Influence of biomacromolecule DNA corrosion inhibitor on carbon steel

Ke Hu,Jia Zhuang,Jiating Ding,Zhu Ma,Fang Wang,Xianguang Zeng

The biological macromolecule DNA was used as green corrosion inhibitor to protect X80 carbon steel against 1   M HCl solution, and the corrosion behavior was systematically investigated by weight loss, electrochemical measurements, FTIR, and quantum chemistry calculation et al. The results showed that the maximum inhibition efficiency of compound DNA reached 91.9%. It was found that the chemisorption of DNA inhibitor on carbon steel surface resulted from single-molecular-layer self-assembly. The theoretical calculation verified the relationship between the DNA molecular structure and the corrosion inhibition efficiency. The results further demonstrated that the DNA was a promising environment-friend inhibitor with effective inhibition efficiency.

A portable visual capillary sensor based on functional DNA crosslinked hydrogel for point-of-care detection of lead ion

Chao Jiang,Yansheng Li,Hui Wang,Desheng Chen,Yongqiang Wen

We proposed a facile DNA-based hydrogel capillary sensor (DHCS) for sensitive detection of Pb 2+ . This proposed biosensor took advantage of the capillary action of the capillary tube controlled by the hydrogel film and the mesh size of the hydrogel based on target-responsive DNA. In the presence of Pb 2+ , the crosslinker substrate strand was cleaved leading the hydrogel fractured partly, and the mesh size of the hydrogel film plugging the end of the capillary tube changed. Owing to this, the behavior of the solution flowing through the capillary controlled by the hydrogel film was affected by the concentration of Pb 2+ . Therefore, through reading the distance and duration time by the naked eye, quantitative detection of Pb 2+ was achieved without any equipment. Additionally, and importantly, the tiny Pb 2+ responsive DNA hydrogel (0.02 μL) can be directly applied to analysis without encapsulation operations of nanoparticles or enzymes. Benefiting from the DNAzyme merits of high sensitivity and selectivity, in the range of 0.01 –50 μM, the developed method was able to detect as low as 10 nM Pb 2+ in less 1 h with the distance under 20 mm, meanwhile, the signals of blank and other high concentration metal ions were negligible. This sensor could be utilized to detect Pb 2+ in tap water with good reliability. Therefore, this proposed strategy provided a miniature, portable, sensitive and highly selective, visual platform for the detection of Pb 2+ in situ measurement.

DNA damage caused by light-driven graphene oxide: a new mechanism

Xujun Wang,Zihang Zeng,Tianhui Yang,Peng Zhang,Bo Feng,Taiping Qing

Graphene oxide, a typical two-dimensional carbon-based nanomaterial, has been broadly applied in different industries because of its unique mechanical, electric, and thermal properties. These extensive applications will unavoidably release graphene oxide into the natural environment. In order to further evaluate the environmental behavior and environmental toxicity of graphene oxide, we systematically investigated the interaction mechanism between graphene oxide and DNA molecules, particularly the light-driven graphene oxide for DNA damage. Under light irradiation conditions, the graphene oxide has a strong cutting ability to DNA with different sequences. The cleavage behavior of DNA by graphene oxide mainly targets free DNA, which is similar to the degradation of non-adsorbed pollutants by nanomaterial catalysts. Both electron paramagnetic resonance and reactive oxygen species scavenging experiments indicated that 1O2 and O2˙− could be responsible for this DNA cleavage. In addition, the influence of several environmental factors (pH, metal ions, and biomolecules) on the cleavage reaction was investigated in detail. The results showed that these factors had little effect on the DNA-cutting reaction. This study provides novel insights into the potential environmental risk of graphene oxide.

High-sensitivity DNA biosensor based on optical fiber taper interferometer coated with conjugated polymer tentacle

Yunyun Huang,Zhuang Tian,Li-Peng Sun,Dandan Sun,Jie Li,Yang Ran,Bai-Ou Guan

A sensitive bio-probe to in situ detect unlabeled single-stranded DNA targets based on optical microfiber taper interferometer coated by a high ordered pore arrays conjugated polymer has been presented. The polymer coating serves as tentacles to catch single-stranded DNA molecules by π-π conjugated interaction and varies the surface refractive index of the optical microfiber. The microfiber taper interferometer translates the refractive index information into wavelength shift of the interference fringe. The sensor exhibits DNA concentration sensitivity of 2.393 nm/log M and the lowest detection ability of 10−10 M or even lower.

Non-covalent binding interaction between phthalic acid esters and DNA

Hao Cheng,Chao Qin,Bing Yang,Xiaojie Hu,Michael Gatheru Waigi,Galina K. Vasilyeva,Yanzheng Gao

The interaction of phthalic acid esters (PAEs) with DNA is known to be responsible for the disruption of endocrine functions and the teratogenic and carcinogenic effects. However, the binding strength and mechanism of this important process has often been neglected. Here, we confirmed the binding interaction between PAEs and DNA via fluorescence titration quenching experiment. The linear fitting curve proved that PAEs could bind to DNA, and the binding constants ( K A ) were 4.11 × 10 5 , 1.04 × 10 5 , 7.60 × 10 4 , 1.99 × 10 4 , and 1.42 × 10 3 L/mol for diethyl phthalate (DEP), bis(2-ethylhexyl) phthalate (DEHP), dibutyl phthalate (DBP), dimethyl phthalate (DMP), and benzyl butyl phthalate (BBP), respectively. DNA melting point, UV–vis spectra and Fourier transform infrared spectroscopy (FTIR) analyses revealed that PAEs interact predominantly with thymines in the DNA minor groove. Quantum chemical calculations showed that hydrogen bonding and van der Waals force formation between PAEs and DNA bases dominated the binding interaction. However, PAEs-DNA binding did not induce any DNA conformation change since the circular dichroism and FTIR spectra of B-DNA were not change. The electrostatic surface potential (ESP) might act an important role in PAEs-DNA binding interaction. This work will broaden our understanding of the interaction between PAEs and genetic materials.

Cas12a-based electrochemiluminescence biosensor for target amplification-free DNA detection

Peng-Fei Liu,Kai-Ren Zhao,Zhi-Jun Liu,Li Wang,Shu-Ying Ye,Guo-Xi Liang

CRISPR/Cas system have drawn increasing attention in accurate and sensitive nucleic acids detection. Herein, we reported a novel Cas12a-based electrochemiluminescence biosensor for target amplification-free human papilloma virus subtype (HPV-16) DNA detection. During this detection process, Cas12a employed its two-part recognition mechanism to improve the specificity and trans-cleavage capability to achieve signal amplification , while L-Methionine stabilized gold nanoclusters (Met-AuNCs) were served as high-efficiency ECL emitters to achieve ECL signal transition. Given the unique combination of Cas12a with ECL technique, the detection limit was determined as 0.48 pM and the whole detection could be completed within 70 min. We also validated the practical application of the proposed biosensor by using undiluted human blood samples, which gives impetus to the design of new generations of CRISPR/Cas detection system beyond the traditional ones with ultimate applications in sensing analysis and diagnostic technologies.

Autophagy promotes DNA–protein crosslink clearance

Haibo Mu,Qianjin Liu,Hong Niu,Dongdong Wang,Jiangjiang Tang,Jinyou Duan

Toxic DNA–protein crosslinks (DPCs) can result from exposure to radiation or chemotherapeutic agents. DPCs can also accumulate during aging or stress. However, the cellular mechanisms underlying clearance of DPCs remain largely unknown. Here, we have identified an important role of autophagy in the processing of DPCs induced by three representative agents: formaldehyde, a chemical used widely in industry; UV light; and camptothecin, a cytotoxic anticancer drug. Autophagy inhibitors, 3-methyladenine (3-MA) or chloroquine (CQ), promoted the accumulation of DPCs in damaged cells and injured organs. siRNA-mediated silencing of Atg5 or Atg7, two essential components for the formation of the autophagosome, gave similar results. In contrast, the autophagy inducer rapamycin (RAP) attenuated DPCs in vitro and in vivo . Our findings reveal the importance of autophagy in controlling the level of DPCs, and may open up a new avenue for understanding the formation and clearance of this detrimental DNA adduct.

Metabolic Footprinting-Based DNA-AuNP Encoders for Extracellular Metabolic Response Profiling

Guangpei Qi,Haixia Zou,Xiaohong Peng,Shiliang He,Qiqi Zhang,Wei Ye,Yizhou Jiang,Wentao Wang,Guangli Ren,Xiangmeng Qu

Metabolic footprinting as a convenient and non-invasive cell metabolomics strategy relies on monitoring the whole extracellular metabolic process. It covers nutrient consumption and metabolite secretion of in vitro cell culture, which is hindered by low universality owing to pre-treatment of the cell medium and special equipment. Here, we report the design and a variety of applicability, for quantifying extracellular metabolism, of fluorescently labeled single-stranded DNA (ssDNA)-AuNP encoders, whose multi-modal signal response is triggered by extracellular metabolites. We constructed metabolic response profiling of cells by detecting extracellular metabolites in different tumor cells and drug-induced extracellular metabolites. We further assessed the extracellular metabolism differences using a machine learning algorithm. This metabolic response profiling based on the DNA-AuNP encoder strategy is a powerful complement to metabolic footprinting, which significantly applies potential non-invasive identification of tumor cell heterogeneity.

Ultraspecific electrochemical DNA biosensor by coupling spontaneous cascade DNA branch migration and dual-signaling sensing strategy

Ting Wang,Lili Zhou,Shulian Bai,Zhang Zhang,Junlong Li,Xiaoying Jing,Guoming Xie

Using spontaneous cascade DNA branch migration and dual-signaling sensing strategy, we developed a novel universal electrochemical biosensor for the highly specific and sensitive detection of nucleic acids . A target strand (Ts) competitively hybridized with a ferrocene (Fc)-labeled signal probe (Fc-S1), which was blocked by a protector strand (Ps), after strand displacement to form the Ts/Fc-S1 duplex. A methylene blue (MB)-modified signal probe (MB-S2) was immobilized on the Au electrode surface by hybridizing with a thiolated capture probe (Cp). Then, the obtained reactants (Ts/Fc-S1 and MB-S2/Cp) suffered spontaneous DNA branch migration and produced two hybridization products (Fc-S1/Cp and MB-S2/Ts). These reactions led to the dissociation of MB molecules and the collection of Fc molecules. The detection mechanism of this DNA biosensor involved distance variation between the redox tags and the Au electrode, which was associated with target-induced cascade DNA branch migration. Moreover, we rationally designed the cascade DNA branch migration to occur spontaneously with Δ G °≈0, at which slight thermodynamic changes caused by base mismatch exerted a disproportionately large effect on the hybridization yield. This “signal-on/off” sensing system exhibited a remarkable analytical performance and an ultrahigh discrimination capability even against a single-base mismatch. The maximum discrimination factor (DF) of base mutations or alterations can reach 17.9. Therefore, our electrochemical biosensor might hold a great potential for further applications in biomedical research and early clinical diagnosis.

DNA-AuNPs based signal amplification for highly sensitive detection of DNA methylation, methyltransferase activity and inhibitor screening

Xiaoying Jing,Xianqing Cao,Li Wang,Tian Lan,Yiyan Li,Guoming Xie

A sensitive and selective electrochemical method was developed for the detection of DNA methylation , determination of DNA methyltransferase (MTase) activity and screening of MTase inhibitor. Methylene blue (MB) was employed as electrochemical indicator and DNA-modified gold nanoparticles (AuNPs) were used as signal amplification unit because the DNA strands in this composite have strong adsorption ability for MB. First, the thiolated single-stranded DNA S1 was self-assembled on gold electrode, hybridization between the lower portion of DNA S1 and its complementary DNA S2 formed an identical double-stranded tetranucleotide target sequence for both DNA adenine methylation (Dam) MTase and methylation-resistant endonuclease Mbo I, then the upper portion of DNA S1 was hybridized with its complementary DNA S3 modified on AuNPs to bring the DNA S3-AuNPs amplification units onto the electrode. The DNA S1/S2/S3-AuNPs bioconjugate has lots of DNA strands, and they can adsorb abundant MB. Mbo I endounuclease could not cleave the identical target sequence after it was methylated by Dam MTase. On the contrary, the sequence without methylation could be cleaved, which would decrease the amount of adsorbed MB. The presence of redox-active MB was detected electrochemically by differential pulse voltammetry (DPV). Thus, the activity of Dam MTase and methylation status were sensitively converted to the DNA S3-AuNPs amplified DPV signals. The DPV signal demonstrated a linear relationship with logarithm of Dam concentration ranging from 0.075 to 30   U/mL, achieving a detection limit of 0.02   U/mL ( S / N =3). Also, screening of Dam MTase inhibitor 5-fluorouracil was successfully investigated using this fabricated sensor.

Single Molecular Chelation Dynamics Reveals That DNA Has a Stronger Affinity toward Lead(II) than Cadmium(II)

Shu-Qian Hu,Shi-Yong Ran

Lead ions can bind to DNA via nonelectrostatic interactions and hence alter its structure, which may be related to their adverse effects. The dynamics of Pb2+–DNA interaction has not been well understood. In this study, we report the monomolecular dynamics of the Pb2+–DNA interaction using a magnetic tweezers (MT) setup. We found that lead cations could induce DNA compaction at ionic strengths above 1 μM, which was also confirmed by morphology characterization. The chelation behavior of the Pb2+–DNA and the Cd2+–DNA complex solutions after adding EDTA were compared. The results showed that EDTA chelated with the bound metal ions on DNA and consequently led to restoring the DNA to its original length but with different restoration speeds for the two solutions. The fast binding dynamics and the slower chelation dynamics of the Pb2+ scenario compared to that of Cd2+ suggested that Pb2+ was more capable to induce DNA conformational change and that the Pb2+–DNA complex was more stable than the Cd2+–DNA complex. The stronger affinities for DNA bases and the inner binding of lead cations were two possible causes of the dynamics differences. Three agents, including EDTA, sodium gluconate, and SDBS, were used to remove the bound lead ions on DNA. It was shown that EDTA was the most efficient, and sodium gluconate could not fully restore DNA from its compact state. We concluded that both EDTA and SDBS were good candidates to restore the Pb2+-bound DNA to its original state.

Deformation-Mediated Translocation of DNA Origami Nanoplates through a Narrow Solid-State Nanopore

Libo Zhu,Zhen Zhang,Quanjun Liu

With the development in DNA self-assembly technology, DNA origami nanostructures have been widely applied in biomedical research. Solid-state nanopores represent an emerging single-molecule sensing platform for studying nanostructures with arbitrary dimensions and physical characteristics, including DNA origami. Here, we employed relatively narrow silicon nitride nanopores to detect the deformation and translocation of DNA origami nanoplates with dimensions of approximately 60 × 54 nm. We performed translocation experiments using three nanopore diameters that are all smaller than the plat dimensions. Analysis of current blockade signals and the representative events reveals three types of translocation orientations for the nanoplates. Furthermore, by studying the electrical signal characteristics (current change and dwell time) for the different diameter pores, we obtained information about the translocation behaviors for the DNA nanoplates through different constrictions. Our investigation provides an approach to analyze the deformation and translocation of DNA origami structures.
