DNAzyme-functionalized porous carbon nanospheres serve as a fluorescent nanoprobe for imaging detection of microRNA-21 and zinc ion in living cells

Ji Xiaoting,Wang Zhenbo,Niu Shuyan,Ding Caifeng

The present study shows that a dual-signal nanoprobe consisting of DNAzyme-functionalized porous carbon nanospheres (PCNs) responds to microRNA-21 and zinc ion (Zn 2+ ). The fluorescent probe undergoes an increase in the fluorescence intensity of fluorescein isothiocyanate (FITC) (with excitation/emission wavelengths at 488/517 nm) and the fluorescence intensity of cyanine-5 (Cy5) (with excitation/emission wavelengths at 633/670 nm) in the presence of microRNA-21 and Zn 2+ . The recognition between microRNA-21 and its complementary strand in the PCNs induces the separation of Zn 2+ -specific DNAzyme from PCNs, thus resulting in the increase of green fluorescence, and the exogenous Zn 2+ triggers the rupture of cleavage strand of DNAzyme and recovery of red fluorescence. This nanoprobe allows us to acquire in vitro the determination of microRNA-21 in the range of 2–300 nM with a detection limit of 0.57 nM and the determination of Zn 2+ in the range 2–100 nM with a detection limit of 0.43 nM, and in situ simultaneous imaging in MCF-7 breast cancer cells. Therefore, this strategy permits to obtain the expression levels of different biomarkers in living cells, providing a useful tool for diagnosis of cancers and understanding their biological process. Schematic representation of the DNAzyme-functionalized porous carbon nanospheres for the imaging analysis of microRNA-21 and Zn2+ in living cells.

A label-free fluorescence strategy for analysis of aflatoxin M1 by self-protected DNAzyme and aptamer recognition triggered DNA walker cascade amplification

Mengran Wang,Linqing Shan,Xianglong Kong,Ruiyan Pan,Haiwei Wang,Jin Zhou,Jingjing Ming

Monitoring the information of aflatoxin M1 (AFM1) is of great significance for food safety since its widespread presence in milk and other dairy products. In view of this, we developed a label-free fluorescence DNA walker based on self-protected DNAzyme for determination of AFM1. By inserting the AFM1 aptamer into DNAzyme, the complete DNAzyme was split into two separated parts and designed to be an arch-like shield to avoid its degradation in complex matrix. This excellent structure of DNAzyme and the report probe were pre-assembled on the surface of gold nanoparticles (AuNPs). Through the high efficiency affinity between AFM1 and its aptamer, the DNAzyme could be activated and show its high catalytic cleavage towards its substrate of report probe. The releasing G-quardruplex (G4) of this report probe from AuNPs could combine with berberine and exhibit obvious fluorescence values. Under optimized experimental conditions, the AFM1 detection limit was achieved at 6.40 ng/L. This DNA walker exhibited good selectivity, reproductivity and stability. Furthermore, the feasibility for analysis in real sample of our method was performed towards the target spiked in milk, indicating its potential application for real sample determination.

A ratiometric electrochemical aflatoxin B1 aptasensor based on DNA tetrahedral scaffold-corbelled 3D DNAzyme walker and AuNP/MOF/g-C3N4 hybrid electrode

Hong Zhang,Zhigao Zhang,Longyang Han,Mingqin Zhao,Pengfei Liu,Zhen Luo

Aflatoxin B 1 (AFB 1 ) has seriously threatened human health, so it is vital to construct an efficient detection strategy for AFB 1 analysis. An exquisitely designed ratiometric electrochemical aptasensor for sensitive detection of AFB 1 has been successfully developed in this work. DNA tetrahedral scaffold (DTS) is used to fix the DNA probes, 3D DNAzyme walker is employed to amplify the detection signals, and the composite material AuNP/ZIF-67/g-C 3 N 4 acts as the sensing surface of the detection electrode. In the presence of AFB 1 , the 3D DNAzyme walker induced the release of the oligonucleotide attached ferrocene (Fc) from the detection electrode and is simultaneously grafted the DNA-modified methylene blue (MB) onto the electrode, leading to a seesaw-like ratiometric electrochemical aptasensor. This ratiometric electrochemical aptasensor provides an outstanding AFB 1 analysis in the linear range of 2.0 fg·mL −1 to 1.0 ng·mL −1 with the limit of detection (LOD) 0.67 fg·mL −1 . It provides new idea for the analysis of other contaminants in foodstuffs.

Low-background and visual detection of antibiotic based on target-activated colorimetric split peroxidase DNAzyme coupled with dual nicking enzyme signal amplification

Xuejun Cui,Rongguo Li,Xiaofei Liu,Jingfeng Wang,Xueqi Leng,Xiaolei Song,Qianqian Pei,Yu Wang,Su Liu,Jiadong Huang

Herein, we have reported the development of a simple, rapid, and low cost colorimetric method for the detection of antibiotic based on target-activated split peroxidase DNAzyme coupled with dual nicking enzyme signal amplification (NESA). To lower background signal in G-quadruplex DNAzyme-based detection, the two split G-rich parts are caged into two different hairpin probes, respectively, preventing the two parts from assembling into the G-quadruplex structure. By the combination of restriction endonuclease-assisted cleavage reaction with the spilt G-quadruplex probes, target-modulated release of the two split G-rich parts is achieved, affording high specificity of antibiotic detection. Our strategy features with several aspects. First, the less background signal produced by the self-assembly of G-quadruplex in the absence of target is effectively eliminated owing to the pre-blocking of the two split G-rich parts. Second, dual NESA coupled G-quadruplex DNAzyme amplification strategy is integrated with colorimetric assay of antibiotic, which significantly improves the detection sensitivity. Third, peroxidase-mimicking DNAzyme is used as biocatalyst in our reaction system, which can catalyze the oxidation of 2,2' - azino - bis (3 - ethylbenzothiozoline - 6 - sulfonic acid) (ABTS 2− ) mediated by H 2 O 2 to generate the colored radical anion (ABTS •- ), allowing to low cost and visual detection of antibiotic by the naked eye. Under optimized conditions, the results revealed the proposed biosensor exhibits excellent specificity and sensitivity toward kanamycin with a detection limit as low as 14.7 pM. Hence, the target-activated split G-quadruplex DNAzyme and dual NESA-based strategy provides a useful and practical platform for antibiotic residues determination and other analytes detection in bio-analysis.

G-quadruplex DNAzyme-based electrochemiluminescence biosensing strategy for VEGF165 detection: Combination of aptamer–target recognition and T7 exonuclease-assisted cycling signal amplification

Hui Zhang,Meixing Li,Caihong Li,Zhihui Guo,Huilei Dong,Ping Wu,Chenxin Cai

The expression profile of vascular endothelial growth factor (VEGF) is highly correlated with the occurrence and development of cancer. This work reports an electrochemiluminescence (ECL) approach for highly sensitive detection of VEGF 165 . This approach comprises aptamer–target recognition, T7 exonuclease (T7 Exo)-assisted cycling signal amplification and efficient quenching of ECL of CdS:Eu nanocrystals (NCs) by using DNAzyme. In this assay, CdS:Eu NCs were used as the ECL substrate, A guanine (G)-rich single-stranded DNA (ssDNA) sequence and VEGF 165 aptamer were co-immobilized on the surface of the CdS:Eu NCs modified glassy carbon electrode. After recognition and binding to VEGF 165 , the aptamer moved away from the electrode surface and induced the proposed cyclic cleavage of the target DNA with T7 Exo. A large amount of G-rich ssDNA was released on the CdS:Eu film and folded into G-quadruplex/hemin DNAzyme in the presence of hemin and K + , consequently decreasing the ECL intensity of CdS:Eu. A good linearity was obtained for VEGF 165 detection within the range of 1   pM to 20   nM with a detection limit of 0.2   pM. This assay could be a universal and promising protocol for detection of various biomarkers for early clinical diagnosis.

Engineering an upconversion fluorescence sensing platform with “off–on” pattern through specific DNAzyme-mediated signal amplification for supersensitive detection of uranyl ion

Zhang Xinyu,Wang Yue,Gong Mi,Xiong Lihao,Song Jiayi,Chen Sihan,Tong Yuqi,Liu Yu,Li Le,Zhen Deshuai

An upconversion fluorescence sensing platform was developed with upconversion nanoparticles (UCNPs) as energy donors and gold nanoparticles (AuNPs) as energy acceptors, based on the FRET principle. They were used for quantitative detection of uranyl ions (UO 2 2+ ) by amplifying the signal of the hybrid chain reaction (HCR). When UO 2 2+ are introduced, the FRET between AuNPs and UCNPs can be modulated through a HCR in the presence of high concentrations of sodium chloride. This platform provides exceptional sensitivity, with a detection limit as low as 68 pM for UO 2 2+ recognition. We have successfully validated the reliability of this method by analyzing authentic water samples, achieving satisfactory recoveries (89.00%–112.50%) that are comparable to those of ICP-MS. These results indicate that the developed sensing platform has the capability to identify trace UO 2 2+ in complex environmental samples. Graphical abstract

Target-triggered DNAzyme walker with 3D walking unit for copper species sensing in serum: A multivalent binding strategy for improving the detection performance

Lihong Zhou,Yamin Xiong,Hui Wang,Aihong Yin,Xueying Zhang,Huiling Li,Qinghua Fu,Peili Huang

Monitoring copper (Cu) species in bio-samples is critical for the investigation and auxiliary diagnosis of Cu-metabolism disorders. Herein, a target-triggered DNAzyme walker, consisting of Carboxyfluorescein (FAM)-labeled substrates of the Cu-DNAzyme (Cu-Sub) coated gold nanoparticles (AuNPs) ( [email protected] track) and the enzyme chain of the Cu-DNAzyme (Cu-Enzy) functionalized magnetic beads ( [email protected] 3D walking unit), was designed for the sensitive detection of copper species. Upon addition of copper ion (Cu 2+ ), DNAzyme was activated and triggered the walking process, thereby releasing FAM-labeled fragments and recovering fluorescence. When compared with free-running Cu-Enzy or co-conjugated Cu-Enzy on AuNPs walking units, the [email protected] walking unit exhibited a higher cleavage efficiency, shorter detection time (40 min), and a lower limit of detection (LOD = 3 nM). This improved performance was mainly attributed to multivalent interactions between the 3D track and the 3D walking unit which dramatically increased the affinity and cleavage efficiency. Importantly, good accuracy was observed for copper species analysis in clinical serum samples (n = 130), relative to other instrumentation, inductively coupled plasma atomic emission spectrometry (ICP-AES) ( P > 0.01). The serum detection data indicated that total, exchangeable and relative exchangeable Cu variables could serve as potential indicators for the auxiliary diagnosis of Cu-related disorders. Thus, our target-triggered DNAzyme walker provides improved technical support for the in-depth study of clinical Cu metabolic-related diseases.

A label-free electrochemical biosensor based on magnetic biocomposites with DNAzyme and hybridization chain reaction dual signal amplification for the determination of Pb2+

Weng Chenyuan,Li Xiaoyun,Lu Qiaoyun,Yang Wei,Wang Jing,Yan Xiaoqiang,Li Bingzhi,Sakran Marwan,Hong Junli,Zhu Wanying,Zhou Xuemin

A highly sensitive and selective electrochemical biosensor for Pb 2+ with a dual-amplification strategy is proposed. The first amplification step was realized by the cycle of Pb 2+ and 8–17 DNAzyme (S2), and the hybridization chain reaction (HCR) triggered by S1 further amplified the electrochemical signal. Fe 3 O 4 @Au NPs, as a multifunctional magnetic carrier, is not only manifested in the construction of a magnetically controlled electrochemical response interface, but also has significant contribution in the purifying system, reducing interference, increasing the specific surface area, and the DNA loading. The magnetic nanocomposites were characterized by TEM as spheres with particle size of around 39 nm. When there was no Pb 2+ , long double-strand DNA (dsDNA) is formed on the surface of Fe 3 O 4 @Au NPs by the S1-triggered HCR; in the presence of Pb 2+ , S2 is activated and S1 on the surface of magnetic biocomposites (Fe 3 O 4 @Au NPs-S1) is continuously cleaved with the cycle of Pb 2+ and S2, leading to a significant decrease of methylene blue (MB) absorbed on dsDNA. Such reverse dual-signal amplification strategy effectively increased the current difference and improved the sensitivity of the proposed sensor. The electrochemical signal of MB was obtained by differential pulse voltammetry (DPV) with preconcentration, showing a linear response toward Pb 2+ ranging from 50 pM to 1 μM with a detection limit of 15 pM. The proposed method has feasible applications in detecting other heavy metal ions based on other metal-dependent DNAzyme. Graphical Abstract

A label-free and enzyme-free colorimetric method for sensitive Pb2+ detection based on a GR-5 DNAzyme-triggered CHA-HCR cascade amplification

Ye Tang,Dongyan Li,Ziyin Lu,Yaxi Wang,Wenjie Liu,Guoxing Jing,Wen Liu,Jianna Yu,Wenshan Li

The severe toxicity of Pb 2+ to human health, even at trace levels, the development of highly sensitive and dependable analytical methods remains of great importance. Here, we developed a label-free and enzyme-free colorimetric method for Pb 2+ assay by integrating a GR-5 DNAzyme recognition event with a catalytic hairpin assembly (CHA)-hybridization chain reaction (HCR) cascade amplification. Upon exposure to Pb 2+ , the GR-5 DNAzyme is specifically activated, catalyzing the site-specific cleavage of hairpin H1 to release the initiator strand T. The liberated T strand subsequently drives the CHA and HCR cascade reactions, generating long DNA superstructures enriched with multiple G-rich sequences. In the presence of hemin, these G-rich sequences fold into catalytically functional G-quadruplex/hemin DNAzymes, which enable a visible colorimetric signal generation. Under optimized conditions, the proposed colorimetric method delivered a linear response over the range of 50 pM to 50 nM and achieved a limit of detection of 16.71 pM. The practical applicability of the method was further demonstrated through Pb 2+ analysis in drinking water and fish samples, where satisfactory accuracy and reliability were obtained. In addition, inductively coupled plasma mass spectrometry was employed to validate the real-sample results, and the two methods showed good consistency. Owing to its simplicity, high sensitivity, and enzyme-free design, this colorimetric method shows strong potential for practical Pb 2+ monitoring in food safety and environmental analysis.

Fe3+ doped ZnO-Ag photocatalyst for photoelectrochemical sensing platform of ultrasensitive Hg2+ detection using exonuclease III-assisted target recycling and DNAzyme-catalyzed amplification

Bing Zhang,Hongyun Meng,Xue Wang,Jing Li,Honghong Chang,Wenlong Wei

Herein we designed a novel photoelectrochemical sensing platform based on Fe 3+ doped ZnO-Ag photocatalyst (Fe 3+ /ZnO-Ag) for ultrasensitive Hg 2+ detection by using exonuclease III-assisted target recycling and DNAzyme-catalyzed amplification. Firstly, Fe 3+ /ZnO-Ag was synthesized to provide photocurrent under visible light irradiation. Secondly, target Hg 2+ was determined by hairpin DNA probes on the Fe 3+ /ZnO-Ag modified ITO based on T-Hg 2+ -T, and then Hg 2+ was released by the digestion of exonuclease III to double-stranded DNA. Finally, the photocurrent markedly decreased due to catalysis of hemin/G-quadruplex toward 4-chloro-1-naphthol. Under optimal conditions, the photocurrents were linearly related to Hg 2+ concentrations form 0. 5   nM to 100   nM with a detection limit of 0. 1   nM at the 3 S blank criterion. More importantly, the developed biosensor exhibited good selectivity, repeatability, and stability, meanwhile, this analysis platform held great potential for testing real water samples in future.

An electrochemiluminescence sensor based on CdSe@CdS functionalized MoS2 and hemin/G-quadruplex-based DNAzyme biocatalytic precipitation for sensitive detection of Pb(II)

Xiao-Li Du,Tian-Fang Kang,Li-Ping Lu,Shui-Yuan Cheng

A novel electrochemiluminescence (ECL) biosensor based on CdSe@CdS quantum dots (QDs) functionalized MoS2 modified electrode was developed for sensitive detection of Pb(II) using HRP-mimicking DNAzyme biocatalytic precipitation (BCP) for ECL signal quenching. Polycationic poly(diallyldimethylammonium chloride) (PDDA) and negatively charged QDs were adsorbed on the surface of MoS2, in sequence, to form the MoS2–QDs composites, which were employed as a matrix for the immobilization of the G-rich DNA strand, i.e., T30695. The MoS2–QDs were characterized by UV-vis absorption spectroscopy, fluorescence spectroscopy, energy dispersive spectrometry, transmission electron microscopy, and field emission scanning electron microscopy. CdSe@CdS QDs can produce an ECL signal using 0.1 M K2S2O8 as a co-reactant. T30695 can combine with Pb(II) ions to form a stable parallel G-quadruplex. The G-quadruplex can further combine with hemin to form DNAzyme, which can catalyze H2O2 and oxidize 4-chloro-1-naphthol (4-CN) to produce an insoluble precipitation of benzo-4-chlorohexadienone on the surface of the sensor. When the concentration of Pb(II) in the solution was increased, more of DNAzyme was generated and subsequently more 4-CN molecules were oxidized catalytically, leading to a decrease of the ECL signal. Using this quenching strategy, the ECL signal of the biosensor was linearly dependent on the logarithm of the Pb(II) concentration ranging from 1.0 × 10−15 to 1.0 × 10−11 M with a detection limit of 0.98 f M. The stability and selectivity of the sensor were also investigated. The sensor was applied in the determination of Pb(II) in the real water samples and satisfactory results were obtained.

A Turn-Off Fluorescent Strategy for Calprotectin Detection Based on the Inhibitory Effect of Calprotectin upon the Activity of Zn(Ⅱ)-Dependent DNAzyme

Jingyi Si,Wei Zhou,Da Zhou,Ying Fang,Xizhong Shen,Changfeng Zhu

Calprotectin (CP) is an established biomarker that allows the noninvasive evaluation of inflammation levels in the gastrointestinal tract of patients with inflammatory bowel disease and is helpful for the diagnosis and management of the disease. Herein, we demonstrate that CP can effectively suppress the activity of 17E DNAzyme (17E) by chelating Zn(Ⅱ), which is the cofactor of 17E. As the inhibition efficiency of CP on the DNAzyme is proportional to the concentration of CP, the detection of CP can be readily achieved by assessing the activity of 17E.Keywords:DNAzyme;calprotectin;inflammatory bowel disease;fluorescent sensor;metal ion
