Multiple miRNA Analysis Based on DNA Fiber Barcodes for Cell Typing

Fang Xiaoxing,Li Xuewei,Gao Wenqi,Li Chao,Zheng Ji

Tumor cell subtyping is clinically critical for early cancer diagnosis and prognostic assessment. As key regulators of cellular phenotype, microRNAs (miRNAs) exhibit cell-specific expression profiles that serve as pivotal tumor classification biomarkers. However, current multiplex miRNA detection technologies suffer from notable limitations. Quantitative polymerase chain reaction (qPCR) is vulnerable to primer cross-amplification interference, and sequencing and microdevice-based methods are either cost-prohibitive or operationally cumbersome. These drawbacks severely limit their clinical applicability for rapid, user-friendly diagnostics. To address these limitations, this study proposes a novel DNA fiber barcode-based multiplex miRNA detection strategy for accurate tumor cell subtyping. Programmable DNA tile self-assembly constructs functional DNA fibers with target-specific recognition units. Binding of miRNAs triggers conformational changes in the hairpin probe, generating detectable fluorescent barcode signals that enable the simultaneous identification and quantification of miRNAs. Experiments demonstrate a robust linear response within a range of 10 pM–70 nM, with detection limits between 2.4 pM and 5.0 pM for the analysis of miR-21, miR-105, and miR-155. The results align consistently with qPCR findings for cancer and normal cell lines, confirming the method’s accuracy and reliability. This strategy overcomes existing technical limitations, provides new insights for miRNA-based cellular analysis, and establishes both theoretical and technical foundations for precision tumor subtyping.

Tetrahedral DNA Nanoconjugates for Simultaneous Measurement of Telomerase Activity and miRNA

Chenyu Jiang,Fanyu Meng,Dongsheng Mao,Yuguo Tang,Peng Miao

Graphical Seeing dots and AuNPs : Tetrahedral DNA nanoconjugates have been constructed from DNA, peptides, gold nanoparticles and carbon nanodots. Target telomerase and miRNA can achieve strand displacement of corresponding DNA strands with quenched fluorescence reporters. The as-prepared biosystem is suitable for the simultaneous sensing and imaging of the dual biomarkers for diagnostics purposes. In this study, a tetrahedral DNA nanostructure was first self-assembled; this was then conjugated with gold nanoparticles (AuNPs) and carbon nanodots (CDs). The fabricated nanocomposites allow simultaneous analysis of telomerase activity and miRNA with dual fluorescence channels. By further introducing an iRGD peptide sequence, the nanoconjuates can be conveniently transferred inside living cells for in situ imaging. The analytical performances and anti-jamming capabilities are excellent. Meanwhile, the materials are highly biocompatible for intracellular applications. Therefore, the proposed biosystem shows great promise as a powerful tool for quantitative analysis of the dual biomarkers. The strategy can also be further exploited as a versatile platform for in situ detection of many other targets for early disease diagnosis.

Ultrasensitive and highly specific detection of two gastric cancer biomarkers using glass microsensor based on silica nanowires-dual probes

Shiwei Xu,Guofeng Wang,Yueyue Feng,Liying Huang,Zhongyu Yang,Yu Zhang,Jiacheng Dong,Yajun Wang,Nannan Liu

Gastric cancer (GC) is one of the leading causes of cancer-related mortality worldwide. miRNA-106a is a small non-coding RNA that is significantly up-regulated in GC cells. CD44 protein serves as a cell adhesion molecule in GC, and its high expression is associated with tumor invasiveness and metastatic potential. Detection of these two biomarkers for GC can significantly improve the sensitivity and specificity of tests, thus identifying patients more accurately and facilitating early diagnosis and intervention. In this study, we proposed a bottom-up assembly method of silica nanowires (SiNWs) modified glass microtube to construct a glass microsensor based on the functionalization of SiNWs-dual probes (SiNWs@DGM), which can be used for the simultaneous detection of the two gastric cancer markers mentioned above in a highly sensitive and specific manner. The detection limit of the sensor is as low as 1 aM for the target miRNA-106a and 1 pg/mL for CD44 protein. The constructed SiNWs@DGM demonstrates excellent selectivity, high anti-interference ability, specificity, and good storage stability in sample analysis without any amplification. Therefore, our biosensing strategy can reduce false positive and false negative results, providing more reliable support for gastric cancer management and ultimately improving patient prognosis and survival rates.

CRISPR CLAMP: Attomolar level of multiple miRNAs

Yiming Zhang,Zhi Chen,Songrui Wei,Jing Wang,Yujun Zhang,Huiling Lin,Hai Fu,Yingxia Liu,Qi Gao,Han Zhang,Zhongjian Xie

Simultaneous detection of multiple microRNAs (miRNAs) is crucial for diagnosing major diseases. Conventional miRNA detection methods face limitations in multiplexing, detection cycle, sensitivity and specificity. Herein, we present a novel CRISPR-linked amplification-free miRNA photoelectrochemical (CLAMP) biosensor for the direct and simultaneous analysis of multiple miRNAs with high sensitivity and specificity. The biosensor employs multi-channel screen-printed electrodes with vertical reduced graphene oxide as the substrate for the working electrode. In particular, based on the surface plasmon resonance effect of Au nanoparticles, ZnO/Au heterojunctions with an excellent photoelectric response are constructed and modified on the surface of vertical graphene to generate photocurrent signals. The probes containing protospacer adjacent motif sites, immobilised on the Au nanoparticle surface, enable the dCas9/sgRNA complex to act as a clamp to specifically recognise and bind target sequences. This biosensor translates miRNA recognition into the effect of the dCas9/sgRNA complex on the ultrahigh photoelectric response of ZnO/Au heterojunction to “CLAMP” the target miRNAs, with no need for reverse transcription or amplification. The biosensor achieves multi-channel miRNA detection and an amol-level detection limit while demonstrating single-base recognition specificity as well as excellent stability and reproducibility during the direct detection of miRNA-10b, miRNA-155 and miRNA-21. Clinical tests revealed higher miRNA concentrations in malignant pleurisy than in non-malignant pleurisy. The CLAMP biosensor presents a substantial advancement in miRNA detection and is a promising tool for clinical diagnostics and the comprehensive analysis of multiple miRNA targets.

Novel Approach to Enriching Glycosylated RNAs: Specific Capture of GlycoRNAs via Solid-Phase Chemistry

Jiajia Li,Shuang Yue,Ziyuan Gao,Wenhua Hu,Zhaoliang Liu,Guoqiang Xu,Zhen Wu,Xumin Zhang,Guolin Zhang,Fuliang Qian,Junhong Jiang,Shuang Yang

Ribonuclease (RNA) modifications can alter cellular function and lead to differential immune responses by acting as discriminators between RNAs from different phyla. RNA glycosylation has recently been observed at the cell surface, and its dysregulation in disease may change RNA functions. However, determining which RNA substrates can be glycosylated remains to be explored. Here, we develop a solid-phase chemoenzymatic method (SPCgRNA) for targeting glycosylated RNAs, by which glycosylated RNA substrates can be specifically recognized. We found the differential N-glycosylation of small RNAs in hTERT-HPNE and MIA PaCa-2 cancer cells using SPCgRNA. RNA-Seq showed that the changes in glyco-miRNAs prepared from SPCgRNA were consistent with those of traditional methods. The KEGG signaling pathway analysis revealed that differential miRNA glycosylation can affect tumor cell proliferation and survival. Further studies found that NGI-1 significantly inhibited the proliferation, migration, and circulation of MIA PaCa-2 and promoted cell apoptosis. In addition, β-1,4-galactosyltransferase 1 (B4GALT1) not only affected the expression level of glycosylated miRNAs hsa-miR-21-5p but also promoted cell apoptosis and inhibited the cell cycle possibly through the p53 signaling pathway, while B4GALT1 and p53 were also affected following the hsa-miR-21-5p increase. These results suggest that B4GALT1 may catalyze miRNAs glycosylation, which further promotes cancer cell progression.

Label-Free Platform for MicroRNA Detection Based on the Fluorescence Quenching of Positively Charged Gold Nanoparticles to Silver Nanoclusters

Xiangmin Miao,Zhiyuan Cheng,Haiyan Ma,Zongbing Li,Ning Xue,Po Wang

A novel strategy was developed for microRNA-155 (miRNA-155) detection based on the fluorescence quenching of positively charged gold nanoparticles [(+)AuNPs] to Ag nanoclusters (AgNCs). In the designed system, DNA-stabilized Ag nanoclusters (DNA/AgNCs) were introduced as fluorescent probes, and DNA–RNA heteroduplexes were formed upon the addition of target miRNA-155. Meanwhile, the (+)AuNPs could be electrostatically adsorbed on the negatively charged single-stranded DNA (ssDNA) or DNA–RNA heteroduplexes to quench the fluorescence signal. In the presence of duplex-specific nuclease (DSN), DNA–RNA heteroduplexes became a substrate for the enzymatic hydrolysis of the DNA strand to yield a fluorescence signal due to the diffusion of AgNCs away from (+)AuNPs. Under the optimal conditions, (+)AuNPs displayed very high quenching efficiency to AgNCs, which paved the way for ultrasensitive detection with a low detection limit of 33.4 fM. In particular, the present strategy demonstrated excellent specificity and selectivity toward the detection of target miRNA against control miRNAs, including mutated miRNA-155, miRNA-21, miRNA-141, let-7a, and miRNA-182. Moreover, the practical application value of the system was confirmed by the evaluation of the expression levels of miRNA-155 in clinical serum samples with satisfactory results, suggesting that the proposed sensing platform is promising for applications in disease diagnosis as well as the fundamental research of biochemistry.

Quantum dots encoded superparamagnetic micron-particles based on layer-by-layer assembly for multiplexed nucleic acid detection

Xiaoshuang Zhao,Jieying Zhang,Yifan Chen,Ziting Chen,Zhe Liu,Yi Xu,Xingjun Zhu,Yang Li,Xianqiang Mi

With the rapid development of precise medicine, microbeads-based fluorescence bio-coding technology for multiplexed detection has attracted increasing attentions. However, traditional multiplexed bio-analysis could not meet the demand for multiplexed detection due to the limitations of labeling dyes and microscope channels. Here, a novel fluorescence encoding strategy was proposed by using multi-color quantum dots (QDs) acted as fluorescence tags and micron sized superparamagnetic particle acted as encoding carrier. By adjusting the color and number of labeled QDs, fluorescence encoded superparamagnetic particles (FESPs) with distinct fluorescence colors and intensities were constructed. The FESPs were prepared by metal coordination-based layer-by-layer assembly with excellent binding effect. By binding DNA capture oligonucleotides, FESP probes were constructed for multiplexed detection of miRNA-21, miRNA-122 and miRNA-130b with excellent specificity. Moreover, the miRNA targets could be easily separated within 5 s originated from the excellent superparamagnetism, enabling great simplified bio-analysis process. The results demonstrated here will provide opportunities to realize the full potentials of fluorescence bio-coding in biomedical detection and diagnosis.

Enzyme-Free and Triple Sensitivity Amplification for Electrochemical Detection of Exosomal microRNA

Wenting Cheng,Han Pan,Jinhua Chen,Miao He,Zhongyun Wang,Yang Xiang

Exosomal miRNAs, particularly miRNA-21, are promising cancer biomarkers. Current enzyme-dependent detection methods face challenges, such as environmental limitations and high costs. In contrast, enzyme-independent sensors are highly desirable for on-site, miniaturized, and cost-effective miRNA detection. To address these limitations, we developed a nonenzymatic electrochemical sensor featuring a triple-signal amplification system for ultrasensitive detection of miRNA-21. This sensor utilizes cascade toehold-mediated strand displacement reactions to activate molecular machines triggered by target miRNA, generating biotinylated-and-thiol-modified double-stranded DNA for stable immobilization on a gold electrode. Preprepared biotinylated tetrahedron DNA (TDNA)-mediated hybridization chain reaction probes are then linked to the electrode via streptavidin–biotin binding. This amplification process allows for significant DNA duplex immobilization, with electroactive [Ru(NH3)6]3+ (RuHex) adsorbed onto them, producing a robust electrochemical signal. This approach enables accurate detection of miRNA-21 at concentrations as low as 0.43 fM, with a linear range from 1 fM to 1 nM. Clinical testing demonstrates its potential for cancer diagnostics.

p-Co-BDC/AuNPs-based multiple signal amplification for ultra-sensitive electrochemical determination of miRNAs

Xiangyu Ma,Kun Qian,Onome Ejeromedoghene,Martha Kandawa-Schulz,Wei Song,Yihong Wang

In this work, we report AuNPs-decorated pyrolyzed Co-BDC nanosheets (p-Co-BDC/AuNPs) as high-performance electrocatalyst for developing an electrochemical platform. p-Co-BDC/AuNPs as a new electrocatalyst showed superior electrocatalytic activity towards the electrochemical oxidation of methylene blue (MB). Besides, magnetic p-Co-BDC/AuNPs can be well immobilized on the magnetic glassy carbon electrode without further assistance. The oxidation of MB can be reduced by ascorbic acid . Inspired by this phenomenon, an electrochemical biosensor was constructed based on multiple signal amplification for the diagnosis of miRNAs . Firstly, p-Co-BDC/AuNPs enhanced the electrochemical oxidation of MB. Then, strand displacement amplification reaction can form lots of double helix structure DNA to embed more MB molecules. Finally, ascorbic acid in the electrolyte was utilized to reduce the oxidation of MB and improve the electrochemical signal of MB electro-oxidation. The linear detection range for the detection of miRNAs is 100 aM to 10 nM, and the limit of detection is 86 aM. Furthermore, the constructed biosensor also displayed satisfactory selectivity , good reproducibility, and excellent recovery in the detection of real samples. We are convinced that our proposed multiple signal amplification strategy will provide more promising methods for the diagnosis of cancer.

CRISPR-Cas12a Coupled with DNA Nanosheet-Amplified Fluorescence Anisotropy for Sensitive Detection of Biomolecules

Tian Jin Xie,Jia Li Xie,Yu Jie Luo,Kai Mao,Cheng Zhi Huang,Yuan Fang Li,Shu Jun Zhen

DNA nanosheets (DNSs) have been utilized effectively as a fluorescence anisotropy (FA) amplifier for biosensing. But, their sensitivity needs to be further improved. Herein, CRISPR-Cas12a with strong trans-cleavage activity was utilized to enhance the FA amplification ability of DNSs for the sensitive detection of miRNA-155 (miR-155) as a proof-of-principle target. In this method, the hybrid of the recognition probe of miR-155 (T1) and a blocker sequence (T2) was immobilized on the surface of magnetic beads (MBs). In the presence of miR-155, T2 was released by a strand displacement reaction, which activated the trans-cleavage activity of CRISPR-Cas12a. The single-stranded DNA (ssDNA) probe modified with a carboxytetramethylrhodamine (TAMRA) fluorophore was cleaved in large quantities and could not bind to the handle chain on DNSs, inducing a low FA value. In contrast, in the absence of miR-155, T2 could not be released and the trans-cleavage activity of CRISPR-Cas12a could not be activated. The TAMRA-modified ssDNA probe remained intact and was complementary to the handle chain on the DNSs, and a high FA value was obtained. Thus, miR-155 was detected through the obviously decreased FA value with a low limit of detection (LOD) of 40 pM. Impressively, the sensitivity of this method was greatly improved about 322 times by CRISPR-Cas12a, confirming the amazing signal amplification ability of CRISPR-Cas12a. At the same time, the SARS-CoV-2 nucleocapsid protein was detected by the strategy successfully, indicating that this method was general. Moreover, this method has been applied in the analysis of miR-155 in human serum and the lysates of cells, which provides a new avenue for the sensitive determination of biomarkers in biochemical research and disease diagnosis.

miRNA-loaded biomimetic nanoparticles orchestrate gut microbe to ameliorate inflammatory bowel disease

Wenjuan Liu,Jinlong Yang,Zibo Wei,Weiwen Kong,Zirong Dong,Yuning Wei,Jie Zhuang,Jianping Qi

Modulation of gut microbiota has emerged as a promising therapeutic strategy for inflammatory bowel disease (IBD). However, current interventions such as probiotics and fecal microbiota transplantation remain limited by insufficient safety and efficacy. To address this, we engineered commensal Lactobacillus rhamnosus (LGG) using miRNA-loaded biomimetic nanoparticles to enhance its proliferation and indole-3-carboxaldehyde production. By functionalizing bacterial extracellular vesicles (BEVs) derived from LGG with lipid nanoparticles (LNPs), we developed BEV-LNPs that exhibited enhanced targeting efficiency toward LGG compared to Escherichia coli . In vitro and in vivo studies demonstrated that BEV-LNPs showed superior stability in simulated physiological fluids and gastrointestinal environments compared to conventional LNPs. When combined with 5-aminosalicylic acid, the BEV-LNP formulation notably improved outcomes in acute and chronic colitis models, reducing inflammation, restoring epithelial barrier integrity, and promoting microbial balance. This study presents an effective strategy for colitis treatment by leveraging miRNA-loaded nanoparticles.
