Platform Formed from ZIF-8 and DNAzyme: “Turn-On” Fluorescence Assay for Simple, High-Sensitivity, and High-Selectivity Detection of Pb2+

Chuanyu Yang,Peitong Yu,Ying Li,Junyang Wang,Xinyue Ma,Ni Liu,Ting Lv,Hongru Zheng,Han Wu,Hongxia Li,Chunyan Sun

Lead contamination has posed a potential threat to the environment and food safety, arousing extensive concern. In this work, we fabricated a novel fluorescent sensing platform based on zeolitic imidazolate framework-8 (ZIF-8) and DNAzyme for monitoring Pb2+ in water and fish samples. ZIF-8 was proposed as a fluorescence quencher with the advantages of simple synthesis, low cost, and high quenching efficiency. The Pb2+-dependent GR5 DNAzyme containing the large ssDNA loop can be adsorbed onto ZIF-8 accompanied by fluorescence quenching. Upon binding with Pb2+, GR5 DNAzyme was activated and cleaved, leading to the release of FAM-labeled 5-base ssDNA, which restored the fluorescence. The “turn-on” assay can detect Pb2+ through the one-pot procedure in the range of 0.01–10.0 nM with a detection limit of 7.1 pM. The platform is promising for on-site monitoring of Pb2+ owing to the excellent performance of high sensitivity, low background, strong anti-interference ability, and simple operation.

Dual DNAzyme-catalytic assembly of G-quadruplexes for inducing the aggregation of gold nanoparticles and developing a novel antibiotic assay method

Wang Xiaojun,Yang Jingru,Xie Yiming,Lai Guosong

By utilizing a target biorecognition reaction to induce the self-assembly of G-quadruplexes and the aggregation of gold nanoparticles (Au NPs), this work develops a novel colorimetric biosensing method for kanamycin (Kana) antibiotic detection. The compact G-quadruplex structure was assembled from its two half-split sequences which were designed in two hairpin substrates of the Mg 2+ -dependent DNAzyme (MNAzyme). Besides hybridizing with the aptamer strand, the MNAzyme sequence was also split into two half fragments to be designed in the two substrates. Upon the aptamer-recognition reaction toward Kana, the MNAzyme strand could be quantitatively released to cause the exposure of the split G-quadruplex-sequences on two hairpin substrate-modified Au NPs and simultaneous release of two half fragments of the MNAzyme-sequence. Thus, the K + -assisted self-folding of G-quadruplexes causes the cross-linking of the two Au NPs to realize the Au NP aggregation–based colorimetric signal output (measured at the largest absorption peak near 520 nm). Meanwhile, the self-assembled formation of the second MNAzyme drastically amplified the signal response. Under the optimal conditions, a wide linear range from 0.1 pg mL −1  to 10 ng mL −1 and an ultrahigh sensitivity with the detection limit of 76 fg mL −1 were obtained. The dose-recovery experiments in real samples showed satisfactory results with recoveries from 98.4 to 105.4% and relative errors compared with the ELISA method less than 4.1%. Due to the high selectivity, excellent repeatability and stability, and simple manipulation, this method indicates a promising potential for practical applications. Graphical abstract A novel homogeneous biosensing method was developed for the convenient detection of the kanamycin antibiotic. The target biorecognition-induced and dual DNAzyme-catalytic assembly of G-quadruplexes enabled the amplified aggregation of gold nanoparticles for the simple, cheap, stable, and ultrasensitive colorimetric signal transduction of the method.

Signal-on fluorescent sensing strategy for Pb2+ detection based on 8–17 DNAzyme-mediated molecular beacon-type catalytic hairpin assembly circuit

Wang Junyang,Liu Zheng,Li Ying,Yang Chuanyu,Ma Xinyue,Li Hongxia,Sun Chunyan

Based on a Pb 2+ -specific 8–17 DNAzyme-induced catalytic hairpin assembly (CHA), a simple signal-on fluorescence strategy for lead ion detection was established. 8–17 DNAzyme was used as the recognition element of Pb 2+ , which catalyzed the cleavage of the RNA base embedded in the DNA substrate strand, while releasing part of the substrate strand (S’) as CHA initiator. And two hairpin probes (H1 and H2-FQ) were designed according to the sequence of S’ for CHA, in which H2-FQ was labeled with the fluorophore FAM and quencher BHQ-1 as fluorescent “molecular switch” based on fluorescence resonance energy transfer (FRET). In the presence of Pb 2+ , the CHA reaction was triggered to form a large number of H1-H2 complexes, enabling enzyme-free isothermal amplification and a signal-on fluorescence strategy. In the concentration range of 0.5–1000 nM, the fluorescence signal increases with the increase of Pb 2+ concentration. The quantitative detection limit of Pb 2+ by this method is 0.5 nM, which has better detection performance compared with the FQ-labeled 8–17 DNAzyme method. The established biosensor exhibits good specificity and can be effectively used for the detection of Pb 2+ in real samples of river water and grass carp. Through ingenious nucleic acid sequence design, DNAzyme and CHA reactions are integrated to realize the enzyme-free isothermal amplifications and sensitive detection of Pb 2+ , which holds potential versatility in food supervision and environmental monitoring. Sensitive colorimetric aptasensor based on stimuli-responsive metal-organic framework nano-container and trivalent DNAzyme for zearalenone determination in food samples

Yuhan Sun,Yan Lv,Shuo Qi,Yin Zhang,Zhouping Wang

Zearalenone (ZEN) poses a serious threat to human and animal health. The development of sensitive determination methods for ZEN is of great significance for ensuring the quality and safety of food. Herein, based on a stimuli-responsive aptamer-functionalized metal–organic framework (MOF) nano-container and trivalent DNA peroxidase mimicking enzyme (DNAzyme), an efficient aptasensor was constructed initially for the colorimetric determination of ZEN. The proposed aptasensor only required simple operations but exhibited outstanding specificity, reproducibility, storage stability and reusability simultaneously. Under the optimal conditions, there was a good linear relationship between the changed absorbance and logarithm concentration of ZEN within 0.01–100 ng mL −1 , and the limit of detection (LOD) could reach 0.36 pg mL −1 . Moreover, the proposed aptasensor was reliable in quantifying ZEN in spiked food samples. The current bioassay provides a promising scheme for constructing stable, specific and rapid colorimetric platforms with potential applications in the fields of food safety.

Smartphone-Assisted Colorimetric Detection of Glutathione and Glutathione Reductase Activity in Human Serum and Mouse Liver Using Hemin/G-Quadruplex DNAzyme

Yufen Lai,Mengyan Li,Xiaofei Liao,Li Zou

Abnormal levels of reduced glutathione (GSH) and glutathione reductase (GR) are usually related to a variety of diseases, so it is of great significance to determine the GSH concentration and GR activity. We herein develop a smartphone-assisted colorimetric biosensor for the detection of GSH and GR activity in human serum and mouse liver using hemin/G-quadruplex DNAzyme. Firstly, an obvious color change from colorless to green can be observed, owing to the high peroxidase-like activity of hemin/G-quadruplex DNAzyme toward 2,2′-azino-bis(3-ethylbenzothiozoline-6-sulfonic acid) (ABTS). With the addition of GSH or GR, the H2O2-mediated oxidation of ABTS catalyzed by hemin/G-quadruplex DNAzyme is significantly inhibited, resulting in remarkable color fading. Therefore, the detection of GSH and GR activity can be achieved by observing the color transition or measuring the absorbance at 420 nm. The detection limit was estimated to be as low as 0.1 μM and 10 μU/mL for GSH and GR, respectively. More interestingly, the RGB values of the sensing system can be identified by the smartphone application (APP, color collect), which makes it an ideal format for on-site determination and point-of-care testing (POCT). In addition, the proposed method shows excellent selectivity and acceptable applicability for the determination of GSH concentration and GR activity in human serum samples and mouse liver tissues, which might hold great application potential in clinical diagnosis and drug screening. Keywords:smartphone;colorimetric assay;glutathione;glutathione reductase;hemin/G-quadruplex DNAzyme

Magnetically induced self-assembly DNAzyme electrochemical biosensor based on gold-modified α-Fe2O3/Fe3O4 heterogeneous nanoparticles for sensitive detection of Ni2+

Lulu Yu,Min Liu,Yanling Zhang,Yun Ni,Shaobo Wu,Ruijiang Liu

A magnetically induced self-assembly DNAzyme electrochemical biosensor based on gold-modified α-Fe2O3/Fe3O4 heterogeneous nanoparticles was successfully fabricated to detect Nickel(II) (Ni2+). The phase composition and magnetic properties of α-Fe2O3/Fe3O4 heterogeneous nanoparticles controllably prepared by the citric acid (CA) sol–gel method were investigated in detail. The α-Fe2O3/Fe3O4 heterogeneous nanoparticles were modified by using trisodium citrate as reducing agent, and the magnetically induced self-assembly α-Fe2O3/Fe3O4–Au nanocomposites were obtained. The designed Ni2+-dependent DNAzyme consisted of the catalytic chain modified with the thiol group (S1-SH) and the substrate chain modified with methylene blue (S2-MB). The MGCE/α-Fe2O3/Fe3O4–Au/S1/BSA/S2 electrochemical sensing platform was constructed and differential pulse voltammetry was applied for electrochemical detection. Under the optimum experimental parameters, the detection range of the biosensor was 100 pM–10 μM (R2 = 0.9978) with the limit of detection of 55 pM. The biosensor had high selectivity, acceptable stability, and reproducibility (RSD = 4.03%).

Binding-induced and label-free colorimetric method for protein detection based on autonomous assembly of hemin/G-quadruplex DNAzyme amplification strategy

Hao Wu,Kai Zhang,Yaling Liu,Hongyong Wang,Jun Wu,Feifan Zhu,Pei Zou

In this work, a new binding-induced and label-free colorimetric method for protein detection has been developed on the basis of an autonomous assembly of hemin/G-quadruplex DNAzyme amplification strategy. The system consists of two proximity probes carrying two aptamer sequences as recognition elements for target, and two hairpin structures include three-fourths and one-fourth of the G-quadruplex sequences in inactive configuration as functional elements. In the presence of target protein, two proximity probes bind to the protein simultaneously, forming a stable DNA–protein complex. Then the complex triggers an autonomous cross-opening of the two functional hairpin structures, leading to the formation of numerous hemin/G-quadruplex DNAzymes. The resulting DNAzymes catalyze the oxidation of colorless 2,2′-azino-bis(3-ethylbenzothiazoline-6-sulfonic acid) (ABTS 2− ) to the green-colored ABTS •− with the presence of H 2 O 2 , thus providing the amplified colorimetric detection of target. Using human α-thrombin as the protein target, this binding-induced DNAzyme amplification colorimetric method affords high sensitivity with a detection limit of 1.9   pM. Furthermore, this method might be further extended to sensitive detection of other proteins by simply replacing recognition elements of proximity probes.

Magnetic beads-based DNAzyme recognition and AuNPs-based enzymatic catalysis amplification for visual detection of trace uranyl ion in aqueous environment

Hongyan Zhang,Ling Lin,Xiaoxue Zeng,Yajuan Ruan,Yongning Wu,Minggui Lin,Ye He,FengFu Fu

We herein developed a novel biosensor for the visual detection of trace uranyl ion ( UO 2 2 + ) in aqueous environment with high sensitivity and specificity by using DNAzyme-functionalized magnetic beads (MBs) for UO 2 2 + recognition and gold nano-particles (AuNPs)-based enzymatic catalysis oxidation of TMB (3,3′,5,5′-tetramethylbenzidine sulfate) for signal generation. The utilization of MBs facilitates the magnetic separation and collection of sensing system from complex sample solution, which leads to more convenient experimental operation and more strong resistibility of the biosensor to the matrix of sample, and the utilization of AuNPs-based enzymatic catalysis amplification greatly improved the sensitivity of the biosensor. Compared with the previous DNAzyme-based UO 2 2 + sensors, the proposed biosensor has outstanding advantages such as relative high sensitivity and specificity, operation convenience, low cost and more strong resistibility to the matrix of sample. It can be used to detect as low as 0.02   ppb (74   pM) of UO 2 2 + in aqueous environment by only naked-eye observation and 1.89   ppt (7.0   pM) of UO 2 2 + by UV–visible spectrophotometer with a recovery of 93–99% and a RSD≤5.0% ( n =6) within 3   h. Especially, the visual detection limit of 0.02   ppb (74   pM) is much lower than the maximum allowable level of UO 2 2 + (130   nM) in the drinking water defined by the U.S. Environmental Protection Agency (EPA), indicating that our method meets the requirement of rapid and on-site detection of UO 2 2 + in the aqueous environment by only naked-eye observation.

Dual-trigger enhanced catalytic hairpin assembly for rapid and sensitive colorimetric detection of Pb2+ using a GR–5 DNAzyme-mediated cascade reaction

Shihong Zhang,Dongyan Li,Jie Huang,Wenjie Liu,Guoxing Jing,Wen Liu,Jianna Yu,Tiejun Song,Wenshan Li

Lead ion (Pb 2+ ) is a highly toxic heavy metal with strong bioaccumulation potential, posing serious risks to environmental and food safety. In this work, we developed a dual-trigger enhanced catalytic hairpin assembly (CHA) strategy for rapid and sensitive colorimetric detection of Pb 2+ using a GR–5 DNAzyme-mediated cascade reaction. A dumbbell-shaped hairpin probe was designed to form a dimeric complex through complementary palindrome sequences of H1, with its loop region containing a ribonucleotide adenosine (rA) site. In the presence of Pb 2+ , the GR–5 DNAzyme catalyzed cleavage at the rA site, generating a new dimeric complex that efficiently initiated the CHA reaction. This dual-trigger design significantly accelerated the CHA process through the localized high-concentration trigger sequence. Consequently, an intact G-quadruplex sequence was exposed, which produced a distinct colorimetric signal. The biosensor enables accurate quantification of Pb 2+ over the linear range of 0.5–100 nM, with a detection limit as low as 51.25 pM. Spiked recovery rates in drinking water and fish samples range from 96.61 % to 109.77 %, demonstrating the biosensor's accuracy and practical applicability. These results highlight the potential of this biosensor for real-time monitoring of Pb 2+ contamination in environmental and food samples, contributing to improved public health and safety.

G-quadruplex/hemin DNAzyme mediated biosensor for colorimetric detection of trace aflatoxin B1 using entropy-driven catalytic reaction-facilitated catalytic hairpin assembly

Dian Yu,Yingying Sun,Xin Lin,Wenjie Liu,Jianna Yu,Guoxing Jing,Wen Liu,Xiaoyun Zhang,Cheng Jiang,Wenshan Li

G-quadruplex/hemin DNAzyme (G-DNAzyme) is widely utilized in biosensors due to its ability to catalyze peroxidase-like reactions. However, its relatively low catalytic efficiency can limit detection sensitivity. To address this limitation and enable trace detection, this study presents a G-DNAzyme-mediated biosensor that combines entropy-driven catalytic reactions (EDC) and catalytic hairpin assembly (CHA) to enhance sensitivity and broaden its applicability for detecting trace levels of aflatoxin B1 (AFB1). In this biosensor, AFB1 specifically binds to aptamer, triggering the release of a complementary initiator chain, which activates both EDC and CHA amplification processes. This dual amplification results in the generation of numerous free G-quadruplex sequences, which then bind to hemin, catalyzing a color change in the chromogenic substrate and significantly amplifying the signal. The biosensor demonstrated excellent linearity between the absorbance intensity and logarithm of AFB1 concentrations, with a detection limit (LOD) of 0.47 pM. Furthermore, spiked recovery tests of AFB1 in actual samples showed recovery rates between 96.12 % and 108.50 %, indicating strong accuracy. The method is simple, rapid, and does not require complex instrumentation, making it an efficient tool for detecting AFB1 in food safety applications.

Ultrasensitive multifunctional COF electrochemical biosensor for bacteria detection based on triple-helix molecular switch and Zn2+ -triggered DNAzyme-driven swing-arm robot

Jialin Zhang,Xuan Wang,Ming Zhou,Jinhui Li,Kangqiang Lu,Herui Wen

Simple and efficient bacterial detection is important for the diagnosis of foodborne diseases caused by bacteria. Herein, we proposed a new electrochemical biosensor based on Zn 2+ -triggered swing-arm robot and multifunctional covalent organic framework-based nanocomposite (COF@Au-Thi/H4) for ultrasensitive detection of Escherichia coli ( E. coli ). COF, as an efficient nanocarrier for DNA and signal molecules, has efficient hybridization and loading capabilities. Its high porosity provides a large number of attachment sites for signal molecule thioredoxin (Thi). The biosensor used poly(diallyldimethylammonium chloride)-functionalized graphene/Ag@Au nanosheets (PDDA Gr/Ag@AuNS) as the electrode modification materials and COF@Au-Thi/H4 as the signal probes. The aptamer-containing arms and S2 probe formed triple helix molecular switch (THMS). When E. coli were present in the system, specific interaction between the aptamer and target caused the S2 probe to be released from the THMS, which triggered strand displacement reaction (T-SDR) to release S1 probe and excess Zn 2+ under acid dissolution. These released probes activated the swing-arm robot. The Zn 2+ -dependent DNAzyme cycle cleaved the substrate DNA strand, causing the exposure of DNA complementary to hybridize with COF@Au-Thi/H4 signal probe, thus generated significant current signal for bacteria detection, with the detection limit (LOD) of 10 CFU/mL. The detection time was less than 3 h. In addition, the method could detect real samples, which has broad prospects in biological analysis and disease diagnosis applications.

A novel and label-free electrochemical aptasensor based on exonuclease III and G-quadruplex DNAzyme for sensitive and selective detection of metronidazole

Meijuan Du,Qian Chen,Xueqin Xu

A novel and label-free electrochemical aptasensor based on exonuclease III (Exo III) and G-quadruplex DNAzyme has been first designed to detect metronidazole (MNZ) sensitively and selectively in this paper. Capture probe (CP), helper probe (HP) and aptamer (Apt) hybridize to form double-stranded DNA (dsDNA) structure with a blunt 3′-terminus, resulting in the guanine (G)-rich CP being enclosed in the dsDNA, followed by specific digestion of the 3′-terminus by Exo III to expose the G-rich sequence. At this time, CP can bind with the added hemin to form G-quadruplex DNAzyme which catalyzes the redox reaction of 3,3′,5,5′-tetramethylbenzidine (TMB) and H 2 O 2 , generating a strong current signal. However, in the presence of MNZ, the binding of MNZ and aptamer breaks the original blunt 3′-terminus of the dsDNA structure, blocking the subsequent series of reactions, and only a weak current signal can be observed. Under the optimal conditions, the aptasensor showed excellent sensitivity and specificity for the detection of MNZ with a wide linear range from 10 pM to 500 nM and a detection limit as low as 3.0 pM (S/N = 3). The aptasensor constructed based on MNZ aptamer can effectively avoid the interference of other nitro compounds and antibiotics to a certain extent. Compared with other specific recognition elements, the aptasensor possesses the advantages of strong specificity, simple preparation and low cost. Moreover, the proposed aptasensor has been successfully applied to the detection of MNZ in tap water and honey samples.
