Monitoring miR-29a for targeted therapy of cholangiocarcinoma based on a photoelectric sensor

Hao Weiyuan,Chen Cheng,Cao Fei,Xu Min,Zheng Jiaping

This study presents an integrated approach combining photoelectrochemical (PEC) biosensing, density functional theory (DFT), and machine learning (ML) to address diagnostic and mechanistic challenges in cholangiocarcinoma (CCA). A novel Bi 4 Ti 3 O 12 /WS 2 heterojunction was engineered as a high-performance PEC platform, exhibiting broad-spectrum absorption extending to 850 nm and a 70% reduction in photoluminescence intensity due to suppressed electron–hole recombination. The optimized biosensor achieved ultrasensitive miR-29a detection with a linear range of 1 fM–200 nM, a detection limit of 0.19 fM, and 98.2–102.5% recovery in spiked serum, alongside robust specificity and reproducibility (1.3% RSD over 16 cycles). DFT calculations revealed interfacial electronic coupling between Bi 4 Ti 3 O 12 and WS 2 , narrowing the bandgap to 1.571 eV and establishing a type-II charge transfer pathway, which synergistically enhanced photocurrent generation compared with pristine WS 2 . Parallel ML analysis of multi-omics datasets uncovered consistent miR-29a upregulation in CCA tumors and identified integrins COL4A1/CDK6 as top discriminative targets. The Random Forest classifier integrating miR-29a and targets achieved 0.890 AUC for tumor diagnosis, revealing pathway-specific regulatory networks. The bridging nanomaterial innovation with computational biology not only advances ultrasensitive miRNA detection but also deciphers miR-29a’s dual role in CCA pathogenesis, offering a novel framework for precision oncology. Classification of Molecular Binding Traces for Dynamic Single-Molecule Sensing

Juntao Chen,Qiang Zeng,Yiyang Zhang,Ying Xu,Yuting Yang,Hui Yu

Interference from nonspecific binding imposes a fundamental limit in the sensitivity of biosensors that is dependent on the affinity and specificity of the available sensing probes. The dynamic single-molecule sensing (DSMS) strategy allows ultrasensitive detection of biomarkers at the femtomolar level by identifying specific binding according to molecular binding traces. However, the accuracy in classifying binding traces is not sufficient from separate features, such as the bound lifetime. Here, we establish a DSMS workflow to improve the sensitivity and linearity by classifying molecular binding traces in surface plasmon resonance microscopy with multiple kinetic features. The improvement is achieved by correlation analysis to select key features of binding traces, followed by unsupervised k-clustering. The results show that this unsupervised classification approach improves the sensitivity and linearity in microRNA (hsa-miR155-5p, hsa-miR21-5p, and hsa-miR362-5p) detection to achieve a limit of detection at the subfemtomolar level.

Fluorescent Metal-Organic Frameworks-Assisted Multiplexed MicroRNA Biosensor for Precise Identification of Colorectal Cancer

Ren Dandan,Dong Wenpei,Shen Shiqi,Zhao Wenchen,Qian Tianwei,Xia Xinyi,Li Yuqiu,Xu Fuxin,Tang Xiaoya,Li Xingchen,Chen Yu,Zhang Jue,Cheng Xia,Yang Jianjun,Yu Ping

Colorectal cancer (CRC) is a gastrointestinal malignancy with high morbidity and mortality rates. Timely and effective early diagnosis is crucial for improving the survival rate of CRC patients. However, current histopathological biopsy techniques are not only invasive but also fail to fully capture the biological characteristics and dynamic changes of CRC, making them ineffective for early identification. Since dysregulated microRNA (miRNA) signatures are associated with various diseases, including cancers, miRNA analysis in liquid biopsies offers a promising approach for cancer diagnosis, prognosis and monitoring. Nonetheless, single biomarker profiling is no longer sufficient to meet the specificity required for early CRC screening. It is expected that multiple miRNA analyses will enable both early CRC identification and dynamic monitoring. In this work, we synthesized a fluorescent metal-organic framework (UiO-66-NH 2 ) with desirable optical properties and successfully developed a ratiometric fluorescence sensor. This method enabled the highly sensitive and precise simultaneous quantification of CRC-related miRNA-21, miRNA-17 and miRNA-92a. It has also shown excellent performance in clinical samples. The integrated detection of multiple CRC-related miRNAs enhanced data accuracy through unique probe designs, offering significant potential for widespread applications.

Detection of Exosomal MicroRNA with Hybrid Plasmonic Nanoheater-Driven PCR for Pulmonary Fibrosis Progression

Yu Zhang,Jin Li,Yixuan Wu,Yunqing Wang,Xiaoyan Wang,Changjun Lv,Lingxin Chen

Pulmonary fibrosis (PF) is a severe respiratory disease, but early diagnosis of PF is challenging. Here, a non-invasive approach is developed to rapidly detect bronchoalveolar lavage fluid (BALF)-derived exosomal microRNAs (miRNAs) for PF progression based on hybrid nanoheater-driven digital polymerase chain reaction (nanodPCR). The hybrid nanoheaters, composed of plasmonic nanostructures and attached black hole quenchers (BHQs), generate a synergistic photothermal effect from the plasmonic field amplification. Gelatin microcarriers doped with such nanoheaters enable ultra-rapid thermal cycling (9.5 °C s −1 heating rate) under near-infrared laser irradiation, which is sufficient for ultrafast thermal cycling. This rapid thermal cycling capability, coupled with fluorescence detection, allows precise quantification of exosomal miRNAs through nanodPCR, thereby facilitating longitudinal monitoring of PF progression with an ultrashort turnover time (8.8 min), nearly seven-fold faster than conventional PCR protocols (≈60 min). Compared with normal mice, expression of miR-142-3p and miR-21-5p in PF mice at different stages significantly increases over time, while let-7d-5p expression decreases. Furthermore, clinical validation in 40 PF patients through this nanodPCR platform identifies disease-stage-specific miRNA profiles from healthy controls. Therefore, this work not only presents a robust photothermal-driven PCR platform but also demonstrates the potential of BALF-derived exosomal miRNA as non-invasive biomarkers for PF progression.

SERS detection of osteoarthritis-linked microRNA-204 via a DNAzyme-catalyzed self-amplifying circuit

Zhe Ni,Xingshi Yuan,Zhengliang Luo,Xiaoqi Zhang,Min Chen,Lee Jia,Jie Wang,Xifu Shang

Sensitive detection of microRNA-204 (miR-204) is critical for the early diagnosis and management of osteoarthritis (OA). This work presents a novel surface-enhanced Raman scattering (SERS) biosensor for the ultrasensitive and specific detection of OA-associated miR-204. The platform integrates a self-amplifying nucleic acid circuit with DNAzyme-catalyzed etching of a plasmonic nanoprobe. At its core is a single, rationally designed overhang-containing hairpin probe (O-HP) that functions as both the recognition element and amplification initiator. Upon binding to miR-204, the O-HP triggers polymerase-mediated extension, generating G-quadruplex structures. These structures bind hemin to form DNAzymes that catalyze the localized production of reactive oxygen species (ROS), which subsequently etch the silver shell of the AuNS/Ag@4-ATP SERS nanoprobe. This etching causes the desorption of Raman reporters and a quantifiable 'signal-off' response. This biosensor achieves a remarkably low detection limit of 8.13 fM with a broad dynamic range from 10 fM to 150 nM, and exhibits high specificity, capable of discriminating single-nucleotide variants. Furthermore, it successfully quantified miR-204 in clinical cartilage samples, showing a strong correlation with real-time quantitative polymerase chain reaction results. The modular design of the O-HP also facilitated the adaptation of the platform for detecting miR-21, demonstrating its generalizability. This work provides a robust and versatile biosensing strategy with significant potential for clinical miRNA diagnostics.

Dual signal amplification for microRNA-21 detection based on duplex-specific nuclease and invertase

Xitong Huang,Zhiming Xu,Ji-Hua Liu,Bo-Yang Yu,Jiangwei Tian

MicroRNA-21 (miRNA-21) is a significant biomarker which is closely related to some kinds of diseases, such as cancer, cardiovascular disease and kidney disease. Therefore, the detection of miRNA-21 is of great importance and can provide essential information for disease diagnosis. In this study, we report a facile, sensitive assay for miRNA-21 detection using personal glucose meters (PGM). Biotinylated DNA strand linked invertase (Inv) is conjugated on the surface of streptavidin-coated magnetic beads (MBs) to form a MBs–DNA–Inv complex. Target miRNA-21 in the detection system is captured by the MBs–DNA–Inv probe through DNA/RNA hybridization. The duplex-specific nuclease (DSN) enzyme specifically cleaves the DNA to recycle the target miRNA and release invertase, thereby triggering the dual signal amplification and ensuring high sensitivity. Besides, we establish a linear relationship between PGM and different concentrations of miRNA-21 in the range of 10 to 200 pM. The limit of detection is 1.8 pM, which is more sensitive than some of the previous reports. In addition, the biosensor exhibits excellent sequence selectivity and single-base mutation can be discriminated. Moreover, the expression of miRNA-21 is confirmed in urine from mice by our method, which is in good accordance with the qRT-PCR result. Therefore, a dependable, low-cost strategy for the detection of miRNA has been established and it meets the latest analytical demands for miRNA determination that is suitable for the public.

A label-free electrochemical biosensor for microRNA detection based on apoferritin-encapsulated Cu nanoparticles

Wang Mo,Yin Huanshun,Fu Zhengliang,Guo Yunlong,Wang Xinxu,Zhou Yunlei,Ai Shiyun

MicroRNAs (miRNAs), a class of small endogenous nonprotein-coding RNAs, regulate a wide range of biological processes, and their abnormal expressions are related to the growth and development of plants. Thus, a simple, rapid, and highly sensitive assay for miRNA detection is of great significance. In this work, a label-free and ultrasensitive assay for miRNA detection using protein cage nanoparticles has been developed. Apoferritin-encapsulated Cu nanoparticles (Cu-apoferritin) could be immobilized on the electrode through special reaction between amino and carboxyl. Hybridization event between the probe DNA and the target miRNA-159a is confirmed by electrochemical oxidation signal after Cu released into the detection buffer by adjusting the pH. This assay is highly selective and sensitive with a low detection limit of 3.5 fM. Moreover, the developed method can even discriminate single-base mismatched strand between the complementary targets. The effect of abscisic acid on the expression level of miRNA-159a in Arabidopsis thaliana seeds was also investigated.

Highly Sensitive Detection of MicroRNA-21 with ICPMS via Hybridization Accumulation of Upconversion Nanoparticles

Xun Liu,Shang-Qing Zhang,Zi-Han Cheng,Xing Wei,Ting Yang,Yong-Liang Yu,Ming-Li Chen,Jian-Hua Wang

A highly sensitive platform is developed for the determination of microRNA-21 (miRNA-21) with inductively coupled plasma mass spectrometry (ICPMS). It includes the following operations: Hairpin structures DNA H1 and H2 are designed, and DNA H1 is bound to ultrasmall lanthanide upconversion nanoparticles (UCNPs) to produce UCNPs@DNA conjugate probes. Target miRNA triggers a chain reaction for alternating hybridization between DNA H1 (bound on UCNPs@DNA probe) and DNA H2. This leads to UCNPs accumulation and serves as an efficient amplification strategy for UCNPs. The concentration of miRNA-21 is closely correlated to the number of UCNPs; thus, the detection of 89Y by ICPMS provides a promising approach for miRNA quantification. This protocol exhibits high sensitivity to miRNA-21 within 0.1–500 fM, along with a detection limit of 41 aM, which is among the hitherto reported most sensitive procedures. It is worth mentioning that rare earth elements are scarcely present in living systems, which minimizes the background for ICPMS detection and excludes potential interferences from the coexisting species, which is most suited for biological assay.

“AND Gate” Logic Fluorescence Sensing Platform for Highly Specific Detection of Dual microRNA Biomarkers

Guoshi Lin,Shichang Rao,Xiaocheng Li,Zhipeng Liang,Aishun Guo,Ruisheng Lin,Zongqing Zheng,Weiping Cai

Early diagnosis of glioma, which is the most common and highly malignant primary tumor of the central nervous system, is highly important for improving patient survival rates. MicroRNAs (miRNAs), such as miR-21 and miR-155, are aberrantly expressed in gliomas and serve as potential early diagnostic biomarkers. In this study, an “AND gate” logic fluorescence sensing platform based on upconversion nanoparticle (UCNP) and mesoporous silica (mSiO2) was used for the highly sensitive and specific measurement of the dual targets miR-21 and miR-155. Under optimized conditions, the limits of detection of the method for miR-21 and miR-155 were 0.181 nM and 0.185 nM, respectively, with linear ranges of 0.5∼10 nM. The platform can trigger significant fluorescence signals only in the presence of dual targets, and there is no response from single or interfering miRNAs. In actual serum samples, the spiked recoveries of miR-21 and miR-155 were 92%∼100.69% and 96.78%∼100.66%, respectively, with relative standard deviations of less than 7%. In summary, this sensing platform has the merits of easy operation, no need for enzyme amplification, and a low background signal. It demonstrates good accuracy and stability in intricate biological matrices, offering a promising technological approach for early identification, progression assessment, and precise diagnosis of gliomas.

MicroRNA-loaded antioxidant nanoplatforms for prevention and treatment of experimental acute and chronic uveitis

Siting Sheng,Huiling Zhao,Lirui Liu,Dan Chen,Xingdi Wu,Chujun Liu,Xinyu Ma,Jing-Wei Xu,Jian Ji,Haijie Han,Wen Xu

Uveitis, a frequently recurrent inflammatory condition of the uvea, poses a significant risk of visual impairment and blindness, primarily due to the excessive generation of reactive oxygen species (ROS) and the activation of signaling pathways that propagate inflammatory responses. Despite the widespread use of corticosteroid eye drops as a standard treatment, these therapies are hindered by limited efficacy, adverse side effects, and poor ocular bioavailability. To address these challenges, polyethyleneimine (PEI)-modified polydopamine (PDA) carrying microRNA-132-3p (miR-132), namely PEI/PDA@miR-132, was developed to simultaneously neutralize ROS and attenuate inflammation in experimental models of acute and chronic uveitis. Mechanistically, PEI/PDA@miR-132 demonstrated remarkable efficacy by suppressing ROS production, inhibiting the pro-inflammatory polarization of macrophages, and downregulating the I κ B α /nuclear factor-kappa B (NF- κ B) p65 signaling pathway. These effects culminated in the reduction of pro-inflammatory cytokines and mitigation of apoptosis. Therapeutically, PEI/PDA@miR-132 provided significant relief from hallmark symptoms of uveitis, including iris congestion, inflammatory exudation, and retinal folds, while exhibiting superior retinal safety compared to commercially available dexamethasone. Furthermore, it showcased excellent biocompatibility, positioning it as a promising therapeutic strategy for managing oxidative stress- and inflammation-driven diseases such as acute and chronic uveitis.

CRISPR-mediated 3D nanostructured surface plasmon resonance imaging biosensor for highly sensitive microRNA detection

Yue Wang,Shuning Lei,Youjun Zeng,Wei Ni,Jie Zhou,Guo-Jun Zhang

MicroRNA(miRNA) has emerged as a particularly promising biomarker for the early diagnosis of Alzheimer's disease (AD). However, current detection methods for miRNA remain challenges in terms of sensitivity and pre-amplification steps. This study proposes a novel surface plasmon resonance imaging (SPRi) biosensor that combines tetrahedral DNA nanostructures (TDN)-based surface organization with CRISPR-Cas13a-mediated molecular recognition, enabling amplification-free, sensitive, and specific detection of AD-related miRNA-137. The biotin-labeled RNA reporters are anchored to TDN framework on the gold film surface, ensuring the orientation of the probe. In the presence of target miRNA-137, the CRISPR-Cas13a system activates, cleaves these reporters and prevents subsequent binding of streptavidin-HRP, thereby inhibiting precipitate formation from the enzymatic reaction. Under optimal condition, this sensor, integrated with the self-developed highly sensitive intensity-modulated SPRi system, displays a good linear response to miRNA-137 ranging from 0.5 pM to 500 nM with a detection limit of 212 fM. The platform demonstrates excellent specificity of discriminating single-base mutation, and reliable analysis capability in clinical plasma samples. Notably, our sensor confirms significantly reduced miRNA-137 levels in AD patients compared to healthy people. This innovative assay provides a powerful tool for the detection of AD-related miRNAs, promising to advance early diagnosis research for AD.

Advancing MicroRNA Detection: Enhanced Biotin–Streptavidin Dual-Mode Phase Imaging Surface Plasmon Resonance Aptasensor

Haoyu Liu,Yuye Wang,Songfeng Huang,Jiali Tai,Xueliang Wang,Xiaoqi Dai,Chuanghua Qiu,Dayong Gu,Wu Yuan,Ho-Pui Ho,Jiajie Chen,Yonghong Shao

MicroRNAs (miRNAs) are novel tumor biomarkers owing to their important physiological functions in cell communication and the progression of multiple diseases. Due to the small molecular weight, short sequence length, and low concentration levels of miRNA, miRNA detection presents substantial challenges, requiring the advancement of more refined and sensitive techniques. There is an urgent demand for the development of a rapid, user-friendly, and sensitive miRNA analysis method. Here, we developed an enhanced biotin–streptavidin dual-mode phase imaging surface plasmon resonance (PI-SPR) aptasensor for sensitive and rapid detection of miRNA. Initially, we evaluated the linear sensing range for miRNA detection across two distinct sensing modalities and investigated the physical factors that influence the sensing signal in the aptamer-miRNA interaction within the PI-SPR aptasensor. Then, an enhanced biotin–streptavidin amplification strategy was introduced in the PI-SPR aptasensor, which effectively reduced the nonspecific adsorption by 20% and improved the limit of detection by 548 times. Furthermore, we have produced three types of tumor marker chips, which utilize the rapid sensing mode (less than 2 min) of PI-SPR aptasensor to achieve simultaneous detection of multiple miRNA markers in the serum from clinical cancer patients. This work not only developed a new approach to detect miRNA in different application scenarios but also provided a new reference for the application of the biotin–streptavidin amplification system in the detection of other small biomolecules.
