Abstract Sulfonamide antibiotics (SAs) are serious pollutants to ecosystems and environments. Previous studies showed that microbial degradation of SAs such as sulfamethoxazole (SMX) proceeds via a sad -encoded oxidative pathway, while the sulfonamide-resistant dihydropteroate synthase gene, sul , is responsible for SA resistance. However, the co-occurrence of sad and sul genes, as well as how the sul gene affects SMX degradation, was not explored. In this study, two SMX-degrading bacterial strains, SD-1 and SD-2, were cultivated from an SMX-degrading enrichment. Both strains were Paenarthrobacter species and were phylogenetically identical; however, they showed different SMX degradation activities. Specifically, strain SD-1 utilized SMX as the sole carbon and energy source for growth and was a highly efficient SMX degrader, while SD-2 did could not use SMX as a sole carbon or energy source and showed limited SMX degradation when an additional carbon source was supplied. Genome annotation, growth, enzymatic activity tests, and metabolite detection revealed that strains SD-1 and SD-2 shared a sad -encoded oxidative pathway for SMX degradation and a pathway of protocatechuate degradation. A new sulfonamide-resistant dihydropteroate synthase gene, sul918 , was identified in strain SD-1, but not in SD-2. Moreover, the lack of sul918 resulted in low SMX degradation activity in strain SD-2. Genome data mining revealed the co-occurrence of sad and sul genes in efficient SMX-degrading Paenarthrobacter strains. We propose that the co-occurrence of sulfonamide-resistant dihydropteroate synthase and sad genes is crucial for efficient SMX biodegradation. Key points

Alicyclic amines are widely used in several types of industries, and considerable attention has been devoted to possible environmental pollution by alicyclic amines in hypersaline industrial wastewater. In this study, a new hypersaline tolerant bacterial TYUT067 capable of growing in liquid basal salt medium with cyclohexylamine (CHAM) as the sole carbon source and energy source, was isolated from soil, and discovered with highly efficient CHAM degrading ability. The strain TYUT067 was identified as Paenarthrobacter sp. based on 16S rDNA gene sequence, and its degradation characteristic was examined. The results revealed that the isolated TYUT067 could grow well under pH range of 6.5–10.0, temperature from 20 °C to 30 °C. For degradation of 60 mM of cyclohexylamine, 100% degradation could be finished within 120 h. The TYUT067 could degrade 10 mM CHAM under hypersaline conditions (3–5% NaCl, w/v), revealed the hypersaline tolerance of TYUT067. Different type of amines was also tested with TYUT067, the degradations of >90% were achieved toward several alicyclic amines. The current results suggested that TYUT067 was a potential species could be efficiently used for the degradation of alicyclic amines and might be applicable to a hypersaline wastewater treatment system for the removal of alicyclic amines. A new cyclohexylamine degradation bacterial strain TYUT067 was isolated from soil environment. The isolated TYUT067 is an alkali-tolerant strain and mesophilic microorganisms. The isolated TYUT067 can degrade CHAM under hypersaline environment. The isolated TYUT067 can degrade various alicyclic amines.

Sulfonamide antibiotics (SAs) have been produced and consumed on a large scale over the last few decades. SAs are a typical class of refractory contaminants that are omnipresent in various environments. Although several [phenyl]-SA-degrading bacteria and their corresponding genomes have been documented, limited genetic information is available for the degraders of heterocyclic products (e.g., 3-amino-5-methylisoxazole [3A5MI] produced via sulfamethoxazole [SMX] catabolism). In this study, the previously isolated SMX-mineralizing bacterial partners, Paenarthrobacter sp. P27 (responsible for the initial cleavage of the -C-S-N- bond of SMX and further degradation of [phenyl]-SMX) and Norcardiodes sp. N27 (responsible for 3A5MI catabolism), were further studied and their complete genomes were sequenced. Complete degradation and bacterial growth were verified by pure-culture experiments with SMX or 3A5MI as the sole carbon, nitrogen, and energy source. By cross-feeding strains P27 and N27, complete catabolism of SMX could be achieved over a wide range of initial SMX concentrations. Moreover, strain P27 was capable of transforming the additional nine SA representatives into their corresponding nitrogen-containing heterocyclic products, strongly indicating the broad substrate spectrum and marked bioremediation potential of strain P27. The genome of strain P27 contained the highly homologous monooxygenase gene cluster, sadABC , which initially attacked the sulfonamide molecules. The complete genome sequences of the two important degraders will benefit future research centering on the molecular mechanism underlying advanced SMX mineralization and will aid in further understanding the interspecific interactions and metabolite exchanges for the optimization of artificially constructed synthetic functional microbiomes.

Biodegradation is an important route for the removal of sulfamethazine (SMZ), one of the most commonly used sulfonamide antibiotics, in the environment. However, little information is known about the kinetics, products, and pathways of SMZ biodegradation owing to the complexity of its enzyme-based biotransformation processes. In this study, the SMZ-degrading strain A01 belonging to the genus Paenarthrobacter was isolated from SMZ-enriched activated sludge reactors. The bacterial cells were rod-shaped with transient branches 2.50–4.00 μm in length with most forming in a V-shaped arrangement. The genome size of Paenarthrobacter sp. A01 had a total length of 4,885,005 bp with a GC content of 63.5%, and it contained 104 contigs and 55 RNAs. The effects of pH, temperature, initial substrate concentration and additional carbon source on the biodegradation of SMZ were investigated. The results indicated that pH 6.0–7.8, 25 °C and the addition of 0.2 g/L sodium acetate favored the biodegradation, whereas a high concentration of SMZ, 500 mg/L, had an inhibitory effect. The biodegradation kinetics with SMZ as the sole carbon source or 0.2 g/L sodium acetate as the co-substrate fit the modified Gompertz model well with a correlation coefficient (R 2 ) of 0.99. Three biodegradation pathways were proposed involving nine biodegradation products, among which C 6 H 9 N 3 O 2 S and C 12 H 12 N 2 were two novel biodegradation products that have not been reported previously. Approximately 90.7% of SMZ was transformed to 2-amino-4, 6-dimethylpyrimidine. Furthermore, sad genes responsible for catabolizing sulfonamides were characterized in A01 with high similarities of 96.0%–100.0%. This study will fill the knowledge gap in the biodegradation of this ubiquitous micropollutant in the aquatic environment.

A highly efficient chlorobenzene-degrading strain was isolated from the sludge of a sewage treatment plant associated with a pharmaceutical company. The strain exhibited a similarity of over 99.9% with multiple strains of Paenarthrobacter ureafaciens . Therefore, the strain was suggested to be P. ureafaciens LY. This novel strain exhibited a broad spectrum of pollutant degradation capabilities, effectively degrading chlorobenzene and other organic pollutants, such as 1, 2, 4-trichlorobenzene, phenol, and xylene. Moreover, P. ureafaciens LY co-metabolized mixtures of chlorobenzene with 1, 2, 4-trichlorobenzene or phenol. Evaluation of its degradation efficiency showed that it achieved an impressive degradation rate of 94.78% for chlorobenzene within 8 h. The Haldane–Andrews model was used to describe the growth of P. ureafaciens LY under specific pollutants and its concentrations, revealing a maximum specific growth rate ( μ max ) of 0.33 h −1 . The isolation and characterization of P. ureafaciens LY, along with its ability to degrade chlorobenzene, provides valuable insights for the development of efficient and eco-friendly approaches to mitigate chlorobenzene contamination. Additionally, investigation of the degradation performance of the strain in the presence of other pollutants offers important information for understanding the complexities of co-metabolism in mixed-pollutant environments. Significance statement The degradation efficiency of chlorobenzene in waste gas is difficult to deal with its high volatility and molecular stability. However, the research on treatment technology of typical chlorine-containing volatile organic compounds is still concerned. A highly efficient chlorobenzene-degrading strain, identified as Paenarthrobacter ureafaciens LY, was successfully isolated from the sludge of a sewage treatment plant associated with a pharmaceutical factory. Its degradation efficiency was evaluated and found that it achieved an impressive degradation rate of chlorobenzene within 8 h. We believe that our study makes a contribution to the insight into solving the pollution of chlorobenzene.

Corn planting is often associated with serious atrazine pollution and excessive corn straw amounts, causing severe threats to environmental and ecological security, as well as to green agricultural development. In this context, a Paenarthrobacter sp. KN0901 strain was applied to simultaneously remove atrazine and straw at low temperatures. The results of whole genome sequencing indicated that KN0901 encoded over nine straw biodegradation-related enzymes. In addition, 100% and 27.3% of atrazine and straw were simultaneously degraded by KN0901 following an incubation period of seven days at 15ºC and 180 rpm in darkness. The KN0901 strain maintained high atrazine and straw biodegradation rates under temperature and pH ranges of 4-25ºC and 5-9, respectively. The simultaneous atrazine and corn straw additions improved the microbial growth and biodegradation rates by increasing the functional gene expression level, cell viability, inner membrane permeability, and extracellular polymeric substance contents of KN0901. The hydroponic experiment results demonstrated the capability of the KN0901 strain to mitigate the toxicity of atrazine to soybeans in four days under the presence of corn straw. The present study provides a new perspective on the development of bioremediation approaches and their application to restore atrazine-polluted cornfields with large straw quantities, particularly in cold areas.

Shifting from maize monoculture to maize-soybean rotation or intercropping is a key strategy to boost soybean self-sufficiency. However, the residual atrazine in soils, resulting from the extensive use of atrazine in long-term maize monocultures, poses a significant threat to soybean productivity, requiring immediate solutions. This study introduces a novel seed-coating method using atrazine-degrading Paenarthrobacter sp. AT5 to mitigate the adverse effects of atrazine on soybean growth. The efficacy of seed coating in reducing atrazine accumulation in seedlings and promoting seedling growth was found to vary depending on the growth stage and atrazine concentration in the soil. At low atrazine concentrations (close to safe levels for soybeans), the seed coating reduced leaf atrazine concentrations by 30.7%–46.0% at the cotyledon growth stage (VC). At high atrazine concentrations, the shoot atrazine concentrations decreased by 60.9%–88.4% at the emergence growth stage (VE) and seedling biomass was significantly increased in the VC stage. This is associated with the influence of seed coating on rhizosphere metabolites, which activate the plant defence system and recruit atrazine-degrading and plant-beneficial bacteria. This study offers comprehensive insights into the potential of seed coating with strain AT5 as a scalable solution for mitigating atrazine toxicity in soybeans.

Microbial communities are believed to outperform monocultures in the complete catabolism of organic pollutants via reduced metabolic burden and increased robustness to environmental challenges; however, the interaction mechanism in functional microbiomes remains poorly understood. Here, three functionally differentiated activated sludge microbiomes (S1: complete catabolism of sulfamethoxazole (SMX); S2: complete catabolism of the phenyl part of SMX ([phenyl]-SMX) with stable accumulation of its heterocyclic product 3-amino-5-methylisoxazole (3A5MI); A: complete catabolism of 3A5MI rather than [phenyl]-SMX) were enriched. Combining time-series cultivation-independent microbial community analysis, DNA-stable isotope probing, molecular ecological network analysis, and cultivation-dependent function verification, we identified key players involved in the SMX degradation process. Paenarthrobacter and Nocardioides were primary degraders for the initial cleavage of the sulfonamide functional group (−C–S–N– bond) and 3A5MI degradation, respectively. Complete catabolism of SMX was achieved by their cross-feeding. The co-culture of Nocardioides, Acidovorax, and Sphingobium demonstrated that the nondegraders Acidovorax and Sphingobium were involved in the enhancement of 3A5MI degradation. Moreover, we unraveled the internal labor division patterns and connections among the active members centered on the two primary degraders. Overall, the proposed methodology is promisingly applicable and would help generate mechanistic, predictive, and operational understanding of the collaborative biodegradation of various contaminants. This study provides useful information for synthetic activated sludge microbiomes with optimized environmental functions.

Purpose The aim of this study was to isolate and identify a nicotine-degrading Paenarthrobacter nicotinovorans strain from the Epimedium rhizosphere , characterize its secondary metabolites, and evaluate its potential antioxidant activity against premature ovarian failure (POF). By exploring the bioactive properties of this rhizosphere microorganism, the research sought to uncover new insights into the functional roles of plant-associated microbes and discover potential natural agents for treating oxidative stress-related diseases. Methods A strain designated YYH-1 was isolated from the E. rhizosphere and identified through morphological observations and 16S rRNA gene sequencing. Ultra-performance liquid chromatography-high resolution mass spectrometry (UPLC-HRMS) combined with GNPS molecular networking was employed to profile the chemical components of the ethyl acetate extract from YYH-1 fermentation broth. In vitro experiments utilized the human ovarian granulosa cell line (KGN) to assess the extract’s effect on D-galactose-induced cellular senescence, measuring the activity of superoxide dismutase (SOD) as an indicator of antioxidant capacity. Additionally, molecular docking was performed to elucidate the interaction mechanisms between key compounds and the Nrf2 signaling pathway. Results The isolate was confirmed as P. nicotinovorans YYH-1. Chemical profiling identified 21 secondary metabolites, including flavonoids, phenylpropanoids, alkaloids, fatty acids, and amino acid derivatives. In vitro studies demonstrated that the YYH-1 extract significantly mitigated D-galactose-induced cellular senescence in KGN cells and effectively upregulated superoxide dismutase (SOD) activity, which increased by 50.94%, 48.27%, and 38.01% respectively compared with that in the Model group.. Molecular docking analysis revealed that 8-prenylnaringenin, a major compound in the extract, could activate the Nrf2 signaling pathway by stably binding to Keap1 and Nrf2 receptors. Conclusion This study represents the first report of P. nicotinovorans in the E. rhizosphere . The strain exhibits the potential to produce diverse bioactive secondary metabolites, and its extract demonstrates antioxidant activity against POF through the activation of the Nrf2 pathway. These findings expand our understanding of rhizosphere microbial functions and provide a basis for the development of natural anti-aging therapies targeting oxidative stress-related disorders.

The leaching of atrazine wastes from agricultural areas presents a considerable risk to the ecosystem. This work aims to create microorganism-material systems employing the atrazine-degrading strain Paenarthrobacter sp. KN0901 and C 3 N 5 -based materials to efficiently eliminate atrazine residues from aquatic environments at low temperatures. The synthesized C 3 N 5 and O-C 3 N 5 markedly improved the growth and atrazine degradation of KN0901. The degradation rate of atrazine in the KN0901-C 3 N 5 and KN0901-O-C 3 N 5 systems rose by 7.3 % and 15.1 %, respectively, in comparison to biodegradation systems. The elevated NADH/NAD+ and GSH/GSSG ratios indicated a greater availability of electrons to KN0901 when associated with C3N5-based materials, implying that these materials contributed electrons to KN0901. Nitazoxanide and methyl viologen inhibited the electron transfer route, leading to a significant decrease in the breakdown rate of KN0901-C 3 N 5 systems. Glucose and sodium citrate, functioning as electron donors, markedly accelerated the degradation rate of atrazine in the KN0901-C 3 N 5 systems. This work demonstrated that C 3 N 5 -based materials may donate electrons to KN0901, hence improving the efficiency of atrazine breakdown at low temperatures. This work successfully developed microorganism-material systems that effectively eliminate atrazine in aquatic settings, especially in cold climates.
