Evaluating the impact of the humic acid amendment on antibiotic resistance genes reduction and product quality during swine manure composting

Yousif Abdelrahman Yousif Abdellah,Hong-Yu Chen,Shan-Shan Sun,Xi Yang,Yu-Sen Luo,Ayodeji Bello,Taha Ahmed Mohamed,Rong-Jie Ren,Wan-Ting Li,Rashid Mohamed Ahmed,Rui-Long Wang

The overuse of antibiotics in livestock farms and their subsequent accumulation in manures lead to increase antibiotic resistance genes (ARGs) in the compost products. Yet, the function of humic acid (HA) in shaping antibiotics and ARGs abundances, microbial structure, and product quality during composting remains unclear. Here, the efficiency of added HA in reducing antibiotics and ARGs abundances during swine manure (SM) composting was studied using five rates of HA: 0%, 1%, 2%, 4%, and 6%. The findings indicated that the abundance of ARGs types such as LSM, bacitracin, macrolide, sulfonamide, tetracycline , and vancomycin and ARGs subtypes including MacB , MexD , OleB , SrmB , Sul 1, VanHB , VanSB , pbp2b , tetPB , and tetX decreased significantly under 6% HA amount compared with CK compost ( P  < 0.05). Besides, the added 6% HA shaped the abundance of the bacterial community (notably Acinetobacter , Pseudoxanthomonas , and Luteimonas ), as well as the level of carbohydrate metabolism and amino acid metabolism (6.9% and 5.4%, respectively), which can be taken as an indicator for microbial activity , thereby accelerating antibiotics decrease. RDA analysis revealed that TOC , moisture content, and pH considerably influenced microbial activity and ARGs reduction ( P  < 0.05). The estimation of compost quality indicated that 6% HA significantly improved the total content of humic substance and HA to 120.7 ± 1.02 g/kg and 62.3 ± 0.92 g/kg, and reduced the content of fulvic acid to 12.8 ± 1.22 g/kg, thus promoting antibiotics and ARGs reduction. Overall, this study offers a promising option for improving compost quality and safety and mitigating ARGs circulation in the natural environment.

Plasmid-mediated horizontal transfer of ARGs in Daphnia magna-associated microbiota: The role of tetracycline exposure and underlying mechanisms

Yuming Zhang,Jinghua Lv,Yiwen Zhang,Yajie Zhang,Manxin Chen,Zifei Wang,Mei Wang,Moran Zhang,Penglong Zhao,Jihai Gu,Fengsong Liu

The spread of antibiotic resistance genes (ARGs), particularly through plasmid-mediated horizontal gene transfer, has emerged as a significant health concern. Tetracycline (TET) is among the most prevalent antibiotics in the aquatic environment. As a key crustacean zooplankton, Daphnia magna may ingest antibiotic-resistant microorganisms and promote the spread of ARGs under TET pressure. Herein, intragenus and intergenus conjugative transfer experiments were established between a donor strain, Escherichia coli MG1655 (carrying the multidrug-resistant RP4 plasmid), and D. magna -associated microbiota. Results demonstrated that TET exposure enhanced the horizontal transfer of RP4 to both recipient bacteria ( E. coli HB101) and D. magna -associated microbiota. The underlying mechanism involved the overproduction of reactive oxygen species, increased secretion of extracellular polymeric substances, enhanced membrane permeability, and improved energy metabolism. Furthermore, the RP4 plasmid was transferred to D. magna -associated microbiota via ingestion, and the predominant taxa within D. magna -associated microbiota served as a transconjugal pool for the plasmid. Specifically, TET exposure promoted the enrichment of potential pathogen taxa in D. magna -associated microbiota. Given the pivotal role of D. magna in freshwater food chains, the trophic transfer of ARGs induced by TET residues in aquatic environments warrants serious consideration.

The environmental concentration of diethylstilbestrol and its structural analogues promote the conjugation transfer of ARGs through the pheromone effect

Panpan Yang,Xiaobo Yang,Feng Wang,Rumeng Li,Man Zhang,Jingxue Qian,Ruolin Hao,Zhiqiang Shen,Jingfeng Wang,Lijuan Zhang,Zhigang Qiu,Yanhua Cao

Antibiotic resistance (AMR) in the environment has emerged as a significant threat, severely impacting public health, ecological balance, and economic stability. Concurrently, environmental chemical pollution has been verified to trigger the spread of antibiotic resistance genes (ARGs). However, studies on the impacts of environmental pollutants on pheromone-regulated plasmid-mediated conjugative transfer of ARGs remain extremely limited. In the present study, we investigated the effects and underlying mechanisms of diethylstilbestrol (DES) on the conjugative transfer of pCF10 in Enterococcus faecalis . The results showed that DES at environmental concentrations led to an increase in conjugation transfer frequency by approximately 2.4 times higher than that of control at 2   h. Through a comprehensive suite of techniques, including mass spectrometry detection, quantitative polymerase chain reaction (qPCR), gene knockout, and morphological analysis, this study revealed that DES promoted the expression of pheromone regulated genes and activated the pheromone signaling pathway. Alternatively, it entered bacterial cells and bound to pheromone molecule regulatory switch PrgX. This binding subsequently stimulated the production of iCF10, as well as the expression of downstream signaling molecules, ultimately facilitating the conjugative transfer of pCF10. This study deepens our understanding of the environmental biological effect of DES and the spread of ARGs.

Dormancy induced by oxidative damage during disinfection facilitates conjugation of ARGs through enhancing efflux and oxidative stress: A lagging response

Chengsong Ye,Mingbao Feng,Yuqi Chen,Yiting Zhang,Qian Chen,Xin Yu

Disinfection is known to greatly alter bacterial characteristics in water, and high horizontal gene transfer (HGT) frequency occurs in eutrophic conditions. Interestingly, these two seemingly irrelevant phenomena were closely linked by a lagging response of the increased conjugation frequency probably via daily water disinfection in this study. Three disinfection methods (UV, chlorine, and UV/chlorine) were selected to investigate the increased frequency of conjugation of ARGs during the stage of continuing culture after disinfection. The results showed that the conjugative transfer frequency was inhibited for all disinfection treatments after 24 h of co-incubation. Unexpectedly, after 3–7 days of co-cultivation, the HGT frequencies were increased by 2.71–5.61-fold and 5.46–13.96-fold in chlorine (30 min) and UV/chlorine (1 min) groups compared to the control, but not in UV-irradiated groups. A neglected lagging response was found for the first time, i.e., oxidative disinfection-induced dormancy promotes conjugative transfer of ARGs. Furthermore, mechanistic insights were gained from (1) membrane permeability, (2) conjugation-regulated system, (3) efflux pump system, and (4) oxidative stress system, suggesting the critical role of enhancing efflux and oxidative stress in the propagation of ARGs. Finally, the known instantaneous effect of oxidation disinfection was compared to address the controversial debate in this research field, proposing that the dormancy level of donor bacteria is the key to evaluating whether it can promote the HGT process. This study has important environmental implications for elucidating the transmission of ARGs after oxidation disinfection.

Efficient removal of size-fractionated antibiotic resistance genes (ARGs) in WWTPs secondary effluent by vacuum ultraviolet (VUV) activated potassium peroxymonosulfate (PMS)

Xiao-Yan Fan,Shi-Long Xu,Xing Li,Zhi-Wei Zhou,Yu-Xi Gao,Jun-Ru Zhao,Zhong-Xing Zhang

Antibiotic resistance genes (ARGs) and mobile genetic elements (MGEs) in secondary effluent from wastewater treatment plants (WWTPs) have a size-fractionated character and conventional processes have difficulties in removing ARGs and MGEs. Therefore, this study aimed to explore the removal efficiency, removal mechanism and regeneration potential of size-fractionated ARGs and MGEs by vacuum ultraviolet (VUV)-activated peroxymonosulfate (PMS) and ascertain their potential hosts in secondary effluent. The proportion of particle-associated (PA)-ARGs and PA-MGEs was 85.07 %, followed by free-living (FL) fraction (14.91 %) and cell-free (CF) fraction (0.02 %). More than 95.00 %∼99.99 % of ARGs and MGEs in PA- and CF- fractions were removed by VUV/PMS, but the average removal efficiency of FL-ARGs and FL-MGEs was 66.15 %. Compared to the regeneration potential of PA- and CF-ARGs and MGEs (0.02 < C/C 0  < 5.27), the regeneration occurred mainly in FL-ARGs and FL-MGEs (0.08 < C/C 0  < 24.06). ·OH was the dominant radical (16.810 × 10 -6 mol/L) in VUV/PMS for the removal of size-fractionated ARGs and MGEs from the secondary effluent, while SO 4 - · (4.478 × 10 -6 mol/L) played a supporting role in the system based on the quenching experiment, electron paramagnetic resonance spectrometer and probe experiments. Based on full-scale classification, conditionally rare or abundant taxa (CRAT) were the core potential hosts in PA-, FL- and CF- fractions, while rare taxa (RT) and conditionally rare taxa (CRT) potential hosts were more diverse in the three fractions. This study suggests that VUV/PMS can effectively remove size-fractionated ARGs and MGEs from secondary effluent and thereby obviously reduce their dissemination risk to receiving water bodies, providing technical support for the engineering application of VUV/PMS in full-scale WWTPs .

Linkage of antibiotic resistance genes, associated bacteria communities and metabolites in the wheat rhizosphere from chlorpyrifos-contaminated soil

Aiyun Guo,Chengrong Pan,Jinyu Ma,Yanyu Bao

Rhizosphere is a crucial site for the proliferation of antibiotic resistance genes (ARGs) in agricultural soil. Pesticide contamination is ubiquitous in soil, such as chlorpyrifos as one of the most commonly used pesticides. However, limited knowledge is reported about ARGs profiles changes and the driving mechanism of ARGs prevalence in rhizosphere soil after adding pesticide. In this study, irrespective of chlorpyrifos presence, the abundances of ARGs ( tetM , tetO , tetQ , tetW , tetX , sul1 and sul2 ) and intI1 in rhizosphere soil of wheat were obviously higher than those in bulk soil. 20.0 mg·kg −1 chlorpyrifos significantly increased the abundance of total ARGs and intI1 in bulk soil, respectively, at day 50 and 100, but not in rhizosphere soil. Rhizosphere influence on ARGs was far greater than chlorpyrifos. ARGs and intI1 abundances were higher at day 50 than ones at day 100. C/N ratio and NO 3 − -N content, which were affected by rhizosphere and cultivation time, significantly explained the increased ARGs. Compared to bulk soil, rhizosphere shifted host bacteria of tetracycline resistance genes (TRGs), intI1 at genus level, and host bacteria of sul1 , sul2 at phylum level. Rhizosphere simplified the linkage of ARGs, host bacteria and metabolites. Bacterial communities played important roles in the variation of ARGs and intI1 , and the difference in the distribution of potential hosts between bulk and rhizosphere soil was related to metabolites abundance and composition. These results provide valuable information for understanding the linkage of ARGs, associated bacteria communities and metabolites in the wheat rhizosphere soil.

Effects of copper salts on performance, antibiotic resistance genes, and microbial community during thermophilic anaerobic digestion of swine manure

Xiayuan Wu,Zhenzhen Tian,Zuopeng Lv,Zixuan Chen,Yongdi Liu,Xiaoyu Yong,Jun Zhou,Xinxin Xie,Honghua Jia,Ping Wei

This study investigated methane production and ARGs reduction during thermophilic AD of swine manure with the addition of different Cu salts (cupric sulfate, cupric glycinate, and the 1:1 mixture of these two salts). Results showed methane production was increased by 28.78% through adding mixed Cu salts. The mixed Cu group effectively reduced total ARGs abundance by 26.94%, suggesting mixed Cu salts did not promote the potential ARGs risk. The positive effects of mixed Cu salts on AD performance and ARGs removal might be ascribed to the low bioavailability. Microbial community analysis indicated the highest abundances of Clostridia _MBA03 and Methanobacterium in the mixed Cu group might cause the increased methane production. Spearman’s rank correlation analysis elucidated the succession in microbial community induced by environmental factors was the main driver for shaping ARGs profiles. Thus, mixed Cu salts could be an alternative to replace the inorganic Cu salt in animal feed additives.

A Comprehensive Research on Antibiotic Resistance Genes in Microbiota of Aquatic Animals

Hong Bin,Ba Yongbing,Niu Li,Lou Fei,Zhang Zhaohuan,Liu Haiquan,Pan Yingjie,Zhao Yong

The occurrence of antibiotic resistance genes (ARGs) as emerging contaminants is of continued concern for human health. Antibiotics used in aquaculture have promoted the evolution and spread of ARGs. This study aimed to investigate the occurrence of 37 ARGs conferring resistance to six classes of antibiotics in 94 aquatic animals from five cities in southeast coast of China. The results showed that floR, sulII, sulI, strB, strA, aadA, and tetS were identified as the prominent ARGs with the high detection frequencies ranging from 30.9 to 51.1% in total samples. Then relative expression amount of seven prominent ARGs quantified by qPCR, ranging from 0.003 to 0.065. The tetS was the most abundant ARG among the seven ARGs. Though aadA was the second highest detection frequency of ARGs, it was the lowest expression amount ARG. The occurrences and abundances of ARGs in freshwater aquatic animals were greater than those in marine, reflecting the discrepancy of cultivation pattern between the freshwater and marine aquaculture. Shanghai was considered as the most prevalent site with 16 ARGs, and Ningbo merely contained 9 ARGs without of β-lactam ARGs and quinolone ARGs, showing variations of ARGs with geographical location. Eight kinds of sulfonamides and one chloramphenicol residues were further measured in samples from Shanghai. Interestingly, no target antibiotics were found, but sulfonamides resistance genes (sulI, sulII) and chloramphenicol resistance genes (floR) persisted at aquatic animals in the absence of selection pressure. Our research firstly shows comprehensive information on the ARGs in skin microbiota of aquatic animals, which could provide useful information and a new insight for better understanding on the ARGs dissemination in aquatic animals.

Insight into the evolution of microbial communities and resistance genes induced by sucralose in partial nitrification system with triclosan pre-exposure

Liqin Zeng,Jingfeng Gao,Yingchao Cui,Zhiqi Wang,Yifan Zhao,Yukun Yuan,Hongxin Xu,Xiaoyu Fu

Sucralose (SUC), an artificial sweetener widely used in food, beverages and pharmaceuticals, is frequently detected in various environmental matrices. Triclosan (TCS) is commonly used as a disinfectant and often co-exists with SUC in sewage environments. This study investigated the effects of SUC (0.1–10 mg/L) on the transmission of intracellular and extracellular antibiotic resistance genes (ARGs) in the partial nitrification systems with and without TCS pre-exposure. The reactors operated for 150 days, and SUC did not affect ammonia oxidation performance, while TCS led to the maintenance of partial nitrification. The types and abundances of extracellular ARGs in sludge and free ARGs in water increased significantly after TCS pre-exposure when faced SUC stress, which might be caused by a decrease in α-Helix/(β-Sheet + Random coil). SUC was more easily to enrich ARGs in partial nitrification systems with TCS pre-exposure, exacerbating the risk of ARGs transmission. The microbial community showed stronger relationships to cope with the direct stress of SUC, and the functional bacteria ( Thauera and Nitrosomonas ) in TCS pre-exposure system might be potential hosts of ARGs. This study might provide insights for better understanding the fates of SUC in partial nitrification systems and the ecological risks in wastewater containing TCS and SUC. Environmental Implication Sucralose (SUC) is often detected in the environment and considered as an emerging contaminant due to its soaring consumption and environmental persistence. Triclosan (TCS) is an antibacterial agent that often co-exists with SUC in personal care products and sewage environments. During 150 d, two partial nitrification reactors with and without TCS pre-exposure were established to study the effects of SUC on nitrification performance, antibiotic resistance genes (ARGs) and microbial communities. This study showed the refractory nature of SUC, and SUC led to the transmission of extracellular ARGs in partial nitrification system with TCS pre-exposure, exacerbating the risk of ARGs dissemination.

Enhanced methanogenesis and efficient ciprofloxacin degradation via nZVI@LDH in an electricity-driven anaerobic bioreactor: A biotic-abiotic hybrid system for ROS regulation and ARGs mitigation

Jinfeng Chen,Yi Tang,Xinyan Chen,Junlan Chen,Zhang Yan,Xiao Yao,Hongyu Zhang,Yanyan Pei,Zhuwu Jiang

The escalating presence of antibiotic contaminants in wastewater presents substantial environmental and public health challenges, primarily due to their role in the proliferation of antibiotic resistance genes (ARGs). This study examines the effectiveness of a hybrid system integrating nano zerovalent iron (nZVI) and layered double hydroxides (LDH) in treating wastewater contaminated with ciprofloxacin (CIP). Reactor experiments revealed that incorporating nZVI@LDH mitigated the shock caused by CIP while sustaining a methane production rate that was 116 % higher than that of the control group. Furthermore, there was a 50 % increase in CIP removal efficiency. Notably, there was a significant enrichment of hydrogenotrophic methanogens, such as Methanobacterium and Methanolinea , in the nZVI@LDH-enhanced reactors. Additionally, the levels of reactive oxygen species decreased by 50 %, from 11,813 ± 1230 to 4525 ± 1030 counts/s, and the abundance of ARGs declined by 75–88 % compared to the control reactors. An external electric field further promoted electron transfer, boosting the relative abundance of electrochemically active bacteria, with Proteobacteria comprising up to 40 % of the microbial community in the 1 V + nZVI@LDH reactor. This hybrid system demonstrates significant efficacy in degrading CIP and decreasing ARGs generation, underscoring its potential as a sustainable strategy for managing antibiotic-laden wastewater.

Magnetic biochar/quaternary phosphonium salt reduced antibiotic resistome and pathobiome on pakchoi leaves

Zhi Mei,Yuhao Fu,Fang Wang,Leilei Xiang,Fang Hu,Jean Damascene Harindintwali,Mingyi Wang,Marko Virta,Syed A. Hashsham,Xin Jiang,James M. Tiedje

Antibiotic resistance genes (ARGs) and human pathogenic bacteria (HPB) in leafy vegetable is a matter of concern as they can be transferred from soil, atmosphere, and foliar sprays, and poses a potential risk to public health. While traditional disinfection technologies are effective in reducing the presence of ARGs and HPB in soil. A new technology, foliar spraying with magnetic biochar/quaternary ammonium salt (MBQ), was demonstrated and applied to the leaf surface. High-throughput quantitative PCR targeting 96 valid ARGs and 16 S rRNA sequencing were used to assess its efficacy in reducing ARGs and HPB. The results showed that spraying MBQ reduced 97.0 ± 0.81% of “high-risk ARGs”, associated with seven classes of antibiotic resistance in pakchoi leaves within two weeks. Water washing could further reduce “high-risk ARGs” from pakchoi leaves by 19.8%− 24.6%. The relative abundance of HPB closely related to numerous ARGs was reduced by 15.2 ± 0.23% with MBQ application. Overall, this study identified the potential risk of ARGs from leafy vegetables and clarified the significant implications of MBQ application for human health as it offers a promising strategy for reducing ARGs and HPB in leafy vegetables.

Enhanced removal of antibiotics and antibiotic resistance genes in a soil microbial fuel cell via in situ remediation of agricultural soils with multiple antibiotics

Hai-Liang Song,Chen Zhang,Yu-Xiang Lu,Hua Li,Yi Shao,Yu-Li Yang

Soil microbial fuel cells (MFCs) have been applied for the in situ remediation of soils polluted by single antibiotics. However, the investigation of only single antibiotic pollution has hindered MFC application in real-world soil remediation , where the effects of multiple antibiotics with similar chemical structures on the fate of antibiotics and their corresponding antibiotic resistance genes (ARGs) remain unknown. In this study, antibiotic removal rates, microbial community compositions, metabolite compositions, and ARG abundances were investigated in soil MFCs by adding two commonly used antibiotics (sulfadiazine, SDZ, and sulfamethoxazole, SMX), and comparing them with the addition of only a single antibiotic (SDZ). The antibiotic removal rate was higher in the soil MFC with addition of mixed antibiotics compared to the single antibiotic due to enhanced biodegradation efficiency in both the upper (57.24% of the initial antibiotic concentration) and lower layers (57.07% of the initial concentration) of the antibiotic-polluted soils. Bacterial community diversity in the mixed antibiotic conditions increased, and this likely resulted from the decreased toxicity of intermediates produced during antibiotic biodegradation. Moreover, the addition of mixed antibiotics led to lower risks of ARG release into soil environments, as reflected by higher abundances of host bacteria in the single antibiotic treatment. These results encourage the further development of soil MFC technology for in situ remediation of antibiotic-polluted soils.
