Exonuclease III-Driven Dual-Amplified Electrochemical Aptasensor Based on PDDA-Gr/PtPd@Ni-Co Hollow Nanoboxes for Chloramphenicol Detection

Senyao Wang,Baoshan He,Ying Liang,Huali Jin,Min Wei,Wenjie Ren,Zhiguang Suo,Jinshui Wang

Herein, a hierarchically porous Zr-MOF-labeled electrochemical aptasensor based on the composite of PtPd@Ni-Co hollow nanoboxes (PtPd@Ni-Co HNBs) and poly (diallyldimethylammonium chloride)-functionalized graphene (PDDA-Gr) was developed for ultrasensitive detection of chloramphenicol (CAP). PtPd@Ni-Co HNBs have excellent conductivity and provide binding sites for aptamers; the functionalized PDDA-Gr improves its dispersibility and conductivity as a substrate material, which can be successfully used to increase the electrode surface area and support more PtPd@Ni-CoHNBs. Besides, hierarchically porous Zr-MOFs (HP-UiO-66) were utilized as signal probes and showed a stronger load capacity for signal molecules than conventional UiO-66. In the presence of CAP, two ingeniously designed Exo III-assisted cyclic amplification strategies further improved the sensitivity of the aptasensor: CAP causes cycle I to release a large amount of trigger DNA (Tr DNA), and then, Tr DNA initiated cycle II, which causes the exposed capture DNA to further bind the signal probes. With these advantages, the constructed aptasensors performed with satisfactory sensitivity in a wide linear range (10 fM–10 nM) and a detection limit of 0.985 fM. Several signal amplification strategies adopted in this study have effectively improved the performance of the sensor, providing a new avenue for the development of ultrasensitive sensors in the food analysis field.

Fe3O4@polydopamine and Exo III-assisted homogeneous biorecognition reaction for convenient and ultrasensitive detection of kanamycin antibiotic

Chuanying Qin,Cong Hu,Aimin Yu,Guosong Lai

Herein, we report a Fe3O4@polydopamine (PDA) nanocomposite and exonuclease III (Exo III)-assisted homogeneous fluorescence biosensing method for ultrasensitive detection of kanamycin (Kana) antibiotic. A hairpin DNA containing the Kana-aptamer sequence (HP) was first designed for the highly specific biorecognition of the target analyte. Because of the aptamer biorecognition-induced structural change of HP and the highly effective catalyzed reaction of Exo III, a large amount of fluorophore labels were released from the designed fluorescence DNA probe. During the homogeneous reaction process, the Exo III-assisted dual recycling significantly amplified the fluorescence signal output. Moreover, the excessive probes were easily adsorbed and separated by the Fe3O4@PDA nanocomposite, which decreased the background signal and increased the signal-to-noise ratio. These strategies result in the excellent analytical performance of the method, including a very low detection limit of 0.023 pg mL−1 and a very wide linear range of six orders of magnitude. In addition, this method has convenient operation, excellent selectivity, repeatability and satisfactory reliability, and does not involve the design and utilization of complicated DNA sequences. Thus, it exhibits a promising prospect for practical applications.

Electrochemical biosensing of miRNA-155 based on nucleic acid recognition-induced multiple DNA release and Exo III-assisted target recycling

Yaoxuan Wang,Haiyan Wang,Xianchuan Dong,Jing Sui,Feifei Zhang,Zonghua Wang

Here presents a sensing strategy for the detection of miRNA-155 based on a multi-amplification strategy, which involves nucleic acid recognition-induced multiple DNA release and Exonuclease III (Exo III)-assisted target recycling. Initially, cDNA-magnetic bead bioconjugates were employed to capture the target miRNA, triggering the release of two methylene blue (MB)-modified messenger DNAs (mDNAs). This step effectively doubles the amount of mDNAs-MB released, contributing to initial signal amplification. Subsequently, the target miRNA is recycled via Exo III-mediated cleavage, leading to the release of additional mDNAs-MB and further enhancing the signal. Finally, each capture probe (P1) is designed to hybridize with two mDNAs-MB, enabling dual signal recognition. As a result, the square wave voltammetry (SWV) measurements detected a significantly amplified MB peak current. The overall detection strategy integrates three synergistic amplification approaches: the release of multiple mDNAs, Exo III-assisted target miRNA recycling, and dual hybridization of mDNAs to P1. The miRNA-155, a recognized biomarker for breast cancer diagnosis, was used as the target to evaluate the biosensor's performance. The proposed electrochemical biosensor demonstrated a broad detection range from 0.1 pM to 1 mM and achieved a low detection limit of 0.026 pM, confirming its high sensitivity and potential applicability in cancer diagnostics.

A simple, one-pot and ultrasensitive DNA sensor via Exo III-Assisted target recycling and 3D DNA walker cascade amplification

Na Wu,Yi-Ting Wang,Xiao-Yan Wang,Xu- Wei Chen,Ting Yang,Jian-Hua Wang

Rapid, sensitive, and user-friendly nucleic acid detection is of growing importance in early clinical diagnosis. Here, we construct a simple, one-pot and ultrasensitive DNA sensor via exonuclease III (Exo III)-assisted target recycling amplification (ERA) combined with 3D DNA walker cascade amplification. In the presence of single-stranded DNA target, the ERA process is activated to generate numerous walker strands (WS). Thereafter, Exo III-powered WSs autonomously move along magnetic bead (MB)-based 3D track to release numerous AgNCs into the supernatant as an amplified signal output. This biosensor had a low detection limit of 18 fM and an analytical range of 40 fM to 1 pM. Furthermore, the practical application potential of this biosensor was also confirmed by the spiking experiments of p53 into human serum and urine samples.

Fluorescent and polarity-switchable photoelectrochemical dual-mode homogeneous sensing platform for ultrasensitive kanamycin detection based on EXO III–driven signal amplification

Liu Shanshan,Wang Yiran,Xiang Fan,Chen Yanmei,Li Jing,Lin Junqi,Ruan Zhijun

A fluorescent and photoelectrochemical (PEC) dual-mode biosensor based on target biorecognition-triggered cyclic amplification was constructed for Kana detection. With the assistance of the catalyzed reaction of exonuclease III, a Kana-aptamer DNA duplex was designed for conducting the cyclic release of G-rich DNA sequence as well as output DNA S2. The released G-rich sequence triggers the fluorescence (FL) of thioflavin T (ThT), the intensity of which is positively correlated with the Kana concentration. The linear range is 0.2 to 30 nM, and the detection limit reaches 0.07 nM. Simultaneously, the released output DNA S2 was captured by Fe 3 O 4 @CdTe-probe ssDNA and then combined with methylene blue to realize the transduction of polarity-reversed PEC signal, leading to the sensitive detection of Kana with a linear range of 0.2 to 40 nM and a calculated detection limit of 0.2 nM. The outstanding performance endows the dual-mode biosensor a promising prospect for practical application. Graphical Abstract

A novel ratiometric electrochemical aptasensor for highly sensitive detection of carcinoembryonic antigen

Ping Wang,Yaoyao Xie,Huikai Ma,Jiancheng Liu,Chenxiang Liu,Wei Feng,Shoumin Xi

A novel ratiometric electrochemical aptasensor was proposed for carcinoembryonic antigen (CEA) detection based on exonuclease III (Exo III)-assisted recycling and rolling circle amplification (RCA) strategies. A thiolated ferrocene-labeled hairpin probe 2 (Fc-HP2) was fixed on the gold nanoparticles (AuNPs)-modified gold electrode (AuE) surface through Au–S bonds. The presence of CEA led to the release of trigger, which hybridized with the 3′-protruding of hairpin probe 1 (HP1) and triggered the Exo III cleavage reaction, accompanied by the releasing of trigger and generation of new DNA fragment which was used for the successive hybridization with Fc-HP2. After the Exo III cleavage process, the remaining Fc-HP2 fragments hybridized as primers with the RCA template to initiate the RCA process, and long single-stranded polynucleotides were produced for methylene blue (MB) binding. Such changes resulted in the signal of Fc (I Fc ) decreased and that of MB (I MB ) increased, achieving a linear relationship between I MB /I Fc and logarithm of CEA concentrations ranging from 1.0 pg mL −1 to 100.0 ng mL −1 with a detection limit of 0.59 pg mL −1 . Additionally, the developed aptasensor had been successfully applied to detect CEA in human serum samples. Therefore, the proposed strategy might provide a new platform for clinical detections of CEA.

Self-assembled Nanosheets of Perylene Monoamide Derivative as Sensitive Fluorescent Biosensor for Exonuclease III Activity

Qin Yang,Yang Yunhan,He Ran,Zhou Laicheng,Zhang Ling

Enzymes containing 3′ → 5′ exonuclease activities play an important role in various key cellular and physiological processes. The development of fluorescence biosensor is an efficient method to detecting enzyme activity. Herein, a fluorescence resonance energy transfer(FRET) “on” and “off” strategy for detecting exonuclease III(Exo III) activity has been developed. We report here that the double-stranded DNA(dsDNA) enables to bind tightly to self-assembled nanosheets of cationic perylene monoimide derivative(PMI-O7) through electrostatic interaction, and the 6-carboxyfluorescein(FAM)-modified dsDNA could be efficiently quenched via FRET between FAM and PMI-O7. Upon the addition of Exo III, the dsDNA will be digested and the FAM fluorophore will be released, resulting in the fluorescence recovery of FAM. This method provides a simple and sensitive biosensor platform with a low detection limit of 0.077 U/mL for Exo III. Importantly, this method exhibits similar and calibration curves for the detection of Exo III in both buffer and fetal bovine serum samples, indicating that this platform has potential to detect Exo III activity in complex samples.

Detection of microRNA-21 based on smartly designed ratiometric electrochemical sensor and dual-signal amplification

Honglei Shao,Xingming Xue,Zhaomei Sun,Xiangjiang Zheng,Pengfei Shi

MicroRNA(miRNA) serves as an effective and viable biomarker for early diagnosis and monitoring of cancer disorders. It is highly expressed in tumor cells, including lung cancer, liver cancer and lymphoma. Herein, we propose a ratiometric electrochemical sensor for ultrasensitive detection of miRNA-21 using dual signal amplification, hybridization chain reaction and Exo III assisted-amplification. Methylene blue (MB) and Hemin are chosen as two electrochemical species. Then the ratiometric electrochemical sensor were developed, which showed favorable performance of miRNA-21 detection, and exhibited a detection concentration range from 1 fM to 10 nM. Notably, the limit of detection for this biosensor was 0.15 fM. Overall, this strategy for miRNA detection holds significant promise for early cancer screening.

Ultrasensitive miRNA detection by AuNP-based 3D DNA walker and catalytic hairpin assembly (CHA) cascade amplification for early cancer diagnosis

Junyou Li,Hung-Wing Li

By combining exquisitely designed hairpins with the catalytic hairpin assembly to form tripedal DNA walkers driven by enzyme, we constructed a 3D DNA walker with accordingly complementary hairpins attached on gold nanoparticles (AuNPs) and sensitive fluorescence sensing system for the sensitive detection of target miRNA-21. The presence of miR-21 triggers the CHA among three hairpins, which lead to the formation of the tripedal DNA walkers. For the walking trajectories, FAM-labeled hairpins were attached to the surface of AuNPs, the fluorescence of which was initially quenched due to its close proximity to AuNPs. After the binding/cleaving/moving process of tripedal DNA walkers with HP4 driven by Exonuclease III (Exo III), a number of single-stranded DNAs (ssDNAs) will be released with FAM fluorescence recovered. Benefiting from the DNA walker and CHA cascade amplification, the proposed sensing strategy showed remarkable improvement in sensitivity with the LOD of 46 aM. Also, the system was practically applied in human serum samples, demonstrating satisfactory outcome. Owing to the precise design of the system, this method exhibited excellent specificity to distinguish miR-21 from its single-, double-mismatched sequences and non-complementary sequences, showing great versatility and potential for the biological analysis and early disease diagnosis.

In situ generated CdTe quantum dot-encapsulated hafnium polymer membrane to boost electrochemiluminescence analysis of tumor biomarkers

Li Haiyin,Wang Zhixin,Li Feng,Gai Panpan

Exploring the construction of an interface with bright emission, fabulous stability, and good function to develop high-performance electrochemiluminescence (ECL) biosensors for tumor biomarkers is in high demand but faces a huge challenge. Herein, we report an oriented attachment and in situ self-assembling strategy for one-step fabrication of CdTe QD-encapsulated Hf polymer membrane onto an ITO surface (Hf-CP/CdTe QDs/APS/ITO). Hf-CP/CdTe QDs/APS/ITO is fascinating with excellent stability, high ECL emission, and specific adsorption toward ssDNA against dsDNA and mononucleotides (mNs). These interesting properties make it an ideal interface to rationally develop an immobilization-free ECL biosensor for cancer antigen 125 (CA125), used as a proof-of-concept analyte, based on target-aptamer recognition-promoted exonuclease III (Exo III)-assisted digestion. The recognition of ON by CA125 leads to the formation of CA125@ON, which hybridizes with Fc-ssDNA to switch Exo III-assisted digestion, decreasing the amount of Fc groups anchored onto the electrode’s surface and blocking electron transfer. As compared to the case where CA125 was absent, significant ECL emission recovery is determined and relies on CA125 concentration. Thus, highly sensitive analysis of CA125 against other biomarkers was achieved with a limit of detection down to 2.57 pg/mL. We envision this work will provide a new path to develop ECL biosensors with excellent properties, which shows great potential for early and accurate diagnosis of cancer.

A DNAzyme-driven random biped DNA walking nanomachine for sensitive detection of uracil-DNA glycosylase activity

Li Tan,Jiangnan Lu,Xin Wang,Guang Liu,Xiaomei Mu,Kun Hu,Shulin Zhao,Jianniao Tian

Highly specific and ultrasensitive detection of uracil-DNA glycosylase (UDG) activity is of great significance for maintaining genomic integrity and medical research of related diseases. Here, we constructed a random DNA walking nanomachine based on a DNAzyme for UDG activity detection on the AuNP (Au nanoparticle) surface. When UDG is present, the U bases in the Y structure are removed, resulting in AP sites, which will be cleaved by Endo-IV to generate a 3′ concave end for Exo-III, causing the locking strand of the DNAzyme to be completely hydrolyzed by the Exo-III and release the walking strand to randomly pair with the substrate strand on the AuNP surface; then, the walking strand exerts its cleavage activity with the assistance of Mg2+ to cleave the substrate strand and keep the fluorophore 6-carboxyfluorescein (FAM) away from the surface of the AuNP, which restores the fluorescence signal of this system. In this way, sensitive detection of UDG can be realized, and the detection limit is as low as 3.69 × 10−6 U mL−1. In addition, we found that this method is highly specific to UDG and can be used to detect UDG specifically in complex samples, which has certain application prospects in biomedical research and clinical diagnosis related to UDG.

Pei Zou,Yaling Liu,Hongyong Wang,Jun Wu,Feifan Zhu,Hao Wu

Detection of ultralow concentration of specific protein plays a key role in biotechnological applications and medical diagnostics. In this study, we demonstrate an amplified chemiluminescence biosensing platform for sensitive detection of protein. The biosensing platform ingeniously combines target-catalyzed hairpin assembly and Exo III-assisted signal amplification . A catalytic G-quadruplex-hemin DNAzyme is further employed to stimulate the generation of chemiluminescence in the presence of luminol and H 2 O 2 . These designs together allow a high sensitivity for the biotarget, human α-thrombin, resulting in a detection limit of 0.92   pM, and it is much lower than previous reported studies. In addition, the proposed biosensing platform is versatile. By conjugating with various recognition units, it could be employed to sensitive detect various DNA-binding proteins and might find wide applications in biomedical fields .
