Transcription factors (TFs) regulate information flow from gene to protein, and they are recognized as key indicators to reflect cellular processes. Facile monitoring of TFs may aid diagnostics and treatment, but we still lack of techniques for highly efficient detection of them. In this research, a hybrid material consisting of DNA-silver nanoclusters (DNA-AgNCs) and polypyrrole nanoparticles (PPyNPs) was built for TFs detection. The designed DNA-AgNCs have a hairpin-shaped nucleic acid architecture with a double-stranded stem for recognizing TFs and a single-stranded loop for interacting with PPyNPs. In the absence of TFs, DNA-AgNCs are absorbed to PPyNPs, resulting in fluorescent quenching. While in the presence of TFs, the binding between TFs and the DNA-AgNCs caused desorption of DNA-AgNCs via steric hindrance mechanism. Accordingly, the increase of fluorescence derived from desorption is used for quantifications. Derived from low non-specific protein absorption features of PPyNPs, detection limit of 70 pM for NF-κB p50 and 110 pM for p53 were obtained. Then, by absorbing two kinds of DNA-AgNCs to PPyNPs, label-free multiplexed detection of TFs was first realized. Additionally, we suggested that this platform can be developed for drug screening by evaluating inhibitory effect of a pair of optical isomers towards TFs.

An electrochemical microfluidic chip is described for the determination of the insecticide carbofuran. It is making use of a molecularly imprinted film (MIP) and a DNA aptamer as dual recognition units. The analyte (carbofuran) is transported to the MIP and captured at the identification site in the channel. Then, carbofuran is eluted with carbinol-acetic acid and transported to the DNA aptamer on the testing position of the chip. It is captured again, this time by the aptamer, and detected by differential pulse voltammetry (DPV). The dual recognition (by aptamer and MIP) results in outstanding selectivity. Additionally, graphene oxide-supported gold nanoparticles (GO-AuNPs) were used to improve the sensitivity of electrochemical detector. DPV response is linear in the 0.2 to 50 nM carbofuran concentration range at a potential of −1.2 V, with a 67 pM detection limit. The method has attractive features such as its potential for high throughput, high degree of automation, and high integration. Conceivably, the method may be extended to other analytes for which appropriate MIPs and aptamers are available.
Schematic of an electrochemical microfluidic chip for carbofuran detection based on a molecularly imprinted film (MIP) and a DNA aptamer as dual recognition units. In the chip, targets were recognized by MIP and aptamer, respectively. It shows promising potential for the design of electrochemical devices with high throughput, high automation, and high integration.

Drug/gene co-delivery carriers are a promising strategy for cancer treatment. Thus, herein, T7-conjugated redox-sensitive amphiphilic polyethylene glycol–polyethyleneimine–poly(caprolactone)-SS-poly(caprolactone)–polyethyleneimine–polyethylene glycol (PEG–PEI–PCL-SS-PCL–PEG) (PPPT) is designed to realize the co-delivery of pORF-hTRAIL and DOX efficiently into tumor cells. PPPT is synthesized via the ring opening polymerization (ROP) of ε-caprolactone followed by Michael addition polymerization and atom transfer radical polymerization (ATRP) of the maleic imide group of MAL-PEG-NHS. The PPPT micelles present a spherical or ellipsoidal geometry with a mean diameter of approximately 100–120 nm. Meanwhile, they also exhibit a redox-responsive drug release profile in vitro. The blood compatibility and complement activation tests reveal that the PPPT micelles do not induce blood hemolysis, blood clotting, or complement activation. The T7-modified co-delivery system shows a higher cellular uptake efficiency than the unmodified co-delivery system in human breast cancer MCF-7 cells and is accumulated in tumor more efficiently in vivo. These results suggest that the T7-targeted codelivery system of DOX and pORF-hTRAIL is a combined delivery platform that can significantly improve the treatment of breast cancer.

In this contribution, DNA-templated silver nanoclusters (DNA-AgNCs) were successfully utilized as novel fluorescent probes for the detection of quinolones for the first time. The as-prepared DNA-AgNCs exhibited strong emission at 596 nm, which could be quenched by Cu2+ ions. The addition of quinolones caused restoration of fluorescence intensity of the DNA-AgNCs–Cu2+ system. This detection protocol exhibited excellent sensitivities for four kinds of quinolones. For instance, the linear ranges were from 20 to 100 nM for nalidixic acid with the limit of detection (LOD) 2.0 nM, from 5 to 120 nM for cinoxacin with the LOD 1.2 nM, from 5 to 100 nM for ciprofloxacin with the LOD 1.0 nM, and from 1 to 60 nM for moxifloxacin with the LOD 96 pM, respectively. Benefiting from high sensitivity, satisfactory recoveries were obtained for trace detection of quinolones in real samples, such as tablets and human urine.

A selective fluorescent on-off-on probe has have designed for the detection of fluoride (F − ) ions based on DNA-templated copper nanocluster (CuNCs) and by using aluminum(III) ions as a bridge. A 40-mer polythymine acts as a template for the reduction of Cu(II) to Cu(0) by ascorbic acid. This result is the formation of red fluorescent CuNCs, with excitation/emission peaks at 340/640 nm. After addition of Al 3+ ions, the fluorescence of CuNCs is quenched because the interaction of Al 3+ and DNA disturbs the formation of DNA-templated CuNCs. Fluorescence is restored on addition of fluoride to the system. This is due to the desorption of Al 3+ from the DNA and the formation of the Al(OH) 3 F − complex. This system displays a fast fluorometric response to fluoride, with high selectivity over other anions. Fluorescence increases linearly in the 2 to 150 μM F − concentration range, and the detection limit is 1.0 μM. This probe has been successfully used for the detection of F − ions in four brands of toothpaste. The method is rapid, cost-effective, selective, and does not require toxic solvents and reagents.
Schematic presentation of a method for fluorometric determination of fluoride by using DNA-templated copper nanoclusters (CuNCs) and using aluminum(III) as a bridge. The red fluorescence of the CuNCs is quenched in the presence of Al(III) ions but restored after addition of fluoride.

As a sulfonylurea herbicide, sulfosulfuron is extensively applied in controlling broad-leaves and weeds in agriculture. It may cause a potential risk for human and herbivores health due to its widely application and residue in crops and fruits. The study of the binding characteristics of calf thymus DNA (ct-DNA) with sulfosulfuron was performed through a series of spectroscopic techniques and computer simulation. The experimental results showed sulfosulfuron interacted with ct-DNA through the groove binding. The negative values of thermodynamic parameter (ΔH 0 , ΔS 0 and ΔG 0 ) revealed that the reaction of sulfosulfuron with DNA could proceed spontaneously, and the hydrogen bonding and van der Waals forces were essential to sulfosulfuron–ct-DNA binding, which was further verified by molecular docking study. Meanwhile, the electrostatic and hydrophobic interactions also played a supporting function for the interaction of sulfosulfuron with ct-DNA. The circular dichroism (CD) results exhibited a minor change in the secondary structure of ct-DNA during interaction process. Moreover, the conformation of sulfosulfuron had the obvious change after binding to DNA, which suggested that the flexibility of sulfosulfuron contributed to stabilizing the sulfosulfuron–ct-DNA complex.

Ulcerative colitis is a persistent inflammatory bowel disease characterized by inflammation and ulceration in the colon and gastrointestinal tract. It was indicated that the generation of hypochlorous acid (HClO) through the enzymatic activity of myeloperoxidase is significantly linked to ulcerative colitis. In this study, by assembling two hairpins (Hpa and Hpb) onto a quadrivalent cruciform DNA nanostructure, a novel HClO-activatable fluorescent probe was developed based on DNA nanomaterials (denoted MHDNA), which is sensitive, economic, simple, and stable. In the presence of HClO, the Trigger (T) was liberated from the MHDNA probe through a hydrolysis reaction between HClO and phosphorothioate (PS), which is modified on the MHDNA probe and has proved to exhibit particular susceptibility to the HClO. The liberated T subsequently initiated the opening of Hpa and Hpb to facilitate the catalyzed hairpin assembly (CHA) reaction, resulting in the changes of fluorescence and releasing T for recycled signal amplification to achieve sensitive detection of HClO (with a limit of detection 9.83 nM). Additionally, the MHDNA-based spatial-confinement effect shortens the physical distance between Hpa and Hpb and yields a high local concentration of the two reactive hairpins, achieving more rapid reaction kinetics in comparison to conventional CHA methods. Inspirationally, the MHDNA probe was effectively utilized for imaging HClO in ulcerative colitis mice, yielding valuable diagnostic insights for ulcerative colitis.

Due to the potential off-tumor signal leakage and limited biomarker content, there is an urgent need for stimulus-responsive and amplification-based tumor molecular imaging strategies. Therefore, two tetrahedral framework DNA (tFNA-Hs), tFNA-H1AP, and tFNA-H2, were rationally engineered to form a polymeric tFNA network, termed an intelligent DNA network, in an AND-gated manner. The intelligent DNA network was designed for tumor-specific molecular imaging by leveraging the elevated expression of apurinic/apyrimidinic endonuclease 1 (APE1) in tumor cytoplasm instead of normal cells and the high expression of miRNA-21 in tumor cytoplasm. The activation of tFNA-H1AP can be achieved through specific recognition and cleavage by APE1, targeting the apurinic/apyrimidinic site (AP site) modified within the stem region of hairpin 1 (H1AP). Subsequently, miRNA-21 facilitates the hybridization of activated H1AP on tFNA-H1AP with hairpin 2 (H2) on tFNA-H2, triggering a catalytic hairpin assembly (CHA) reaction that opens the H1AP at the vertices of tFNA-H1AP to bind with H2 at the vertices of tFNA-H2 and generate fluorescence signals. Upon completion of hybridization, miRNA-21 is released, initiating the subsequent cycle of the CHA reaction. The AND-gated intelligent DNA network can achieve specific tumor molecular imaging in vivo and also enables risk stratification of neuroblastoma patients.

Microarrays hold considerable promise in large-scale biology on account of their analytical, massive and parallel nature. In a step toward further enabling such a capability, we describe the application of rolling circle amplification (RCA) for a sensitive and multiplex detection of nucleic acid targets on oligonucleotide-conjugated polymer brushes covalently grown from porous silicon. Both RCA and polymer brushes have been taken to increase the loading quantity of target molecules and thus improve the detection sensitivity without loss of multiplexing. Besides, polymer brushes were employed to protect porous silicon and to provide biologically simulated environments, making the attached biomolecules maintain bioactivity. This approach can reach a detection limit of 0.1 nM target analytes and three orders of magnitude dynamic range of 0.1–100 nM, with a fluorescence scanner. A two-colour DNA microarray was achieved via RCA of two kinds of circular DNA targets on one chip simultaneously. The porous silicon chip-based RCA technique is promising for the multiplex detection of deoxynucleic acids on microarrays.

In this study, a dual-mode SERS-fluorescent aptasensor based on a DNA walker was developed for Shigella flexneri ( S . flexneri ). Fe@SiO2@QDs were connected with H1 and the walking chain (hybrid strands of aptamer and cDNA) to fabricate fluorescent probes, and Ag R6G @SiO 2 were connected with H2 to fabricate SERS tags. Aptamer (Kd = 42.6 ± 3.16 nM) selective binding of S . flexneri , left the walking chain. The Zn 2+ -specific DNAzyme in the cDNA was exposed thus driving the DNA walker. The sequence on H1 containing BHQ3 was cleaved from fluorescent probes to restore the fluorescence. The remaining H1 sequence could bind to the H2 to generate Raman signals. The detection limit of the fluorescence signal was 11 CFU/mL, and the Raman signal was 3 CFU/mL. In addition, the aptasensor was successfully applied to the detection of actual samples with recovery ranges of 98.35–107.27% and 97.57–105.91% for the fluorescence and SERS methods, respectively.

A new method based on metal-enhanced quantum dot (QD) fluorescence on a gold colloid formed film has been developed for DNA detection. Gold nanoparticles (Au NPs) with negative charge were uniformly spread on a polylysine-modified glass substrate through electrostatic adsorption to form an Au NP film. The surface plasma resonance of the Au NP film was tuned by heating in an oven for 5 min at 70 °C to match with the fluorescence emission of QDs. DNA was chosen as a spacer to study the distance effect on the metal-enhanced fluorescence of QDs. The maximum enhancement was achieved when the base number of the DNA spacer was 37 (about 12.6 nm). A three segment system based on the optimal length of the DNA spacer has been developed for DNA detection. The lowest detectable limit with this system was 50 nM.

Human apurinic/apyrimidinic endonuclease/redox effector factor 1 (APE1) is an essential DNA repair protein. Herein, we demonstrate that avidin-oriented abasic site-containing DNA strands (AP-DNA) on the surface of silica coated magnetic nanoparticles (SiMNP) can selectively respond to APE1 while resist the digestion by other nucleases. Mechanism studies have revealed that avidin may serve as an organizer protein and recruit APE1 to the DNA substrates on the nanoparticles via strong and specific interactions. Taking advantage of this newly disclosed property, we for the first time successfully displayed the intracellular activities of APE1 in living cells by fluorescence imaging. The avidin organized AP-DNA-SiMNP assembly holds great potential for enzyme-mediated release of drugs inside tumor cells which often contain higher levels of APE1 than normal cells.
