Mn2+-modified black phosphorus nanosensor for detection of exosomal microRNAs and exosomes

Xia Qing,Zheng Jintao,Bu Jianlan,Li Rui,Li Xinxin,Fan Shuting,Ling Kai,Jiang Hongyan

The development and performance of a DNA probe adsorbing Mn 2+ -modified black phosphorus (BP@Mn 2+ /DNA) hybrid nanosensor is reported that enables rapid detection of cancer-derived exosomal microRNAs (miRNAs) and exosomes. This two-dimensional (2D) nanosensor can spontaneously penetrate the lipid bilayer of exosome membranes owing to its ultra-thin geometry. Subsequently, the adsorbed probe specifically hybridizes with the target miRNA and then dissociates from the nanosensor surface, generating fluorescent signals. Therefore, the BP@Mn 2+ /DNA nanosensor can differentiate between colorectal cancer (CRC) cell-derived exosomes and those derived from intestinal epithelial cells through sensing of exosomal miRNAs. Furthermore, when the epithelial cell adhesion molecule (EpCAM) aptamer is adsorbed onto BP@Mn 2+ instead of the miRNA probe, the nanosensor is able to distinguish exosomes derived from the plasma of CRC patients from those of healthy controls by the recognition ability of the EpCAM aptamer. By utilizing this nanosensor, we were able to effectively differentiate cancer-derived exosomes through the direct detection of miRNA-21 within the exosomes, as well as the identification of specific exosomal membrane proteins. This nanosensor design paves the way for the development of rapid and efficient cancer-derived exosomal miRNA and exosome biosensing nanoplatforms. Graphical abstract

Multiple microRNAs analysis based on DNAzyme cascade DNA fiber barcodes for cell typing

Xuewei Li,Ji Zheng,Xiaoxing Fang,Wenqi Gao,Hejiang Chen,Zhenyi Liu,Chao Li,Ruiping Zhang

Accurate tumor subtyping through multiplex miRNA profiling is critical for precision medicine but remains challenging due to limitations in current methods, including cross-reactivity, cost, and stability. Herein, we present a DNAzyme-powered DNA fiber barcode platform that combines G-quadruplex (G4)/hemin catalysis, miRNA-responsive displacement, and polydopamine (PDA)-mediated fluorescence modulation for sensitive and specific miRNA detection. The system operates via a target-dependent “switch”: in the absence of target miRNAs, G4/hemin DNAzymes catalyze dopamine (DA) oxidation into PDA that efficiently quench fluorescence through Förster resonance energy transfer (FRET); when target miRNAs are present, they competitively binding to the capture strands on DNA fibers with higher affinity, displacing the G4 structures, inhibiting DNAzyme formation and preserving the fluorescence signal, with fluorescence intensity showing a positive correlation with target concentration. This mechanism enables dual qualitative and quantitative analysis with a broad linear range (50 pM-100 nM) and low detection limits (5.50 pM). Key advantages include stable, tunable G4/hemin transduction, enhanced kinetics and signal-to-noise through synergistic displacement-quenching, and multicolor barcoding for one-pot multiplex miRNA detection. Validated against qPCR with high concordance, this platform overcomes existing technical barriers to enable robust miRNA-based cell typing classification and precision diagnostics.

Analysis of microRNAs and the microRNA-messengerRNA regulatory network in chronic alcohol exposure

Du Ailin,Chen Yingying,Qiao Siyu,Dong Jiaxing,Li Yulin,Cao Bokai,Zhao Rongyu,Zhang Ruiling

Introduction: Chronic alcoholism is one of the most common neurological diseases in modern society. However, the key mechanisms underlying learning and memory impairments caused by chronic alcohol exposure remain unclear. In this study, a microRNA-messenger RNA (miRNA-mRNA) network was constructed to explore the potential function of key genes in chronic alcohol exposure, their effects on the hippocampus, and their mechanisms which facilitate brain injury in mice. Methods: The Morris water maze test was used to assess the learning ability of mice in each group. Mitochondrial ATPase activity and H2S levels in the hippocampi of mice were determined. Differentially expressed miRNAs and mRNAs in the mouse hippocampus were identified using second-generation sequencing. Using the TargetScan, miRTarBase, and miRDB databases, we predicted miRNA target genes and constructed a miRNA-mRNA regulatory network. Furthermore, using the Gene Ontology and KEGG databases we performed functional enrichment and protein-protein interaction analyses. Real-time quantitative polymerase chain reaction (qPCR) and other methods were employed to verify the mRNA expression of related genes. Results: The Morris water maze test revealed that mice exposed to chronic alcohol exhibited a significantly reduced learning ability compared to the control group (p < 0.05). Compared with the control group, the activity of mitochondrial ATPase in the hippocampal tissue of alcohol-treated mice was significantly decreased (p < 0.01), suggesting brain injury. In the model group, H2S significantly increased in the mice hippocampi (p < 0.01), indicating that chronic alcohol exposure could activate cystathionineβ-synthase (CBS) and catalyze the mass formation of H2S, suggesting brain injury. A total of 208 differentially expressed miRNAs and 377 differentially expressed mRNAs were screened through bioinformatic analysis. Enrichment analysis indicated that the main pathways were involved in neurodegeneration and regulation of the Wnt signaling pathway. The PCR detected a significant downregulation in the expressions of FOS and EGR1 genes.Discussion: Consequently, chronic alcohol exposure may regulate the expression of FOS and EGR1 in the hippocampus through miR-222-3p, miR-132-3p, miR-212-3p, and miR-191-5p, reduce the activity of hippocampal mitochondrial ATPase, activate CBS, catalyze the large amount of H2S formation, and destroy the mitochondrial structure, resulting in decreased learning ability. Our findings revealed valuable genes and miRNAs for the study of chronic alcohol exposure.

Rapid and sensitive electrochemical detection of microRNAs by gold nanoparticle-catalyzed silver enhancement

Qilin Wen,Xiaolin Liang,Hongcheng Pan,Jianping Li,Yun Zhang,Wenyuan Zhu,Zhixiang Long

MicroRNAs (miRNAs) have played a vital role in the regulation of gene expression and have been considered as potential biomarker candidates for early cancer diagnosis. Rapid and sensitive detection of microRNAs is highly desired. Here, we present a new method to rapidly and sensitively determine microRNAs based on the technology of gold nanoparticle catalyzed silver staining enhancement. The new method involves the sandwich hybridization of a capture probe immobilized on a magnetic bead, a reporter probe assembled on gold nanoparticles and a miRNA target, catalytic silver precipitation by gold nanoparticles, magnetic collection of the enhanced sandwich complex, dissolution of the silver precipitation and stripping detection. Using the proposed method the microRNA-7a assay was successfully carried out in less than 70 min and the detection limit was as low as 15 fM. The proposed biosensor may hold great promise in biological monitoring of microRNAs.

Multichannel Paper Chip-Based Gas Pressure Bioassay for Simultaneous Detection of Multiple MicroRNAs

Lu Shi,Wei Liu,Baoxin Li,Chaoyong James Yang,Yan Jin

Simultaneous detection of multi-biomarkers not only enhances the accuracy of disease diagnosis but also improves detection efficiency and reduces cost. It is vital to achieve portable, simple, low-cost, and simultaneous detection of biomarkers for point-of-care (POC) diagnostics in a low-resource setting. Herein, a multichannel paper chip-based gas pressure bioassay was developed for the simultaneous detection of multiple biomarkers by combining multichannel paper chips with a portable gas pressure meter. Four DNA tetrahedral probes (DTPs) were used as capture probes and were immobilized in different detection zones of the paper chips to improve hybridization efficiency and reduce nonspecific adsorption. The formation of a sandwich structure between target microRNAs (miRNAs), the capture probe, and platinum nanoparticles (PtNPs)-modified complementary DNA (PtNPs-cDNA) transformed biomolecular recognition into quantitative detection of gas pressure. Four lung cancer-related miRNAs were detected simultaneously by a portable gas pressure meter. There is a good linear relationship between gas pressure and the logarithm of miRNA concentration in the range of 10 pM to 100 nM. Compared with single-stranded DNA capture probe, the signal-to-noise (S/N) of DNA tetrahedral probes improved more than 3 times. Using ring-oven washing, the unbound reagents in all channels of the paper chip were simultaneously and continuously washed away, leading to a more cheap, simple, and fast separation than magnetic separation. Therefore, it offers a promising multichannel paper chip-based gas pressure bioassay for portable and simultaneous detection of multiple biomarkers.

DNA-templated silver nanoclusters locate microRNAs in the nuclei of gastric cancer cells

Jingpu Zhang,Yanlei Liu,Xiao Zhi,Chunlei Zhang,Tie Fu Liu,Daxiang Cui

Dysregulation of microRNAs (miRNAs) is correlated with cancer progression. In vitro detection methods using extracts from cell lysis cannot provide information about the spatial distribution of miRNAs. Due to the development of miRNA fluorescence in situ hybridization (FISH), increasing amounts of intracellular expression information are being obtained. However, miRNA FISH suffers from weak signals and complex steps and thus remains very challenging. Herein, a strategy based on DNA-templated silver nanoclusters (AgNCs/DNAs) and their G-rich fluorescence enhancement effect was developed for FISH detection of miRNAs in gastric cancer cells. The method combines hybridization and signal amplification into one step, which allows imaging of intracellular miRNAs immediately after hybridization. Most importantly, using the method based on our design, miR-101-3p, miR-16-5p and miR-19b-3p were found to be located in the nuclei of MGC803 cells with granulated shapes, indicating an unanticipated distribution pattern. In addition, before the final miRNA FISH, we performed an optimization of AgNCs/DNAs and their G-rich fluorescence enhancement effect; we found that the effect occurred at shorter wavelengths emitting green fluorescence, with weakened red fluorescence at longer wavelengths. However, the components involved in the FISH process impacted the fluorescence properties so greatly that the probes finally exhibited slightly strengthened red fluorescence signals. Our method enables facile visualization of miRNAs at the subcellular level, which may benefit the precise localization of miRNAs in single cells in the future.

Cotton thread-based multi-channel photothermal biosensor for simultaneous detection of multiple microRNAs

Hanjun Chen,Ying Liu,Shaoqiong Feng,Yu Cao,Tingting Wu,Zhihong Liu

The abnormal expression of microRNAs (miRNAs) is associated with various diseases. Developing simple and portable methods for sensitive, rapid and simultaneous detection of multiple miRNAs is critical to achieve accurate and timely diagnosis. Herein, a cotton thread-based multi-channel photothermal biosensor was proposed for simultaneous detection of three breast cancer-related miRNAs including miRNA-10b, miRNA-27a and miRNA-let-7a. Three cotton thread-based channels with one input were designed and the capture probes for detecting different miRNAs were immobilized on the test zones of the corresponding channels. Cu 2-x S nanostrings prepared on the basis of hybridization chain reaction (HCR) were taken as the photothermal agents for signal transduction and amplification. The formation of a sandwich structure among the capture probe, target miRNA, and Cu 2-x S nanostrings led to the accumulation of the Cu 2-x S nanostrings on the test zones and transformed the concentration of miRNA into temperature signal under 808 nm laser irradiation . The temperature changes were quantified by a portable thermal camera and directly reflected the concentration of miRNAs. Under the optimal conditions, the developed multi-channel photothermal biosensor showed excellent specificity and sensitivity with the detection limits of 37 pM, 38 pM and 38 pM for miRNA-10b, miRNA-27a and miRNA-let-7a, respectively. Furthermore, a simultaneous detection of the three miRNAs in cell lysates were achieved and the results were in accordance with that obtained by the quantitative reverse transcription polymerase chain reaction (qRT-PCR), indicating its excellent capacity for practical applications. The developed biosensor provided an important tool for analysis of multiple targets and showed great potential in clinical diagnosis.

Hybridization chain reaction assisted terahertz metamaterial biosensor for highly sensitive detection of microRNAs

Jie Chen,Fangrong Hu,Shangjun Lin,Zihang Song,Zhitao Duan,Longhui Zhang,Mingzhu Jiang

MicroRNA (miRNA) is closely related to the occurrence and development of cancer. Accurate determination of the miRNA concentration is of great significance for early cancer diagnosis. However, due to the short sequence and low concentration of miRNA, it is still a challenge to achieve low-concentration detection. In this work, we proposed a method for the highly sensitive detection of miRNA-21 using a terahertz (THz) metamaterial s ensor combined with a Hybridization chain reaction (HCR). First, a capture hairpin probe was combined with gold nanoparticles (AuNPs), which were then modified to the surface of the sensor for specific binding of miRNA-21. Then the signal amplification technique of HCR is used to amplify the trace amount of miRNA, and the super-long dendritic DNA macromolecules are formed on the surface of the sensor. This changes the dielectric environment of the sensor surface, and the resonance frequency of the sensor is shifted. The method has good specificity and sensitivity, and the concentration of miRNA-21 in the range of 100 aM to 10 nM shows excellent linear relationship with frequency shift. Most importantly, it paves the way for low-cost, easy-to-operate and marker-free miRNA detection.

Dual-mode DNA walker-based optical fiber biosensor for ultrasensitive detection of microRNAs

Siqi Zhao,Yaxue Jia,Anping Wang,Jinlan Yang,Li Yang

We present a novel dual-mode DNA-walker based optical fiber biosensor (DMDW-Opt biosensor) for sensitive assay of micro-RNAs in bio-samples. In the sensor system , we develop a new strategy for the cascade amplification, DNA-walker/rolling cycle amplification (RCA), by the use of the residue track of the walker. The strategy can significantly improve the response of the sensor and avoid any tedious operation procedure. Dual-mode readouts, i.e., fluorescence and chemiluminescence , are measured independently without interfering with each other to achieve reliable and accurate analysis. Optical fibers with the surface modified by gold nanoparticles are utilized as the support for fabrication of the sensor, which would be benefit for developing miniaturized and portable sensing devices. The performance of the proposed method is evaluated by using micro-RNAs (MiR-155 and MiR-21) as the analytical target. The method is successfully applied for accurate determination of micoRNAs in human serum and MCF-7 cells. Our method can perform sensitive assays of MiR-155 with limit-of-detection as low as 97.72 fM and 11.22 fM, MiR-21 with limit-of-detection as low as 107.15 fM and 8.32 fM for the fluorescence- and the chemiluminescence-readout respectively, and the biosensor exhibits excellent specificity, reproducibility and storage stability, indicating its valuable potential applications for sensing trace-amount targets in complicated real samples.

Photonic Barcodes Combining Branched Hybridization Chain Reaction for Multiplex Quantification of Bladder Cancer MicroRNAs

Xiaowei Wei,Zehan Cai,Lijun Cai,Yu Wang,Dagan Zhang,Yefei Zhu

Bladder cancer is the most common malignant tumor of the urinary system with substantial therapy cost and mortality. Recently, quantification and multiplex detection of circulating microRNAs (miRNAs) from human serum has opened a new avenue for efficient diagnosis of bladder cancer. Herein, a novel multiplex platform is designed toward bladder cancer-related miRNAs detection by integrating photonic crystal (PhC) barcodes with the branched hybridization chain reaction (B-HCR). PhC barcodes possess constant characteristic reflection peaks originating from the highly ordered microstructure and thus exhibit vivid structural colors as the encoding elements. B-HCR is an isothermal enzyme-free amplification strategy on the basis of hybridization chain reaction (HCR), which presents a higher amplification efficiency. By integrating the vivid structural colors of PhC barcodes with the isothermal amplification of B-HCR, this platform shows an acceptable accuracy, reproducibility, and high sensitivity for multiplex detection of low-abundance miRNAs. Moreover, the results are consistent with conventional qRT-PCR in the serum specimens. Therefore, this platform may provide a new approach for the clinical diagnosis of bladder cancer.

Near-infrared/glutathione-activated CRISPR/Cas13a sensing platform for the detection of multiple microRNAs

Zhenhua Zeng,Ayang Wu,Haimin Gao,Yanping Zheng,Huicong Yang,Xiaojie Yao,Zhongjie Yang

MicroRNAs (miRNAs) are important liquid biopsy biomarkers, and their multiplex detection is highly important for the early screening of hepatocellular carcinoma. This work developed a CRISPR/Cas13a biosensing platform based on near-infrared (NIR) light and glutathione (GSH) dual activation for highly sensitive and specific determination of miRNA-21, miRNA-155, and miRNA-224. The advantages of this platform lie in the introduction of GSH-responsive mesoporous silica carriers and photolytic linkers (pc-linkers), which transform the sensing process from “passive triggering” to “controllable activation”, effectively suppressing nonspecific signals. Specifically, GSH can degrade mSiO 2 with tetrasulfide bonds, thereby degrading the carrier. It will release the CRISPR/Cas13a system loaded on the carrier, thereby achieving specific recognition and cleavage of miRNA-21/155; at the same time, 808 nm NIR light excites upconversion nanoparticles (UCNPs) to generate ultraviolet light, which cleaves the pc-linker to activate the detection of miRNA-224. The detection limits of the developed assay for detecting miRNA-21, miRNA-155, and miRNA-224 were 4.2 pM, 5.7 pM, and 0.205 nM, respectively. The recoveries in the serum spiked experiments were 98.97–109.24%, with a relative standard deviation of less than 4.613%, indicating that the method has good accuracy and reliability. This work proposes a novel and reliable strategy for detecting multiple miRNAs in complex biological samples. MicroRNAs (miRNAs) are important liquid biopsy biomarkers, and their multiplex detection is highly important for the early screening of hepatocellular carcinoma.

Near-infrared DNA biosensors based on polysulfonate coatings for the sensitive detection of microRNAs

Xianghang Lin,Yang Yang,Wenzhang Zhu,Xiaorong He,Yunliang Liu

MicroRNAs (miRNAs) play crucial roles in the regulation of immune cell differentiation and the immune response during allergic rhinitis (AR). Studies have shown that miRNA-155 is significantly upregulated in AR pathogenesis. Therefore, miRNA-155 can be used as a biomarker for AR diagnosis. Although fluorescent biosensors based on upconversion nanoparticles (UCNPs) have made significant advances in the detection of miRNAs, developing UCNPs with polymer coatings, efficient surface passivation, and DNA functionalization for hybrid sensing in biological media remains challenging. Herein, hairpin DNA1 (H1) is modified into a thin polysulfonic acid layer on UCNPs by sulfonamide bonds, and the fluorescence of the UCNPs is quenched by the fluorescence resonance energy transfer (FRET) process of BHQ3 carried by H1. When the target miRNA-155 is present, the hairpin structure of H1 is opened, allowing BHQ3 to move away from the UCNP surface, and the fluorescence of UCNP is restored. At the same time, hairpin DNA1 (H2) can combine with H1 to replace the miRNA-155 that is bound to H1 with the help of the opening stem ring structure of H1, and the replaced miRNA-155 can continue to react with H1 to amplify the fluorescence signal. Under the optimal experimental conditions, the linear range of miRNA-155 is 0.01–3 nM, with a detection limit of 1.14 pM. Furthermore, the constructed biosensor has been applied to determine miRNA-155 in serum samples, and the spiked recoveries range from 99.8% to 104.8%, which indicates that the developed assay has potential applications in monitoring allergic rhinitis or other miRNA related diseases.
