A multifunctional DNA tetrahedron for imaging, gene therapy, and chemotherapy-phototherapy combination: Binding affinity and anticancer activity

Jie Liu,Xinyu Li,Yushu Wu,Xinpeng Zhang,Xiangtai Wang,Lixia Yuan,Yanna Zhao,Min Liu

Imaging, silencing cancer-related microRNA, and chemotherapy-phototherapy (CTPT) combination therapy are crucial for cancer diagnosis and drug resistance overcoming. In this study, we designed a multifunctional DNA tetrahedron (MB-MUC1-TD) for the targeted delivery of combined daunorubicin (DAU) + toluidine blue O (TBO). The detection limit of miRNA-21 was determined to be 0.91 nM. The intercalation of DAU and TBO into MB-MUC1-TD was proved by spectroscopic and calorimetric methods. The thermodynamic parameters for the interactions of DAU and/or TBO with MB-MUC1-TD confirmed high drug loading. The first addition of TBO in the ternary system achieved a higher loading of both drugs and a more stable complex structure. Deoxyribonuclease I (DNase I) accelerated the release of DAU and/or TBO loaded in MB-MUC1-TD. Confocal laser scanning microscope demonstrated that MB-MUC1-TD exhibited good imaging ability for miRNA-21 to accurately identify cancer cells, and DAU/TBO was predominantly distributed within the nucleus of cancer cells. In vitro cytotoxicity showed better gene therapy efficacy of MB on MCF-7 cells, better biocompatibility of loaded DAU and TBO on LO2 cells, and stronger synergistic cytotoxicity of DAU + TBO on MCF-7/ADR cells. This study may establish a theoretical foundation for co-loading CTPT combination drugs based on multifunctional DNA nanostructures.

An Oxidative Cleavage-Based Cruciform DNA Nanostructure for In Vivo Hypochlorous Acid Visualization to Monitor Intestinal Inflammation

Zhenzhen Jia,Mengdi Yu,Wenlong Wang,Seyedalireza Ghazimirsaeid,Yong Qu,Mingzhen Zhang

Ulcerative colitis is a persistent inflammatory bowel disease characterized by inflammation and ulceration in the colon and gastrointestinal tract. It was indicated that the generation of hypochlorous acid (HClO) through the enzymatic activity of myeloperoxidase is significantly linked to ulcerative colitis. In this study, by assembling two hairpins (Hpa and Hpb) onto a quadrivalent cruciform DNA nanostructure, a novel HClO-activatable fluorescent probe was developed based on DNA nanomaterials (denoted MHDNA), which is sensitive, economic, simple, and stable. In the presence of HClO, the Trigger (T) was liberated from the MHDNA probe through a hydrolysis reaction between HClO and phosphorothioate (PS), which is modified on the MHDNA probe and has proved to exhibit particular susceptibility to the HClO. The liberated T subsequently initiated the opening of Hpa and Hpb to facilitate the catalyzed hairpin assembly (CHA) reaction, resulting in the changes of fluorescence and releasing T for recycled signal amplification to achieve sensitive detection of HClO (with a limit of detection 9.83 nM). Additionally, the MHDNA-based spatial-confinement effect shortens the physical distance between Hpa and Hpb and yields a high local concentration of the two reactive hairpins, achieving more rapid reaction kinetics in comparison to conventional CHA methods. Inspirationally, the MHDNA probe was effectively utilized for imaging HClO in ulcerative colitis mice, yielding valuable diagnostic insights for ulcerative colitis.

Preparation of a novel DNA-imprinted sensor based on chitosan and its highly sensitive detection of Pb2+

Yang Li,Wanping Dang,Ziqi Deng,Xingyu Chen,Weirui Tang,Jingjing Zhang,Xiqiang Song

Lead ion is very harmful to the environment, so it is very important to study its detection methods. In this study, a novel electrochemical sensor was constructed by modifying deoxyribonucleic acid (DNA) on the electrode, which can be used for the detection of Pb 2+ in the environment. Part of the mixed solution of chitosan (CS) and Pb 2+ template ions was dropped onto the surface of a glassy carbon electrode. CS-Pb 2+ film was cross-linked through sodium tripolyphosphate. And a novel DNA-imprinted sensor was prepared by electrodepositing CS-Pb 2+ thin film with gold nanoparticles (AuNPs), removing Pb 2+ templates, and immobilizing specific double-stranded DNA. The electroactive area, surface morphology , sensitivity, and electrochemical reaction mechanism of the DNA-imprinted sensor were analyzed. The elementary reaction steps were studied through electrochemical reaction kinetics analysis . The experimental results indicate that the DNA-imprinted electrochemical biosensor can quantitatively detect Pb 2+ in the range of 10–100 μM (R 2  = 0.9935), and its detection limit is 6.5074 μM (3σ/slope). The sensitivity of the electrochemical biosensor is 1.55233 × 10 −6  A/μM, and its active areas is 6.233 cm 2 . The desorption mechanism and adsorption mechanism have been explored through dynamic parameter analysis. The novel DNA imprinted electrochemical biosensor developed in this paper provides a robust method for detecting lead ions in solution. Additionally, it establishes a solid groundwork for detecting other metal ions .

Portable T-2 toxin biosensor based on target-responsive DNA hydrogel using water column height as readout

Meixiang Xue,Shuangxi Cai,Ye Deng,Fang Luo,Jianhui Huang,Zhenyu Lin

T-2 toxin, a hazardous mycotoxin often present in cereals and products based on cereals, poses a substantial risk to humans and animals due to its high toxicity. The development of uncomplicated, quick and highly sensitive methods for detecting T-2 toxin is imperative. In this work, a portable sensing system was constructed using water column height as a readout device in combination with a controlled release system, which allows for an accurate quantitative analysis of T-2 toxin without the need for expensive instrumentation or skilled technicians. Hyaluronic acid (HA) hydrogel was constructed by double cross-linked DNA/aptamer hybrids with polyethyleneimine (PEI) and embedded with platinum nanoparticles (Pt NPs). The aptamer specifically bound to T-2 toxin in its presence, resulting in the disruption of the hydrogel and subsequent release of the Pt NPs. These Pt NPs were later mixed with a solution of H 2 O 2 in a confined reaction flask, leading to the decomposition of H 2 O 2 into O 2 . A glass capillary tube containing a column of red water had been inserted into the cap of the reaction flask, and the low solubility of O 2 led to an increase in pressure within the reaction unit, causing the red water column to rise. There is a good linear correlation between the height of the capillary liquid level and the T-2 toxin concentration in the range of 20 ng/mL to 6 μg/mL. The system has been successfully used to detect T-2 toxin in samples of barley tea and corn.

A Facile Ratiometric Fluorescent Biosensor Using Blue-emitting Carbon Dots and Acriflavine for Quantitative Detection of DNA

Fang Fang,Cao Hongyu,Lu Jialu,Chen Nannan,Zhang Lu,Chen Yang

Carbon dots (CDs)-based ratiometric fluorescence strategies have attracted considerable attention. In this study, we developed a facile ratiometric fluorescent biosensor for DNA detection by utilizing the blue-emitting carbon dots (BCDs) as the fluorophore and acriflavine (AF), a fluorescent biological stain reagent, as both the response and recognition molecules. When AF was added, the fluorescence of BCDs decreased effectively and accompanied by a hypsochromic shift from 448 to 425 nm, whereas the fluorescence of AF at about 500 nm appeared due to the synergistic effect of Förster resonance energy transfer (FRET) and the inner filter effect (IFE) between the BCDs and AF. In the presence of DNA, the intercalative binding of AF into the DNA helix resulted in the fluorescence quenching of AF and the fluorescence restoration of BCDs at the same time. Therefore, the quantitative detection of DNA can be carried out vis evaluating the fluorescence intensity ratio of F 425 /F 500 . Under optimized conditions, the developed fluorescence method had an excellent linear range from 0 to 90 µM and a low detection limit of 0.52 µM. In addition, satisfactory results were obtained for the analysis of DNA in synthetic and real samples, with spiked recoveries ranging from 90.1 to 101.3%, demonstrating the enormous potential of the developed sensing platform for bioanalysis and biodetection. Sonodynamic Therapy-Based DNA Nanocarriers with Hypoxia-Inducible Factor-1α Silencing Activation for Precision Lung Cancer Therapy

Yuchao Cao,Shangfeng Shen,Jiahui Xiang,Yan Qiu,Jiajun Guo,Yuqing Zhang,Dairong Li,Yonghong Du

As lung cancer is still the deadliest cancer worldwide, there is an urgent need for safer and more efficient therapies. This study aims to address the challenges posed by tumors in reducing the efficacy of sonodynamic therapy (SDT) through mechanisms such as hypoxia and abnormal blood vessel formations. In this study, manganese-containing DNA nanoflowers (DHA-DDF) loaded with doxorubicin (DOX) were functionalized with an AS1411 aptamer and a hypoxia-inducible factor-1α (HIF-1α) antisense sequence. The in vitro tests confirmed their stability and pH-responsive drug release properties. The combined treatment of DHA-DDF and ultrasound could induce apoptosis, inhibit the migration and invasion of Lewis lung carcinoma (LLC) cells, and down-regulate the expression of HIF-1α and VEGF in LLC cells. The in vivo studies using subcutaneous LLC in mice showed that ultrasound enhanced the tumor-targeted accumulation and penetration of DHA-DDF. The combined approach markedly reduced tumor development and extended the survival of tumor-bearing mice, effectively down-regulated the expression of hypoxia-related genes, inhibited cell proliferation, and blocked tumor angiogenesis. The programmable, biocompatible, and multifunctional nanoflowers demonstrate a notable improvement in the efficacy of SDT and provide robust tumor inhibition in both cellular and animal models. The findings highlight the potential of DNA nanotechnology in advancing innovative cancer therapies.

MicroRNA-Modified DNA Hexahedron-Induced Hepatocyte-Like Cells Integrating 3D Printed Scaffold for Acute Liver Failure Therapy

Tiantian Xue,Hongyan Wei,Fenfang Li,Yixin Zhang,Yuanyuan Jin,Yanteng Xu,Hon Fai Chan,Yingying Xu,Yin-Xiong Li,Mingqiang Li,Yu Tao

Acute liver failure (ALF) involves extensive necrosis of liver cells and severe impairment of liver function. Hepatocyte transplantation holds promise for treating ALF by swiftly supporting liver functions and promoting liver regeneration. However, the scarcity of suitable cell sources requires strategies to obtain enough functional hepatocyte-like cells (HLCs) and optimize their in vivo transplantation efficiency. A DNA hexahedral nanostructure (DHN) is developed loaded with microRNA-122 to efficiently induce hepatic differentiation of human adipose-derived mesenchymal stem cells into HLCs. These HLCs can serve as alternative hepatocyte sources, as confirmed by expression of liver-specific genes and proteins, and the restoration of liver functions. To enhance in vivo survival efficiency of HLCs, a versatile scaffold is also created by 3D printing the calcium-cross-linked mixture bioink composed of sodium alginate, gelatin, and silk fibroin with excellent ROS scavenging capabilities. The scaffold is infused with chitosan-DHN hydrogel containing HLCs for tissue engineering orthotopic transplantation in CCl 4 -induced ALF mice. The transplanted composite scaffold-HLCs successfully repair tissue necrosis in the liver injury area of mice and regulate expressions of genes and proteins associated with inflammation, oxidative stress, and hepatocyte function. Collectively, this study offers a novel approach and strategy for identifying alternative hepatocyte sources and treating ALF.

Ratiometric sensor based on Ag+-mediated luminescence of Tb-DNA complexes for visual detection of 4-aminophenol

Dong Zhang,Ping Yan,Hong Yu,Jing Sun,Shuyun Zhu,Xian-En Zhao

Development of accurate, convenient and portable methods for monitoring 4-aminophenol (4-AP) is extremely important because of its strong toxicity. Here, a ratiometric fluorescence sensor based on Ag + -enhanced luminescence of Tb-DNA complexes has been presented for the detection of 4-AP. The luminescence of Tb-DNA complexes is enhanced about 30 times by Ag + , which can trigger energy transfer from DNA to Tb 3+ more efficiently. In the presence of 4-AP, Ag + can be reduced into Ag 0 owing to its strong reducibility, inducing the decrease of Tb-DNA complexes at 545 nm remarkably. Besides, 4-AP exhibits intrinsic fluorescence at 375 nm under the same conditions. Therefore, ratiometric detection of 4-AP can be achieved using F 375 /F 545 as readout with a detection limit of 0.4 μM. Real water samples have been tsted to evaluate this method in practical application and satisfactory results have been obtained. Furthermore, the addition of 4-AP into Tb-DNA-Ag + system induces a visible color variation from green to bluish violet, enabling visual detection of 4-AP under the assistance of a smartphone.

Self-signal electrochemical identification of circulating tumor DNA employing poly-xanthurenic acid assembled on black phosphorus nanosheets

Xinyu Yan,Wei Zhang,Jimin Yang

A self-signal electrochemical identification interface was prepared for the determination of circulating tumor DNA (ctDNA) in peripheral blood based on poly-xanthurenic acid (PXTA) assembled on black phosphorus nanosheets (BPNSs) acquired through simple ultrasonication method. The BPNSs with large surface area could be integrated with the xanthurenic acid (XTA) monomers by right of physisorption, and hence improved the electropolymerization efficiency and was beneficial to the enlargement of the signal response of PXTA. The assembled PXTA/BPNSs composite with attractive electrochemical activity was adopted as a platform for the recognition of DNA immobilization and hybridization. The probe ssDNA was covalently fixed onto the PXTA/BPNSs composite with plentiful carboxyl groups through the terminate free amines of DNA probes by use of the 1-ethyl-3-(3-dimethylaminopropyl) carbodiimide and N-hydrosulfosuccinimide cross-linking reaction, accompanied with the decline of the self-signal response. When the hybridization between the probe ssDNA and the target DNA was accomplished, the self-signal response of the composite interface reproduced by virtue of the shaping of helix construction. The determination limit of the assembled DNA identification interface was 2.1 × 10 −19  mol/L, and the complementary target DNA concentrations varied from 1.0 × 10 −18  mol/L to 1.0 × 10 −12  mol/L. The DNA identification platform displayed magnificent sensitivity, specificity and stability, and was efficaciously implemented to the mensuration of ctDNA derived from colorectal cancer.

Semiarbitrary qPCR for Sensitive Detection of Circulating miRNA via Terminal Deoxynucleotidyl Transferase-Assisted RNA-Primed DNA Polymerization

Jingyu Cui,Jiafang Piao,Houyu Han,Weipan Peng,Mengyao Lin,Dianming Zhou,Cheng Zhu,Xiaoqun Gong

Circulating microRNAs (miRNAs) have recently emerged as noninvasive disease biomarkers. Quantitative detection of circulating miRNAs could offer significant information for clinical diagnosis due to its significance in the development of biological processes. In response to the current challenges of circulating miRNA detection, we introduce a sensitive, selective, and versatile circulating miRNA detection strategy using terminal deoxynucleotidyl transferase (TdT)-catalyzed RNA-primed DNA polymerization (TCRDP) coupled with semiarbitrary qPCR (SAPCR). Semiarbitrary qPCR was first developed here to detect long fragment targets with only a short-known sequence or to detect a short fragment target after extension with terminal transferase. Besides, the subsequent results show that TdT has a preference for RNA, particularly for extending RNAs with purine-rich and unstructured ends. Consequently, utilizing this assay, we have successfully applied it to the quantitative analysis of circulating miR-122 in animal models, a sensitive and informative biomarker for drug-induced liver injury, and as low as 200 zmol of the target is detected with desirable specificity and sensitivity, indicating that the TCRDP-SAPCR can offer a promising platform for nucleic acids analysis.

Stimulus-Responsive Four-Stranded DNA Nanoring Assembly to Host Multiple Nanosilver Clusters for Cooperatively Enhanced Fluorescence Biosensing

Xinyue Jia,Jiayang He,Mengdie Li,Jingjing Ye,Yuqing Zhang,Chunli Yang,Ruo Yuan,Wenju Xu

Exploring the ability of four-stranded DNA nanorings (fsDNRs) to host multiple nanosilver clusters (NAgCs) for cooperatively amplifiable fluorescence biosensing to a specific initiator (tI*) is fascinating. By designing three DNA single strands and three analogous stem-loop hairpins, we developed a functional fsDNR through sequential cross-opening and overlapped hybridization. Note that a substrate strand (SS) was programmed with six modules: two severed splits (sT and sT′) of NAgCs template, two sequestered segments by a middle unpaired spacer, and a partition for tI*-recognizable displacement, while sT and sT′ were also tethered in two ends of three hairpins. At first, a triple dsDNA complex with stimulus-responsiveness was formed to guide the specific binding to tI*, while the exposed toehold of the SS activated the forward cascade hybridization of three hairpins, until the ring closure in the tailored self-assembly pathway for forming the fsDNR. The resulting four duplexes forced each pair of sT/sT′ to be merged as the parent template in four nicks, guiding the preferential synthesis of four clusters in the shared fsDNR, thereby cooperatively amplifying the green fluorescence signal for sensitive assay of tI*. Meanwhile, the topological conformation of fsDNR can be stabilized by the as-formed cluster adducts to rivet the pair of two splits in the nicks. Benefitting from the self-enhanced effect of multiple emitters, this label-free fluorescent sensing strategy features simplicity, rapidity, and high on–off contrast, without involving complicated nucleic acid amplifiers.

Sodium Alginate Attenuates H2O2-Induced Myocardial DNA Damage via VSNL1 Regulating the CNP/NPR-B Signaling Pathway

Chang Rui,Fang Wenjuan,Yang Xing,Jin Jiahui,Han Xijun,Ma Linlin,Li Yanfei,Chen Xiaoyan

Myocardial DNA damage plays a critical role in the pathogenesis of cardiovascular diseases, frequently leading to adverse outcomes such as myocardial infarction and heart failure. This study elucidated the protective effects of sodium alginate (SA) against myocardial DNA damage and explored the underlying molecular mechanisms involved. Hydrogen peroxide (H₂O₂) -stimulated AC16 cells were employed as an in vitro model to induce myocardial DNA damage, and CCK-8 assays established that SA exhibited no cytotoxicity at concentrations up to 800 µM. The protective effects of SA on myocardial DNA damage were shown to be mediated by VSNL1 using immunofluorescence, western blotting and qPCR analyses. To further substantiate this mechanism, lentiviral transduction was utilized to achieve VSNL1 overexpression, whereas targeted siRNA silencing was employed for VSNL1 knockdown. Following VSNL1 overexpression, a reduction in γ-H2AX protein expression was observed, accompanied by increased levels of CNP and NPR-B proteins on the cell membrane, as well as a decrease in intracellular calcium ion concentrations. Conversely, knockdown of VSNL1 reduced the protective effects of SA, highlighting its critical role in the mediation of cardioprotective mechanisms. Taken together, these findings suggest that SA exerts a potential protective effect against myocardial DNA damage through upregulating VSNL1, activating the CNP/NPR-B signaling pathway, and decreasing intracellular calcium ion accumulation. These results underscore that SA is a promising therapeutic candidate for the attenuation of myocardial injury.
