A fluorescent aptasensor for deoxynivalenol detection based on Nb.BbvCI-assisted targeted-responsive three-way junctions integrated DNA walking machine

Kai Wang,Xiaohai Yan,Jiamin Wu,Jianrui Qi,Mengge Ning,Menghui Li,Rui Sun,Zhouli Wang,Yahong Yuan,Tianli Yue

Deoxynivalenol (DON) contamination in cereals is a widespread issue with global implications, necessitating the development of efficient detection methods. Here, a fluorescent aptasensor integrating target-responsive DNA three-way junction (TWJ) and DNA walking machine was developed to detect DON. The DON-specific aptamer (Apt) and the walker (Walker DNA) are integrated into TWJs. TWJs initiate the DNA walking machine with the assistance of Nb. Bbv CI to provide signal amplification for sensing events. The constructed fluorescent aptasensor selectively recognizes and detects DON. Additionally, the sensing platform explored the quantitative relationship between fluorescence signal changes and DON concentration, achieving a limit of detection (LOD) of 0.009 ng/mL. Ultimately, the method performed well in the detection of cornmeal samples with recoveries ranging from 95.49 % to 100.82 %. The method demonstrates good stability and is expected to be a potential candidate for the accurate detection of DON in grains.

An amplified AuNP-mediated chemiluminescence resonance energy transfer aptasensor based on Nb.BbvCI-powered DNA walker for detecting ochratoxin A in foods

Jidong Tang,Ling Wang,Wenjin Ma,Ping Fu,Yanlin Zhang,Xiaoqiong Li,Xiaoqi Tao

The application of the fluorescence resonance energy transfer (FRET) strategy in the detection of ochratoxin A (OTA) is restricted by factors such as the photobleaching of fluorescent dyes, the autofluorescence of ochratoxin A (OTA), and the necessity for excitation by an external light source. The chemiluminescence resonance energy transfer (CRET) technique provides a more effective solution to this issue. In this paper, we developed a novel CRET aptasensor, based on gold nanoparticle (AuNP)-mediated CRET and Nb.BbvCI-powered DNA walker signal amplification. In the AuNPs/Capture-DNA/HRP probe, horseradish peroxidase (HRP) approached the AuNP surface, resulting in CRET. AuNPs quenched the chemiluminescence generated by HRP-catalyzed luminol. The presence of OTA induced the separation of the Walk-DNA from the aptamer and the formation of a double strand with Capture-DNA. This activated Nb.BbvCI to cleave Capture-DNA, releasing HRP and Walk-DNA. The Walk-DNA acted as a DNA walker, moving toward the adjacent Capture-DNA and initiating the next cleavage by Nb.BbvCI. Ultimately, a significant amount of HRP was released from the AuNP surface, weakening the CRET effect while generating a strong chemiluminescent signal. The CRET aptasensor had a detection limit of 2.75 nM with a linear range of 5–40 nM and was applied to detect OTA in glutinous rice.

A Sensitive Electrochemical Aptasensor for Ochratoxin A Detection Based on Double Cascade Amplification Strategy with Nb.BbvCI-Driven DNA Walker and Porous Co3O4 Nanozyme

Chen Ben-Qi,Yang Meng,Liao Wen-Chun,Li Zi-Ying,Chen Zhi-Xiong,Yang Yun-Hui,Yang Tong,Hu Rong

Developing a strategy for the determination of trace ochratoxin A (OTA) in food is very important to ensure food safety. Here, based on a tripod probe, an electrochemical aptasensing platform for detected OTA sensitively was designed, which used the 3D DNA walker by endonuclease Nb.BbvCI powered and the nanozyme of porous Co3O4 nanodisks loaded Pt nanoparticles (Pt NPs@Co3O4) as a cascaded signal amplifying device. With OTA as a model target, the swing-arm probe of DNA walker was triggered. Next, probe on the magnetic beads was cleaved and released by Nb.BbvCI to realize the first signal amplification. After that, the partial sequence of the released probe is well assembled with triple-strand DNA by strand reaction and the other sequence exposed as a capture probe was combined with the Pt NPs@Co3O4. It can efficiently make the decomposition of H2O2, bring about significant current, and the signal was amplified again. The designed electrochemical aptasensor demonstrated outstanding detection linearity in the OTA concentration range of 1 pg/mL to 100 ng/mL, with a detection limit of 0.194 pg/mL (S/N = 3), with excellent reproducibility and high specificity. It can be used to find OTA in food. This research supplies a potential split-new avenue for the sensitive detection of electrochemical aptasensor.

Homogeneous photoelectrochemical biosensor for microRNA based on target-responsive hydrogel coupled with exonuclease III and nicking endonuclease Nb.BbvCI assistant cascaded amplification strategy

Yang Jiao,Fu Shilan,Luo Fang,Guo Longhua,Qiu Bin,Lin Zhenyu

MicroRNAs can serve as biomarkers for many cancers, so it is significant to develop simple and sensitive strategies for microRNAs detection. Photoelectrochemical (PEC) detection has the advantages of simple equipment and high sensitivity. But in conventional PEC DNA sensors, tedious immobilization procedures of photoactive materials and capture probes on electrode surfaces are inevitable. To overcome those limitations, a homogeneous PEC biosensor based on target-responsive hydrogels has been developed (miRNA-155 has been chosen as a model target). PEC signal molecules (TiO 2 nanoparticles, TiO 2 NPs) were embedded in DNA hydrogels formed by hyaluronic acid sodium salt, amine-modified DNA double strands, and polyethylenimine rich in amine groups. In the presence of the target, DNA double strands in hydrogel were nicked by endonuclease and TiO 2 NPs were released to the supernate and a high PEC response was obtained when collecting the supernate for PEC test, while almost no TiO 2 NPs released in the absence of the target. Thanks to the exonuclease III and nicking endonuclease Nb.BbvCI-assisted cascaded amplification strategy, the proposed biosensor exhibits high sensitivity toward miRNA-155 with a low detection limit of 0.41 fM and a wide linear range from 1.0 fM to 100 pM. Since this method circumvents tedious electrode modification procedures, the proposed technique exhibits the advantages of simplicity and good reproducibility. Moreover, the prepared hydrogels have outstanding storage stability, so that they can be prepared in advance and shorten detection time. This biosensing platform provides a versatile strategy for the construction of homogeneous PEC biosensors for the detection of diverse targets. Graphical abstract Photoelectrochemical detection techniques have been coupled with controlled release system to develop an immobilization-free microRNA biosensor. High sensitivity has been realized based on cascaded signal amplification strategy, and the proposed biosensor has been applied to detect the target in real sample with satisfied results. Since no tedious electrode modifications, the proposed homogeneous PEC sensor exhibits high reproducibility and good stability.

An electrochemical aptasensor for sensitive kanamycin detection using an Nb.BbvCI-driven DNA walker-based signal amplification strategy

Yaoting Mou,Lu Han,Yanhao Yin,Yuhang Tian,Jianghua Liu,Yanqing Xu,Dongfei Chen,Yemin Guo,Xia Sun,Falan Li,Yanfang Wu

In this study, an electrochemical aptasensor dedicated to the sensitive detection of kanamycin (KAN) was constructed based on an Nb. Bbv CI-driven DNA walker-enabled signal amplification strategy. The sensor employed a gold electrode modified with polyethyleneimine-wrapped, nitrogen-doped multi-wall carbon nanotubes decorated with gold nanoparticles (N-MWCNTs-PEI-AuNPs). This composite was used to modify the gold electrode, providing an enhanced conductive interface and increasing the specific surface area for aptasensor construction. Meanwhile, a zirconium-based metal-organic framework decorated with gold nanoparticles (AuNPs@NH₂-UiO-66) was used both as an electrocatalyst and as a carrier for hairpin DNA (HP2), exhibiting strong catalytic activity toward the redox mediator thionine. In differential pulse voltammetry measurements, at the surface of the electrode, thionine undergoes a reversible, pH-dependent two-electron/two-proton transfer process at approximately −0.25 V on the electrode surface, generating a well-defined reduction current that serves as the analytical signal. Upon addition of KAN, the aptamer selectively binds to the analyte and dissociates from its complementary DNA (cDNA). The freed cDNA subsequently hybridizes with HP2 anchored on AuNPs@NH₂-UiO-66, thereby activating the Nb. Bbv CI-driven DNA walker, catalyzing the site-specific cleavage of HP2 and releasing multiple AuNPs@NH₂-UiO-66 labels. These released probes then hybridize with the captured hairpin DNA (HP1) fixed on the N-MWCNTs-PEI-AuNPs-modified gold electrode. The synergistic electrocatalytic effects of NH₂-UiO-66 and AuNPs significantly accelerate the electron transfer kinetics of thionine, leading to amplified voltammetric current responses that correlate proportionally with KAN concentration. The aptasensor demonstrated highly sensitive performance, including a linear detection range of 10 pM to 5 μM and a detection limit of 1.65 pM and a quantitation limit of 5.46 pM. The aptasensor also showed satisfactory selectivity and reproducibility and was successfully applied for KAN determination in real milk samples. This approach provides a robust signal amplification strategy and offers a promising tool for the rapid and sensitive detection of KAN in real-world samples.

Rational Engineering of the DNA Walker Amplification Strategy by Using a Au@Ti3C2@PEI-Ru(dcbpy)32+ Nanocomposite Biosensor for Detection of the SARS-CoV-2 RdRp Gene

Bo Yao,Jing Zhang,Zhenqiang Fan,Yuedi Ding,Bin Zhou,Runlin Yang,Jianfeng Zhao,Kai Zhang

The detection of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is crucial for preventing and controlling infectious diseases and disease treatment. In this work, a Au@Ti3C2@PEI-Ru(dcbpy)32+ nanocomposite-based electrochemiluminescence (ECL) biosensor was rationally designed, which realized sensitive detection of the RNA-dependent RNA polymerase (RdRp) gene of SARS-CoV-2. In addition, a DNA walker was also used to excise the hairpin DNAs under the action of Nb.BbvCI endonuclease. Furthermore, model DNA–Ag nanoclusters (model DNA–AgNCs) were used to quench the initial ECL signal. As a result, the ECL biosensor was used to sensitively detect the SARS-CoV-2 RdRp gene with a detection range of 1 fM to 100 pM and a limit of detection of 0.21 fM. It was indicated that the ECL biosensor had a great application potential for clinical medical detection. Furthermore, the DNA walker amplification also played a reliable candidate strategy for other detection methods.

A graphene-oxide-based aptasensor for fluorometric determination of chloramphenicol in milk and honey samples utilizing exonuclease III-assisted target recycling and Nb.BbvCI-powered DNA walker cascade amplification

Yi Ning,Xiaoqi Wang,Shiwu Liu,Ling Li,Fangguo Lu

Herein, a graphene oxide (GO)-based fluorescence aptasensor was developed for the sensitive and selective detection of chloramphenicol (CAP), based on exonuclease III (Exo III)-assisted target recycling and Nb.BbvCI-driven DNA walker cascade amplification. Interactions between CAP, hairpin1(HP1), hairpin2 (HP2), and 3′-amino modified hairpin3 (HP3) labeled with carboxyfluorescein (FAM) and covalently coupled to GO enabled efficient CAP detection. CAP was quantitatively assayed by measuring fluorescence at excitation/emission wavelengths of 480/514 nm, resulting from the accumulation of released FAM. A good linear range of 1 fM to 1 nM and a limit of detection (LOD) of 0.875 fM (signal-to-noise ( S/N) = 3) were achieved. This aptasensor can distinguish the CAP from interference antibiotics with good specificity and selectivity, even if the concentration of the interfering substance is ten-fold higher than the target concentration. Moreover, the developed fluorescence aptasensor was successfully applied for the detection of CAP in spiked milk and honey samples. Thus, this method is potentially applicable for assaying CAP in foods and provides a promising strategy for the development of fluorescence aptasensors for environmental sample analysis.
