Sensitive and rapid aptasensing of chloramphenicol by colorimetric signal transduction with a DNAzyme-functionalized gold nanoprobe

Wan Huang,Hongyu Zhang,Guosong Lai,Shun Liu,Bo Li,Aimin Yu

By combination of the aptamer biorecognition with the colorimetric signal transduction of a DNAzyme-functionalized nanoprobe, a new biosensing method was developed for the rapid and sensitive detection of chloramphenicol (CAP). The nanoprobe was prepared through the functionalization of gold nanoparticles with the complementary oligonucleotide against aptamer and high-content hemin/G-quadruplex DNAzyme. When one-step incubating the nanoprobe and CAP at a constructed aptamer-magnetic bead (MB) biosensing platform, due to the competitive biorecognition reaction, the nanoprobes related with CAP amounts were quantitative captured onto the MB surface. Based on the catalytic reaction of the peroxidase-mimicking DNAzyme, a colored substance was produced for the colorimetric signal transduction of the method. Due to the great signal amplification of the nanoprobe, a very low detection limit down to 0.13 pg/mL was obtained. Considering the excellent performance of the aptasensing method and satisfactory results for milk sample experiments, it indicates good reliability for practical applications.

Reversible and Remote Thermoregulation of a Recyclable DNAzyme/pNIPAM Microgel Catalyst Formed via a Microfluidic Device

Xinran Xu,Ping-Ping He,Xiaoxue Du,Weiwei Guo

The regulation of the catalytic activities of DNAzymes is of great significance for their biosensing and biomedical applications. Herein, thermoregulation of the catalytic activity of DNAzyme is achieved through the immobilization of DNAzymes into the crosslinked polymeric matrix of poly- N -isopropylacrylamide (pNIPAM) microgels prepared with a microfluidic device. At a temperature lower than the lower critical solution temperature (LCST) of pNIPAM, the immobilized DNAzymes exhibit lower catalytic performance due to the restricted entry of DNA substrates into the polymeric networks; while at a temperature higher than the LCST, the hydrophilic DNAzyme structures are exposed to exhibit high catalytic activity due to the shrinking of the pNIPAM networks. Results show a more than 60% of increase in catalytic activity by raising the temperature from 29 to 34 ° C and reversible regulation of the DNAzyme catalytic activity is achieved by cyclic raising and lowering of the solution temperature. Through a simple heating-centrifugation process, the DNAzyme/pNIPAM microgels can be recycled for further applications. Moreover, by introducing photothermal MXene nanosheets, the remote control of the catalytic activity of the DNAzyme by near-infrared light irradiation is achieved. These DNAzyme/pNIPAM microgels as low-cost, stable, reversible, and recyclable biocatalyst may have potential in biosensing and biomedical applications.

A sensitive fluorescence biosensor based on metal ion-mediated DNAzyme activity for amplified detection of acetylcholinesterase

Xu-Hua Zhao,Xiao-Chun Dai,Ya-Nan Zhou,Han-Xiao Zhang,Xiao-Hua Cui,Xiang Zhai,Bao-Feng Yu,Zhi-Ling Song

In this paper, we developed an amplified fluorescence biosensor for acetylcholinesterase (AChE) activity detection by taking advantage of the mercury ion-mediated Mgzyme (Mg2+-dependent DNAzyme) activity. The catalytic activity of Mgzyme can be inhibited by the formation of T–Hg2+–T base pairs between the Mgzyme and mercury ions. Therefore, the Mgzyme–Hg2+ complex has no activity on a molecular beacon (MB) substrate, which afforded a very weak fluorescence background for this biosensor. After the addition of acetylcholinesterase (AChE), the substrate acetylthiocholine could be hydrolyzed to thiocholine, which has a stronger binding power with mercury ions than T–Hg2+–T base pairs. Therefore, the Mgzyme activity was recovered. The activated Mgzyme could hybridize with the MB substrate and undergo many cleavage cycles, resulting in a significant increase of fluorescence intensity. This biosensor displayed high sensitivity with the detection limit as low as 0.01 mU mL−1. Moreover, this design did not require complex composition and sequence design; thus it is simple and convenient. This biosensor was also applied for the determination of AChE in human blood and showed satisfactory results.

Development of ZnO nanoflowers-assisted DNAzyme-based electrochemical platform for invertase and glucose oxidase-dominated biosensing

Xinxin Ren,Kaiyue Hu,Lingxia Qin,Di Wu,Zhiyong Guo,Sui Wang,Yufang Hu

The investigation on invertase (INV) and glucose oxidase (GOx)-dominated biological process offers a new opportunity for the development of clinical diagnosis and prognostic treatment. Herein, a ZnO nanoflowers (ZnONFs)-assisted DNAzyme-based electrochemical platform for INV- and GOx-dominated biosensing is proposed by the change of pH in microenvironment. In this strategy, INV can usually catalyze the dissolution of sucrose to generate glucose, and glucose is then consumed by GOx to produce H 2 O 2 and gluconic acid , in which ZnONFs can be effectively etched into free Zn 2+ ions. Subsequently, the released Zn 2+ ions have a shearing action for Zn 2+ -specific DNAzyme, thus triggering hybridization chain reaction along with the imbedding of methylene blue . The excellent electrochemical signals illustrate the method can be employed well for testing sucrose, INV and GOx with a low detection limit (0.019 μM, 0.047 mU/mL and 0.012 mU/mL, respectively). Finally, a series of basic and advanced logic gates (YES, AND, INHIBIT, and AND-AND-INHIBIT) in the biological process are constructed with different logic inputs, providing a valuable platform for the establishment of advanced molecular devices for bioanalysis and clinical diagnostics.

Sensitive detection of microRNA by dynamic light scattering based on DNAzyme walker-mediated AuNPs self-assembly

Haiyun Liu,Na Ren,Yi Gao,Tingfan Wu,Boren Sui,Zhen Liu,Bin Chang,Man Huang,Hong Liu

As an important biomarker, microRNAs (miRNAs) play an important role in gene expression, and their detection has attracted increasing attention. In this study, a DNAzyme walker that could provide power to perform autonomous movement was designed. Based on the continuous mechanical motion characteristics of DNAzyme walker, a miRNA detection strategy for the self-assembly of AuNPs induced by the hairpin probe-guided DNAzyme walker “enzyme cleavage and walk” was established. In this strategy, DNAzyme walker continuously cleaved and walked on the hairpin probe on the surface of AuNPs to induce the continuous shedding of some segments of the hairpin probe. The remaining hairpin sequences on the surface of the AuNP pair with each other, causing the nanoparticles to self-assemble. This strategy uses the autonomous movement mechanism of DNAzyme walker to improve reaction efficiency and avoid the problem of using expensive and easily degradable proteases. Secondly, using dynamic light scattering technology as the signal output system, ultra-sensitive detection with a detection limit of 3.6 fM is achieved. In addition, this strategy has been successfully used to analyze target miRNAs in cancer cell samples.

DNAzyme mediated catalytic hairpin self-assembly strategy enables the sensitive and facile investigation of N6-methyladenine

Xinghui Zhou,Chengpeng Li,Wanxue Wang,Feng Zhang,Yi Zhou,Danping Chen,Zhenchao Wang

N 6 -methyladenosine (m 6 A) is a crucial post-transcriptional epigenetic modification in RNAs which associates with numerous cancers development. Here, a cost-effective, and easy-to-operate fluorescence strategy for m 6 A analysis was developed based on the different cleavage efficiency of 8–17 DNAzyme for methylation and unmethylation sites. By arranging 8–17 DNAzyme to recognize and cleave 5'-rAG-3' and 5'-rm 6 AG-3' motifs in the target sequence respectively, various short ssDNA oligoes were produced, leaving different amounts of target sequence. Benefiting from the varying degrees of retardation of CHA amplification reaction, the tiny discrepancy between m 6 A and unmethylated adenine (A) can be distinguished. Moreover, we found that 8–17 DNAzyme was more sensitive to m 6 A than to A. Importantly, the strategy we proposed not only avoids sophisticated chemical labelling and expensive proteins, but also can be easily performed on the ordinary heating apparatus of accessible laboratory. The DCHA strategy demonstrated good analytical performance in complex biological matrices, and was successfully applied to hepatocellular carcinoma-related m 6 A analysis in CTNNB1, MGAT5 and SOCS-2 mRNAs with satisfactory results, showing its potential in clinical analysis.

DNAzyme Nanoconstruct-Integrated Autonomously-Adaptive Coatings Enhance Titanium-Implant Osteointegration by Cooperative Angiogenesis and Vessel Remodeling

Maohua Chen,Menghuan Li,Xijiao Ren,Fei Zhou,Yanan Li,Lu Tan,Zhong Luo,Kaiyong Cai,Yan Hu

Orthopedic implants have a high failure rate due to insufficient interfacial osseointegration, especially under osteoporotic conditions. Type H vessels are CD31+EMCN+ capillaries with crucial roles in mediating new bone formation, but their abundance in osteoporotic fracture site is highly limited. Herein, we report a nanoengineered composite coating to improve the in situ osseointegration of a Ti implant for osteoporotic fracture repair, which is realized through inhibiting the stimulator of interferon genes (STING) in endothelial cells (ECs) to stimulate type H vessel formation. Autonomously catalytic DNAzyme-ZnO nanoflowers (DNFzns) were prepared through rolling circle amplification (RCA) of STING mRNA-degrading DNAzymes, which were then integrated on the Ti surface and further sequentially complexed with thioketal-bridged polydopamine and naringenin (Ti/DNFzn/PDA-Nar). ECs and mesenchymal stem cells (MSCs) can be recruited to the implant surface by galvanotaxis, accounting for the negative charges of DNFzn/PDA-Nar, subsequently released Nar under reactive oxygen species (ROS) stimulation to upregulate endothelial nitric oxide synthase (eNOS) in recruited ECs, leading to enhanced local angiogenesis. Meanwhile, the coordinately released DNFzns would abolish STING expression in ECs to transform the newly formed vessels into Type H vessels, thus substantially promoting the osseointegration of Ti implants. This study provides application prospects for improving implant osteointegration for osteoporotic fracture treatment.

Colorimetric and fluorescence dual-mode detection of oxytetracycline based on hemin/G-quadruplex DNAzyme and ZIF-8

Xiaowei Chen,Yujun Feng,Yuanyuan Wang,Xin Yang,Xingping Zhang,Hualin Yang,Yu Zhou

With the gradual increase of oxytetracycline (OTC) residue in the environment, it is particularly important to establish a sensitive and efficient method to detect OTC. In this work, a novel colorimetric and fluorescence dual-mode detection method based on hemin/G-quadruplex (hemin/G4) DNAzyme and zeolitic imidazolate framework-8 (ZIF-8) is developed. OTC can compete with G4 to bind hemin to reduce the amount of hemin/G4. Thus, the oxidation of 3, 3′, 5, 5′-tetramethylbenzidine (TMB) to blue color by hemin/G4 is inhibited. In addition, the OTC or OTC-hemin can be aggregated with the help of ZIF-8 to produce strong green fluorescence due to the aggregation-induced emission (AIE) effect. In colorimetric and fluorescence mode, the linear ranges of the new method are 0.375–18 μM and 0–52.5 μM, with a limit of detection (LOD) of 0.116 μM and 0.040 μM, respectively. Besides, this new method has a good selectivity and recovery rate in the detection of real samples. Therefore, the method can be used for the efficient and sensitive detection of OTC.

Aptamer-gated self-feedback CHA/DNAzyme molecular circuit for enzyme-free ultrasensitive fluorescent sensing of P-tau231

Fang Yang,Tingting Gong,Xia Li,Bingying Jiang,Ruo Yuan,Yun Xiang

A highly sensitive fluorescent biosensor for P-tau231 detection is developed. • Aptamer-gated self-feedback CHA/DNAzyme circuit enables drastic amplification. • 0.45 pg mL −1 detection limit with high specificity against interferents is achieved. • The detection of trace P-tau231in diluted human serums is validated. Phosphorylated tau at threonine 231 (P-tau231) is a clinically informative blood-based biomarker for early Alzheimer's disease (AD), yet its extremely low abundance demands robust signal amplification for sensitive detection of P-tau231. Here, we develop an enzyme-free, target-activated fluorescence assay based on a continuous self-feedback DNA molecular circuit that integrates aptamer recognition, catalytic hairpin assembly, and a Mg 2+ -assisted DNAzyme. P-tau231 binding to an aptamer/ssDNA duplex releases a trigger strand that unlocks a DNAzyme-containing hairpin, initiating an autocatalytic amplification cascade. The activated DNAzyme repeatedly cleaves a fluorophore/quencher-labeled substrate hairpin, converting molecular recognition into a turn-on fluorescence output with substantial signal gain. Under optimized conditions, the proposed strategy enables highly sensitive P-tau231 assay (0.45 pg mL −1 detection limit), while maintaining high specificity against potential interferents. Feasibility in complex matrices is further supported by analysis in diluted human serum. This self-feedback CHA-DNAzyme circuit provides a modular framework for ultrasensitive fluorescence biosensing of low-abundance protein biomarkers relevant to early AD screening. Interface Engineering of Prussian Blue-Modified Co-MOF Nanostructure Aerogels Integrated with DNAzyme for Sensitive Antioxidant Sensing

Jiuhong Zhao,Junjie Tian,Haozheng Jiao,Shuowen Wang,Sitong Jin,Guixia Ling,Peng Zhang

Abstract Metal−organic framework (MOF)-based nanozymes have emerged as promising alternatives to natural enzymes for catalytic sensing due to their tunable porous architectures and abundant active sites. Nevertheless, the practical implementation of pristine Co-MOF nanozymes is severely hindered by intrinsic catalytic activity attenuation, poor structural stability, and unavoidable aggregation issues. In this work, a triple synergistic interface engineering strategy is proposed to fabricate high-performance and recyclable composite nanozymes via Prussian blue (PB) modification, polyvinyl alcohol (PVA) aerogel immobilization, and DNAzyme functionalization. The introduction of PB with self-amplifying catalytic behavior effectively optimizes the redox reaction kinetics of the Co-MOF, significantly boosting its peroxidase-like catalytic activity and structural durability. The three-dimensional porous PVA aerogel serves as a versatile supporting matrix, which not only uniformly disperses PB-modified Co-MOF nanocomposites to eliminate particle aggregation and catalyst waste but also endows the composite with excellent recoverability and cyclic usability. Furthermore, the integration of the hemin/G-quadruplex DNAzyme constructs a multilevel catalytic interface, which synergistically enhances the catalytic efficiency and environmental adaptability of the aerogel-based nanozyme system. Benefiting from the structural superiority and multi-component synergistic catalysis, the optimized DNAzyme@PB/Co-MOF PVA aerogel sensing platform achieves sensitive, stable, and visual detection of the total antioxidant capacity. This work systematically explores the mechanisms of multi-scale composite nanozymes, providing a feasible and universal strategy for the rational design and fabrication of high-stability, high-efficiency, and recyclable MOF-based functional catalytic materials for advanced sensing applications.

Cascade Signal Amplification-Based Fluorescent Biosensor Utilizing Exonuclease III and Self-Locking DNAzyme Synergy for microRNA Detection

Daqi Chen,Zhezhi Fang,Yachunyue Zhou,Ziyao Zeng,Jiancong Liang,Baian Zhu,Chaozhan Chen

MicroRNAs (miRNAs), as pivotal regulators of gene expression, are critically associated with the progression of cancer, neurodegenerative, and cardiovascular diseases. However, their detection remains challenging due to low sensitivity, background noise, and matrix interferences in complex biological samples, hindering clinical applications such as early tumor screening and liquid biopsy. Herein, we present a cascade-amplified fluorescence biosensor driven by the synergistic integration of exonuclease III (Exo III) and self-locking DNAzyme (SLD). This strategy exploits Exo III-mediated cyclic digestion of target-induced DNA/RNA heteroduplexes to release multiple signal conversion chains, while the SLD’s rigid conformational gate suppresses nonspecific catalysis until unlocked by target-specific molecular keys. The activated DNAzyme then drives secondary amplification through iterative cleavage of fluorophore-labeled reporters. This dual-amplification mechanism achieves label-free, isothermal detection of miRNA-155 with a linear range of 50 fM–10 pM and a limit of detection (LOD) of 4.96 fM. Notably, the sensor demonstrates robust specificity in serum matrices, effectively overcoming homologous miRNA cross-reactivity and complex biological interferences. By merging target recycling with conformation-gated catalysis, this platform offers a cost-effective, high-precision solution for miRNA profiling, holding significant promise for point-of-care diagnostics and liquid biopsy-based early cancer detection.

A dual-locked and self-feedback CHA-DNAzyme nanomachine for tumor-specific molecular imaging in living cells

Baizong Fang,Wei Guo,Zhenyu Liu,Huakui Huang,Xiaohong Zhong

Background The detection and imaging of intracellular biomarkers can provide important information for the early diagnosis of cancer. Leveraging the inherent advantages of DNA such as biocompatibility, ease of synthesis, programmability, and sequence-specific recognition, DNA-based probes have been widely employed for biomarker analysis. Currently, a variety of DNA probes combined with signal amplification methods have been widely used to visualize biomarkers in living cells. However, conventional single-locked DNA probes cannot ensured the accurate diagnosis. Furthermore, the lack of efficient cascade signal amplification strategies makes it challenging to detect and image low-abundance biomarkers. Results In this work, we report a dual-locked, self-feedback catalytic hairpin assembly (CHA)-DNAzyme cascade amplification platform, termed hMNS@SCD. This platform utilizes MnO 2 nanoflowers as nucleic acid carriers and DNAzyme cofactor supplement, employing apurinic/apyrimidinic endonuclease 1 (APE1) and miR-21 as two molecular keys. When the APE1 and miR-21 existence, hairpin probe carry out the CHA cycle, leading to the assembly of a Y-shaped DNAzyme complex. When Mn 2+ is present, the Y-shaped DNAzyme can undergo a hybridization-cleavage-release cycle on the MB, leading to a gradual restoration of Cy5 fluorescence. In addition, the released target analogue from MB can trigger a new CHA cycle, generating more Y-shaped DNAzyme complexs and cleaving more MB, further amplifying the fluorescence signal. Through the self-feedback CHA-DNAzyme cascade amplification mechanism, hMNS@SCD effectively enhances the detection sensitivity, with a detection limit for miR-21 reaching 34.6 fM. Experimental data show that hMNS@SCD has high sensitivity, selectivity, and biocompatibility. Significance we constructed a dual-locked, self-feedback CHA-DNAzyme cascade nanomachine, which enables tumor-specific molecular imaging and effectively distinguishes between normal cells and cancer cells. In addition, due to the programmability of nucleic acid probes, this strategy can be readily adapted for detection and imaging of other low-abundance biomarkers, offering a promising way forward for tumor-specific molecular imaging and early cancer diagnosis.
