Precision detection of hepatocellular carcinoma-associated telomerase RNA with SA@Comb-HCR nanosystem

Yi Chen,Hengyi Chen,Xiaohui Chen,Yufang Zhang,Wei Tu,Jiaxi Mo,Shanshan Tian,Chenyu Sun,Xiaoqin Meng,Zhizeng Wang,Jichun Yang,Yang Luo

Accurate intracellular visualization of human telomerase RNA (hTR) is imperative for early diagnosis and treatment monitoring of hepatocellular carcinoma (HCC). While isothermal amplification-based DNA cascade strategies are promising, challenges persist in achieving great intake efficiency of detection probes within tumor cells and enhancing intracellular reaction efficiency. This study introduces a SA@Comb-HCR nanosystem , a highly effective approach for in situ hTR detection in HCC cells. Sodium alginate-coated liposomes ensures efficient nanoprobe delivery, which are then combined with proximity effect-inspired signal amplification . The coating of sodium alginate facilitates receptor-mediated endocytosis , prevents serum protein adhesion, and mitigates cationic liposome cytotoxicity. The designed Comb-like consolidated hairpin probe enhances the concentration of the local reactant, resulting in cascade amplification upon hTR activation. This technique achieves precision detection of intracellularly overexpressed hTR in HCC cells with a remarkable detection limit of 0.7 pM. This approach holds great promise for advancing targeted and sensitive early clinical diagnosis of HCC.

Cascade signal amplifying strategy for ultrasensitive detection of tumor biomarker by DNAzyme cleaving mediated HCR

Huinan Chen,Jingyao Song,Yuanyuan Li,Dongmei Deng,Yuchen Song,Xiaoli Zhu,Liqiang Luo

Tumor biomarkers are a kind of important biomolecules for aiding cancer diagnosis and assessing tumor efficacy, among which alpha-fetoprotein (AFP) is a crucial tumor biomarker for the early diagnosis of hepatocellular carcinoma. In this study, a novel cascade signal amplifying strategy was designed for the ultrasensitive detection of AFP by DNAzyme cleaving-mediated hybridization chain reaction (HCR). The primary antibody was immobilized on the Au nanoparticles modified glassy carbon electrode, which subsequently captured AFP and the secondary antibody. Then, streptavidin was combined with the biotin-modified secondary antibody and Cu 2+ -specific DNAzyme. When Cu 2+ was present, the substrate strand of the DNAzyme would cleave and produce an ssDNA end. Finally, HCR was triggered to form long double-stranded DNA on the electrode, which would greatly inhibit the charge transfer at the electrode/solution interface. Therefore, the DNAzyme cleaving-mediated HCR strategy can be applied as cascade signal amplification for the ultrasensitive electrochemical determination of tumor biomarker AFP. Under optimal conditions, the immunosensor exhibits a broad linear range of 0.001−100 ng·mL −1 (R 2 = 0.990) and a low detection limit of 15.8 fg·mL −1 . The proposed sensor displays high sensitivity and selectivity for AFP detection, which can be employed as a universal sensing platform in clinical diagnostics.

An electrochemical sensor based on DNA triangular prism and HCR for ultra-sensitive detection of microRNA

Yang Wang,Jing Peng,Meng Liu,Xin Zhang,Chunrong Li,Yanfei Zhang,Wenjun Duan,Baoping Xie,Zong Dai,Jun Chen

MicroRNAs (miRNAs) are closely associated with the development and progression of cancer, making the development of highly sensitive and rapid miRNA detection strategies a significant challenge. Herein, we developed an electrochemical sensor based on DNA triangular prism (TP) and hybridization chain reaction (HCR) for the ultra-sensitive, rapid, and specific analysis of miRNA. The TP was modified on the electrode surface to obtain high density of recognition probes. After hybridization of the target miRNA with the recognition probes on the TP, HCR was further activated. Numerous biotin-carrying HCR products were generated on the electrode surface. Then the biotin on the HCR products efficiently bound to streptavidin-horseradish peroxidase (SA-HRP), and under the catalysis of a large amount of HRP, TMB and H 2 O 2 rapidly underwent redox reactions, producing the enhanced electrical signal, thus achieving high-sensitivity analysis of miRNA. The developed strategy has a detection limit of 2.21 aM and demonstrates high specificity with the ability to distinguish single-base-pair differences in miRNA. The strategy also exhibits good reproducibility, stability, and practical application potential. We believe that this developed strategy holds promise as an effective tool for miRNA analysis and is expected to play a crucial role in disease diagnosis and new drug development.

SSB-aptamer interaction-triggered SiO2NPs/HCR cascade signal amplification strategy for high-sensitivity aflatoxin B1 detection

Jie Zou,Zhenghong Jiang,Jiahao Wu,Dai Lu,Qian Zhao

Aflatoxin B1 (AFB1), a highly toxic and carcinogenic mycotoxin, is commonly found in food products and presents substantial risks to both human and animal health. To ensure food safety, high-performance analytical methods are essential for detecting AFB1. This study introduces a novel high-sensitivity detection approach for AFB1, based on the interaction between aptamers and single-stranded binding protein (SSB), with SiO 2 nanoparticles (SiO 2 NPs) serving as carriers for hybridization chain reaction (HCR)-mediated cascade signal amplification. In the presence of AFB1, the aptamer within the SiO 2 @DNA detection probe binds to AFB1, forming a complex that remains in the supernatant. The introduction of nicking endonuclease (Nb.BbvCI) cleaves the hybridized DNA sequence, thereby exposing the HCR initiation sequence on the SiO 2 NPs. This triggers HCR, resulting in the formation of a long double-stranded DNA polymer. The addition of SYBR Green I generates the fluorescent signal output. The feasibility and optimization of the method were validated through a series of experiments, which revealed a linear detection range from 10 −16 to 10 −12 g/mL and an ultra-low detection limit of 6.5448 × 10 −17 g/mL. The method demonstrates exceptional selectivity and anti-interference performance, remaining unaffected by common interfering toxins. Moreover, when applied to real food samples, it exhibited strong agreement with commercial ELISA kits, underscoring its practical potential for food safety monitoring and offering a promising strategy to safeguard public health.

Highly-sensitive and simple fluorescent aptasensor for 17 b-estradiol detection coupled with HCR-HRP structure

Hao Yang,Danke Xu

As an important kind of environmental endocrine disruptors , 17 β -Estradiol (E2) plays a major role in affecting the growth of human including sexual characters, pregnancy system, etc. In the modern society, with the threat of abuse in breeding, it is imperative to design sensitive methods for detecting low concentration of E2 in environment. In this work, we constructed a highly sensitive and simple fluorescent aptasenor for detecting E2 via amplification of hybridization chain reaction (HCR) and horseradish peroxidase (HRP). Through the competitions between complementary strand (cmDNA) and E2 to E2 aptamer modified on magnetic beads, the unbound cmDNA would be collected and captured by polystyrene microspheres to induce HCR which brought abundant biotin sites. Subsequently, benefit from the excellent catalytic performance of streptavidin-horseradish peroxidase (SA-HRP), the highly sensitive fluorescence signals could be obtained in low concentration of E2. Under the optimal conditions, the prospered method for E2 detection was shown a good liner range from 1 to 100 pg/mL, with the lower detecting limit of 0.2 pg/mL compared with previous work. In addition, the recovery rates tested in the real samples of milk and water were 99.20%–108.06% and 91.07%–106.13%. In all, the assay may provide a perspective way for highly sensitive detection for various contaminants in the real samples.

Nanobody-based electrochemical competitive immunosensor for the detection of AFB1 through AFB1-HCR as signal amplifier

Liu Xin,Wen Yangping,Wang Wenjun,Zhao Zitong,Han Yi,Tang Kaijie,Wang Dan

A novel nanobody (Nb)-based voltammetric immunosensor coupled with horseradish peroxidase concatemer–modified hybridization chain reaction (HRP-HCR) signal amplifying system is described to realize the rapid and ultrasensitive detection of AFB 1 . To design such an immunoassay, anti-AFB 1 Nbs with smaller molecular size were coated densely onto the surface of Au nanoparticle-tungsten disulfide-multi-walled carbon nanotubes (AuNPs/WS 2 /MWCNTs) functional nanocomposites as an effective molecular recognition element, whereas AFB 1 -streptavidin (AFB 1 -SA) conjugates were ingeniously bound with biotinylated HCR dsDNA nanostructures as the competitor, amplifier, and signal report element. In the presence of AFB 1 targets, a competitive immunoreaction was performed between the analyte and AFB 1 -SA-labeled HCR (AFB 1 -HCR) platform. Upon the addition of SA-modified polyHRP (SA-polyHRP), AFB 1 -HCR nanostructures containing abundant biotins were allowed to cross-link to a quantity of HRP by streptavidin−biotin chemistry for signal amplification and signal conversion. Under optimal conditions, the immunosensor displayed a good linear correlation toward AFB 1 ranging from 0.5 to 10 ng mL −1 with a sensitivity of 2.7 μA (mL ng −1 ) and an ultralow limit of detection (LOD) of 68 fg mL −1 . The specificity test showed that the AFB 1 immunosensor had no obvious cross-reaction with OTA, DON, ZEN, and FB 1 . The signal of this sensor decreased by 10.18% in 4 weeks indicating satisfactory stability, and its intra- and inter-laboratory reproducibility was 3.42~10.35% and 4.03%~12.11%, respectively. This biosensing system will open up new opportunities for the detection of AFB 1 in food safety and environmental analysis and extend a wide range of applications in the analysis of other small molecules. Toehold Strand Displacement-Mediated Exponential HCR for Highly Sensitive and Specific Analysis of miRNA in Living Cells

Mengxu Sun,Qianying Zhou,Jing Peng,Simin Liu,Jiaxin Luo,Lingling Bai,Wen-Jun Duan,Jin-Xiang Chen,Zong Dai,Jun Chen

As an important disease biomarker, the development of sensitive detection strategies for miRNA, especially intracellular miRNA imaging strategies, is helpful for early diagnosis of diseases, pathological research, and drug development. Hybridization chain reaction (HCR) is widely used for miRNA imaging analysis because of its high specificity and lack of biological enzymes. However, the classic HCR reaction exhibits linear amplification with low efficiency, limiting its use for the rapid analysis of trace miRNA in living cells. To address this problem, we proposed a toehold-mediated exponential HCR (TEHCR) to achieve highly sensitive and efficient imaging of miRNA in living cells using β-FeOOH nanoparticles as transfection vectors. The detection limit of TEHCR was as low as 92.7 fM, which was 8.8 × 103 times lower compared to traditional HCR, and it can effectively distinguish single-base mismatch with high specificity. The TEHCR can also effectively distinguish the different expression levels of miRNA in cancer cells and normal cells. Furthermore, TEHCR can be used to construct OR logic gates for dual miRNA analysis without the need for additional probes, demonstrating high flexibility. This method is expected to play an important role in clinical miRNA-related disease diagnosis and drug development as well as to promote the development of logic gates.

A fluorescent amplification strategy for high-sensitive detection of 17 β-estradiol based on EXPAR and HCR

Yu Wang,Xudong Zhao,Man Zhang,Xuan Sun,Jialei Bai,Yuan Peng,Shuang Li,Dianpeng Han,Shuyue Ren,Jiang Wang,Tie Han,Yifei Gao,Baoan Ning,Zhixian Gao

Environmental endocrine disruptors in the environment and food, especially 17 β-estradiol (E2), are important factors affecting the growth and development of organisms. In this research, we constructed a fluorescence strategy for two-step amplification that combined two currently popular methods, exponential amplification reaction (EXPAR) and hybridization chain reaction (HCR). E2 competed with the complementary DNA (cDNA) to bind the aptamer modified on the magnetic beads. The free complementary strand in the supernatant was used as a trigger sequence to activate EXPAR, producing a large amount of short single-stranded DNA (ssDNA). The amplified ssDNA can trigger the second HCR amplification, producing many long double-stranded DNA (dsDNA) analogues. According to the principle of fluorescence resonance energy transfer , the carboxyfluorescein (FAM) signals in H1 and H2 hairpins were quenched by black hole quencher (BHQ-1). After the addition of E2 and initiation of amplification, the initially quenched fluorescent signal would be restored. This strategy with a detection limit of 0.37 pg mL −1 (S/N = 3) showed a good linear relationship in the range of 0.4–800 pg mL −1 . In addition, the recovery rates of the method for milk and water samples were 98.55%–116.95% and 92.32%–107.00%, respectively. This is the first report of the combined detection of EXPAR and HCR, providing a reference for rapid and highly sensitive detection using multiple isothermal amplification methods.

A simple “signal off–on” fluorescence nanoplatform for the label-free quantification of exosome-derived microRNA-21 in lung cancer plasma

Wei Jinlan,He Sitian,Mao Yanhua,Wu Longjie,Liu Xinlian,Effah Clement Yaw,Guo Hongchao,Wu Yongjun

A simple nanoplatform based on molybdenum disulfide (MoS 2 ) nanosheets, a fluorescence quencher (signal off), and a hybridization chain reaction (HCR) signal amplification (signal on) used for the enzyme-free, label-free, and low-background signal quantification of microRNA-21 in plasma exosome is reported. According to the sequence of microRNA-21, carboxy-fluorescein (FAM)-labeled hybridization probe 1 (FAM-H1) and hybridization probes 2 (FAM-H2) were designed with excitation maxima at 488 nm and emission maxima at 518 nm. MoS 2 nanosheets could adsorb FAM-H1 and FAM-H2 and quenched their fluorescence signals to reduce the background signal. However, HCR was triggered when microRNA-21 was present. Consequently, HCR products containing a large number of FAM fluorophores can emit a strong fluorescence at 518 nm and could realize the detection of microRNA-21 as low as 6 pmol/L and had a wide linear relation of 0.01–25 nmol/L. This assay has the ability of single-base mismatch recognition and could identify microRNA-21 with high specificity. Most importantly, this approach was successfully applied to the detection of plasma exosomal microRNA-21 in patients with lung cancer, and it is proposed that other targets can also be detected by changing the FAM-H1 and FAM-H2 corresponding to the target sequence. Thus, a novel, hands-on strategy for liquid biopsy was proposed and has a potential application value in the early diagnosis of lung cancer. Graphical abstract

Label-free HCR-facilitated nanozyme catalysis and fluorescence simultaneous amplification for ultrasensitive dual-signal sensing of foodborne Salmonella typhimurium

Zhao Fengxia,Jia Shiyu,Yan Hangli,Bai Qinqin,Hu Hongmei,Liang Hao,Niu Xiangheng

A label-free hybridization chain reaction (HCR)–facilitated nanozyme catalysis and fluorescence simultaneous amplification strategy is proposed for the ultrasensitive fluorescence-colorimetric dual-mode detection of S. typhimurium in complex food matrices. In the approach, aptamer-functionalized magnetic beads specifically captured S. typhimurium , and the cDNA triggered HCR to generate long and rigid double-stranded DNAs (dsDNAs), which could be inserted with SYBR Green I (SGI) and regulate the surface charge and spatial distribution of gold nanoparticles (AuNPs). Consequently, the produced dsDNAs simultaneously enhanced the fluorescence intensity of SYBR Green I and the enzyme-like activity of AuNPs catalyzing the 3,3′,5,5′-tetramethylbenzidine chromogenic reaction, yielding robust dual-signal outputs for quantification. With the label-free HCR-facilitated nanozyme catalysis and fluorescence simultaneous amplification feature, the detection Limit of our dual-mode system is as low as 1 CFU/mL, and its analytical application in real food samples was also verified with satisfactory accuracy. The proposed HCR-enabled sensing system furnishes an ultrasensitive and precise method for the detection of foodborne pathogens, holding great application potential in food safety analysis and other fields. An integrated litmus test platform for low-background detection and photothermal inactivation of Salmonella typhimurium via HCR-urease signal amplification

Qing Kang,Tong Lin,Jingbo Jiao,Xinjun Du,Shuo Wang

A “Low-Background” ratiometric sensor for ultrasensitive S. typhimurium detection. • The detection limit for the platform is 2.34 CFU mL −1 , and the visual detection limit is 10 3  CFU mL −1 . • The platform enables efficient bacterial enrichment, detection, and inactivation. • Fe₃O₄@PDA@PEI is reusable and stable for sustainable reuse. Herein, we propose a novel “low-background” biosensing platform integrating magnetic separation and hybridization chain reaction (HCR) for signal amplification, enabling ratiometric colorimetric detection and visual observation of S. typhimurium . In the presence of S. typhimurium , specific aptamer recognition triggers the HCR to couple the urease-labeled DNA to the HCR reporting system, ultimately generating a ratiometric colorimetric response upon enrichment by Fe 3 O 4 @PDA@PEI and magnetic separation. The assay demonstrates excellent sensitivity, achieving a detection limit of 2.34 CFU mL −1 . Simultaneously, the ratiometric sensor enables direct visual detection of S. typhimurium at concentrations as low as 10 3  CFU mL −1 . Furthermore, leveraging the photothermal properties of Fe 3 O 4 @PDA@PEI under 808 nm NIR irradiation significantly reduced S. typhimurium viability, thereby minimizing the risk of secondary contamination. Recovery rates of 84.2%–115.3% in common spiked food samples containing S. typhimurium confirm its practicality. This integrated “detection and inactivation” strategy offers a proactive defense for food safety. Download: Download high-res image (118KB) Download: Download full-size image

A label-free fluorescent biosensor leveraging cascaded DNA dual-cycle amplification and HCR for ultrasensitive detection of circulating tumor DNA

Ya Yun Lei,Xiao Yang,Yi Nuo Wang,Qi Tong Fu,Zhi Cheng Chen,Hong Qun Luo,Nian Bing Li

High-sensitivity circulating tumor DNA (ctDNA) detection technology is critical for early cancer diagnosis and treatment. However, the extremely low abundance of ctDNA in bodily fluids, coupled with various interfering factors, makes its effective detection particularly challenging. Herein, a label-free fluorescence sensor for ultrasensitive ctDNA detection was developed by integrating enzyme-assisted dual-DNA-loop amplification with a hybridization chain reaction (HCR). The target ctDNA binds to a hairpin probe, initiating a catalytic hairpin assembly cycle that forms a complex containing recognition sites for the endonuclease Nb. Bbv CI. Upon binding its recognition site, Nb.BbvCI cooperates with KF polymerase to induce strand displacement amplification (SDA), forming a dual-cycle amplification process that generates an HCR trigger probe to initiate HCR and produce abundant complementary DNA sequences with multiple C-myc repeats. In the presence of Mg 2+ , these sequences fold into G-quadruplex structures. Subsequent intercalation of thioflavin T results in a dramatic enhancement of the fluorescence signal, enabling quantitative detection of ctDNA. The sensor demonstrates a linear response to ctDNA concentrations ranging from 10 fM to 1 nM, with a detection limit as low as 2.48 aM. This highly sensitive detection strategy offers promising potential for advancing early cancer diagnosis and personalized treatment.
