Effects of exogenously added humic acid on the fate of aminoglycoside antibiotics and humification process during aerobic compost

Guoxu Ao,Zhaoxuan Wang,Yueqi Shi,Hongzhi Ling,Shanshan Sun,Wenxiang Ping

Efficient elimination of antibiotics, particularly aminoglycosides, and Antibiotic resistance genes (ARGs) from agricultural and livestock waste, as well as enhancing the level of humification, remains a major challenge in the pursuit of high-value utilization of agricultural waste. Here, the roles of bacteria and fungus in the dissipation of aminoglycoside antibiotics, ARGs and the enhancement of humification with the addition of humic acid (HA) to compost systems were investigated. Compared to the control, the contents of humus (HS) and HA were increased by 41.3 and 143.3 %, respectively, and the content of fulvic acid (FA) was decreased by 74.1 % with HA addition. Interestingly, the abundance of aminoglycoside ARGs was decreased significantly ( p  < 0.05) as well as the abundance of functional genes involved in oxidative stress response and type IV secretion system (T4SS). The bacterium Nocardiopsis related to carbon cycle, and the fungi Ascomycota and Basidiomycota associated with ligocellulose degradation were significantly enriched ( p  < 0.05). Structural equation models revealed that the decrease in aminoglycoside ARGs abundance was attributed to bacteria promoting HA synthesis, thereby inhibiting the multiplication of aminoglycoside ARGs and ultimately mitigating oxidative damage to microbial cells. These findings shed light on the mechanism by which HA removes aminoglycoside ARGs, and provide valuable insights into enhancing the biosafety of compost products.

Removal of antibiotics and antibiotic resistance genes by self-assembled nanofiltration membranes with tailored selectivity

Fuxin Zheng,Yunkun Wang

Antibiotics and extracellular resistance genes (eARGs) in wastewater pose a potential threat to human health and hinder wastewater reuse. In this study, we present a facile and designable approach for fabricating selective polyelectrolyte multilayer (PEM) NF membranes and evaluated their performance in antibiotics and eARGs rejection from wastewater effluent. We fabricated PEM NF membranes by layer-by-layer assembly of two strong polyelectrolytes, poly (diallyl dimethylammonium chloride) and poly (sodium styrenesulfonate). By systematic manipulation of the polyelectrolyte coating solution and deposition cycle, we obtained an asymmetric separation layer with loose bottom layers and dense top layers. The PEM membrane took full advantage of the high permeability of the loose polyelectrolyte layer and the high selectivity of the dense polyelectrolyte layer, which exhibited superior antibiotics retention while maintaining a comparable permeability to the NF270 membrane. In addition, the fabricated membranes showed excellent removal of eARGs, and membranes terminated with polyanionic electrolytes could further enhance eARG retention through electrostatic repulsion . Overall, membranes with more than four polyelectrolyte bilayers could retain >99.9% of eARG. The results show that the selective asymmetric PEM membranes provide an efficient solution for remediation of antimicrobial resistance (AMR) in wastewater.

Mechanisms and effects of arsanilic acid on antibiotic resistance genes and microbial communities during pig manure digestion

Wei Sun,Xun Qian,Jie Gu,Xiao-Juan Wang,Li Zhang,Ai-Yun Guo

High concentrations of residual arsanilic acid occur in pig manure due to its use in feed to promote growth and control diseases. This study compared the effects of arsanilic acid at three concentrations (0, 325, and 650   mg/kg dry pig manure) on the abundance of antibiotic resistance genes (ARGs) and the microbial community during anaerobic digestion. Addition of 650   mg/kg arsanilic acid enhanced the absolute abundances of tetC , sul2 , ermB , and gyrA more than twofold in the digestion product. Redundancy analysis indicated that the change in the microbial community structure was the main driver of variation in the ARGs profile. The As resistance gene arsC co-occurred with four ARGs and intI1 , possibly causing the increase in ARGs under pressure by arsanilic acid. High arsanilic acid concentrations can increase the risk of ARGs occurring in anaerobic digestion products. The amount of arsanilic acid used as a feed additive should be controlled.

Silver nanoparticles facilitate phage-borne resistance gene transfer in planktonic and microplastic-attached bacteria

Qiurong Zhang,Huixian Zhou,Ping Jiang,Lijun Wu,Xiang Xiao

The spread of bacteriophage-borne antibiotic resistance genes (ARGs) poses a realistic threat to human health. Nanomaterials, as important emerging pollutants, have potential impacts on ARGs dissemination in aquatic environments. However, little is known about its role in transductive transfer of ARGs mediated by bacteriophage in the presence of microplastics. Therefore, this study comprehensively investigated the influence of silver nanoparticles (AgNPs) on the transfer of bacteriophage-encoded ARGs in planktonic Escherichia coli and microplastic-attached biofilm. AgNPs exposure facilitated the phage transduction in planktonic and microplastic-attached bacteria at ambient concentration of 0.1 mg/L. Biological binding mediated by phage-specific recognition, rather than physical aggregation conducted by hydrophilicity and ζ-potential, dominated the bacterial adhesion of AgNPs. The aggregated AgNPs in turn resulted in elevated oxidative stress and membrane destabilization, which promoted the bacteriophage infection to planktonic bacteria. AgNPs exposure could disrupt colanic acid biosynthesis and then reduce the thickness of biofilm on microplastics, contributing to the transfer of phage-encoded ARGs. Moreover, the roughness of microplastics also affected the performance of AgNPs on the transductive transfer of ARGs in biofilms. This study reveals the compound risks of nanomaterials and microplastics in phage-borne ARGs dissemination and highlights the complexity in various environmental scenarios.

Quorum sensing regulating the heterogeneous transformation of antibiotic resistance genes in microplastic biofilms

Xiaowei Liu,Chuang Huang,Hongxia Yu,Yaning Yang,Lulu Ma,Bin Zhao,Tianyang Zhong,Lilan Zhang,Weihua Peng,Wenwen Gong,Yan Ding

Microplastics (MPs) provide a specific habitat for bacterial adhesion and the adsorption of extracellular DNA (eDNA), making them hotspots for the transformation of antibiotic resistance genes (ARGs) in the environment. However, the heterogeneous mechanism of ARG regulation by quorum sensing (QS) in MP biofilms remains unclear. This study demonstrated that QS signals, including C8-HSL, 3-oxo-C10-HSL, and C12-HSL, were detected at ng/L levels in Bacillus subtilis biofilms colonized on MPs. The addition of these three AHLs enhanced natural transformation by 1–2 orders of magnitude in both MP and natural substrate (NS) biofilms, while QS inhibitors decreased transformation frequencies by 2 orders of magnitude. Moreover, transformation frequencies in MP biofilms increased 6.0-fold under QS regulation mediated by AHLs, compared to a 2.5-fold increase in NS biofilms. QS-regulated biofilm formation and EPS secretion were found to be responsible for ARG dissemination in MP biofilms, as indicated by the positive correlation between transformation frequencies and EPS variation. Additionally, mRNA expression analysis revealed that activation and inhibition of the QS system in MP biofilms regulated the expression of natural transformation-related genes, including epsG (regulating EPS secretion) and recO (regulating eDNA transformation). These results highlight the significant influence of the QS system on ARG dissemination through heterogeneous biofilm formation and EPS secretion in MP biofilms. Understanding the effect and mechanism of QS on ARG natural transformation provides new insights into controlling ARG spread by targeting QS in host bacteria within MP biofilms.

Microplastics Pose an Elevated Antimicrobial Resistance Risk Than Natural Surfaces via a Systematic Comparative Study of Surface Biofilms in Rivers

Kai Yang,Fei Xu,Xinyu Xing,Jing Wei,Qing-Lin Chen,Jian-Qiang Su,Li Cui

The pervasive presence of antimicrobial resistance (AMR) in various ecosystems threatens global health, especially in persistent biofilm states. Both anthropogenic and natural surfaces in environments provide ideal habitats for biofilm development. Microplastics (MPs), as emerging and rapidly proliferating anthropogenic pollutants, are of particular concern due to their unique physicochemical properties and ubiquity across environments. However, it remains unclear whether biofilms on MPs pose a higher AMR risk compared with natural surfaces. Here, we employed an integrative approach combining phenotypic and genotypic AMR analysis via single-cell spectroscopy and high-throughput quantitative PCR to systematically compare AMR risks on 5 MPs (polyethylene, polystyrene, poly(vinyl chloride), polylactic acid, and Tetra Pak) and 3 natural surfaces (wood, rock, and glass) in an urban aquatic ecosystem. Our results revealed that MPs harbored a higher proportion of metabolically active antibiotic-resistant bacteria and more high-risk antibiotic resistance genes than natural surfaces. By incorporating phenotypic and genotypic AMR with three additional biofilm-related risk factors, including biofilm biomass, microbial activity, and pathogen abundance, the health risk of AMR was quantified and found to be highly dependent on surface types. MPs exhibited, on average, a 10-fold higher health risk than natural surfaces. A structural equation model further identified surface hydrophobicity and microbial diversity as pivotal factors determining AMR risks across different surfaces. This systematic comparison provides new insights into the real-world environmental impact of MPs pollution and underscores the necessity of integrating plastic pollution control into AMR management strategies.

Changes in tetracycline partitioning and bacteria/phage-comediated ARGs in microplastic-contaminated greenhouse soil facilitated by sophorolipid

Mingming Sun,Mao Ye,Wentao Jiao,Yanfang Feng,Pingfeng Yu,Manqiang Liu,Jiaguo Jiao,Xiaojia He,Kuan Liu,Yuanchao Zhao,Jun Wu,Xin Jiang,Feng Hu

The emerging mixed contamination of antibiotics and microplastics in greenhouse soil has made the control of antibiotic resistant gene (ARG) transmission a novel challenge. In this work, surfactant sophorolipid was applied to enhance the dissipation of tetracycline (TC) and tet genes in the presence of microplastics in greenhouse soil. During 49   days of incubation, soil bacteria and phages were both found to be the crucial reservoirs of ARGs. Meanwhile, microplastic’s presence significantly inhibited the dissipation of TC and ARGs in the soil. However, sophorolipid application was proved to outweigh the negative impact caused by microplastic existence, and lead to the highest dissipation of soil TC and ARGs. Significant positive correlation was detected between the dissipation rate of water-soluble and exchangeable TC content and bacteria/phage co-mediated ARG levels. This also held true between the two fractions of soil TC and the ratio of ARG level in the bacteria to that in the phages (B ARGs /P ARGs ). The opposite impacts of microplastic presence and sophorolipid amendment on the TC/ARG dissipation found in this work provides new information for understanding ARG transmission between bacteria and phages in the mixed contaminated greenhouse soil.

Selective enrichment of bacterial pathogens by microplastic biofilm

Xiaojian Wu,Jie Pan,Meng Li,Yao Li,Mark Bartlam,Yingying Wang

Microplastics have been found to be ubiquitous in freshwater ecosystems , providing a novel substrate for biofilm formation. Here, we incubated biofilm on microplastics and two natural substrates (rock and leaf) under a controlled environment to investigate the differences of microbial community structure, antibiotic resistance gene (ARG) profiles, and ARG microbial hosts between biofilms on three types of substrates. Results from high-throughput sequencing of 16S rRNA gene revealed that microplastic biofilm had a distinctive community structure. Network analyses suggested that microplastic biofilm possessed the highest node connected community, but with lower average path length, network diameter and modularity compared with biofilm on two natural particles. Metagenomic analyses further revealed microplastic biofilm with broad-spectrum and distinctive resistome. Specifically, according to taxonomic annotation of ARG microbial hosts, two opportunisitic human pathogens ( Pseudomonas monteilii , Pseudomonas mendocina ) and one plant pathogen ( Pseudomonas syringae ) were detected only in the microplastic biofilm, but not in biofilms formed on natural substrates. Our findings suggest that microplastic is a novel microbial niche and may serve as a vector for ARGs and pathogens to new environment in river water, generating freshwater environmental risk and exerting adverse impacts on human health.

Evaluating the impact of the humic acid amendment on antibiotic resistance genes reduction and product quality during swine manure composting

Yousif Abdelrahman Yousif Abdellah,Hong-Yu Chen,Shan-Shan Sun,Xi Yang,Yu-Sen Luo,Ayodeji Bello,Taha Ahmed Mohamed,Rong-Jie Ren,Wan-Ting Li,Rashid Mohamed Ahmed,Rui-Long Wang

The overuse of antibiotics in livestock farms and their subsequent accumulation in manures lead to increase antibiotic resistance genes (ARGs) in the compost products. Yet, the function of humic acid (HA) in shaping antibiotics and ARGs abundances, microbial structure, and product quality during composting remains unclear. Here, the efficiency of added HA in reducing antibiotics and ARGs abundances during swine manure (SM) composting was studied using five rates of HA: 0%, 1%, 2%, 4%, and 6%. The findings indicated that the abundance of ARGs types such as LSM, bacitracin, macrolide, sulfonamide, tetracycline , and vancomycin and ARGs subtypes including MacB , MexD , OleB , SrmB , Sul 1, VanHB , VanSB , pbp2b , tetPB , and tetX decreased significantly under 6% HA amount compared with CK compost ( P  < 0.05). Besides, the added 6% HA shaped the abundance of the bacterial community (notably Acinetobacter , Pseudoxanthomonas , and Luteimonas ), as well as the level of carbohydrate metabolism and amino acid metabolism (6.9% and 5.4%, respectively), which can be taken as an indicator for microbial activity , thereby accelerating antibiotics decrease. RDA analysis revealed that TOC , moisture content, and pH considerably influenced microbial activity and ARGs reduction ( P  < 0.05). The estimation of compost quality indicated that 6% HA significantly improved the total content of humic substance and HA to 120.7 ± 1.02 g/kg and 62.3 ± 0.92 g/kg, and reduced the content of fulvic acid to 12.8 ± 1.22 g/kg, thus promoting antibiotics and ARGs reduction. Overall, this study offers a promising option for improving compost quality and safety and mitigating ARGs circulation in the natural environment.

Simultaneous removal of antibiotics and antibiotic resistance genes in wastewater by a novel nonthermal plasma/peracetic acid combination system: Synergistic performance and mechanism

Ai Zhang,Xinyuan Jiang,Yongqiang Ding,Nan Jiang,Qian Ping,Lin Wang,Yanan Liu

In this study, a novel and green method combining plasma with peracetic acid (plasma/PAA) was developed to simultaneously remove antibiotics and antibiotic resistance genes (ARGs) in wastewater, which achieves significant synergistic effects in the removal efficiencies and energy yield. At a plasma current of 2.6 A and PAA dosage of 10 mg/L, the removal efficiencies of most detected antibiotics in real wastewater exceeded 90 % in 2 min, with the ARG removal efficiencies ranging from 6.3 % to 75.2 %. The synergistic effects of plasma and PAA could be associated with the motivated production of reactive species (including •OH, •CH 3 , 1 O 2 , ONOO - , •O 2 - and NO•), which decomposed antibiotics, killed host bacteria, and inhibited ARG conjugative transfer . In addition, plasma/PAA also changed the contributions and abundances of ARG host bacteria and downregulated the corresponding genes of two-component regulatory systems, thus reducing ARG propagation. Moreover, the weak correlations between the removal of antibiotics and ARGs highlights the commendable performance of plasma/PAA in the simultaneous removal of antibiotics and ARGs. Therefore, this study affords an innovative and effective avenue to remove antibiotics and ARGs, which relies on the synergistic mechanisms of plasma and PAA and the simultaneous removal mechanisms of antibiotics and ARGs in wastewater.

Change in microbial community in landfill refuse contaminated with antibiotics facilitates denitrification more than the increase in ARG over long-term

Wu Dong,Chen Guanzhou,Zhang Xiaojun,Yang Kai,Xie Bing

In this study, the addition of sulfamethazine (SMT) to landfill refuse decreased nitrogen intermediates (e.g. N 2 O and NO) and dinitrogen (N 2 ) gas fluxes to <0.5 μg-N/kg-refuse·h −1 , while the N 2 O and N 2 flux were at ~1.5 and 5.0 μg-N/kg-refuse·h −1 respectively in samples to which oxytetracycline (OTC) had been added. The ARG (antibiotic resistance gene) levels in the refuse increased tenfold after long-term exposure to antibiotics, followed by a fourfold increase in the N 2 flux, but SMT-amended samples with the largest resistome facilitated the denitrification (the nitrogen accumulated as NO gas at ~6 μg-N/kg-refuse·h −1 ) to a lesser extent than OTC-amended samples. Further, deep sequencing results show that long-term OTC exposure partially substituted Hyphomicrobium, Fulvivirga , and Caldilinea (>5%) for the dominant bacterial hosts ( Rhodothermus , ~20%) harboring nosZ and norB genes that significantly correlated with nitrogen emission pattern, while sulfamethazine amendment completely reduced the relative abundance of the “original inhabitants” functioning to produce NO x gas reduction. The main ARG carriers ( Pseudomonas ) that were substantially enriched in the SMT group had lower levels of denitrifying functional genes, which could imply that denitrification is influenced more by bacterial dynamics than by abundance of ARGs under antibiotic pressures.

Multi-omics signatures reveal genomic and functional heterogeneity of Cutibacterium acnes in normal and diseased skin

Tianze Yu,Xiaoqiang Xu,Yang Liu,Xiaokai Wang,Shi Wu,Zhuoqiong Qiu,Xiaochun Liu,Xiaoyu Pan,Chaoying Gu,Shangshang Wang,Lixin Dong,Wei Li,Xu Yao

Cutibacterium acnes is the most abundant bacterium of the human skin microbiome since adolescence, participating in both skin homeostasis and diseases. Here, we demonstrate individual and niche heterogeneity of C. acnes from 1,234 isolate genomes. Skin disease (atopic dermatitis and acne) and body site shape genomic differences of C. acnes , stemming from horizontal gene transfer and selection pressure. C. acnes harbors characteristic metabolic functions, fewer antibiotic resistance genes and virulence factors, and a more stable genome compared with Staphylococcus epidermidis . Integrated genome, transcriptome, and metabolome analysis at the strain level unveils the functional characteristics of C. acnes . Consistent with the transcriptome signature, C. acnes in a sebum-rich environment induces toxic and pro-inflammatory effects on keratinocytes. L-carnosine, an anti-oxidative stress metabolite, is up-regulated in the C. acnes metabolome from atopic dermatitis and attenuates skin inflammation. Collectively, our study reveals the joint impact of genes and the microenvironment on C. acnes function.
