Mercuric ion (Hg 2+ ) as one kind of environmental pollutants has attracted more and more attentions due to its persistence, mobility and biological enrichment. In this study, a novel photoelectrochemical biosensor for Hg 2+ detection was constructed based on dye sensitization effect induced by Y-shaped DNA transformation as signal amplification strategy. Firstly, graphene oxide-ZnO-CdS nanohybrid (GO-ZnO-CdS) as photoelectric material was synthesized by simple hydrothermal method, and was employed to modify ITO electrode. Secondly, Y-shape DNA was labeled by Au NPs in the solution, and which crosslinked on the surface of GO-ZnO-CdS modified ITO electrode by carbodiimide coupling method, which resulted in the excitation energy transfer (EET) effect between Au NPs and CdS. Finally, in the presence of Hg 2+ , the structure of DNA on the modified electrode changed from Y-shape into hairpin accompanying the proximity of dye molecule based on T-Hg 2+ -T, which eliminated EET effect and triggered dye sensitization effect for enhancing photocurrent response. Under optimal conditions, the photocurrent linearly increased with the increasing of Hg 2+ levels in the range of 5 pM − 500 pM with the detection limit of 1:5 pM(LOD = 3σ blank / s ). More importantly, the developed biosensor showed the advantages of acceptable selectivity, repeatability and stability.

DNA can be configured into unique high-order structures due to its significantly high programmability, such as a three-way junction-based structure (denoted Y-shaped DNA), for further applications. Herein, we report a label-free fluorescent signal-on biosensor based on the target-driven primer remodeling rolling circle amplification (RCA)-activated multisite-catalytic hairpin assembly (CHA) enabling the concurrent formation of Y-shaped DNA nanotorches (Y-DNTs) for ultrasensitive detection of ochratoxin A (OTA). Two kinds of masterfully-designed probes, termed Complex I and II, were pre-prepared by the combination of a circular template (CT) with an OTA aptamer (S1), a substrate probe (S2) and hairpin probe 1 (HP1), respectively. Target OTA specifically binds to Complex I, resulting in the release of the remnant element in S2 and successive remodeling into a mature primer for RCA by phi29 DNA polymerase, thus a usable primer-CT complex is produced, which actuates primary RCA. Then, numerous Complex II probes can anneal with the first-generation RCA product (RP) with multiple sites to activate the CHA process. With the participation of endonuclease IV (Endo IV) and phi29, HP1 as a pre-primer containing a tetrahydrofuran abasic site mimic (AP site) in Complex II is converted into a mature primer to initiate additional rounds of RCA. So, countless Y-DNTs are formed concurrently containing a G-quadruplex structure that enables the N-methylmesoporphyrin IX (NMM) to be embedded, generating remarkably strong fluorescence signals. The biosensor was demonstrated to enable rapid and accurate highly efficient and selective detection of OTA with an improved detection limit of as low as 0.0002 ng mL−1 and a widened dynamic range of over 4 orders of magnitude. Meanwhile, this method was proven to be capable of being used to analyze actual samples. Therefore, this proposed strategy may be established as a useful and practical platform for the ultrasensitive detection of mycotoxins in food safety testing.

Herein, a novel filed-free electrochemical sensor based on inverted Y-type DNA conformation was developed for the ultrasensitive determination of tetracycline (TC). In this sensor, a ferrocene was immobilized on a DNA strand near the interface and showing a signal as reference. Meanwhile, a methylene blue (MB) was modified on a DNA vertical away from the interface, presenting a little signal. When the target TC attracted the aptamer, the DNA modifying MB was released, and then exchanged another DNA near the interface via toe-hold strand displacement effect. This caused an obvious enhancement of the MB signal, and achieved a sensitive response to the TC amount. In comparison to other DNA sensors based on field-confined assembling mode, this sensor exploited the transform of self-structure to make signal response, which avoids the steric hinerance effect and achieving field-free conversion. Meanwhile, the immobile ferrocene provided a reference proportion, reducing the influence of nonspecific signal on measurement accuracy. The followed assays demonstrated when the base-pairs on the straight side were 1.5-fold to that on the hypotenuse, the strand transferring efficiency and signal response were optimal. It exhibited a linearity of 1.0 × 10 -1 –1.0 × 10 3 nM for TC with a detection limit of 28.4 pM. In practical assay, the measured result was matched to that of the contrast method. Meanwhile, the recovery rates ranged from 98.0% to 103.0% with the RSD of 1.4%∼2.5%, respectively. Indicating an expectant application prospect of the proposed sensor in antibiotic monitoring.

In this work, we designed an ECL ratiometric biosensor with a three-stranded Y-type DNA (Y-DNA) probe and induced a hybridization chain reaction (HCR) for the highly sensitive detection of SARS-CoV-2 nucleic acid. The important component of this system is the self-assembled Y-Shaped probe based on three nucleic acids. Y1, Y2, and Y3 can be linked by complementary base pairing to Hairpin1 (H1), Hairpin2 (H2), and Ru modified DNA (Ru1), respectively. H1 and H2 can trigger the HCR reaction when activated by the SARS-CoV-2 RdRp gene and the 5′ end of Ru1. The 5′ end of Ru1 is modified with the Ru complex, which can produce a strong electrochemiluminescence luminescence signal at 620 nm under an applied voltage. Through the amplification of Y-DNA-induced HCR reaction, Ru1 on the electrode surface gradually increased, the ECL signal at 460 nm was gradually quenched, and the signal at 620 nm was steadily generated. The SARS-CoV-2 RdRp gene can be quantified according to the degree of decrease of ECL signal at 460 nm and the increase of ECL signal at 620 nm. Combining the two signal amplification strategies, this ratiometric ECL biosensor can accurately and efficiently detect the target gene with a detection limit of 59 aM.

Accurate quantitative, in situ and temporal tracking imaging of tumor-associated miRNAs in living cells could provide a basis for cancer diagnosis and prognosis. In this strategy, a surface-enhanced Raman scattering (SERS)-fluorescence (FL) dual-spectral sensor (DSS) was constructed based on the nanoscale photophysical properties of AuNPs , mediated by functionalized DNA , to achieve rapid imaging of FL and accurate SERS quantification of intracellular miRNAs. The dual-spectrum sensor in the strategy is highly sensitive, specific and reproducibly stable. The LOD values of the dual spectra were 3.58 pM (SERS) as well as 11.8 pM (FL) with RSD values less than 2.69%. The bispectral sensor self-assembled into a trimer by the lapidation of Y-type DNA under the excitation of the target, generating a stable enhanced electric field coupling; and selected adenine located in the enhanced electric field as the reporter molecule, simplifying the labeling process and variables of the Raman reporter molecule, distinguishing it from other traditional methods. This strategy successfully achieved accurate tracking and quantification of miR-21 in cancer cells and showed good stability in the cells. The reported probes are potential tools for reliable monitoring of biomolecular dynamics in living cells.

A complementary DNA (cDNA) was designed to simultaneously hybridize with the ochratoxin A (OTA) aptamer and the fumonisin B1 (FB1) aptamer to form a unique Y-shaped DNA structure and to achieve simultaneous detection. Gold nanorods (AuNRs) were used to immobilize thionine (Th), thiolated ferrocene (Fc), thiolated OTA aptamer (Apt1), and thiolated FB1 aptamer (Apt2), to form an amplified signal element and a recognition element. The Apt1-AuNRs-Th complex and the Apt2-AuNRs-Fc complex hybridize with cDNA to form a unique Y-DNA structure on a gold electrode. This produces two initial electrochemical signals [with 177 μΑ cm −2 near −0.2 V, and 3121 μΑ cm −2 near +0.46 V (vs. Ag/AgCl)] by differential pulse voltammetry. Upon addition of 0.1 ng mL −1 OTA and 0.1 ng mL −1 FB1, the aptamers bind the two toxins. This results in the release of Apt1-AuNRs-Th and Apt2-AuNRs-Fc, so the peak currents densities decrease to 115 μΑ cm −2 and 209 μΑ cm −2 . The assay allows simultaneous determination of OTA and FB1 in the 1.0 pg·mL −1 to 100 ng·mL −1 concentration ranges, with LODs of 0.47 and 0.26 pg·mL −1 . The assay is reproducible, stable and specific. It was applied to the determination of OTA and FB1 in spiked beer, with recoveries between 89.0% and 102.0%.

An innovative fluorescent and colorimetric dual-mode strategy based on Y-shaped DNA was proposed for the detection of rabies virus oligonucleotide. The cascade assembly of hairpin probes was initiated by the target, leading to the formation of Y-shaped DNA accompanied by freeing target to catalyze the next assembly process. The fluorescence recovery of the fluorophore FAM was accompanied by opening of hairpin probe. A colorimetric signal was generated by the proximity of glucose oxidase (GOx) and horseradish peroxidase (HRP), which was reflected by enhanced catalytic capability to TMB. Using this method, target DNA can be detected with a wide linear range from 0.1 to 6 nM with a detection limit of 15 pM, and from 0.5 to 60 nM with a detection limit of 60 pM for fluorescent and colorimetric readout, respectively. Moreover, the dual-mode detection strategy exhibited excellent selectivity towards the target compared with interference oligonucleotides. In addition, recoveries ranging from 96.0% to 106% with RSD values varying from 3.2% to 5.4%, and from 91.0% to 102% with RSD values varying from 3.3% to 7.1% for fluorescent and colorimetric studies, respectively, were obtained in diluted cerebrospinal fluid samples. The proposed dual-mode sensor is easy to operate with excellent detection performance. It would be superior to single mode detection and more practicable for quantitative detection of nucleic acid-related biomarkers due to the self-correction capability.

A simple and sensitive electrochemical aptasensor was constructed for zeatin detection, where MoS2 nanosheets were used as the immobilization matrix for gold nanoparticles (AuNPs), and AuNPs were employed as the immobilization matrix to probe DNA. After the aptamer DNA and assist DNA hybridized with probe DNA, Y-type DNA can be formed with two biotins at the terminals of aptamer DNA. Then, avidin modified alkaline phosphatase (Avidin-ALP) can be further modified on the electrode surface through the biotin and avidin interaction. Under the catalytic effect of ALP, p-nitrophenylphosphate disodium (PNPP) can be hydrolyzed to produce p-nitrophenol (PNP). However, in the presence of zeatin, the formed Y-type DNA can be destroyed due to the formation of the zeatin–aptamer conjugate, which further reduces the amount of PNP and leads to the decrease of the oxidation signal of PNP. Under the optimum conditions, the change of the oxidation peak current of PNP was inversely proportional to the logarithm value of zeatin concentration in the range of 50 pM–50 nM. The detection limit was calculated to be 16.6 pM. This electrochemical method also showed good detection selectivity and stability. The potential applicability of this method was proved by detecting zeatin in real samples.

This work develops a novel photoelectrochemical sensor for the detection of carcinoembryonic antigen (CEA) based on the composite of UCNPs with semiconductors and conformational changes in the DNA structure . Firstly, SnS 2 , ZnIn 2 S 4 and UCNPs were assembled on the surface of the ITO electrode. Then Au NPs were dropped, which could facilitate the coupling of CdSe NPs modified DNA1 via Au–S bond, giving an ITO/SnS 2 /ZnIn 2 S 4 /UCNPs/CdSe heterojunction structure. When irradiated with 980 nm near-infrared (NIR) light, the UV–visible light emitted by the UCNPs could excite the nanocomposite , producing an enhanced photoelectric reaction. Subsequently, CEA aptamer and DNA2-modified SiO 2 were added to form a Y-shaped DNA structure. At this time, the photocurrent was significantly reduced by the combination of the light-blocking effect of SiO 2 and the departure of CdSe NPs from the electrode surface . When the target CEA was added, the recognition between CEA and the aptamer led to the collapse of the Y-shaped DNA structure, the restoration of hairpin DNA and the proximity of CdSe to the electrode. Accordingly, the photocurrent signals enhanced again. Under optimal experimental conditions, the detection limit as low as 0.3 pg mL −1 was obtained with good selectivity , achieving a sensitive “on-off-on” photoelectrochemical sensor for CEA detection.

DNA logic nanodevices have prospects in molecular recognitions but still face challenges in achieving DNA computation-controlled regulation in specific compartments of living cells. By incorporating the i-motif sequence and ATP aptamers into a Y-shaped DNA (Y-DNA) structure, and applying gold nanoparticles (AuNPs) as the transporting carrier, herein we present a new type of DNA logic nanodevices to monitor the ATP levels in lysosomes of living cells. Triple energy transfers including dual fluorescent resonance energy transfers (FRETs) and a nanometal surface energy transfer (NSET) occurred in the DNA logic nanodevices. It was identified that the proposed nanodevices perform an AND logic operation to output FRET signals only when an endogenous proton and ATP simultaneously exist in the cellular microenvironment. Owing to the use of the i-motif sequence, the nanodevices have lysosome-recognizing capacity without causing alkalization of the acidic organelle, making DNA computation-controlled regulation at the level of cellular organelles achievable. These DNA logic nanodevices show high application prospects in lysosome-related cellular function and disease treatment.
