Deciphering the degradation pathway and acclimation-driven adaptive evolution characteristics of a novel sulfamethoxazole-degrading strain Bacillus cereus SDB-X

Qingru Chen,Ying Liu,Xiaohui Liu,Qingzhe Xu,Zheng Sun,Caili Zhang,Yongxin Li,Bin Zhao,Dawei Gao,Yan Zhang,Binbin Huang,Shenghai Huang,Maozhen Han

A novel SMX-degrading strain, Bacillus cereus SDB-X , was isolated and achieved high SMX degradation. • Strain SDB-X degrades SMX through acetylation, desulfonylation, and hydroxylamination pathways. • Adaptive mutation in the key gene menC increased enzyme–substrate binding affinity, lowering the binding energy from −8.3 to −8.6 kcal/mol. • Long-term acclimation upregulated the expression of key degradation genes, facilitating the adaptive evolution of SDB-X's SMX-degrading capability. • In complex aqueous matrices, the SDB-X strain demonstrated consistent SMX removal efficiency. Sulfamethoxazole (SMX), a widely distributed emerging contaminant, poses risks to ecosystems and public health. Microbial degradation offers an efficient and eco-friendly remediation strategy. In this study, a SMX-degrading strain was isolated from hospital wastewater and identified as Bacillus cereus SDB-X. The original strain (SDB-X00) degraded 89% of 50 mg/L SMX within five days, and after 60 days of acclimation under SMX stress, the degradation efficiency increased to 96%. Kinetic analysis revealed that the acclimated strain SDB-X60 exhibited the fastest degradation rate ( k  = 0.721 d −1 , t ₁/₂ = 0.96 d). Moreover, SDB-X60 maintained stable degradation activity in a complex wastewater matrix. LC-MS/MS analysis proposed a tentative SMX metabolic pathway involving N -acetylation and typical intermediate metabolites. Genomic analysis identified several candidate degradation-related genes; a mutation in SDB-X60 altered the MenC protein substrate binding free energy from −8.3 to −8.6 kcal/mol. Transcriptomic analysis further indicated upregulation of degradation-related genes after acclimation. This study expands understanding of SMX biodegradation by B. cereus and highlights the role of acclimation in enhancing degradation activity, providing a theoretical basis for bioremediation of antibiotic-contaminated environments.

Anti-Aging Potential of Biogenic Selenium Nanoparticles and Selenium/Polysaccharides Nanoconjugate Biosynthesized by Bacillus subtilis Isolated from Selenium-Rich Soil

Yiming Luo,Chengbin Feng,Mengze Liu,Pengfei Zhao,Danfei Huang

Selenium nanoparticles (SeNPs), which are nanoscale particles of elemental selenium (Se 0 ), combine the biological activity of selenium with the distinctive properties inherent in nanomaterials, thereby making SeNPs a more promising candidate for advancing selenium-based resources. In this work, several strains of Bacillus with sodium selenite-reducing ability were isolated from selenium-rich soils. Bacillus subtilis ESNS-2 with high selenium tolerance was selected as the target strain. Under culture conditions supplemented with 5 mmol/L sodium selenite, this strain exhibited a reduction efficiency of 75.4 ± 0.6% over 24 h. The produced bioSeNPs were purified, decorated using polysaccharides from the seeds of Plantago asiatica L. (PLP), and subsequently systematically characterized using various means. The results revealed that the prepared PLP-bioSeNPs were regularly spherical elemental selenium particles, with an average particle size of 96.9 ± 1.1 nm, a PDI of 0.108 ± 0.003, and a zeta potential of −19.7 ± 0.4 mV. Characterization confirmed that they exhibited excellent dispersibility and stability. In vitro antioxidant assays, both bioSeNPs and the PLP-bioSeNP complex demonstrated pronounced dose-dependent scavenging activity against DPPH• and ABTS + • radicals. In a D-galactose-induced aging mouse model, both bioSeNPs and PLP-bioSeNPs alleviated D-galactose-induced hepatic and cerebral damage, as well as associated behavioral deficits, through the modulation of oxidative stress balance and suppression of inflammation. This study successfully accomplished the efficient production of SeNPs utilizing Bacillus subtilis ESNS-2. The modification of PLP provided innovative strategies for the development of macromolecular drugs, with a specific emphasis on enhancing stability.

Possible Use in Soil Bioremediation of the Bacterial Strain Bacillus Sphaericus NM-1 Capable of Simultaneously Degrading Promethrin and Acetochlor

Yue Cheng,Qian Fu,Junjia Xu,Xinhua Niu,Lin Liu,Jiaqi Wang,Jingwen Quan,Qingyue Yu,Baoyan Chi,Haitao Li,Rongmei Liu

Prometryn and acetochlor are herbicides used to control weeds in farmlands and other areas. They enter the soil through direct application, residual accumulation in crops, and atmospheric deposition. The pollution of their residues in the environment has attracted people’s attention. Bioremediation is one of the main methods to solve such problems. In this study, the effects of prometryn and acetochlor-degrading strain NM-1 on soil enzymes, soil microbial communities, and physiological indexes of soybean seedlings during soil remediation were studied, and the relationship between them was discussed. The results showed that 81.54% of prometryn (50 mg·L−1) and 89.47% of acetochlor (50 mg·L−1) were degraded within 15 days after NM-1 inoculation in soil. NM-1 positively affected soil enzyme activities and soil microbial communities, and the abundance of beneficial bacteria in soil increased. More importantly, the inoculation of strain NM-1 under prometryn and acetochlor stress significantly increased plant height, root length, root volume, water content, chlorophyll concentration, and root activity of soybean. The results of these studies showed that the NM-1 strain showed significant potential in bioremediation in order to provide technical support for solving the problem of prometryn and acetochlor pollution.

Exploration of novel salt-tolerant β-galactosidases for GOS synthesis based on whole genome sequencing of Bacillus hwajinpoensis Zjut HJ2101

Zhong Chenggang,Liu Lihong,Ding Weijian,Lin Haoran,Huang Jin

Microbial β-galactosidases have been regarded as efficient biocatalysts in manufacturing galacto-oligosaccharides (GOS), which are widely recognized prebiotics. Salt-tolerant β-galactosidases can digest plant polysaccharides and synthesize GOS under high-salt conditions. In this study, five novel β-galactosidase-encoding genes in the genome of a new screened salt-tolerant Bacillus hwajinpoensis Zjut HJ2101 (16 S rRNA GenBank No. PP601097) were identified via whole-genome sequencing. Comparative analysis of the specific activities of the five β-galactosidases (β-gal1-5) revealed that β-gal5 exhibited the highest specific activity. In addition, β-gal5 maintained > 60% of its activity after being exposed to 1.25 mol/L sodium chloride solution for one hour. Moreover, β-gal5 efficiently hydrolyzed 400 g/L lactose to yield 36.8% GOS at 40℃ and pH7.0. The results of this study indicate that β-gal5 derived from B. hwajinpoensis Zjut HJ2101 can be regarded as a promising biocatalyst for GOS production, and could be used to industrial food manufacturing in high-salt environments.

Engineering a novel carbaryl-degrading esterase from Bacillus velezensis for enhanced degradability via semi-rational design and whole-cell biocatalysis

Li Jiaoqing,Huang Guohao,Zeng Jie,Wang Xiaodong,Wang Tan,Li Lin

The carbamate pesticide carbaryl poses significant ecological and health risks due to its widespread misuse and improper long-term disposal. In this study, we engineered a novel bacterial carbaryl-degrading esterase to enhance enzymatic activity, thermostability, and carbaryl degradation through semi-rational design and whole-cell biocatalysis strategies. An esterase, designated Est03320, was identified from Bacillus velezensis MB01B. Phylogenetic analysis revealed it resides in a distinct clade. However, it contains a catalytic domain similar to those of the well-characterized carbaryl-hydrolyzing esterase CarH and the chlorpyrifos-degrading esterase MPH. Est03320 was expressed and purified from Escherichia coli BL21(DE3) cells, demonstrating high hydrolytic activity against short-chain p -nitrophenyl esters and carbaryl. The enzyme exhibits an optimum pH of 6.5 and an optimal temperature of 25 °C, with a K m of 139.70 µM and a V max of 29.47 µM/min. The mutant Est03320-L230G, engineered through a combined semi-rational design and site-directed mutagenesis approach, exhibited a 68.7% increase in enzymatic activity toward the substrate p -nitrophenyl acetate, an extended half-life at 25 °C from 13.6 h to 40.6 h, and a 96.5% enhancement in carbaryl degradation efficiency. To construct a whole-cell biocatalyst, this mutant esterase was further fused with the autotransporter EhaA and displayed on the surface of engineered Pseudomonas sp. MB04R-14-03320-L230G-EhaA cells. The resulting biocatalyst showed high efficiency in degrading and mineralizing carbaryl, retaining over 83% of its activity after five consecutive degradation cycles. This integrated approach significantly enhances both enzymatic performance and reusability, offering a sustainable and effective approach for mitigating carbaryl pollution and advancing environmental protection.

Rapid detection of Bacillus subtilis in complex fermentation environment by robust and efficient dual-ligand metal-organic framework and aptamer

Xiuxin Pu,Mengdi Hao,Ying Han,Qingqing Cao,Hao Shen,Wanqiu Huang,Liangqiang Chen,Shaoning Yu,Fan Yang

Bacillus subtilis is one of the dominant bacteria in high-temperature Daqu of jiang-flavor baijiu. The heat-resistant enzymes and pyrazine compounds produced by Bacillus subtilis are crucial to the formation of jiang flavor. This study introduced a highly sensitive and specific biosensor for the detection of B. subtilis based on a boronic acid/amino-functionalized metal-organic framework and aptamer. The biosensor consists primarily of two parts, a biological recognition unit (boronic acid and aptamer) and a fluorescence output unit, which can accurately quantify the signal of B. subtilis by fluorescence intensity. The aptamer-modified magnetic beads specifically captured B. subtilis , and the enriched bacteria were recognized and detected by dual-ligand metal-organic frameworks. The biosensor can rapidly quantify B. subtilis in the range of 25–10 8  CFU/mL with a low limit of detection (9 CFU/mL) and excellent specificity, repeatability, and stability, providing an effective technical solution for addressing microbial detection challenges in real production scenarios.

Antimicrobial lipopeptides from Bacillus amyloliquefaciens HY2–1: A reinforcing agent for enhancing fruit preservation efficacy of chitosan-based composite films

Linru Huang,Fengping Liao,Kuntai Li,Yinyin Cao,Minghui Tan

The development of multifunctional and biodegradable composite films represents a promising approach to enhancing food preservation. Herein, a chitosan-based composite film was designed by incorporating bacterial cellulose (as a mechanical reinforcement agent) and Bacillus amyloliquefaciens HY2–1 lipopeptides (as an antimicrobial component), with the aim of enabling its potential application in food packaging. A systematic investigation was conducted to evaluate the influence of varying HY2–1 lipopeptides concentrations on the key performance metrics of the composite films, including mechanical strength, barrier properties, antioxidant capacity, antimicrobial activity, and practical efficacy in fruit preservation. The results revealed a concentration-dependent enhancement in functional properties of the composite films with increasing of HY2–1 lipopeptides incorporation. At the optimal HY2–1 lipopeptides concentration of 2.4 mg/mL, the composite film demonstrated significantly improved antioxidant activity, with DPPH radical scavenging of 48.21% (8-fold that of the control) and ABTS radical scavenging of 60.73% (3-fold that of the control). Besides, the composite film exhibited significantly enhanced antimicrobial activities against a broad spectrum of pathogens, including Gram-positive bacteria ( Listeria monocytogenes and Staphylococcus aureus ), Gram-negative bacteria ( Escherichia coli ), and the fungal Penicillium digitatum , compared to the control film. Furthermore, the lipopeptides-incorporated composite film effectively preserved critical shelf-life indicators of citrus and strawberry under ambient storage conditions, including color retention, firmness maintenance, and nutritional content preservation, thereby demonstrating excellent practical preservation efficacy. Overall, this study designs a high-performance, fully bio-based composite film by integrating multifunctional lipopeptides into a chitosan matrix, presenting a potent and natural strategy to extend the shelf-life of perishable foods.

Mechanism of Bacillus subtilis Y61 Promoting the Growth of Weissella: Metabolic Interaction Based on Secretion of Arginine and Isovaleric Acid

Xinyue Wang,Lianqun Wu,Xin Yang,Miao Yang,Yanping Wu,Lixia Pan,Kai Zhong,Hong Gao

Elucidating the interactions among microbial communities in the Sichuan paocai fermentation system is of great significance for ensuring the safety and quality of paocai. In this study, the interaction betweenBacillus subtilisY61 andWeissella paramesenteroides(CWP) was preliminarily verified through the culture of CWP using the cell-free supernatant derived from Y61. Building on this, a transwell chamber was employed to spatially isolate the two bacteria. Combined with transcriptomic and metabolomic profiling, the underlying interaction mechanism was revealed.Weissella paramesenteroides(CWP) exhibited enhanced growth in the cell-free supernatant ofBacillus subtilisY61, confirming a cross-feeding relationship between the two strains. In the transwell chamber, the promoting effect was most significant whenWeissella paramesenteroides(CWP) was in the upper compartment andBacillus subtilisY61 in the lower compartment. Transcriptomic analysis showed thatWeissella paramesenteroides(CWP) significantly upregulated genes involved in fatty acid synthesis and metabolism while downregulating those related to amino acid anabolism (p< 0.05). Metabolomic analysis further revealed that metabolites secreted byBacillus subtilisY61, including the key metabolites arginine and isovaleric acid, were markedly depleted during co-culture. Exogenous supplementation assays revealed that the combination of 0.1 g arginine and 2 mg isovaleric acid exhibited the strongest growth-promoting effect onWeissella paramesenteroides(CWP). Collectively, these results demonstrated thatBacillus subtilisY61 promoted the growth ofWeissella paramesenteroides(CWP) through cross-feedingviathe extracellular secretion of the key metabolites arginine and isovaleric acid.

Ma Lingling,Lu Yingying,Yan Hong,Wang Xin,Yi Yanglei,Shan Yuanyuan,Liu Bianfang,Zhou Yuan,Lü Xin

Background Cellulosic biomass degradation still needs to be paid more attentions as bioenergy is the most likely to replace fossil energy in the future, and more evaluable cellulolytic bacteria isolation will lay a foundation for this filed. Qinling Mountains have unique biodiversity, acting as promising source of cellulose-degrading bacteria exhibiting noteworthy properties. Therefore, the aim of this work was to find potential cellulolytic bacteria and verify the possibility of the cloning of cellulases from the selected powerful bacteria. Results In present study, 55 potential cellulolytic bacteria were screened and identified from the rotten wood of Qinling Mountains. Based on the investigation of cellulase activities and degradation effect on different cellulose substrates, Bacillus methylotrophicus 1EJ7, Bacillus subtilis 1AJ3 and Bacillus subtilis 3BJ4 were further applied to hydrolyze wheat straw, corn stover and switchgrass, and the results suggested that B. methylotrophicus 1EJ7 was the most preponderant bacterium, and which also indicated that Bacillus was the main cellulolytic bacteria in rotten wood. Furthermore, scanning electron microscopy (SEM) and X-ray diffraction analysis of micromorphology and crystallinity of wheat straw also verified the significant hydrolyzation. With ascertaining the target sequence of cellulase β-glucosidase (243 aa) and endoglucanase (499 aa) were successfully heterogeneously cloned and expressed from B. methylotrophicus 1EJ7, and which performed a good effect on cellulose degradation with enzyme activity of 1670.15 ± 18.94 U/mL and 0.130 ± 0.002 U/mL, respectively. In addition, based on analysis of amino acid sequence, it found that β-glucosidase were belonged to GH16 family, and endoglucanase was composed of GH5 family catalytic domain and a carbohydrate-binding module of CBM3 family. Conclusion sBased on the screening, identification and cellulose degradation effect evaluation of cellulolytic bacteria from rotten wood of Qinling Mountains, it found that Bacillus were the predominant species among the isolated strains, and B. methylotrophicus 1EJ7 performed best on cellulose degradation. Meanwhile, the β-glucosidase and endoglucanase were successfully cloned and expressed from B. methylotrophicus for the first time, which provided new materials of both strain and the recombinant enzymes for the study of cellulose degradation and its application in industry.

Enhancing the biocatalytic synthesis of chiral drug intermediate by rational design an aldo-keto reductase from Bacillus megaterium YC4-R4

Rui Pei,Xiaoli Fu,Libing Tian,Shu-Feng Zhou,Wei Jiang

In recent years, with the increasing number of patients with depression, the efficient synthesis of the first-line antidepressant drug duloxetine intermediate ( S-N,N- dimethyl-3-hydroxy-3-(2-thienyl)−1-propanamine, S -DHTP) has attracted great attention. The wild-type AKR3–2–9 from Bacillus megaterium YC4-R4 exhibits high application potential of catalyzing N,N -dimethyl-3-keto-3-(2-thienyl)−1-propanamine (DKTP) to prepare S -DHTP, but there is still much room for improvement. In this work, rational design was carried out to enhance the catalytic potential of AKR3–2–9. Notably, compared to the wild-type AKR3–2–9, three mutants (Ile189Val, Asn256Asp, and Ile189Val + Asn256Asp) were obtained, and their catalytic efficiencies were increased by 1.3 times, 2.3 times, and 1.31 times, respectively. Besides, the thermal stability and organic solvent resistance were improved. More importantly, when the concentration of the substrate DKTP was 0.5 g/L, the catalytic yields of Ile189Val, Asn256Asp and Ile189Val + Asn256Asp were increased by 1.45 times, 1.86 times, and 2.05 times, respectively. Besides, the corresponding optical purities of the three mutants were 92.7 %, 94.3 % and 93.8 %. The above results indicated that the rational design of the AKR of Bacillus megaterium YC4-R4 enhanced its potential for biocatalytic preparation of S -DHTP.

The susceptibility of Hyphantria cunea larvae to microbial pesticides Bacillus thuringiensis and Mamestra brassicae nuclear polyhedrosis virus under Cd stress

Jinsheng Xu,Lin Zheng,Mingtao Tan,Hongfei Wu,Shanchun Yan,Dun Jiang

Heavy metal pollution is an abiotic factor that can affect the efficiency of pest control. In this study, two microbial pesticides , Bacillus thuringiensis and Mamestra brassicae nuclear polyhedrosis virus (MbNPV), were used to treat Hyphantria cunea larvae with Cd pre-exposure, and the humoral and cellular immunity of H. cunea larvae with Cd exposure were evaluated. The results showed that Cd exposure increased the susceptibility of H. cunea larvae to microbial pesticides B. thuringiensis and MbNPV, and the lethal effect of Cd exposure and microbial pesticides on H. cunea larvae was synergistic. Cd exposure significantly decreased the expression of pathogen recognition genes (GNBP1 and GNBP3), signal transduction genes (Relish, Myd88, Tube, and Imd), and antimicrobial peptide gene (Lebocin) in the humoral immunity of H. cunea larvae compared with the untreated larvae. Parameters of cellular immunity, including the number of hemocytes , phagocytic activity , melanization activity, encapsulation activity, and the expression of three phagocytic regulatory genes (HEM1, GALE1, GALE2), were also found to decrease significantly in Cd-treated larvae. TOPSIS analysis showed that humoral immunity, cellular immunity, and total immunity levels of H. cunea larvae with Cd exposure were weaker than those in untreated larvae. Correlation analysis showed that the mortality of two microbial pesticides investigated in H. cunea larvae was negatively correlated with the humoral and cellular immunity of larvae. Taken togther, Cd exposure results in immunotoxic effects on H. cunea larvae and the use of microbial pesticides are an effective strategy for pest control in heavy metal-polluted areas.

Feeding effect of yellow wine lees fermented with Candida utilis and Bacillus subtilis in the cow diet on milk composition

Kaiyong Yao,Qile Xia,Yan Cao,Bindan Chen,Jie Cai,Chenxing Liu

Yellow wine lees (YWL) are the main byproduct in the yellow wine brewing and can be used as animal feed. The deficiencies in fiber digestibility and amino acid equilibrium of YWL limited its utility value in animal feeding. The nutritional profile of YWL could be moderated after fermentation treatment. We fermented YWL with Candida utilis KF01 and Bacillus subtilis KF02, whose genomes were sequenced. We set three groups in the animal test with 15 Holstein cows : control, YWL, and fermented yellow wine lees (FYWL) group. 206 and 5 amino acid metabolism-related KEGG pathways, as well as 5257 (639 GO and 4618 eggNOG annotations) and 1579 (372 GO and 1207 eggNOG annotations) amino acid metabolism-related gene annotations were found in C. utilis KF01 and B. subtilis KF02. The collected milk samples were analyzed for composition. The contents of mono-unsaturated fatty acid (MUFA, 36.90% relative content), poly-unsaturated fatty acid (PUFA, 5.63% relative content), and essential amino acid (EAA, 2.01%) in the FYWL group milk were significantly (P < 0.05) higher. The content of flavor substances in the FYWL group (146.33 ng/mL) was the highest, followed by the control (89.19 ng/mL) and the YWL group (41.36 ng/mL). The principal component analysis (PCA) result presented the intra-group variations in flavor substances and differences in single substance among all groups. Feeding FYWL had significant effects (P < 0.05) in the Holstein cows on the milk composition.
