CRISPR-Cas12a based aptasensor for sensitive and selective ATP detection

Lei Peng,Jin Zhou,Guozhen Liu,Lijuan Yin,Siyu Ren,Shuli Man,Long Ma

CRISPR-Cas based detection platform opens up a new avenue for biosensing owing to its programmability , sequence specificity and high base resolution upon nucleic acid targets. In current study, we utilised the target DNA-induced non-specific single-stranded DNA cutting activity ( trans -cleavage) of CRISPR-Cas12a to fabricate an aptamer mediated fluorescent biosensor for sensitive and selective detection of adenosine triphosphate (ATP). In this sensor, we designed an ATP-binding aptamer as the target ssDNA for Cas12a, thereby in the presence of ATP, the ATP-binding aptamer would be occupied by ATP, and less target ssDNA can be processed by Cas12a, which gave rise to an ATP concentration dependent change in fluorescence resulted from trans -cleavage of doubly labeled ssDNA reporter. In this way, we successfully “translated” ATP signals to nucleic acid signals that can be amplified by Cas12a process. The dynamic detection range was from 1 μM to 200 μM and the limit of detection was 400 nM. The entire sample-to-answer time for this biosensor was around 40 min. Overall, this novel biosensor balanced sensitivity, specificity, detection time and ease of use. Our proposed biosensor provided a principle-of-proof for detecting small molecule by using CRISPR-Cas12a system, which would unlock its potential and further its futuristic applications in the field of diagnostics.

A label-free fluorescent biosensor for ultratrace detection of terbium (ш) based on structural conversion of G-quadruplex DNA mediated by ThT and terbium (ш)

Qiang Chen,Junfeng Zuo,Jinfeng Chen,Ping Tong,Xiujuan Mo,Lan Zhang,Jianrong Li

In this paper, a novel label-free fluorescent biosensor for terbium (ш) (Tb 3+ ) was proposed based on structural conversion of G-quadruplex DNA mediated by Thioflavin T (ThT) and Tb 3+ . In the presence of K + , ThT could bind to K + -stabilized parallel G-quadruplex, giving rise to high fluorescence intensity . Upon the addition of Tb 3+ , Tb 3+ could competitively bind to parallel G-quadruplex leading to the structural change, which resulted in fluorescence decrease. The change of fluorescence intensity (Δ F = F 0 – F ) showed a good linear response toward the concentration of Tb 3+ over the range from 1.0   pM to 10.0   µM with a limit of detection of 0.55   pM. This proposed biosensor was simple and cost-effective in design and in operation with ultrahigh sensitivity and selectivity . Thus, the proposed biosensor could be a promising candidate for monitoring ultratrace Tb 3+ in environment.

Modification-Free Fluorescent Biosensor for CEA Based on Polydopamine-Coated Upconversion Nanoparticles

Yu Dezhong,Zha Zhonghui,Tang Sheng,Qiu Yuan,Liu Dong

Upconversion nanoparticles (UCNPs) have achieved considerable success in protein sensing in vitro. And aptamer is one of the most frequently used biomolecules to modify the nanoparticles for protein assay. However, the complicated process of modifying UCNPs with DNA and the susceptibility of the phosphate groups of DNA backbone to adsorb on the surface of UCNPs have limited their practical applications. To overcome these limitations, a modification-free fluorescent biosensor based on polydopamine-coated upconversion nanoparticles (UCNPs@PDA) is proposed. It consists of UCNPs@PDA and CEA aptamer-functionalized AuNPs (AuNPs-CEA aptamer). The CEA aptamer on AuNPs can be adsorbed onto the surface of UCNPs@PDA due to the interactions of π–π stacking and hydrogen bonding, triggering the process of fluorescence resonance energy transfer (FRET) from UCNPs@PDA to AuNPs-CEA aptamer. In the presence of CEA, the AuNPs-CEA aptamer departs from UCNPs@PDA due to the stronger affinity of CEA with its aptamer. Therefore, the recovery of upconversion fluorescence can sensitively quantify the concentration of CEA. This biosensor provides a linear range from 0.1 to 100 ng/mL for CEA with a LOD of 0.031 ng/mL in an aqueous solution. In spiked human serum samples, the same linear range is acquired with a slightly higher LOD of 0.055 ng/mL, demonstrating the great potential of the biosensor in practical application.

MoS2 quantum dots featured fluorescent biosensor for multiple detection of cancer

Yuhong Liu,Jinzha Zhang,Yang Shen,Jinduo Yan,Zaiying Hou,Chun Mao,Wenbo Zhao

Transition metal ions, such as those generated through MoS2 material, possess an intrinsic fluorescence quenching property towards organic dye molecules; thus, they can be used to construct biosensors as quenchers. However, we found that the conventional bulk MoS2 blocks the view of fluorescence imaging, and is incapable of tracing and visualizing mucin 1-overexpression cancer cells. Herein, a FAM fluorophore-labeled ssDNA fluorescent probe (P0-FAM) stacked on the surface of MoS2 quantum dots (QDs) was used to construct a MoS2 QDs–P0-FAM biosensor. MoS2 QDs exhibit a high fluorescence quenching ability towards fluorescent dyes, possess large specific surface area and a large number of active sites to adsorb and quench more fluorescent probes, promoting sensitivity between quenching and the recovery signal. In addition, the lighter color of unstack-MoS2 QDs is beneficial to define the location of cancer cells compared to MoS2 nanosheets. The novel MoS2 QDs-based biosensor demonstrates high sensitivity to MUC1 with a detection limit of 0.5 nM, and may become an important tool toward the detection of cancer cells.

A portable fluorescence biosensor for rapid and sensitive glutathione detection by using quantum dots-based lateral flow test strip

Juanzu Liu,Danyang Ji,Hongmin Meng,Lin Zhang,Junyan Wang,Zhongming Huang,Juan Chen,Jianjun Li,Zhaohui Li

Glutathione (GSH) is the most abundant biothiol in cells and plays key roles in biological processes. Therefore, it is vitally important to detect GSH in biological samples. In this work, by using a novel quantum dots-based “off-on” fluorescent lateral flow test strip (LFTS), the authors describe a rapid and sensitive biosensor for point-of-care testing of GSH. In this design, bovine serum albumin (BSA) functionalized quantum dots (QDs) are chosen as signal reporter and modified on the test line of the LFTS. When Ag + binds to the surface of QDs, the fluorescence of QDs can be quenched efficiently owing to the electron transfer from QDs to Ag + . In the presence of GSH, due to the much stronger affinity between Ag + and GSH, Ag + prefers to react with GSH to form Ag + -S bond. Consequently, the fluorescence of QDs is restored and GSH quantification is realized successfully. Under the optimal conditions, a good linear relationship from 0.1 μM to 15 μM with a detection limit of 25 nM was obtained, and the whole process can be accomplished quickly within 10 min. In addition, this proposed biosensor showed acceptable recovery (98.4%–102.2%) for the detection of GSH in Hela cells extract samples.

A Thioflavin T-induced G-Quadruplex Fluorescent Biosensor for Target DNA Detection

Xiao Fang ZHANG,Hong Mei XU,Lei HAN,Nian Bing LI,Hong Qun LUO

The detection of disease-related DNA is of great significance for early and accurate diagnosis and therapy. In this work, we successfully achieved the sensitive detection of target DNA based on a thioflavin T (ThT)-induced G-quadruplex fluorescent biosensor. ThT, a water-soluble fluorescent dye, can induce G-rich sequences to form G-quadruplexes and obtain an obviously enhanced fluorescence. In this work, it was employed to construct a biosensor for the detection of HIV. When the target HIV existed, the hairpin DNA probes would be opened in succession and release the completely exposed G-rich sequence to combine with ThT. The simple and rapid biosensor performed satisfactory selectivity; it also exhibited sensitivity with a detection limit of 2.4 nM. With good performance in human serum, we believe that this optical biosensor has the potential to be applied to the practical detection of target DNA.

A fluorescent biosensor based on prismatic hollow Metal-polydopamine frameworks and 6-carboxyfluorescein (FAM)-labeled protein aptamer for CA15-3 detection

Yawen Wu,Xiaolong Chen,Xianfeng Wang,Mei Yang,Faliang Xu,Changjun Hou,Danqun Huo

The effective detection of CA15-3 is of great significance for the postoperative monitoring and early diagnosis of breast cancer. Here, a fluorescent biosensor based on the fluorescence resonance energy transfer (FRET) between the prismatic hollow Metal-polydopamine frameworks (PHMPF) and 6-carboxyfluorescein (FAM)-labeled protein aptamer (FAM-Apt) was established to detect CA15-3. Characterization of SEM, TEM, EDS, FT-IR, XRD and XPS confirmed that the synthesized PHMPF was a polyhedral prismatic hollow organometallic frame containing the elements of C, N, O, and Co. PHMPF can quench the fluorescent group modified on the aptamer efficiently. Under optimized conditions, the proposed fluorescent biosensor can detect CA15-3 low to 2.56 × 10 −5 U mL −1 . In addition, the excellent selectivity and spiked experiments indicate the proposed biosensor owns potential applications for the clinical diagnosis of tumor markers in body fluids.

Dual-band fluorescence detection of double-stranded DNA with QDs-Mn2+-pefloxacin

Qiang Zhang,Shengbao Duan,Yinong Huang,Jingjing Tian,Jia Hu

By integrating the fluorescence of quantum dots (QDs) and Mn 2+ -pefloxacin mesylate (Mn 2+ -pefloxacin), a new type of dual-band fluorescence biosensor for high-efficiency and sensitive determination of double-stranded DNA (dsDNA) is developed. The biosensor is based on the fluorescence "OFF-ON" mode of both QDs and QDs-Mn 2+ -pefloxacin. The Mn 2+ -pefloxacin complex can quench the QDs fluorescence via photoinduced electron transfer (PET), and its fluorescence is also quenched. Due to the specificity and strong binding affinity of dsDNA for the Mn 2+ -pefloxacin complex, it can break the low fluorescent QDs-Mn 2+ -pefloxacin and restore the fluorescence of QDs and Mn 2+ -pefloxacin complex in their respective bands. Therefore, the dual-band fluorescence quantitative detection of dsDNA by QDs-Mn 2+ -pefloxacin can be achieved, while bovine serum albumin , single-stranded DNA, and bio-related ions do not yield similar results. Furthermore, the possible reaction mechanisms are systematically discussed. The detection limits (3δ/K) of herring sperm (hs) DNA in the fluorescence recovery bands of QDs and Mn 2+ -pefloxacin complex are 0.0142 and 0.0465 μg/mL, respectively. The developed biosensor was used for dsDNA detection in synthetic samples, and desirable results are obtained.

A CRISPR-enabled fluorometric biosensor for the sensitive detection of heparin antidote protamine based on programmable nuclease Cas12a

Zhirun Ji,Zhaoyang Shang,Muhammad Sohail,Pei Wang,Bingzhi Li,Xing Zhang,Guoxiang Chen

Protamine, an arginine-rich polycationic peptide, is a natural food preservative and the only approved antidote to heparin overdose. The detection of protamine is meaningful; however, the detection of protamine is difficult due to the lack of aromatic amino acids in its composition . Herein, we proposed a fluorometric biosensor for the sensitive detection of protamine based on the protamine-mediated regulation of CRISPR/Cas12a collateral cleavage. In the absence of protamine, the DNA probe specifically hybridizes with the Cas12a-crRNA complex, causing the activation of Cas12a. In the presence of protamine, positively charged protamine tightly binds to negatively charged DNA probes through electrostatic interaction , so that the DNA probe cannot hybridize with the Cas12a-crRNA complex. Using a short ssDNA modified with fluorophore and quencher as a reporter, the information of protamine concentration is transduced into DNA information and sensed in a signal turn-off manner. The linear range of this method in protamine detection is 0.04–3.2 μg/mL, yielding a detection limit of 0.03 μg/mL, and the entire sampling-to-response time is about 1 h. This biosensor provides a rationale for using the programmable nuclease Cas12a to detect protamine, and further advances the application of CRISPR technology in bioanalyses.

Jabrane Jouha,Fengli Li,Hai Xiong

Due to their distinctive physical, chemical, electrical, and optical properties as well as their prospective uses, 2D covalent organic framework (COF) have attracted much attention. Herein, TaTPA-COF was effectively synthesized from the condensation of TTA and TFPA using a facile solvothermal method and characterized by SEM image, FT-IR spectra, and PXRD pattern. The generated bulk TaTPA-COF materials combined with DNA aptamers are utilized as the acceptor (quencher) for the highly sensitive and selective detection of adenosine 5′-triphosphate (ATP) and thrombin, with a novel fluorescence biosensing platform and a proof-of-concept application.

Ultra-sensitive label-free biosensor for doxorubicin detection by doxorubicin optimized aptamer

Luke Wei,Honglei Wang,Jiamin Wu,Jing Mao,Shijing Wang,Jieqiong Qiu

Doxorubicin (DOX), an anthracycline antibiotic used in cancer treatment, engenders health and environmental hazards owing to its adverse effects and subsequent discharge into wastewater, necessitating meticulous surveillance. Aptamer-based fluorescence biosensors (AFBs) have emerged as highly sensitive and cost-effective tools for this purpose. This study developed a label-free AFB by exploiting structural alterations in the DOX’s aptamer, induced by DOX and simulated by Thioflavin T (ThT). Binding affinities between DOX and its aptamer were scrutinized by molecular docking, circular dichroism, and UV–visible spectroscopy aimed at mimicking the interaction between aptamer and DOX and refining the DOX aptamer. One of the optimized aptamers (DOX-5) exhibited a detection limit of 3.15 nmol/L within a 5–100 nmol/L range. It proficiently detected DOX in milk and serum samples, with recovery rates of 98.1 %-102.6 % and 101.1 %-103.8 %, respectively. This methodology exemplifies a straightforward, economically viable, and productive strategy for DOX detection, significantly advancing antibiotic surveillance, food safety, and environmental vigilance measures.

Gold nanocluster-based fluorescence biosensor for targeted imaging in cancer cells and ratiometric determination of intracellular pH

Changqin Ding,Yang Tian

The dysregulated pH is working as a mark of cancer. It is a challenge for developing a biosensor for targeted imaging in cancer cells and monitoring of intracellular pH . Here, a ratiometric fluorescence biosensor for pH determination was developed with targeted imaging into folate acceptor (FR)-rich cancer cells at the same time. AuNCs protected by bovine serum albumin (BSA) worked as reference fluorophore and fluorescein-isothiocyanate (FITC) acted as the response signal for pH. For targeted imaging of cancer cells, the AuNCs were simultaneously conjugated with folic acid (FA). The developed ratiometric biosensor can monitor pH with a wide linear range from 6.0–7.8 with a pKa at 6.84. Under every different pH condition , the probe showed high selectivity over various metal ions and amino acids with its fluorescence ratio stayed almost constant (<5%). It also showed good cyclic accuracy when pH switched between 6.0 and 8.0, as well as low cytotoxicity. The AuNC-based inorganic–organic nanohybrid biosensor showed good cell-permeability, low cytotoxicity, and long-term photostability. Accordingly, the pH biosensor was employed to gain targeted imaging in FR +ve Hela cells with FR −ve lung carcinoma cells A549 as comparison, and achieved to monitor the pH changes in Hela cells.
