortium through eliminating microbial flocculation towards crude oil

Zheng-Fei Yan,Qing-Song Huang,Jing Yang,Xue-Yi Qiao,Bo Xu,Wei Xia,Ling-Qia Su

Microbial degradation is considered an effective and sustainable technique for the remediation of oily sludge; thus, the acquisition of crude oil-degrading bacteria is crucial for effective bioremediation. This study introduces a novel domestication-enrichment-isolation (DEI) strategy to isolate crude oil-degrading bacteria from oily sludge. Two strains, Rhodococcus rhodochrous JS-24 (R.rh) and Gordonia cholesterolivorans JS-13 (G.ch), demonstrated the highest degradation rates of 53.7% and 34.6%, respectively, within 7 days. While no synergistic effect was observed with their combined use in free bacterial consortia, and the overall degradation rate decreased to 51.9 %, which was weaker than that of R. rh treatment alone. The decrease in degradation rate is attributed to microbial flocculation towards crude oil: most droplets of crude oil were encapsulated into spherical aggregations by G. ch, thereby hindering the contact and degradation of droplets by R. rh. In contrast, immobilization technology significantly enhanced crude oil degradation by eliminating this flocculation effect. The immobilized bacterial consortium achieved a 95.5% degradation rate, representing the highest degradation rate reported for bacterial consortia. This study reveals for the first time that the side effects of bioflocculation on crude oil degradation and provides guidance for the construction of bacterial consortium.

The Efficient PAE-Degrading Performance and Complete Genome Sequencing of Gordonia sp. LUNF6

Shuanghu Fan,Zihan Feng,Meiting Xu,Zhenxia Shi,Yufeng Zhang,Peipei Zhang,Xiaoqiang Hou

Phthalic acid esters (PAEs) are mainly used as plasticizers and result in serious environmental contamination worldwide. Microbial biodegradation becomes an efficient strategy for PAE elimination. In the current study, the PAE-degrading strainGordoniasp. LUNF6 was isolated from contaminated soil. Strain LUNF6 can efficiently degrade DBP in a wide range of temperatures, pH values, and salinity levels. This strain is also capable of degrading 11 types of PAEs and displays remediation potential in wastewater. The complete genome of strain LUNF6 was sequenced to determine its efficient degradation performance. Its genome comprises a chromosome (3,971,257 bp) and a plasmid (78,813 bp). After gene function annotation, the complete PAE degradation pathway was proposed. The gene of monoalkyl PAE hydrolase MphGd2 was cloned and heterologously expressed. The protein of MphGd2 was purified by infinity chromatography, and we hydrolyzed MBP to produce PA. These results reveal the molecular mechanism of PAE degradation by strain LUNF6, which will contribute to the application of strain LUNF6 and hydrolase MphGd2 in bioremediation.

Biodegradation of di-(2-ethylhexyl) phthalate by a halotolerant consortium LF

Fangfang Li,Yidan Liu,Diwei Wang,Chaosheng Zhang,Zhihui Yang,Siqi Lu,Yangyang Wang

A halotolerant bacterial consortium capable of degrading di-(2-ethylhexyl) phthalate (DEHP) was enriched from activated sludge. Community analysis revealed that LF contained seven families and seven genera of bacteria. The predominant species was Gordonia sp. (54.93%), Rhodococcus . sp. (9.92%) and Achromobacter sp. (8.47%). The consortium could degrade 93.84% of 1000 mg/l DEHP after 48 h incubation. The optimal temperature and pH for LF to degrade DEHP were 30 °C and 6.0, respectively. LF degraded more than 91% of DEHP with salt concentrations ranging from 0–3%. The inoculum size had great effects on DEHP degradation (incubation time < 24h). LF could degrade high concentrations of DEHP (from 100 to 2000 mg/l) with the degradation ratio above 92% after 72 h incubation. Kinetics analysis revealed that the degradation of DEHP by LF was best fitted by the first-order kinetics when the initial concentration ranged from 100 to 2000 mg/l. The main intermediates (2-ethylhexyl pentyl phthalate, butyl (2-ethylhexyl) phthalate (BEHP), mono-ethylhexyl phthalate (MEHP), mono-hexyl phthalate (MHP), mono-butyl phthalate (MBP)) in DEHP degradation process were identified using gas chromatography–mass spectrometry (GC-MS), and a new complex biochemical pathway was proposed. Furthermore, LF could also degrade dimethyl phthalate (DMP), diethyl phthalate (DEP), di- n -butyl phthalate (DBP), di- n -octyl phthalate (DOP) and phthalic acid (PA).

Biodegradation and metabolic pathway of phenanthrene by a newly isolated bacterium Gordonia sp. SCSIO19801

Zhimao Mai,Lin Wang,Qiqi Li,Yingting Sun,Si Zhang

The bacterium Gordonia sp. SCSIO19801, which could effectively utilize phenanthrene as the sole carbon source, was isolated from the seawater of the South China Sea. Its biodegradation characteristics, whole genome sequence, and biodegradation pathway were investigated. The phenanthrene biodegradation process of Gordonia sp. SCSIO19801 was estimated to be a first-order kinetic model with a k value of 0.26/day. Based on the identification of metabolites, utilization of probable intermediates, and genomics analysis of related genes, the degradation of phenanthrene by Gordonia sp. SCSIO19801 was proposed to occur via the salicylate metabolic pathway. This is the first report of a phenanthrene degradation pathway in Gordonia species. In addition, the Gordonia sp. SCSIO19801 could use other aromatic compounds as the sole source of carbon and energy. These characteristics indicate that Gordonia sp. SCSIO19801 can be utilized for developing effective methods for the biodegradation of petroleum hydrocarbons in marine environments.

Multi-omics deciphers the enzymatic mechanisms of high-risk liquid crystal monomer biodegradation by Gordonia alkanivorans QZP3

Minghan Zhu,Yibo Yuan,Zhujun Luo,Yuanyuan Yu,Mi Feng,Hua Yin,Shaoyu Tang,Zhi Dang

Liquid crystal monomers (LCMs) are emerging contaminants of growing prevalence in aquatic environments, with cyano- and fluoro-substituted LCMs exhibiting particularly high biotoxicity. However, their biotransformation behavior remains poorly understood. Herein, we integrated a multi-omics approach to investigate the biodegradation mechanisms of two representative high-risk LCMs, namely 4-cyano-3-fluorophenyl 4-pentylbenzoate (CEB-F) and 4-cyano-3,5-difluorophenyl 4-pentylbenzoate (CEB-F2), by Gordonia alkanivorans QZP3. Whole-genome sequencing revealed that G. alkanivorans QZP3 encodes multiple enzymes involved in cyano group hydrolysis and dehalogenation, suggesting substantial metabolic potential toward cyano- and fluoro-substituted LCMs. Systematic biodegradation assays confirmed that this strain exhibits excellent ability to degrade and defluorinate both target LCMs. High-resolution mass spectrometry analysis revealed that CEB-F2 undergoes stepwise degradation via multiple pathways, including cyano group hydrolysis, defluorination, ester bond hydrolysis, demethylation, O-methylation, O-glycosylation, and malonylation, ultimately resulting in substantial detoxification. Combined transcriptomic and proteomic analyses further identified apolipoprotein N-acyltransferases, cyanate hydratases, haloacid dehalogenases, esterases, amidases, and amidohydrolases as the key functional enzymes mediating the multi-pathway biotransformation of CEB-F2. Molecular docking simulations verified the stable binding of these enzymes to CEB-F2 and its major intermediates within their active pockets, targeting distinct molecular sites. This study provides the first mechanistic evidence for the microbial degradation of cyano- and fluoro-substituted LCMs, offering new perspectives on the environmental fate and bioremediation potential of high-risk LCMs in aquatic ecosystems.

Phthalate Esters Metabolic Strain Gordonia sp. GZ-YC7, a Potential Soil Degrader for High Concentration Di-(2-ethylhexyl) Phthalate

Tong Hu,Chen Yang,Zhengyu Hou,Tengfei Liu,Xiaotong Mei,Lianbao Zheng,Weihong Zhong

As commonly used chemical plasticizers in plastic products, phthalate esters have become a serious ubiquitous environmental pollutant, such as in soil of plastic film mulch culture. Microbial degradation or transformation was regarded as a suitable strategy to solve the phthalate esters pollution. Thus, a new phthalate esters degrading strainGordoniasp. GZ-YC7 was isolated in this study, which exhibited the highest di-(2-ethylhexyl) phthalate degradation efficiency under 1000 mg/L and the strongest tolerance to 4000 mg/L. The comparative genomic analysis results showed that there exist diverse esterases for various phthalate esters such as di-(2-ethylhexyl) phthalate and dibutyl phthalate inGordoniasp. GZ-YC7. This genome characteristic possibly contributes to its broad substrate spectrum, high degrading efficiency, and high tolerance to phthalate esters.Gordoniasp. GZ-YC7 has potential for the bioremediation of phthalate esters in polluted soil environments. Keywords:PAEs;comparative genomics analysis;DEHP;bioremediation

Biofilm formation promoted biodegradation of polyethylene in Gordonia polyisoprenivorans B251 isolated from bacterial enrichment acclimated by hexadecane for two years

Hongzhe Wang,Feifei Guan,Yan Zhu,Yanshuo Pan,Qi Liu,Qin Liu,Wenqing He,Daozhi Gong,Jian Tian,Dongfei Han

Polyethylene (PE) mulch films have been widely used in agriculture and led to a significant pollution in cultivated soils. It is desirable to develop the sustainable method for the degradation of PE. As an environment friendly approach, microbial or enzymatic degradation of PE could meet this demanding. Thus, more microbial strains are required for illustrating biodegrading pathway and developing efficient biological method. In this study, Gordonia polyisoprenivorans B251 capable of degrading PE was isolated from bacterial enrichment with hexadecane as a sole carbon source for two years, in which genus Gordonia had dominated. As revealed by microbial growth curve, the strain B251 had the highest growth rate than other tested strains in the mediums either with hexadecane or PE particles as sole carbon source. The formation of biofilms in both enriched culture and G . polyisoprenivorans B251 pure culture attached to PE film was observed. The capability for PE degradation of individual strain was screened by 30-day incubation with PE film and confirmed by the presence of hydroxyl, carbonyl, carbon-carbon double bond and ether groups in FT-IR analysis and cracks on the surface of PE film observed by scanning electron microscopy (SEM). Therefore, Gordonia polyisoprenivorans , reported as their degradation of environmental contaminants in previous study, were also identified in current study as a candidate for polyethylene biodegradation.
