The abuse of kanamycin (Kana) in many fields has led to increasing antibiotic pollution problems and serious threats to public health. Therefore, determining how to develop methods to realize the convenient detection of antibiotics in complicated environmental matrices is highly desirable. In this study, we utilized a target biorecognition-triggered hybridization chain reaction (HCR) assembly of a G-quadruplex DNAzyme (G-DNAzyme)-decorated nanotree to develop a novel homogeneous colorimetric biosensing method for the convenient and ultrasensitive detection of Kana antibiotic residues in real samples. Through the designed aptamer-recognition reaction, an Mg 2+ -dependent DNAzyme (MNAzyme) strand can be liberated. Thus, its catalyzed cleavage of the hairpin substrates anchored at a DNA nanowire will cause the assembled formation of an HCR-initiator; this process can be greatly amplified by the exonuclease III-assisted target recycling and the MNAzyme-catalyzed release of another MNAzyme strand. Based on the DNA-nanowire-accelerated HCR assembly of many G-DNAzyme-decorated DNA duplexes on the two sides of the nanowire, a DNA nanotree decorated by numerous G-DNAzymes will form to realize the ultrasensitive colorimetric signal output. Under the optimal conditions, this method exhibited a wide five-order-of-magnitude linear range and a very low detection limit of 28 fg mL −1 . In addition, excellent selectivity, repeatability, and reliability were also demonstrated for this homogeneous bioassay method. These unique features along with its automatic manipulation and low assay cost show promise for practical applications.

Highly sensitive determination of tumour markers is the key for early diagnosis of cancer. Herein, triple signal amplification strategy resulting from polymer nanospheres , Pt NPs, and DNAzyme was proposed in the developed electrochemical immunosensor. First, electroactive polymer nanospheres were synthesized by infinite coordination polymerization of ferrocenedicarboxylic acid, which could generate strong electrochemical signals due to plentiful ferrocene molecules. Further, the polymer nanospheres were functionalized by Pt NPs and DNAzyme (hemin/G-quadruplex) with the ability of catalyzing H 2 O 2 , which contributes to enhance the electrochemical signals. The prepared conjugations were characterized by transmission electron microscope (TEM) and energy dispersive X-ray spectroscopy (EDX). And the process of preparation was monitored by zeta potential. Based on the sandwich-type immunoassay, the electrochemical immunosensor was constructed employing the conjugations as signal tags. Under optimal conditions, the DPV peak increased with the increasing of alpha fetal protein (AFP) concentration, and the linear range was from 0.1 pg mL −1 to 100 ng mL −1 with low detection limit of 0.086 pg mL −1 . Meanwhile, the designed immunosensor exhibited excellent selectivity and anti-interference property, good reproducibility and stability. More importantly, there were no significant differences in analyzing real clinical samples between designed immunosensor and commercial ELISA .

Lead ions (Pb 2+ ), as a persistent and bioaccumulative environmental toxin, pose a significant threat to public health, demanding ultrasensitive and field-deployable detection methods. Conventional sensors often struggle with a trade-off between sensitivity and stability, especially when employing hard nanomaterial enhancers like gold nanoparticles. However, the practical utility of these inorganic nanoprobes is often compromised by their susceptibility to surface passivation (biofouling) and aggregation in salt-rich or protein-rich environments. Herein, we introduce a novel concept of a soft-matter DNA nanoreactor for engineering a high-performance colorimetric biosensor. This nanoreactor is self-assembled from a single palindromic DNA strand into a DNA nanosphere (DS), creating a spatially confined microenvironment. By anchoring a Pb 2+ -specific DNAzyme system onto this platform, we developed the DS-S-Dz probe. The nanoreactor architecture dramatically enhances the catalytic efficiency of the DNAzyme through a profound spatial confinement effect, which accelerates the Pb 2+ -triggered cleavage of a substrate strand and subsequent release of a G-rich sequence. This liberated sequence then folds into a G-quadruplex/hemin DNAzyme, catalyzing a robust colorimetric reaction. This strategy effectively suppresses background noise while amplifying the target signal, achieving a remarkable limit of detection of 0.96 nM, a 50-fold improvement over the non-amplified system (48 nM) and well below the EPA safety limit (72 nM). The sensor demonstrated exceptional selectivity against a panel of interfering metal ions and proved its robustness and accuracy in complex real-world samples like tap water and milk. This work presents a paradigm shift from simple nanoparticle enhancement to the rational design of programmable DNA nanoreactors, offering a powerful and elegant platform for sensitive and reliable environmental monitoring.

DNAzyme-based gene silencing therapies are promising candidates for the treatment of inflammatory bowel disease (IBD). However, DNAzyme’s unique substrate, structural instability, and conditional catalytic mechanism necessitate delivery systems enabling concurrent integration of precision (gene silencing surveillance), durability (degradation resistance), and efficacy (sustained catalytic output). Herein, we propose a smart photoacoustic imaging (PAI)-guided nanozyme-DNAzyme platform for combinational catalytic therapy (NDCT) of IBD by introducing the antioxidant iridium nanozyme (IrNZ) as a protector for DNAzyme and in-situ amplifier of PAI signal. The integrated IrNZ enables PAI-guided self-monitoring of the combinational catalytic processes with deep tissue penetration through the microbubble-based inertial cavitation mechanism, thereby improving the accuracy for IBD treatment. Furthermore, benefiting from the IrNZ-enabled ROS elimination, the DNAzyme drug displays excellent self-protective capacity and anti-inflammatory activity in the deleterious oxidative inflammatory microenvironment. Besides, the self-sufficient Zn 2+ metal cofactors for DNAzyme by NDCT further improves their gene-silencing performance. Hence, the NDCT establishes a self-traceable, self-protective, and self-sufficient (3S) strategy for highly accurate, durable and efficient nanozyme-DNAzyme combinational catalytic therapy of IBD. A smart nanozyme-DNAzyme combinational catalytic platform NDCT is proposed for concurrent integration of precision (gene silencing surveillance), durability (degradation resistance), and efficacy (sustained catalytic output). Benefiting from the self-traceable therapeutic monitoring, nanozyme-enabled self-protection of DNAzyme cargos, and self-sufficient Zn 2+ cofactors, the NDCT demonstrates robust therapeutic performance, offering strong potential for highly accurate, durable and efficient IBD therapy. A triple-pathway synergistic strategy integrating calcium overload, AKAP1 silencing, and caspase-8 activation for senolysis. • L1CAM aptamer-functionalized nanoplatform enables targeted delivery to senescent alveolar epithelial type II cells. • Acid-responsive CaCO 3 core releases curcumin, Mn 2+ , DNAzyme; Mn 2+ acts as cofactor & caspase-8 activator. • Inhalable nanoplatform effectively clears senescent cells, alleviates fibrosis, and restores lung function in vivo . Idiopathic pulmonary fibrosis (IPF) lacks therapies that reverse disease progression, partly due to persistent senescent alveolar epithelial type II cells (SAEC II). We report a synergistic senolytic strategy combining mitochondrial calcium overload with AKAP1 silencing. An acid-responsive nanoplatform (CCMD@Lipo-Apt) comprising a CaCO 3 core co-loaded with curcumin (CUR), Mn 2+ , and an AKAP1-targeting DNAzyme, enveloped by an L1CAM aptamer-modified lipid bilayer, enables SAEC II-specific homing. Upon lysosomal acidification, CaCO 3 degrades to release Ca 2+ , CUR (mobilizing ER Ca 2+ ), Mn 2+ , and the DNAzyme. Mn 2+ simultaneously activates DNAzyme to knockdown AKAP1 (sensitizing mitochondria to calcium overload) and directly activates caspase-8. This triple mechanism collapses mitochondrial membrane potential and triggers robust apoptosis exclusively in SAEC II. In a bleomycin-induced mouse model, CCMD@Lipo-Apt clears SAEC II, attenuates fibrosis, and restores lung function without overt toxicity. This work establishes a synthetic-lethal axis for targeted IPF therapy.

Background The emergence of antibiotic-resistant microorganisms poses significant risks to public health. Therefore, the development of technologies capable of detecting antibiotics with high sensitivity and selectivity is essential for monitoring and controlling the spread of antibiotic resistance. Yet, current major available antibody-based antibiotic detection methods often face limitations in sensitivity, complexity, and cost, and commonly one target antibiotic can be detected in one assay. Results On the basis of a three-way DNA junction (3-WJ) signal construct, we describe a multiplexed fluorescence resonance energy transfer (FRET) aptasensor strategy for highly sensitive simultaneous detection of sarafloxacin (SAR) and enrofloxacin (ENR) through cyclic DNAzyme and catalytic strand displacement reaction (CSDR) signal amplification cascades. Target antibiotics are recognized separately by the aptamers in DNAzyme/apamer duplexes to release active DNAzyme sequences, which cleave the dumbbell substrate hairpins to free ssDNAs to trigger subsequent CSDR between the assistance hairpins and the 3-WJ constructs for formation of many fluorophores 5-carboxyfluorescein (FAM)- and 2',7'-dimethoxy-4', 5'-dichloro-6-carboxyfluorescein (JOE)/6-carboxy-X-rhodamine (ROX)-labeled DNA duplexes. This leads to the pulling of FAM dye donor in proximity to the ROX and JOE dye acceptors, facilitating the yield of considerably amplified FRET signals at 555 nm and 605 nm for the SAR and ENR assays, respectively, with detection limits of 1.95 pM (0.76 ng/L) and 5.01 pM (1.8 ng/L) within 2.5 hours. Additionally, this sensing method can selectively discriminate SAR and ENR against non-target antibiotics and has been validated for the simultaneous detection of SAR and ENR in milk samples. Significance Featured with the advantages of convenient and significant signal amplification capability as well as single excitation for multiplexed detection, the successful demonstration of our method for sensitive and simultaneous detection of two antibiotics therefore shows its promising potential for constructing different multiplexed aptasensors for detecting various low levels of biomolecules.

Salmonella typhimurium (S. typhimurium) is one of the major foodborne pathogenic bacteria, posing a serious threat to human health and food safety. The sensitive and reliable S. typhimurium detection methods are crucial for preventing disease outbreaks and ensuring food safety. Recently, Argonaute proteins have emerged as a highly effective tool for pathogenic bacteria detection owing to their programmability and exceptional specificity. In this study, we developed a novel label-free fluorescent biosensing platform by innovatively integrating Pyrococcus furiosus Argonaute (PfAgo) with programmable Aurora DNAzyme for sensitive detection of S. typhimurium. Specifically, a label-free signaling probe (engineered-Aurora, E-Aurora) was designed by introducing the target sequence into the catalytic core sequence of Aurora DNAzyme. The E-Aurora could bind to the 4-methylumbelliferyl phosphate (4-MUP) and transfer its phosphoryl group to its own 5′-OH terminus, thereby generating the strong fluorescent compound 4-MU. In this biosensing platform, the PfAgo could be activated by S. typhimurium and was able to cleave the E-Aurora, thereby destroying the structural integrity of E-Aurora. The fragmentary E-Aurora was incapable of catalyzing 4-MUP to generate fluorescent signals. The concentration of S. typhimurium was inversely proportional to the fluorescent signal. Benefiting from the specific recognition and cleavage ability of PfAgo and the outstanding catalytic ability of E-Aurora, the established biosensor achieved high sensitivity for S. typhimurium with a limit of detection as low as 1 CFU/mL. This work provided a new insight for designing a novel label-free PfAgo-based fluorescence biosensor for the detection of pathogenic bacteria.

CRISPR/Cas12a-based biosensors typically output fluorescent, colorimetric, and electrochemical signals, relying on reporters that suffer from low sensitivity, high cost, and low stability. Herein, we introduced a label-free chemiluminescent (CL) reporting system based on a DNAzyme known as “Supernova”. Supernova catalyzes the translocation of phosphate from a 1,2-dioxetane substrate (specifically, CDP-Star) to its 5′-OH ends, thereby triggering a CL reaction that produces light. Upon activation by the target, Cas12a cleaves Supernova, rendering it inactive in reacting with CDP-Star. Without pre-amplification, this biosensor can detect synthetic DNA corresponding to the SARS-CoV-2 N gene and monkeypox virus (MPXV) F3L gene with detection limits (LOD) of 1.5 and 2.4 pM, respectively. Integration with pre-amplification further enables the detection of SARS-CoV-2 and MPXV genes down to 1 copy/μL in real samples. Furthermore, the application of this CL system was expanded to the detection of non-nucleic acids with the integration of ATP aptamers, resulting in improved sensitivity in ATP biosensing compared to fluorescent assays. Overall, this work represents the first development of a label-free CL Cas12a reporting system, demonstrating its enhanced performance and broad applicability in synthetic biology-enabled sensing technology.

Background The phenylboronic acid-functionalized polyamidoamine (PP) was employed as a gene carrier for Dz13 delivery, inducing an obvious anticancer response.Materials and methods The Dz13 condensation ability of PP was evaluated through gel retardation assay. The cellular uptake mechanism of PP/Dz13 nanoparticles was studied using confocal laser scanning microscope and flow cytometer. The inhibition ability of cell proliferation, migration and invasion was investigated through MTT assay, flow cytometry, wound healing and Transwell migration assays, using hepatocarcinoma cell line HepG2 as a model. Finally, Western blotting analysis was used to detect the signaling pathway associated with the inhibition of cell apoptosis and migration induced by Dz13 delivery. Results The carrier PP could efficiently condense Dz13 into stable nanoparticles at mass ratios of >1.5. The hydrodynamic diameter and zeta potential of PP/Dz13 nanoparticles were measured to be 204.77 nm and +22.00 mV at a mass ratio of 10.0, respectively. The nanoparticles could realize an efficient cellular uptake in sialic acid-dependent endocytosis manner. Moreover, the nanoparticles exhibited an obvious antiproliferation effect through the induction of cell apoptosis and cell cycle arrest due to the cleavage of c-Jun mRNA. Besides, the suppression of cell migration and invasion could be achieved after the PP/Dz13 transfection, attributing to the decreased expression level of MMP-2 and MMP-9.Conclusion The PP provided a potential delivery system to achieve the tumor-targeting gene therapy.

In this work, a sensitive DNAzyme-based electrochemical sensor had been developed for Pb 2+ detection with platinum nanoparticles decorated TiO 2 /α-Fe 2 O 3 composite as signal labels. The morphological and compositional properties of the PtNPs/TiO 2 /α-Fe 2 O 3 were examined by using transmission electron microscopy , X-ray diffraction, and X-ray photoelectron spectroscopy. The result showed that the shape of α-Fe 2 O 3 nanocrystals were the cubic, the average length ranged from 150 to 300 nm, and the PtNPs with about 3–4 nm in diameter were well dispersed on the surface of TiO 2 /α-Fe 2 O 3 . TiO 2 /α-Fe 2 O 3 were used as a “carrier” to load the PtNPs tracers as well as for Apt3 immobilization. In turn, the DNAzyme structure of Apt1 and Apt2 was immobilized on the gold electrode surface as the capture probes. Subsequently, DNAzyme modified electrodes reacted with target Pb 2+ and the Apt3/PtNPs/TiO 2 /α-Fe 2 O 3 composite were deposited on the electrode surface. The performance of the DNAzyme-based electrochemical sensor was tested by recording the electrocatalytic reduction current toward H 2 O 2 . Enhanced sensitivity was achieved by TiO 2 /α-Fe 2 O 3 nanocomposites as a nanocarrier in order to PtNPs at a high ratio. The DNAzyme-based electrochemical sensor described here exhibited excellent sensitivity and specificity for target ion. This work represented a promising potential for on-site testing Pb 2+ in real drinking water and serum sample analysis.

Zearalenone (ZEN), one of the most frequently occurring mycotoxin contaminants in foods and feeds, poses considerable threat to human and animal health, owing to its acute and chronic toxicities. Thus, rapid and accurate detection of ZEN has attracted broad research interest. In this work, a novel and label-free chemiluminescence aptasensor based on a ZEN aptamer and a G-quadruplex DNAzyme was constructed. It was established on a competitive assay between ZEN and an auxiliary DNA for the aptamer, leading to activation of the G-quadruplex/hemin DNAzyme and subsequent signal amplification by chemiluminescence generation after substrate addition. To maximize the detection sensitivity, numerous key parameters including truncated aptamers were optimized with molecular docking analysis. Upon optimization, our aptasensor exhibited a perfect linear relationship (R2= 0.9996) for ZEN detection in a concentration range of 1–100 ng/mL (3.14–314.10 nM) within 40 min, achieving a detection limit of 2.85 ng/mL (8.95 nM), which was a 6.7-fold improvement over that before optimization. Most importantly, the aptasensor obtained a satisfactory recovery rate of 92.84–137.27% and 84.90–124.24% for ZEN-spiked wheat and maize samples, respectively. Overall, our label-free chemiluminescence aptasensor displayed simplicity, sensitivity, specificity and practicality in real samples, indicating high application prospects in the food supply chain for rapid detection of ZEN.Keywords:chemiluminescence;label-free;aptasensor;DNAzyme;ZEN

Sensitive and accurate monitoring of amino acid concentration variations plays an important role for diagnosis of diseases at early stage. Here, the aptamer/organometallic receptor-based methodology for label-free and amplified electrochemical determination of phenylalanine , an amino acid, through multi-pedal DNA walker and DNAzyme dual signal enhancement is demonstrated. The binding of the phenylalanine/organometallic receptor complex with the aptamer results in the release of active DNAzyme walking strands to trigger the multi-pedal DNA walkers to move on the surface of electrode. The substrate hairpins are then cyclically cleaved by the DNA walkers to liberate a large number of free G-quadruplexes, which interact with and confine hemin on the electrode via the G-quadruplex/hemin structures. Significantly amplified current signals can therefore be generated by electrochemical reduction of hemin for the sensitive measurement of phenylalanine down to 1.03 μM. Such an aptasensor also has a high selectivity and can monitor phenylalanine in diluted serums, making it a promising alternative for the development of versatile and robust aptamer-based platforms for detection of various amino acids.
