Metal organic framework coated MnO2 nanosheets delivering doxorubicin and self-activated DNAzyme for chemo-gene combinatorial treatment of cancer

Yunbo Nie,Dan Li,Ying Peng,Shengfeng Wang,Shuo Hu,Miao Liu,Jinsong Ding,Wenhu Zhou

The RNA-cleaving DNAzyme (DZ) holds promising potential for RNA interference (RNAi) applications and is favored over siRNA owing to its high chemical stability, biocompatibility , predictable activity, and substrate versatility. However, its pharmaceutical applications for disease treatment are limited by the requirement of metal cofactor for activation, as well as the lack of effective co-delivery systems to combine with other therapeutic modalities. Herein, we designed and constructed metal organic framework (MOF) coated MnO 2 nanosheets to realize the co-delivery of a survivin inhibiting DZ and doxorubicin (DOX) for chemo-gene combinatorial treatment of cancer. In our design, the DOX was adsorbed on MnO 2 planar surface, and the DZ was loaded into the MOF shell layer through the coordination between Mn 2+ and tannic acid . The nano-system could stably encapsulate the payloads under physiological condition, but rapidly degraded after endocytose into tumor cells in response to intracellular stimuli, resulting in triggered drugs release. Notably, the coreleased Mn 2+ could act as metal cofactor for effective DZ activation. Both in vitro and in vivo studies have demonstrated the enhanced anti-tumor efficacy of the nanosystem, with co-contributions from anti-neoplastic DOX, survivin silencing effect of DZ, and to some extent, ROS generation by Mn 2+ . This work provides an ingenious strategy to address the key limitation of DZ for RNAi applications and realize the combination of DZ with other therapeutic modalities, in which the DZ can be in-situ activated for target gene silencing.

Streptomycin-Triggered Suppression of G-Quadruplex/Hemin DNAzyme Activity: A Rapid Label-Free Colorimetric Strategy for Food Safety Monitoring

Siying Ma,Bingqian Weng,Yingying Huang,Shaoyun Chen

A rapid, simple, and stable detection method for streptomycin has been established based on the coloration reaction of 3,3′,5,5′-tetramethylbenzidine (TMB) catalyzed by peroxidase-mimicking DNAzymes (PMDs). It is discovered that the catalytic activity of PMDs constructed with G-quadruplex and hemin is weakened in the presence of streptomycin. In the presence of streptomycin, the OD 450nm value of the TMB colorimetric sample catalyzed by PMDs is significantly lower than that of the control sample (without streptomycin). Hence, the detection of streptomycin can be accomplished by detecting the change of OD 450nm (△OD 450nm ). Furthermore, when the concentration of the substrate TMB is lower, the catalytic activity of PMDs is inhibited more significantly by streptomycin. Under optimized conditions, this method has good detection specificity, could effectively distinguish streptomycin from other antibiotics (ampicillin, chloramphenicol, geneticin, and kanamycin), has a limit of quantitation (LOQ) of 5 mg/L, excellent linear performance, good repeatability, and a total detection time of less than 2 h, and can be employed for the detection of actual samples (laver and egg drop soup). This method circumvents the complex preparation process of experimental materials, is simple to operate, does not require fluorescent labeling, and is of low cost, providing a novel method for food safety supervision.

Tumor microenvironment-responsive manganese nanocarriers for on-demand release of methotrexate and DNAzyme in MiR-155-driven cervical cancer

Zeping Yang,Ling Zhang,Zhenlong Wang,Chong Hu,Deqiang Ruan,Fan Zhang,Bin Guo,Yingli Shen,Fu Wang

Cervical cancer is a prevalent form of cancer that affects women on a global scale. MicroRNA-155 (miR-155) has been identified as a key player in cervical cancer, with its over-expression signifying a promising target for therapeutic interventions. However, the molecular mechanisms by which miR-155 contributes to the invasive progression of cervical cancer, as well as miRNA-based therapeutic approaches, remain to be elucidated. To address the issues, we initially investigated the functional role of miR-155 in cervical cancer progression. In vitro and in vivo results demonstrated that miR-155 was closely associated with the malignant progression of cervical cancer through regulation of the epithelial-mesenchymal transition (EMT) process, specifically by directly targeting ZFPM2 protein, thereby exerting oncogenic effects. Based on these findings, we designed manganese-based composite agents, namely MnO 2 @PDA-DNAzyme-substrate-methotrexate nanoparticles (MPDM NPs), for simultaneous miRNA imaging and chemotherapy toward cervical cancer. The MPDM NPs exhibited favorable biocompatibility and tumor microenvironment (TME) responsive release behavior, allowing controlled release of Mn 2+ , methotrexate (MTX), and DNAzyme probes for miR-155 detection and therapeutic intervention. In vivo studies with tumor-bearing mice indicated that the MPDM NPs could effectively target tumors. The Mn 2+ -activate miRNA imaging achieved a detection limit for miR-155 of 0.3 nM. Moreover, the drug MTX enabled tumor chemotherapy by regulating the EMT process. This, in turn, has resulted in an impressive tumor inhibition rate of 86.2%. This proposed strategy indicated significant potential for the advancement of precision theranostics in the context of cervical cancer. A Dual-Signal Amplification Detection of Tumor mRNA Vaccines Based on the Novel Full-Length Catalytic Loop Initiating DNAzyme

Miao He,Han Pan,MuRilege Chao,Jinhua Chen,Feifan Yin,Yongliang Cai,Qiufeng Wang,Wenting Cheng,Zhongyun Wang,Yang Xiang

The potential of mRNA vaccines, in the field of tumor treatment, has gradually emerged. With the development of mRNA vaccines, monitoring their levels has become particularly important. In this part of the work, a novel dual signal amplification strategy, based on the new “sensitive loop” activation full-length DNAzyme and DSN enzyme, was proposed, as an innovative method for detecting tumor mRNA vaccines. The novel full-length catalytic loop initiating DNAzyme (NFCL DNAzyme) is a single-stranded DNA molecule, consisting of a recognition loop (sensitive loop) and a catalytic core. This design abandoned the multicomponent pattern of traditional DNAzymes. When the target was present, it could partially bind to the capture probe. The partial capture probe, cleaved by DSN enzyme, could bind to the NFCL DNAzyme detection loop and activate the NFCL DNAzyme catalytic core to generate multiple amplifications. In addition, magnetic beads were introduced which could not only perform first-level signal amplification but also retain NFCL DNAzyme to fix the high cleavage activity sequence. This method broke through the limitations of traditional methods and greatly improved its universality. It aims to provide a new method for screening tumor mRNA vaccines and pharmacokinetic studies.

A colorimetric DNA chimera biosensor based on bivalent split aptamers and G-quadruplex DNAzyme to detect norfloxacin in seafood

Wen Zhu,Xinya Mo,Hong Chen,Yuyang Zhang,Jianan Sun,Jiao Li,Sai Wang,Xiangzhao Mao

Norfloxacin (NOR) residue in animal-derived food poses a significant concern due to its role in fostering bacterial resistance and potential human health risks, necessitating rapid and sensitive detection methods. In this study, a colorimetric DNA chimera biosensor was developed by integrating a bivalent split aptamer pair with G-quadruplex DNAzyme for highly sensitive NOR detection. Molecular docking studies were performed to identify the key binding regions, facilitating aptamer truncation and splitting. The bivalent strategy markedly enhanced binding affinity. The presence of NOR guides the self-assembly of the functional DNA chimera, activating the G-quadruplex/hemin DNAzyme to catalyze ABTS oxidation and generate colorimetric signals. The biosensor demonstrated a linear range of 3.75–960 nM and a limit of detection of 2.97 nM, with excellent specificity. When applied to real seafood samples, it showed good accuracy and repeatability with recovery rates of 87.87–112.59%, offering a reliable platform for rapid detection of fluoroquinolone residues in seafood.

Rational design of DNAzyme walker driven self-replication CHA amplification cascades for aptamer-based and highly sensitive fluorescent bioassay

Chunyu Su,Qianying Wang,Bingying Jiang,Ruo Yuan,Yun Xiang

A highly sensitive and aptamer-based fluorescent assay for flunixin is established. • DNAzyme walker/self-replication CHA circuit enables significant signal amplification. • Selective detection of fluxnixin in complex milk sample matrix by this assay is verified. Flunixin is a widely used veterinary non-steroidal anti-inflammatory drug, and its improper administration can lead to residue contamination in animal-derived foods, which poses a pressing need for rapid and sensitive residue monitoring. Herein, we develop an aptamer-based fluorescent assay that integrates a Mg 2+ -dependent DNAzyme walker with an autocatalytic catalytic hairpin assembly (CHA) circuit to achieve cascade signal amplification for flunixin determination. In the presence of flunixin, target binding to an aptamer/DNAzyme duplex activates the DNAzyme, which repeatedly walks on gold nanoparticle (AuNP) tracks and cleaves rA-containing substrate hairpins, continuously releasing single-stranded trigger sequences. These triggers initiate a three-hairpin CHA process to generate Y-shaped DNA products and simultaneously open FAM/Dabcyl-quenched reporter hairpins, restoring fluorescence. Notably, the Y-shaped products regenerate trigger-equivalent sequences, driving a self-replication CHA cycle that enables sustained reporter opening and markedly enhanced fluorescence output. Under optimized conditions, the proposed strategy achieves a detection limit of 0.41 nM with good selectivity against potential interferents. The assay was further validated by determining flunixin in milk samples, supporting its applicability for sensitive analysis of small-molecule veterinary molecule residues. A magnetically assisted aptamer-DNAzyme sensing platform coupled with advanced multivariate calibration for highly sensitive detection of aflatoxin B1

Sha Chen,ZiXin Shen,Jie Peng,Ying Tang,Yao Chen,DeHuan Yang

Ultrasensitive detection of aflatoxin B1 (AFB1) in complex food matrices is crucial for global food safety, yet remains challenging due to significant matrix interference and the limited sensitivity of conventional methods. To address this, we developed an integrated magnetic separation-assisted aptamer-DNAzyme fluorescence platform based on streptavidin-modified beads for AFB1 enrichment, DNAzyme-mediated signal amplification, and probe technique-based generalized multivariate standard addition strategy (GMSAprobe), which enables ultrasensitive detection in complex food matrices. Under the optimized experimental parameters, the method achieves a linear range of 0.001–10 ng/mL, limit of detection (LOD) of 0.92 pg/mL, and 98.6–102.9 % spiked recoveries in peanut samples. In conclusion, the cascade signal amplification strategy establishes a new platform for the rapid and sensitive detection of AFB1.

A fluorescent aptasensor for ATP based on functional DNAzyme/walker and terminal deoxynucleotidyl transferase-assisted formation of DNA-AgNCs

Shixin Cai,Xin Chen,Haohan Chen,Yuting Zhang,Xiaoli Wang,Nandi Zhou

The development of sensitive adenosine triphosphate (ATP) sensors is imperative due to the tight relationship between the physiological conditions and ATP levels in vivo. Herein, a fluorescent aptasensor for ATP is presented, which adopts a strategy that combines a split aptamer and a DNAzyme/walker with terminal deoxynucleotidyl transferase (TDT)-assisted formation of DNA-AgNCs to realize fluorescence detection of ATP. A multifunctional oligonucleotide sequence is rationally designed, which integrates a split aptamer, a DNAzyme and a DNA walker. Both multifunctional oligonucleotide and its substrate strand are connected to the surface of Fe3O4@Au nanoparticles via Au–S bonds. The existence of ATP can induce the formation of the complete aptamer, and then activate the DNAzyme to circularly cleave the substrate strand, leaving 2′,3′-cyclophosphate at the 3′end of the strand. This blocks the polymerization of dCTP to form poly(C) even in the presence of TDT and dCTP, due to the lack of free 3′-OH. In contrast, when ATP is absent, the DNAzyme/walker cannot work and then TDT catalyzes the formation of poly(C) at the free 3′-OH of the substrate strand, which is subsequently utilized as the template to prepare DNA-AgNCs. The fluorescence response derived from AgNCs thus reflects the ATP concentration. Under the optimum conditions, the aptasensor shows a linear response range from 5 nM to 10 000 nM, with a detection limit of 0.27 nM. The level of ATP in human serum can be effectively measured by the aptasensor with good recovery, indicating its application potential in medical samples.

Label-free and dual-mode biosensor for HPV DNA based on DNA/silver nanoclusters and G-quadruplex/hemin DNAzyme

Junyang Chen,Mengke Wang,Chenyu Zhou,Jiabao Zhang,Xingguang Su

Specific and cost-effective methodologies for human papillomavirus (HPV) gene detection are significant for clinical diagnosis and cancer control. Herein, a label-free and fluorimetric/colorimetric dual-mode sensing strategy was developed for the quantitative determination of HPV DNA based on the integration of fluorescent DNA-silver nanoclusters (DNA/AgNCs) and G-quadruplex/hemin DNAzyme. The fluorimetric sensing strategy was based on the phenomena that the fluorescence enhancement of DNA/AgNCs obtained in proximity of guanine-rich DNA sequences and the photoinduced electron transfer (PET) effect between the electron donor (DNA/AgNCs) and electron receptor (G-quadruplex/hemin). The colorimetric sensing strategy was relied on the peroxidase-like activity of G-quadruplex/hemin DNAzyme. By integrating DNA/AgNCs and DNAzyme, this dual-mode strategy could produce two independent signals to improve the analytical diversity and accuracy. Under optimized conditions, the fluorimetry and colorimetry of the strategy displayed a linear range of 0.01–4 and 0.02–4 nM, with the low detection limit of 2.3 and 5.2 pM, respectively. Additionally, this dual-mode strategy has been successfully applied to HPV DNA analysis in different real samples with excellent results. Moreover, the sensing platform could be developed for different HPVs DNA assay by only adjusting the recognition sequence, which provided a universal strategy for various kinds of virus analysis.

Enzyme-free dual-amplification assay for colorimetric detection of tetracycline based on Mg2+-dependent DNAzyme assisted catalytic hairpin assembly

Lv Yuxiong,Sun Yingying,Liu Wenjie,Yu Jianna,Jing Guoxing,Liu Wen,Xia Huaiyue,Li Dongyan,Li Wenshan

Detection of ultralow concentration of tetracycline (TC) plays a key role in food safety and human health. Herein, we fabricated an enzyme-free dual-amplification assay for sensitive detection of TC in milk. The sensing system ingeniously combined Mg 2+ -dependent DNAzyme (MNAzyme) cleavage and catalytic hairpin assembly (CHA). Through the binding of TC and specific aptamer (Apt), DNA1 was released from the Apt-DNA1 complex. Then the separated DNA1 would hybridize with DNA2 to activate the catalytic activity of MNAzyme, which subsequently cleaved the substrate H0 and generated a new unit to trigger the following CHA reaction between H1 and H2, thereby releasing the G-rich sequence of H1 to induce the formation of G-quadruplex–hemin DNAzyme as a colorimetric signal readout. Under optimal conditions, the absorption intensity exhibited a significant linear correlation with the logarithm of the target TC concentration over a range of 4 orders of magnitude dynamic range from 1 pM to 10 nM. The limit of detection was calculated to be 0.89 pM and the method showed high selectivity for TC. More impressively, the proposed method was employed for TC determination in the milk sample.

Portable, quantitative, and sequential monitoring of copper ions and pyrophosphate based on a DNAzyme-Fe3O4 nanosystem and glucometer readout

Gu Chunchuan,Chen Xiang,Liu Hongying

In this report, portable, quantitative, and sequential monitoring of copper ions and pyrophosphate (PPi) with a single sensor based on a DNAzyme-Fe 3 O 4 system and glucometer readout was performed. Initially, streptavidin was functionalized on the surface of magnetic Fe 3 O 4 spheres through glutaraldehyde. Then, an invertase-modified DNA Cu substrate was connected to the magnetic Fe 3 O 4 spheres by a specific reaction between streptavidin and biotin. The sensing system was formed by a hybridization reaction between the Cu substrate and Cu enzyme. In the presence of Cu 2+ , Cu 2+ will recognize the Cu DNA substrate and form an “off-on” signal switch, thereby resulting in the separation of invertase from the Fe 3 O 4 nanospheres. PPi recognizes Cu 2+ to form a Cu 2+ -PPi complex, resulting in an “on-off” signal switch. Under optimized conditions, linear detection ranges for Cu 2+ and PPi of 0.01–5 and 0.5–10 μM, and detection limits for Cu 2+ and PPi of 10 nM and 500 nM, respectively, were obtained. Good selectivity was achieved for the analysis of Cu 2+ and PPi. Satisfactory results were achieved for this biosensor during the determination of Cu 2+ in real tap samples and PPi in human urine samples. This verified that the sensor is portable and low cost, and can be applied to the sequential monitoring of multiple analytes with a single point-of-care biosensor. Graphical abstract

Ultrasensitive magnetic DNAzyme-copper nanoclusters fluorescent biosensor with triple amplification for the visual detection of E. coli O157:H7

Ziqi Zhou,Yangzi Zhang,Mingzhang Guo,Kunlun Huang,Wentao Xu

A relatively-simple and high-efficient fluorescent magnetic biosensor based on DNAzyme was established for the detection of E. coli O157:H7. In order to solve the problem of weak signal and low sensitivity in the detection of foodborne pathogenic bacteria , we ingeniously designed a fluorescent sensor based on triple signal amplification of magnetic beads, DNAzyme and photoluminescence . In the detection process, the E. coli -specific RNA-cleaving DNAzyme can specifically identify the target protein in crude intracellular mixture (CIM), which caused its conformation changes and induced rolling circle amplification (RCA) to the generation and luminescence of copper nanoclusters (CuNCs). This cascade amplification design can capture weak signals in the sample. The biosensor also indicated a good linear range from 10  CFU  mL −1 to 1000 CFU mL −1 and obtained a limit of detection (LOD) of 1.57 CFU mL −1 , which showed a relatively high sensitivity compared with other studies. Furthermore, the biosensor displayed high-efficient detection capability in 1.5 h and good reproducibility (relative standard deviations < 2%). It has been proved that this sensor is feasible to the detection of E. coli O157:H7 in drinking water and apple juice. Moreover, we found that the final detection product can effectively wrap the magnetic beads and can be driven by the magnetic field. And this unexpected discovery will provide ideas for the development of biosensing robots.
