Herein, we propose an all-DNA self-assembled G-quadruplex/hemin DNAzyme nanosphere (GHN) and apply it to construct an electrochemical biosensor for sensitive detection of kanamycin (KAN). Unlike conventional metal-core-dependent biosensors, the GHN eliminates inorganic components, offering superior biocompatibility, simplified synthesis, and reduced environmental hazards. High loading of G-rich sequences was achieved by performing multiple branches of the hybridization chain reaction on self-assembled DNA spherical core. In addition to exhibiting excellent catalytic performance, the GHN inherently provides a strong current response, facilitating highly sensitive detection of target analytes. Through a one-step displacement reaction triggered by the target, the GHN is captured on the electrode surface, generating a measurable current signal. Under optimal experimental conditions, the electrochemical signal of the proposed sensor showed a good linear relationship with the logarithm of the KAN concentration over the range of 0.1 pM to 1 μM, with a detection limit of 71 fM (S/N = 3). For practical applications, the sensor achieved 93.98% to 102.0% recovery in spiked milk samples, demonstrating its reliability in complex matrices. The target-independent synthesis of GHN allows facile reconfiguration by altering aptamer sequences, enabling universal detection of environmental pollutants and biomarkers. This platform offers a new approach for early monitoring of antibiotic residues, which is expected to provide valuable references for the formulation of relevant environmental protection policies and the safeguarding of human health.

DNA-templated silver nanoclusters (tDNA-AgNCs) show considerable promise as fluorescence reporters for the clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated (Cas) system because of their ease of synthesis, strong resistance to photobleaching, and large Stokes shift. However, the weak luminous intensity and low cleavage efficiency of tDNA-AgNCs limit the sensitivity of CRISPR assays. In this study, we developed a novel approach by introducing activator DNA (aDNA) with a G-quadruplex structure to enhance the luminous intensity of the tDNA-AgNCs. As a result of the high cleavage efficiency of free aDNA by activated CRISPR/Cas12a, the G-quadruplex-enhanced tDNA-AgNCs (GED-AgNCs) were integrated into recombinase polymerase amplification and CRISPR/Cas12a system for the ultrasensitive detection of Salmonella typhimurium. By optimizing the synthesis of tDNA-AgNCs and GED-AgNCs, our developed G-quadruplex-enhanced DNA-AgNC CRISPR assay (G-DACA) platform enabled the sensitive determination of S. typhimurium with a detection limit as low as 1 CFU/mL and a wide dynamic range of 10–108 CFU/mL. Moreover, our proposed method demonstrated good accuracy and reliability for the quantitative analysis of S. typhimurium in real pasteurized milk samples, with recovery rates ranging from 81.06% to 102.33% and relative standard deviations between 7.17% and 14.84%. Overall, our innovative G-DACA platform offers an economical and versatile solution for food safety and clinical diagnostics.

To improve the metal-enhanced fluorescence (MEF) effect of nanogolds (AuNPs) and accurately detect specific DNA sequences via DNA hybridization, novel hybrid magnetic nanoparticles/nanogold clusters (HMNCs) were designed based on finite-difference time-domain simulation results and prepared by using Fe3O4 and nanogolds. The nanogolds outside the HMNC were then conjugated with thiol-terminated DNA molecules, thus DNA modified-HMNCs (DNA–HMNCs) were obtained. The size distributions of these nanostructures were measured by a Malvern size analyzer, and their morphology was observed via transmission electron microscopy (TEM). The ultraviolet (UV)-visible (vis) absorption spectra of the samples were recorded with a UV-2600 spectrophotometer. Fluorescence spectra and the MEF effect were recorded using a spectrophotofluorometer, and lifetimes were determined using a time-correlated single photon counting apparatus. The prepared HMNCs were stable in aqueous solutions and had an average diameter of 87 ± 3.2 nm, with six to eight AuNPs around a single Fe3O4 nanoparticle. Fluorescein isothiocyanate (FITC) tagged DNA–HMNC conjugates exhibited a significant MEF effect and could accurately detect specific DNA sequences after DNA hybridization. This result indicates their various potential applications in sensors and biomedical fields.

ABSTRACT Fumonisin B1 (FB1) is common contaminant in agricultural and food products, and sensors with high sensitivity and broad dynamic range are extremely required for FB1 determination. Herein, we reported the tetrahedral DNA nanostructure (TDN)-enabled electrochemical aptasensor for FB1 detection at sub-fg mL −1 level with a dynamic range of 7-folds magnitude. TDN with side length of 5.67 nm was designed to fabricate the substrate for FB1 aptamer anchoring, aiming to achieve the controllable and stable assembly of sensing interface by tuning the assembly density of TDN; TDN at the electrode acts as the anchor for aptamer, absorption of methylene blue as signal generator . Assistant aptamer was added into the sample solution to deplete FB1, reducing the amount of free FB1, thereby extending dynamic range of sensing system. Simultaneously, the negatively-charged TDN can efficiently depress absorption of free aptamer in sample solution. In this way, the utilization of TDN helps to enable the sensor with higher sensitivity and extended dynamic range for FB1. Consequently, the developed sensor allowed a linear dynamic range of 0.500 fg mL −1 ~1.00 ng mL −1 , while the limit of detection was offered to be 0.306 fg mL −1 , which was the lowest among the available methods. The applicability of aptasensor was validated by rice sample analysis, which exhibited the comparable reliability of liquid-chromatography tandem mass spectrometry/mass spectrometry. Our work has provided an efficient sensing platform for FB1, and the strategy can be also extended to fabricate sensors for other mycotoxins .

The sensitive, accurate and fast monitoring of therapeutic drugs plays an important role in guiding clinical medication or individualized treatment. Inspired by the highly efficient interactions of ordered structures in living organisms, a multifunctional DNA mediated spatially confined assembly (SCA) based antibody orientation strategy was proposed in this work. The multifunctional DNA containing a signaling molecule labeled on the head and a poly adenine tail (20 bases), can not only direct the ordered immobilization of antibodies on gold nanoparticles, but can also enrich electrochemical signal molecules. Compared with a randomly arranged antibody immobilization strategy, the SCA based antibody orientation strategy can produce nearly 200% of peak current signal. Moreover, MoS 2 /gold nanoparticles were used to modify electrodes in this study in order to improve the electrochemically active surface area and electron transfer of the electrode as well as the spatial regulation of thiol peptides. By using a highly specific CD20 epitope mimetic peptide this proposed biosensor exhibits high sensitivity for rituximab detection (LOD 56.4 fM) as well as good selectivity, stability and satisfactory accuracy. When applying it for detecting rituximab in lymphoma patients’ plasma, comparable results to commercial ELISA were obtained with a low RSD (<6.5%). The proposed signal tag fabrication strategy could easily be extended to analyze other targets by changing the sensing platform, which has a potential application in the fields of biological analysis and medical diagnosis.

A novel turn-on Hg2+ sensor was constructed based on fluorescent C–Hg2+-aptamer DNA-stabilized Ag nanoclusters (DNA–AgNCs), and was used to determine the concentration of Hg2+ over the range 2–18 nM with a detection limit as low as 0.25 nM. The sensing assay relied on a target-induced conformational transition of Hg2+-aptamer DNA. The conformational change of Hg2+-aptamer DNA from a single strand to a hairpin DNA due to the formation of a T–Hg2+–T complex in the presence of Hg2+ made the two darkish DNA–AgNCs approach each other closely and then enhanced the fluorescence of the AgNCs, which enabled the sensitive and specific detection of Hg2+. The proposed sensor was found to be easy to use, and allowed for the sensitive, selective, and turn-on detection of Hg2+. Furthermore, this approach has also been successfully applied to the detection of Hg2+ in real water samples, so this sensor may find application in monitoring Hg2+ in environmental samples.

An ultrasensitive electrochemiluminescence biosensor was established based on the Zn-MOF/GO nanocomposite. Ag(I)-embedded DNA complexes were used as a signal amplification reagent. In this work, 5,10,15,20-tetrakis(4-carboxyphenyl)porphyrin (TCPP) and Zn 2+ were integrated into a porphyrin paddlewheel framework (Zn-MOF) by a hydrothermal method. The synthesized Zn-MOF material has electrochemiluminescence property, and the luminescence intensity is improved after being composited with graphene oxide (GO). Based on the composite material, we constructed an ultrasensitive ECL biosensor for the p53 antibody detection. The composite material acted as an admirable substrate and then loaded plenty of p53 antigens to recognize the target (p53 antibody) accurately. Because of the bridging effect of streptavidin and biotin-conjugated goat anti-rabbit IgG (bio-ab2), the rich-C DNA with positive correlation with the target was modified on the electrode and then captured the co-reactant accelerator Ag + to amplify the signal. Therefore, the ECL biosensor response increases with increasing p53 antibody concentration. In the range 0.1 fg/mL–0.01 ng/mL, the response signal of the biosensor has a good linear relationship with the p53 antibody concentration. The detection limit is 0.03 fg/mL (S/ N = 3). Impressively, the biosensor not only featured high sensitivity, good stability, and excellent specificity for the detection of p53 antibody, but also provides a new way for early detection of cancer.

Summary A liquid biopsy is a noninvasive approach for detecting double-stranded circulating tumor DNA (ctDNA) of 90–320 nucleotides in blood plasma from patients with cancer. Most techniques employed for ctDNA detection are time consuming and require expensive DNA purification kits. Electrochemiluminescence resonance energy transfer (ECL-RET) biosensors exhibit high sensitivity, a wide response range, and are promising for straightforward sensing applications. Until now, ECL-RET biosensors have been designed for sensing short single-stranded oligonucleotides of less than 45 nucleotides. In this work, an ECL-RET biosensor comprising graphitic carbon nitride quantum dots was assessed for the amplification-free detection in the blood plasma of DNA molecules coding for the EGFR L858R mutation, which is associated with non-small-cell lung cancer. Following a low-cost pre-treatment, the highly specific ECL-RET biosensor quantified double-stranded EGFR L858R DNA of 159 nucleotides diluted into the blood within a linear range of 0.01 fM to 1 pM, demonstrating its potential for noninvasive biopsies.

Conjugations of oligonucleotides , chromophores , and gold nanoparticles (GNPs) can be used for energy transfer assays to detect DNA . Herein, a homogenous Förster resonance energy transfer (FRET) system employing two-step modification of oligonucleotide on GNPs was reported. The distance between the donor (fluorescein attached onto DNA) and the acceptor (GNPs) was controlled by using the G-rich DNA. In the presence of porphyrin or berberine , which can act as ligands of G-quadruplexes, the G-rich DNA spacer can result into G-quadruplex structure. Therefore, the intimate contact between the fluorophore and the GNP results in efficient energy transfer and fluorescence quenching . After hybridization with target DNA, the G-quadruplex stretched and resulted in an enhancement of fluorescence. So the present FRET system can be used for target DNA sensing with detection limit as low as 40 pM ( S / N =3). In this study, a relation between the fluorescence quenching efficiency and GNP sizes was found and bigger GNPs had higher fluorescence enhancement after hybridization with target DNA.

This work reports on a simple and feasible fluorescence resonance energy transfer (FRET) assay for detecting reactive oxygen species (ROS) both in solution and living cell using polydopamine nanoparticle (PDA NP) as energy acceptor and Cy5 labeled single-stranded DNA (Cy5-ssDNA) as energy donor. The Cy5-ssDNA and PDA NPs form self-assembled conjugates (Cy5-ssDNA-PDA NP conjugates) via π-stacking interactions. In the presence of ROS, the PDA NP adsorbed Cy5-ssDNAs can be effectively cleaved, resulting in the release of Cy5 molecules into solution and recovery of fluorescence emission of Cy5. In order to obtain ROS solution, the glucose oxidase-catalyzed oxidation reaction of glucose with O 2 is employed to generate hydrogen peroxide for Fenton-like reaction. The formation of ROS in Fenton-like reaction can be detected as low as glucose oxidase-catalyzed oxidation of 100 pM glucose by the Cy5-ssDNA-PDA NP conjugate-based FRET assay. The recovery ratio of Cy5 fluorescence intensity is increased linearly with logarithm of glucose concentration from 100 pM to 1 μM, demonstrating that the FRET assay has wide dynamic range. In particular, intracellular ROS has been successfully detected in chemical stimulated HepG-2 cells by the Cy5-ssDNA-PDA NP conjugate-based FRET assay with a fluorescence microscopy, indicating that this approach has great potential to monitor ROS in living cells.

Copper nanomaterials based on DNA scaffold (DNA-Cu NMs) are becoming a novel fluorescent material, but it is still challenging to obtain highly fluorescent DNA-Cu NMs with excellent stability. In this work, we report a kind of copper nano-assemblies (Cu NASs) with aggregation-induced emission enhancement (AIEE) property using DNA dendrimers with sticky end as template. The sticky end of the DNA dendrimers induced the formation of much bigger Cu NASs with average size ranging from 131 to 264 nm, depending on the length of the DNA dendrimer sticky end from 6 bases to 27 bases. Compared with complete complementary DNA dendrimer, nearly 6-fold fluorescence enhancement was achieved using DNA dendrimer with 27 bases sticky end. Moreover, the DNA dendrimer-Cu NASs demonstrated excellent stability in serum and could be rapidly quenched by Pb 2+ ions. Based on the above property, highly sensitive and selective fluorescent detection of Pb 2+ ions was possible with a linear range of 2.0–100 nM and a detection limit of 0.75 nM. Due to the sensitive and rapid response to Pb 2+ as well as excellent stability in complex matrix, the proposed fluorescent Cu NASs demonstrated high potential as an excellent fluorescent probe for Pb 2+ in complex matrix. This work described a sensitive electrochemical sensing method for detection of invA gene sequence of Salmonella by integrating direct signal inducer of silver nanoclusters (AgNCs) and cystine-rich (C-rich) signal probe DNA assembled gold nanoparticls (sDNA-AuNPs). Thiolated capture probe was covalently immobilized onto the glassy carbon electrode, and further hybridized with target DNA sequence (tDNA) and sDNA-AuNPs onto form a sandwich-type structure. The C-rich sDNA in the structure was then used as template for the formation of AgNCs, which can produce the direct voltametric signal during the detection of tDNA. Under optimal conditions, the fabricated biosensor showed good linearity from 1 fM to 0.1 nM with a detection limit of 0.162 fM ( S/N = 3). It exhibited good selectivity, stability and reproducibility and can be applied to detect Salmonella effectively by detecting the polymerase chain reaction products of invA gene.
