Lipo

⁕ DNA/RNA

3. 外源DNA/RNA的质量与数量

检测方法:样品A₂₆₀/A₂₈₀应在1.8–2.0,A₂₆₀/A₂₃₀>2.0

Protocol (DNA Transfection):

Note: Always perform a pilot experiment to determine optimal conditions for each transfection, especially the optimal dosage of transfection reagent!

For the first-time plasmid DNA transfection, it is recommended to carry out a dose optimization study (varying DNA:reagent ratios) to identify the best conditions, particularly the optimal amount of transfection reagent.

For most cell types, the recommended ratio of DNA (μg) to Lipo3000 transfection reagent (μL) is 1:2 ~ 1:3. Higher cell density during transfection can improve transfection efficiency and gene expression levels, as well as reduce cytotoxicity.

Plasmid requirements: < 8000 bp, supercoiled conformation, A₂₆₀/A₂₈₀ = 1.8–2.0, endotoxin < 0.1 EU/μg.

Protocol (siRNA Transfection):

Follow the same general procedure described above for DNA transfection when delivering siRNA into cells.

For most cell types, higher cell density during transfection can improve transfection efficiency and gene silencing efficiency, as well as reduce cytotoxicity.

1. Seed cells and perform transfection when cells reach 70–90% confluency.

2. Dilute Solution B with Opti-MEM medium (prepare 2 replicate tubes for pilot experiments) and mix thoroughly.

3. Dilute DNA with Opti-MEM medium to prepare the DNA master mix, then add Solution A and mix thoroughly.

4. Add the diluted DNA mixture to each tube of diluted Solution B at a 1:1 volume ratio.

5. Incubate the mixture at room temperature for 5–15 minutes.

6. Add the DNA-liposome complex to the cells.

7. Incubate the cells at 37°C for 2–4 days, then analyze the transfected cells.

Notes on Cell Transfection:

Cells, DNA and siRNA vary between batches and experiments. It is recommended to perform pilot experiments every time to determine optimal conditions, especially the optimal dosage of transfection reagent!

1. Common causes of transfection failure include issues with DNA/siRNA, transfection reagent, and cell status. When experiencing low transfection efficiency, first verify the quality of the siRNA. If the siRNA itself is ineffective, changing transfection reagents will not improve results. A fluorescently labeled control siRNA can be used to check transfection success (fluorescence will be visible if uptake occurs). If true low transfection efficiency is confirmed, consider changing the transfection reagent; if excessive cytotoxicity is observed, reduce the dosage of transfection reagent.

2. Cell type and cell condition have a major impact on transfection results. Cells must be in good growth condition at the time of transfection; optimal cell confluency is generally 70–80% (cells in logarithmic growth phase).

3. For adherent cells, allow 12–24 hours for full attachment before transfection, otherwise cells may detach easily. For adherent cells, trypsinize into a single-cell suspension one day before transfection and re-seed in culture vessels. On the day of transfection, the optimal density is 70–90% confluency for adherent cells, or 2×10⁶–4×10⁶ cells/mL for suspension cells. It is recommended to replace with fresh culture medium 4 hours prior to transfection.

4. Plasmid size, quality and dosage are critical to transfection efficiency.

Plasmid requirements: < 8000 bp, supercoiled conformation, A₂₆₀/A₂₈₀ = 1.8–2.0, endotoxin < 0.1 EU/μg.

5. Pay attention to the dosage of liposomal transfection reagent. Excessive amounts cause severe cytotoxicity and transfection failure.

6. Replace with serum-containing culture medium 4–6 hours after transfection to reduce cytotoxicity.

7. Use serum-free and antibiotic-free medium for dilution, washing and transfection procedures.

8. Certain cell types may be sensitive to transfection reagents. Since transfection reagents increase cell membrane permeability, antibiotics should not be added to the culture medium during transfection.

9. High-purity DNA or RNA yields higher transfection efficiency. Plasmid DNA for transfection must be free of protein, residual RNA and other contaminants, with an A₂₆₀/A₂₈₀ ratio above 1.8. Serum contains abundant negatively charged proteins that can interfere with cationic liposome binding to nucleic acids and reduce transfection efficiency. Serum proteins may also enter cells during liposomal transfection and induce cytotoxicity. Therefore, serum-free medium is preferred for preparing transfection complexes.

10. Serum in culture medium: Use serum-free medium when preparing dilutions of DNA and transfection reagent, as serum interferes with complex formation. Serum can be present during incubation after the DNA-transfection reagent complexes have formed.

11. Antibiotics in culture medium: Antibiotics interfere with transfection. Although most antibiotics are non-toxic to intact eukaryotic cells, cationic liposomes increase membrane permeability and allow antibiotics to enter cells, reducing cell viability and transfection efficiency.

12. Target gene expression is typically detected 24–48 hours after transfection. Depending on experimental goals, gene expression analysis may be performed within this timeframe.

13. For establishment of stable cell lines, perform antibiotic selection using appropriate drugs corresponding to the resistance markers in the expression vectors. Common selection markers for eukaryotic vectors include hygromycin and neomycin (G418).

14. It is recommended to include positive and negative controls in all transfection experiments.

15. Not recommended for: primary cells (e.g., Primary Hepatocytes), primary neurons (e.g., Primary Neurons), stem cells (e.g., iPSCs), or highly sensitive cell types (e.g., MSCs, T cells, Dendritic Cells).

Investigation of High Cell Mortality Following Lipo Transfection:

1. Cell condition issues (the most fundamental and critical factor)

① Poor baseline cell health: Cells are already unhealthy prior to transfection (e.g., excessive passaging, slow growth, abnormal morphology), and the transfection process exacerbates cell death. Ensure cells are in the logarithmic growth phase with high viability (>90%) at the time of transfection.

② Improper cell seeding density:

⁕ Too low density: Cells lack sufficient cell-cell contact and support, making them more vulnerable to the cytotoxic effects of transfection reagents.

⁕ Too high density: Cells become contact-inhibited with slowed proliferation, resulting in markedly reduced transfection efficiency and cumulative cytotoxicity. Seed cells at the density recommended for your specific transfection reagent and cell line.

③ Mycoplasma contamination: Mycoplasma infection drastically alters cellular metabolism and physiology, rendering cells highly susceptible to death under transfection stress. Conduct regular mycoplasma testing.

2. Cytotoxicity of transfection reagents and nucleic acid complexes

① Intrinsic reagent cytotoxicity: Different transfection reagents (especially cationic polymers and liposomes) exhibit varying levels of inherent cytotoxicity.

② Incorrect complex formulation ratios:

⁕ Imbalanced DNA/RNA-to-reagent ratio: Excessively high ratios generate oversized, highly positively charged complexes that damage cell membranes and cause cell death.

⁕ Excessive total complex dosage: An overly large total volume or mass of complexes exceeds the cellular tolerance threshold.

③ Excessive complex incubation time: Extended incubation of complexes with cells (e.g., over 24 hours) causes sustained cytotoxicity. Replacing with fresh medium after 6–8 hours generally greatly reduces toxicity.

④ Improper complex preparation: Failure to dilute reagents and DNA in serum-free medium, incorrect mixing order, or excessive vortexing leads to the formation of oversized or unstable complexes.

3. Quality and dosage of exogenous DNA/RNA

① Poor plasmid DNA quality: Endotoxin, protein, residual RNA, or salt contaminants in plasmid preparations are a major cause of cell death. Use endotoxin-free high-purity plasmid purification kits.

② Excessive DNA/RNA dosage: Overloading cells with exogenous nucleic acids increases metabolic stress and may trigger robust innate immune responses (especially for RNA transfection). Perform dose-gradient experiments to determine the optimal dosage.

③ Toxicity of the target gene product: The expressed protein itself may be cytotoxic (e.g., pro-apoptotic proteins, ion channel proteins, certain enzymes), resulting in death of transfected cells.

4. Transfection operational procedures

① Harsh medium exchange: Vigorous pipetting during medium changes before or after transfection directly dislodges adherent cells.

② Uneven complex addition: Direct concentrated addition of complexes creates localized high concentrations. Add complexes slowly and evenly across the culture surface, then gently rock the plate for uniform distribution.

③ Antibiotic supplementation: The presence of antibiotics such as penicillin and streptomycin in transfection medium significantly increases lipofectamine cytotoxicity. Use antibiotic-free medium throughout the entire transfection process.

Summary Recommendations:

1. Check cell condition to ensure cells are healthy and at an appropriate density.

2. Include a mock transfection control, which serves as the gold standard for identifying sources of cytotoxicity.

3. Verify that plasmids are endotoxin-free and that no antibiotics are used during transfection.

4. Optimize the DNA/reagent ratio and reduce incubation time.

Causes of Transfection Failure:

Transfection failure is usually caused by poor cell condition, low-quality nucleic acids, inappropriate transfection reagent selection, or errors in experimental procedures. Below is a systematic analysis of potential causes and corresponding solutions:

1. Cell-Related Factors

① Poor Cell Condition

Cells in the logarithmic growth phase achieve the highest transfection efficiency, while quiescent or senescent cells exhibit reduced uptake capacity.

Recommendation: Ensure cell viability exceeds 90% before transfection. For adherent cells, maintain a confluency of 70%–90%; for suspension cells, adjust the density to 5×10⁵–2×10⁶ cells/mL.

② Microbial Contamination or Excessive Passaging

Mycoplasma and bacterial contamination markedly reduce transfection efficiency and are often difficult to detect.

Long-term repeated passaging leads to genetic variation and impairs transgene expression stability.

Recommendation: Perform regular mycoplasma testing, and use cells with low passage numbers (<30 passages) for experiments.

③ Intrinsically Hard-to-Transfect Cell Types

Primary cells, neurons, stem cells and other cell types are much harder to transfect than common cell lines such as HEK293 and HeLa.

Solutions: Try electroporation, viral vectors, or specialized transfection reagents.

2. Nucleic Acid Quality Issues

① Insufficient Purity

Residual proteins, genomic DNA, and organic solvents disrupt the formation of transfection complexes.

Quality check: Ensure the A₂₆₀/A₂₈₀ ratio is 1.8–2.0, and the A₂₆₀/A₂₃₀ ratio is greater than 2.0.

② Nucleic Acid Degradation

RNA is susceptible to RNase degradation; use RNase-free consumables throughout the entire process.

Quality check: Verify intact 28S/18S rRNA bands via agarose gel electrophoresis.

③ Endotoxin Contamination (especially for plasmid DNA)

Endotoxins induce cytotoxicity, resulting in cell death and transfection failure.

Recommendation: Prepare high-purity endotoxin-free plasmid DNA.

3. Transfection Reagents and Complex Preparation

① Inappropriate Reagent Selection

Different cell types require matched transfection reagents.

② Improper Ratio and Instability of Transfection Complexes

The ratio of transfection reagent to nucleic acid must be optimized: excessive reagent causes cytotoxicity, while insufficient reagent results in low transfection efficiency.

Recommendation: Follow the manufacturer’s instructions. Form complexes in serum-free medium and incubate at room temperature for 15–20 minutes.

③ Excessive Reagent Cytotoxicity

Over-concentrated transfection reagents trigger cell apoptosis.

Recommendation: Conduct preliminary CCK-8 or MTT assays to determine the minimum effective working concentration.

4. Operational and Environmental Factors

① Improper Timing of Medium Exchange and Detection

Replace with complete medium 4–6 hours after transfection to remove residual transfection reagent and reduce cytotoxicity.

Detection schedule: Assess protein expression 48–72 hours after DNA transfection; evaluate siRNA knockdown efficiency 24–72 hours after transfection.

② Interference from Antibiotics and Serum

Avoid antibiotics during liposome transfection, as they may amplify cytotoxicity. Prepare transfection complexes using serum-free medium (e.g., Opti-MEM).

③ Aseptic Conditions and Physical Parameters

Bacterial/fungal contamination indirectly impairs transfection efficiency. Fluctuations in temperature and humidity compromise cell health; perform experiments in a stable cell culture environment.
