This study aimed to identify novel umami peptides (UPs) from dry-cured ham bone gelatin (DHBG) and elucidated their umami mechanism. Gelatin was extracted from dry-cured ham bones using citric acid combined with pepsin with the yield of 13.52 %. Subsequently, DHBG was hydrolyzed using alkaline protease and flavorzyme. Through a combination of peptidomics and virtual screening techniques, two novel umami peptides, YDGE and EVGAP, were identified from the hydrolysate, with binding energies of −7.862 and − 7.861 kcal/mol, respectively. Molecular docking analysis indicated that both peptides could bind to the active site within the T1R3 subunit of the umami taste receptor, with hydrogen bonds as the predominant interaction forces. qPCR analysis showed that both peptides significantly upregulated ( P < 0.05) mRNA expression of T1R1, T1R3, and their downstream effector PLCβ2 in STC-1 cells. Additionally, at a concentration range of 0.25 to 2 mg/mL, both synthetic peptides, similar to MSG, effectively induced increased intracellular Ca 2+ in STC-1 cells. These findings highlight the potential application of DHBG as a flavoring agent and offer perspectives on the mechanism of interaction between receptors and UPs.

The quality issues of ultra-high-temperature (UHT) milk, such as protein hydrolysis and aging gels throughout shelf life, are caused by proteases from psychrophilic bacteria. However, existing enzyme activity detection techniques have low sensitivity and cannot accomplish the detection of product deterioration caused by low enzyme activity. In this study, an attempt was made to analyze the relationship between enzymatically cleaved peptides and product quality using peptidomics techniques. The impact of psychrophilic bacteria proteases on the quality of UHT milk was investigated based on peptidomics by exogenously adding proteases. The results indicated that the protease activity and protein hydrolysis increased significantly in UHT milk over the storage period. Through peptidomic analysis, 2479 peptides were identified, in which 32 proteins linked to the identified peptides. 17 potential marker peptides, including αS 1 -casein 143–156 , β -lactoglobulin 99–108 , and β -casein 39–66 , were screened. The correlation of all identified peptides with protease activity and protein hydrolysis was explored by the weighted gene co-expression network analysis (WGCNA) method. The peptidomics technology helps to study the release or degradation of peptides in UHT milk during storage, which can be applied to monitor the shelf life of UHT milk and predict spoilage.

The hydrolysis of proteins by pepsin is of great significance for the biological utilization of proteins and the discovery of functional peptide molecules. Bovine serum albumin (BSA) and bovine collagen I (BCI) are both commonly used natural source proteins for studying the hydrolysis characteristics of pepsin. UHPLC − MS/MS, peptidomics, and molecular docking technologies were employed to investigate the underlying mechanism responsible for the inhibitory effect of ofloxacin on pepsin. The molecular weight distribution of peptides produced by pepsin in this study was mostly in the range of 600 Da to 1800 Da, and peptide segments were mostly composed of 9−11 amino acids. The predominant terminal amino acids were proline, glycine, leucine, valine, serine, and threonine. Ofloxacin led to conformational changes of the hydrolysis active sites of pepsin by forming hydrogen bonds with aspartic acids. When the key aspartic acid residues in the active center of pepsin were inhibited, the numbers of peptides TPAQD, VSVDAA, TVLFD, and TVIFD were upregulated. The hydrolysis characteristics of pepsin were changed, shown as an increase in the proportion of low molecular weight peptides and a decrease in the hydrophobicity of peptide segments in the hydrolysates. The study contributed to the evaluation of the activity of peptides from homologous protein hydrolysis by pepsin and the elucidation of the inhibitory mechanism of ofloxacin on pepsin.

This paper aimed to explore salt-enhancing peptides from the hydrolysates of Manila clam. Firstly, 265 peptides were identified in the hydrolysates of Manila clams. Then, 26 bioactive peptides were selected for molecular docking with the TMC4 receptor. Finally, peptides LF9 (−120.41 kcal/mol), EM9 (−118.10 kcal/mol), and SH9 (−112.49 kcal/mol) showed better docking affinities. Van der Waals forces and hydrogen bonding were the main binding forces, with ARG583 and GLU286 identified as key residues. E -tongue showed that the three peptides had salt-enhancing effects: SH9 (8.93) > EM9 (3.77) > LF9 (3.22). The SH9-TMC4, EM9-TMC4, and LF9-TMC4 complexes reached equilibrium within 50 ns in molecular dynamics simulations. The quantum chemistry analysis revealed that the active sites of LF9, SH9, and EM9 are C24C25, C56C57, and C58S59, corresponding to HIS, GLN, and GLU, respectively. The discovery of three salt-enhancing peptides contributed to the development of novel salt enhancers and provided new theoretical insights.

Small signaling peptides (SSPs) are a class of short peptides playing critical roles in plant growth and development. SSPs are also involved in the phytohormone signaling pathway. However, identification of mature SSPs is still a technical challenge because of their extremely low concentrations in plant tissue and complicated interference by many other metabolites. Here, we report an optimized protocol to extract SSPs based on protoplast extraction and to analyze SSPs based on tandem mass spectrometry peptidomics. Using plant protoplasts as the material, soluble peptides were directly extracted into phosphate buffer. The interference of non-signaling peptides was significantly decreased. Moreover, we applied the protocol to identify potential SSPs in auxin treated wild type and auxin biosynthesis defective mutantyuc2yuc6. Over 100 potential SSPs showed a response to auxin inArabidopsis thaliana. Keywords:small signaling peptides;plant protoplast;peptidomics;auxin

The inhibitory activity of different ultrafiltration fractions derived from the water-soluble extract of Zhenjiang aromatic vinegar (ZAV) on angiotensin-converting enzyme (ACE) was evaluated, and endogenous peptides with potential ACE inhibition were screened through ultrafiltration and reversed-phase high-performance liquid chromatography (RP–HPLC) coupled with ACE inhibition detection. Several novel ACE inhibitory peptides were identified using a peptidomic approach based on nanoLC-MS/MS. A total of 710 peptides were identified in the RP–HPLC fractions. Additionally, four novel peptides with potential ACE inhibitory activity were identified: FPEQPP, VVPPGHPV, FPPQQP, and YGRGPIE, with IC 50 values of 3.7 ± 0.1 μM, 3.3 ± 0.4 μM, 1.6 ± 0.2 μM, and 5.9 ± 0.2 μM, respectively. Of these novel peptides, FPPQQP was the peptide with the most potent antihypertensive activity, which acted as a strong inhibitor of ACE through molecular docking. These findings suggest that integrating peptidomics and molecular docking provides an efficient strategy for the rapid investigation of ACE inhibitory peptides in food matrices.

Based on the screening of microbial strains for efficient production of dipeptidyl peptidase Ⅳ (DPP-IV) inhibitory peptides from tilapia ( Oreochromis mossambicus ) skin, this study evaluated the fermentation characteristics of 12 strains from the genera Bacillus subtilis , Bacillus licheniformis , and Aspergillus oryzae . The results indicated that the fermentation broths of B. subtilis ATCC 21332 and B. licheniformis ATCC 21424 exhibited the highest DPP-IV inhibition rates, at 72.59 ± 3.17% and 71.74 ± 1.22%, respectively, significantly superior to that of A. oryzae CGMCC 3.951. Peptidomics and in silico analyses revealed that the proportion of potential inhibitory peptides was highest in the fermentation broths of two Bacillus strains. A key structural feature of these peptides was the prevalence of hydrophobic amino acids are the first or second N-terminal position, which was a critical characteristic closely associated with DPP-IV inhibitory activity. Further cleavage site analysis demonstrated that the enzymatic specificity of the two Bacillus strains enabled more efficient production of peptides possessing this structural feature. In vitro experiments confirmed that the inhibitory peptides produced by the two Bacillus strains surpassed those of A. oryzae in both quantity and activity. Notably, the LAPGGHVGA derived from B. subtilis and FAPVNLTTE derived from B. licheniformis exhibited excellent inhibitory activity, with IC 50 values of 719 ± 134 µM and 717 ± 77 µM, respectively. Therefore, B. subtilis ATCC 21332 and B. licheniformis ATCC 21424 exhibited potential as microbial strains to enhance DPP-IV inhibitory action in fermented tilapia skin. Graphical

Conventional identification methods for antioxidant peptides from bovine hide collagen suffer from poor specificity and high costs. This study employed an integrated approach combining peptidomics, molecular simulation, and quantum chemical calculations to identify ten highly active antioxidant peptides from 6006 candidates. Molecular docking revealed that the peptides bound strongly to the Keap1 protein (binding energies: −7.19 to −12.26 kcal/mol) Quantum chemical calculations demonstrated superior electron-donating capacity, while Fukui function analysis identified key active sites. Cellular assays showed all ten synthetic peptides (1 mg/mL) significantly reduced H₂O₂-induced ROS levels in RAW264.7 cells, enhanced SOD/GSH-Px activities, inhibited MDA accumulation, and upregulated the expression of genes in the Nrf2 signaling pathway, which was further confirmed by Western Blot analysis of key proteins in the Keap1-Nrf2 axis. Computational parameters strongly correlated with cellular antioxidant efficacy, with SGPOGPOGP showing optimal protective effects. This tripartite validation strategy provides an innovative paradigm for efficient discovery of bovine hide-derived antioxidant peptides.

Two novel dipeptidyl peptidase IV (DPP-IV) inhibitory peptides (YPF and LLLP) were discovered from goat milk protein by peptidomics, in silico analysis, and in vitro assessment. A total of 698 peptides (<23 AA) were successfully identified by LC-MS/MS from goat milk hydrolysates (hydrolyzed by papaian plus proteinase K). Then, 105 potential DPP-IV inhibitory peptides were screened using PeptideRanker, the ToxinPred tool, Libdock, iDPPIV-SCM, and sequence characteristics. After ADME, physicochemical property evaluation, and a literature search, 12 candidates were efficiently selected and synthesized in vitro for functional validation. Two peptides (YPF and LLLP) were found to exert relatively high in vitro chemical system (IC50= 368.54 ± 12.97 μM and 213.99 ± 0.64 μM) and in situ (IC50= 159.46 ± 17.40 μM and 154.96 ± 8.41 μM) DPP-IV inhibitory capacities, and their inhibitory mechanisms were further explored by molecular docking. Our study showed that the formation of strong non-bonding interactions with the core residues from the pocket of DPP-IV (such as ARG358, PHE357, GLU205, TYR662, TYR547, and TYR666) might primarily account for the DPP-IV inhibitory activity of two identified peptides. Overall, the two novel DPP-IV inhibitory peptides rapidly identified in this study can be used as functional food ingredients for the control of diabetes.

Parkinson’s disease (PD), the second most prevalent neurodegenerative disorder, remains without a curative pharmacological intervention. Sea Cucumber Peptides (SCP) are recognized for their antioxidant properties and neuroprotective potential, while no specific SCP have been documented for PD treatment. Moreover, sea cucumbers have long been consumed as a traditional food; viewed through the lens of “food-medicine homology”, their peptides possess clear pharmaceutical potential. This study sets out to pinpoint particular peptide sequences from sea cucumbers could combat PD, exploring their therapeutic efficacy and the underlying mechanisms. We treated Rotenone (Rot)-induced C57BL/6 J mice and SH-SY5Y cells with the SCP which were extracted from the sea cucumbers, to assess the impact on behavioral metrics in mice, histopathological outcomes, cellular viability, and in vitro bioactivity. Employing a combination of peptide profiling and silico analysis, we established a SCP spectrum to identify novel SCP with potential anti-PD activity. The therapeutic effects and mechanisms of the peptides were further investigated in 7-day-old zebrafish larvae and SH-SY5Y cells exposed in Rot, respectively. Our findings indicate that the SCP significantly improved behavioral deficits in mice, reduced the degeneration of dopaminergic neurons in the substantia nigra, and increased the survival of Rot-exposed SH-SY5Y cells. Notably, a novel peptide, Gln-Trp-Phe-Asp-Trp (QWFDW), emerged from our peptide profiling and in silico analysis, showing significant anti-PD activity. QWFDW was demonstrated to enhance the behavioral performance of Rot-induced zebrafish larvae, and ameliorate the pathological features of PD by attenuating endogenous reactive oxygen species (ROS) and maintaining mitochondrial membrane potential in SH-SY5Y cells. At the cellular level, QWFDW activates the Nrf2/HO-1/GPX4 pathway to alleviate ferroptosis and exert therapeutic effects on PD. Collectively, our results point out that SCP, particularly QWFDW, was a prospective therapeutic agent for PD. Graphical

Five novel anti-atherosclerotic peptides were identified from cowhide using peptidomics and virtual screening. • Peptides featuring the Xaa-Gly-Pro-Yaa motif exhibited robust antioxidant capacity and gastrointestinal digestive stability. • LGPRW significantly attenuated ox-LDL-induced macrophage inflammation by restoring NO and suppressing pro-inflammatory cytokines. Chronic inflammatory vascular diseases, driven by oxidative stress and lipid dysregulation, are increasingly recognized as the early initiating phenomena of various cardiovascular pathologies. Recent insights highlight animal-derived collagen peptides as beneficial agents for improving vascular function, attributable to their excellent biocompatibility and superior anti-inflammatory and antioxidant effects. This study employed cowhide Alcalase hydrolysate as raw material, utilizing chromatographic purification, peptidomics, molecular simulation, and in vitro assays to screen five bioactive peptides (GPAWR, GPWR, KGPWR, KWCAGPR, LGPRW). CA exhibited complete amino acid profiles and characteristic triple-helix structures, with purified fractions enriched in hydrophobic short peptides. In ox-LDL-induced RAW264.7 cells, these peptides significantly restored nitric oxide levels and suppressed pro-inflammatory cytokines, with LGPRW demonstrating superior efficacy. Under in vitro conditions, these novel bovine dermal collagen peptides effectively ameliorated ox-LDL-induced macrophage dysfunction through NO modulation and inflammation inhibition. These findings provided sequence-level evidence for exploring novel collagen fragments as potential natural anti-inflammatory agents. Peony seed meal (PSM), a protein-rich by-product of oil extraction from Paeonia ostii , represents an underutilized resource with significant potential for functional ingredient development. In this study, an integrated strategy combining artificial neural network (ANN)-guided hydrolysis, peptidomics, molecular simulation, and cellular validation was employed to identify antioxidant peptides from PSM. Neutrase was selected as the optimal protease, and hydrolysis conditions were optimized using a backpropagation ANN model (R = 0.9935), yielding a hydrolysate with strong radical-scavenging activity (DPPH • IC 50 = 0.30 mg/mL; ABTS •+ IC 50 = 0.07 mg/mL). LC–MS/MS identified 364 peptides, predominantly low-molecular-weight sequences. In silico screening highlighted four candidates (FRF, WQFR, FEFR, and RWL) with favorable binding toward ABTS •+ , DPPH • , and Keap1. Molecular docking and 100 ns molecular dynamics simulations confirmed stable peptide–Keap1 interactions, particularly for FRF. Cellular assays demonstrated that FRF and RWL significantly protected HepG2 cells against H 2 O 2 -induced oxidative damage by restoring antioxidant enzyme activities (SOD, CAT, and GSH-Px). Collectively, this study establishes a systematic workflow for discovering plant-derived antioxidant peptides and supports the sustainable valorization of PSM as a functional food ingredient.
