Effects of ofloxacin on the structure and function of freshwater microbial communities

Yu Deng,Andries Debognies,Qi Zhang,Zhenyan Zhang,Zhigao Zhou,Jinfeng Zhang,Liwei Sun,Tao Lu,Haifeng Qian

Ofloxacin (OFL) is a broad-spectrum fluoroquinolone antibiotic frequently used in clinic for treating bacterial infections. The discharged OFL would inevitably enter into aquatic ecosystems, affecting the growth of non-target microorganisms, which may result in micro-ecosystem imbalance. To the best of our knowledge, researches in this area are rather sparse. The present study evaluated the response of photosynthetic microorganisms (cyanobacteria, eukaryotic algae) and aquatic microbial community to OFL in a microcosm. Results showed that ofloxacin presented an inhibitory effect on the growth Microcystis aeruginosa . Although 0.1 mg/L OFL has no significant impact on alpha diversity of the microbial communities, it obviously altered the structure and decreased the species interaction of prokaryotic community by reducing the capacities of nitrogen fixation, photosynthetic and metabolic capacity of the microbial community. This study pointed out that the residual OFL in water would disturb the balance of the aquatic micro-ecology, suggesting that more attentions should be given to the negative effects of antibiotics and other bioactive pollutants on aquatic environments.

Foliar Applied ZnO Quantum Dots Boost Pumpkin (Cucurbita moschata Duch.) Growth and Positively Alter Endophytic and Rhizosphere Microbial Communities

Xinxin Xu,Anqi Liang,Hao Li,Heping Shang,Kun Qian,Weili Jia,Jason C. White,Chuanxin Ma,Baoshan Xing

Systematic understanding of the impact of nanomaterials (NMs) on the health and activity of plant-associated microorganisms is required for sustainable development of efficient nano-enabled agrochemicals. Zinc (Zn) is an essential micronutrient for plant growth and development. It plays a vital role in various physiological processes, including enzyme activation, protein synthesis, cell division, etc. The present study investigated the effects of foliar exposure to different sizes of ZnO particles, including ZnO quantum dots (ZnO QDs, 4.06 nm), ZnO nanoparticles (ZnO NPs, 60.0 nm), bulk-scale ZnO particles (ZnO BPs, 464.5 nm), and Zn ions at an equivalent Zn molar concentration (0.61 mM) on the endophytic and rhizosphere microbial communities of pumpkin seedlings. ZnO QDs increased the total plant biomass by 24.6% as compared to the control. ZnO QDs also increased the contents of total chlorophyll and carotenoids, elevated micronutrient (Zn, Fe, and B) uptake, and triggered the activities of antioxidant enzymes, such as peroxidase (POD), polyphenol oxidase (PPO), and catalase (CAT), as compared to controls. The composition and diversity of the endophytic and rhizosphere bacterial or fungal communities were significantly altered as a function of ZnO NM size, and a significant difference between the control and ZnO treatments was also evident. Linear discriminant effect size analysis (LEfSe) shows that the putative beneficial host microbes Steroidobacter (relative abundance, RA: 1.05%) and Paenibacillus (RA: 0.59%) were enriched in pumpkin seedlings treated with ZnO QDs, which may lead to greater plant growth, nutrient acquisition, and stress resistance. Cooccurrence networks indicate that ZnO QDs increased both node and link numbers of the bacterial networks by 46.94 and 123.38% in the roots, which could further stabilize the microbial community and confer resistance to environmental disturbance. Our overall findings demonstrate that ZnO QDs could enhance plant growth both directly by improving physiological performances and indirectly by modulating beneficial endophytic and rhizosphere microorganisms. Thus, nano-enabled strategies can be a promising and sustainable approach to increase crop growth and resistance to stress.

Microbe-induced phenotypic variation leads to overyielding in clonal plant populations

Raza Waseem,Jiang Gaofei,Eisenhauer Nico,Huang Yishuo,Wei Zhong,Shen Qirong,Kowalchuk George A.,Jousset Alexandre

Overyielding, the high productivity of multispecies plant communities, is commonly seen as the result of plant genetic diversity. Here we demonstrate that biodiversity–ecosystem functioning relationships can emerge in clonal plant populations through interaction with microorganisms. Using a model clonal plant species, we found that exposure to volatiles of certain microorganisms led to divergent plant phenotypes. Assembling communities out of plants associated with different microorganisms led to transgressive overyielding in both biomass and seed yield. Our results highlight the importance of belowground microbial diversity in plant biodiversity research and open new avenues for precision ecosystem management.

Construction and application of a synthetic microbial community in reduced salinity fermentation of raw-materials based broad bean paste

Chengtuo Niu,Xianlei Xing,Wenjun Zuo,Zongchi Zuo,Fuming Liu,Chunfeng Liu,Qi Li

Raw-materials based broad bean paste (rmBBP) is popular among consumers. Though high salinity can select functional microbial community for fermentation, it also impaired the fermentation efficiency of rmBBP and unfavored human health. Therefore, this study aimed to construct a synthetic microbial community based on key functional microbes for reduced salt rmBBP fermentation based on the elucidation of the microbial community succession during fermentation. Based on the tracked determination and multivariate statistical analysis of the physicochemical parameters, metabolites and the structure of microbial community, salinity and microbial interactions were key drivers for the succession of microbial community. Aspergillus , Staphylococcus , Weissella and Tetragenococcus were predicted to play key roles during fermentation. After that, core species were isolated from rmBBP mash and their salinity tolerance and metabolic characteristics were evaluated. Finally, a synthetic microbial community ( Aspergillus oryzae , Staphylococcus carnosus , Tetragenococcus halophilus and Weissella confusa ) was constructed and applied in reduced-salt rmBBP fermentation. The bioaugmentation contributed to the accumulation of volatile metabolites while effectively maintaining the acidity during rmBBP fermentation when salinity was reduced from 12% to 10%. In general, this study developed a synthetic microbial community with desired characteristics for successful reduced-salinity rmBBP fermentation.

Effect of proton pump inhibitors in infants with esophageal atresia on the gut microbiome: a pilot cohort

Brusselaers Nele,Pereira Marcela,Alm Johan,Engstrand Lars,Engstrand Lilja Helene

Background The effects of proton-pump inhibitors (PPIs) on the infant microbiome remain unclear. Swedish pilot cohort study to assess the longitudinal effect of long-term PPI on the infant gut microbiome, including ten newborn infants operated for esophageal atresia exposed to PPIs (mean 57 weeks), compared to healthy one-year-old controls. All children were born vaginally and were otherwise healthy. Within- and between sample diversity of the fecal microbiome was assessed using untargeted whole genome Shotgun metagenomics which sequences all the DNA in the sample and can capture genes rather than a taxonomic fingerprint. Results A longer duration of PPI-use was associated with considerable changes in evenness and high variation on diversity within samples compared to a shorter duration of use. The limited difference between baseline samples and controls suggests that this shift was most likely due to the drug exposure and not the underlying alterations on the microbiome. We found no associations with the number of antibiotic treatment episodes among the PPI-users.Conclusion Prolonged PPI-use may alter the early infant gut microbiome composition, especially those with the most prolonged duration of use.

Microbial community dynamic shifts associated with sulfamethoxazole degradation in microbial fuel cells

Binghan Xie,Heng Liang,Hong You,Shihai Deng,Zhongsen Yan,Xiaobin Tang

Though sulfamethoxazole (SMX) degradation at the low or medium concentration (SMX< 30 mg/L) has been reported in the microbial fuel cell (MFC), further exploration is still urgently required to investigate how the high concentration of SMX affect the anode biofilm formation. In this study, the degradation mechanism of SMX and the response of microbial community to SMX at different initial concentrations (0, 0.5, 5 and 50 mg/L) were investigated in MFCs. The highest SMX removal efficiency of 98.4% was obtained in MFC (5 mg/L). SMX at optimal concentration (5 mg/L) could serve as substrate accelerating the extracellular electron transfer . However, high concentration of SMX (50 mg/L) conferred significant inhibition on the electron transfer with SMX removal decline to 84.4%. The 16S rRNA high-throughput sequencing revealed the significant shift of the anode biofilms communities with different initial SMX concentrations were observed in MFCs. Thauera and Geobacter were the predominant genus, with relative abundance of 31.9% in MFC (50 mg/L SMX) and 52.7% in MFC (5 mg/L SMX). Methylophilus exhibited a huge increase with the highest percentage of 16.4% in MFC (50 mg/L). Hence, the functional bacteria of Thauera , Geobacter and Methylophilus endowed significant tolerance to the selection pressure from high concentration of SMX in MFCs. Meanwhile, some bacteria including Ornatilinea , Dechloromonas and Longilinea exhibited a decrease or even disappeared in MFCs. Therefore, initial concentrations of SMX played a fundamental role in modifying the relative abundance of predominant populations. This finding would promote theories support for understanding the evolution of anode biofilm formation related to the different initial concentrations of SMX in MFCs.

The relationship between odd- and branched-chain fatty acids and microbial nucleic acid bases in rumen

Keyuan Liu,Xiaoyan Hao,Yang Li,Guobin Luo,Yonggen Zhang,Hangshu Xin

Objective This study aims to identify the relationship between odd- and branched-chain fatty acids (OBCFAs) and microbial nucleic acid bases in the rumen, and to establish a model to accurately predict microbial protein flow by using OBCFA. Methods To develop the regression equations, data on the rumen contents of individual cows were obtained from 2 feeding experiments. In the first experiment, 3 rumen-fistulated dry dairy cows arranged in a 3×3 Latin square were fed diets of differing forage to concentration ratios (F:C). The second experiment consisted of 9 lactating Holstein dairy cows of similar body weights at the same stage of pregnancy. For each lactation stage, 3 cows with similar milk production were selected. The rumen contents were sampled at 4 time points of every two hours after morning feeding 6 h, and then to analyse the concentrations of OBCFA and microbial nucleic acid bases in the rumen samples. Results The ruminal bacteria nucleic acid bases were significantly influenced by feeding diets of differing forge to concentration ratios and lactation stages of dairy cows (p<0.05). The concentrations of OBCFAs, especially odd-chain fatty acids and C15:0 isomers, strongly correlated with the microbial nucleic acid bases in the rumen (p<0.05). The equations of ruminal microbial nucleic acid bases established by ruminal OBCFAs contents showed a good predictive capacity, as indicated by reasonably low standard errors and high R-squared values. Conclusion This finding suggests that the rumen OBCFA composition could be used as an internal marker of rumen microbial matter.

Evaluation of seven chemical pesticides by mixed microbial culture (PCS-1): Degradation ability, microbial community, and Medicago sativa phytotoxicity

Haiyun Li,Yizhi Qiu,Tuo Yao,Yachun Ma,Huirong Zhang,Xiaolei Yang,Changning Li

Environmental problems caused by the large-scale use of chemical pesticides are becoming more and more serious, and the removal of chemical pesticides from the ecological environment by microbial degradation has attracted wide attention. In this study, using enrichment screening with seven chemical pesticides as the sole carbon source, a mixed microbial culture (PCS-1) was obtained from the continuous cropping of strawberry fields. The microbial community composition, degradation ability, and detoxification effect of PCS-1 was determined for the seven pesticides. Inoculation with PCS-1 showed significant degradation of and tolerance to the seven pesticides. Microbial community composition analysis indicated that Pseudomonas , Enterobacter , Aspergillus , and Rhodotorula were the dominant genera for the degradation of the seven pesticides by PCS-1. The concentration of the seven pesticides was 10 mg L −1 in hydroponic and soil culture experiments. The fresh weight, plant height, and root length of PCS-1-inoculated alfalfa ( Medicago sativa ) significantly increased compared with those of non-PCS-1-inoculated M. sativa . PCS-1 not only effectively degraded the residual content of the seven pesticides in water and soil but also reduced the pesticide residues in the roots, stems, and leaves of M. sativa . This study shows that PCS-1 may be important in environmental remediation involving the seven pesticides.

Study on the interaction between β-carotene and gut microflora using an in vitro fermentation model

Zhixian Li,Zhuqing Dai,Enjuan Shi,Peng Wan,Guijie Chen,Zhongyuan Zhang,Yayuan Xu,Ruichang Gao,Xiaoxiong Zeng,Dajing Li

β -Carotene, a typical non-oxygenated carotenoid, is the most efficient source of retinol (VA). The low bio-availability of β -carotene lead to large accumulation in colon; however, the relationship between β -carotene and gut microflora remains unclear. This study intends to explore the interaction between β -carotene and gut microflora using an in vitro fermentation model. After 24 h fermentation, the degradation rate of β -carotene was (64.28 ± 6.23)%, which was 1.46 times that of the group without gut microflora. Meanwhile, the production of VA was nearly 2 times that of the group without gut microflora, indicating that the gut microflora can metabolize β -carotene into VA. β -Carotene also influences the production of short-chain fatty acids (SCFAs), the production of total SCFAs in 0.5 mg/mL β -carotene (BCM) group was (44.00 ± 1.16) mmol/L, which was 2.26 times that of the blank control (BLK) group. Among them, the production of acetic acid in BCM group was (19.06 ± 0.82) mmol/L, which was 2.64 time that of the BLK group. Furthermore, β -carotene significantly affected the structure and composition of gut microflora, increasing the abundance of Roseburia , Parasutterella and Lachnospiraceae, and decreasing the abundance of Dialister , Collinsella and Enterobacter ( P < 0.05). This study provides a new way to understand how β -carotene works in human body with gut microflora.

Soybean rhizosphere microorganisms alleviate Mo nanomaterials induced stress by improving soil microbial community structure

Yi Zhou,Jun Ma,Jianhong Yang,Zhicheng Lv,Zhiyong Song,Heyou Han

With the wide application of nanomaterials (NMs) in agriculture, it is particularly important to assess the impact of these NMs on soil microorganisms . In this study, different varieties of soybean rhizosphere microorganisms (RM) were employed to simulate the alleviate effect of molybdenum nanoparticles (Mo NPs) induced stress in presence of soybean plants. Mo NPs caused serious toxic effects on soybean growth and nitrogen fixation at a concentration of 100 mg kg −1 : plant height and biomass were reduced by 56.4% and 82.8%, respectively, and the ability to fix nitrogen was almostly lost. However, after adding different varieties of soybean RM ( RM-Williams 82 , RM-Youchun 1204 , and RM-Zhongdou 41 ), the stress caused by high concentrations of Mo NPs on soybean plants was significantly reduced. The plant height, root length, biomass, and nitrogen fixation ability were improved by 70.8%, 80.7%, 145.8%, and 349.8%, respectively, following the addition of soybean RM-Williams 82 . High-throughput sequencing revealed that Mo NPs treatment affected the microbial community structure. Among them, Flavisolibacter and Caulobacter genera abundance increased significantly, which might be the key factor in relieving Mo NPs-induced stress on soybean growth. These findings suggest a novel mode of RM as a promising strategy to prevent deleterious effects of stress with NPs on plants in the future.

Preparation of a microbial char adsorbent from polyethyleneimine-modified and nickel-loaded microorganisms for efficient removal of metronidazole

Tao Hu,Junwu Liu,Yingchun Fang,Ningning Feng,Guozhen Wang,Jiaxin Tong,Kuan Lu,Quan Yang,Wangrui Ma,Haiyan Wu,Jianping Xie

Biochar has become a frontier of research in recent years and has broad potential for application in antibiotic adsorption. In this work, we used a polyethyleneimine-modified microbial residue as a carrier and synthesized a microbial char adsorbent (Ni-MMC) for removing metronidazole (MNZ) by adsorption of Ni(II) and pyrolysis reduction. We investigated the effects of pyrolysis conditions, initial pH value, reaction time and temperature, MNZ concentration, anion species and concentration on the adsorption performance of Ni-MMC and studied its desorption and cycling performance. The results showed that Ni-MMC could adsorb MNZ rapidly, and the adsorption efficiency reached 87.62% in the 3rd min and 93.78% in the 15th min, and the adsorption capacity reached 46.73 mg g−1 in the 15th min. Methanol showed the best desorption of MNZ on Ni-MMC with 99.99% desorption within 6 h. After five adsorption–desorption cycles, Ni-MMC could maintain 95.65% of its initial adsorption capacity. The pseudo-second-order kinetic model and Langmuir model well described the adsorption process of MNZ on Ni-MMC. Thermodynamic studies have shown that the adsorption process was exothermic and spontaneous. We used various analytical techniques to characterize Ni-MMC. Overall, as a product recycled from waste microbial residues, Ni-MMC is a promising adsorbent for efficient and reproducible removal of antibiotics.

Noncontact microbiota transplantation by core-shell microgel-enabled nonleakage envelopment

Feng Wu,Sisi Lin,Huilong Luo,Chuhan Wang,Jinyao Liu,Xinyuan Zhu,Yan Pang

Transplantation of beneficial bacteria to specific microbiota has been widely exploited to treat diseases by reshaping a healthy microbial structure. However, direct exposure of exogenous bacteria in vivo suffers from low bioavailability and infection risk. Here, we describe a noncontact microbiota transplantation system (NMTS) by core-shell microgel-enabled nonleakage envelopment. Bacteria are encapsulated into the core of core-shell microgels via two-step light-initiated emulsion polymerization of gelatin methacrylate. NMTS is versatile for biocontainment of diverse strains, showing near complete encapsulation and negligible influence on bacterial activity. As a proof-of-concept study on probiotic transplantation to the gut microbiota, NMTS demonstrates the shielding effect to protect sealed bacteria from intraluminal insults of low pH and bile acid, the toughness to prevent bacterial leakage during entire gastrointestinal passage and reduce infection risk, and the permeability to release beneficial metabolites and reconstruct a balanced intestinal microbial structure, proposing a contactless fashion for advanced microbiota transplantation.
