Fe3+ doped ZnO-Ag photocatalyst for photoelectrochemical sensing platform of ultrasensitive Hg2+ detection using exonuclease III-assisted target recycling and DNAzyme-catalyzed amplification

Bing Zhang,Hongyun Meng,Xue Wang,Jing Li,Honghong Chang,Wenlong Wei

Herein we designed a novel photoelectrochemical sensing platform based on Fe 3+ doped ZnO-Ag photocatalyst (Fe 3+ /ZnO-Ag) for ultrasensitive Hg 2+ detection by using exonuclease III-assisted target recycling and DNAzyme-catalyzed amplification. Firstly, Fe 3+ /ZnO-Ag was synthesized to provide photocurrent under visible light irradiation. Secondly, target Hg 2+ was determined by hairpin DNA probes on the Fe 3+ /ZnO-Ag modified ITO based on T-Hg 2+ -T, and then Hg 2+ was released by the digestion of exonuclease III to double-stranded DNA. Finally, the photocurrent markedly decreased due to catalysis of hemin/G-quadruplex toward 4-chloro-1-naphthol. Under optimal conditions, the photocurrents were linearly related to Hg 2+ concentrations form 0. 5   nM to 100   nM with a detection limit of 0. 1   nM at the 3 S blank criterion. More importantly, the developed biosensor exhibited good selectivity, repeatability, and stability, meanwhile, this analysis platform held great potential for testing real water samples in future.

Signal-on electrochemical detection of antibiotics based on exonuclease III-assisted autocatalytic DNA biosensing platform

Hongzhi Wang,Yu Wang,Su Liu,Jinghua Yu,Yuna Guo,Ying Xu,Jiadong Huang

In this work, a novel electrochemical DNA sensor based on exonuclease III (Exo III)-assisted autocatalytic DNA biosensing platform for ultrasensitive detection of antibiotics has been reported. When the arched probe was challenged with target, the released primer caused by the specific recognition of the aptamer and target antibiotics hybridized with the 3′-protruding terminus in the HP1. Then, Exo III could catalyze the stepwise removal of mononucleotides from this flat terminus, resulting in the release of the primer and trigger. As a secondary target, trigger could replace Helper from the 5′-MB labeled HP2, and HP2 formed a “close” probe structure, confining MB close to the electrode surface for efficient electron transfer. To our best knowledge, such work is the first report about Exo III-assisted autocatalytic DNA biosensing platform combing with signal-on sensing strategy, which has been utilized for quantitative determination of antibiotics. It would be further used as a general strategy associated with more analytical techniques toward the detection of a wide spectrum of analytes. Thus, it holds great potential for the development of ultrasensitive biosensing platform for the applications in bioanalysis, disease diagnostics, and clinical biomedicine.

Construction of a fluorescence biosensor for ochratoxin A based on magnetic beads and exonuclease III-assisted DNA cycling signal amplification

Mei Liu,Shasha Liu,Yue Ma,Baoxin Li

Specific and sensitive detection of hazardous mycotoxins in agricultural crops is one of the most important goals of food safety. A fluorescence biosensor for sensitive detection of ochratoxin A (OTA) was constructed via magnetic beads and the exonuclease III (Exo III)-assisted trigger DNA circle amplification approach. Exo III-assisted trigger DNA circle amplification can be utilized as an effective strategy for the sensitive detection of OTA. The employment of streptavidin labeled magnetic beads offers a manner for the accumulation and separation of the hairpin signal probe sDNA-FAM in solution. After target specific recognition, the aptamers combined with OTA were released and the remaining block DNA (bDNA) probes captured the signal probes on magnetic bead modified fluorophores. Subsequently, the enzyme digestion reaction leads to the fluorophore free solution. Exo III-assisted DNA circle amplification contributed to the high sensitivity of the presented OTA fluorescence aptasensor. The experimental results demonstrate that the aptasensor is sensitive with the limit of detection as low as 0.28 ng mL−1 for OTA, which was lower than that of the proposed aptasensors reported by the other literature on fluorescence methods. Additionally, the developed aptasensor with the diverse aptamer sequence shows promising potential applications in food monitoring.

Hetero-molecular junction promoted electrochemiluminescence of porphyrin-based hydrogen-bonded organic framework for antibiotic resistance gene assay

Qian Han,Yingbo Cao,Xueran Shi,Tiance Gu,Zhuohao Jiao,Fan Xu,Zhuozhe Li,Jing Wang

Antibiotic resistance genes (ARGs) pose a significant threat to food safety and human health, underscoring the urgent need for their sensitive and convenient detection. Herein, a “switch-on” electrochemiluminescence (ECL) biosensor is fabricated based on the heterogenized porphyrinic hydrogen-bonded organic framework (PFC-45) as the ECL luminophor and ZnO as the co-reactant accelerator for tetracycline resistant gene ( tetA ) assay. The hetero-ligand PFC-45 effectively performs an intrareticular charge transfer and suppresses aggregation-caused quenching, showing 2.5- and 101.5-fold higher ECL intensity in aqueous solution than that of mono-ligand 5,10,15,20-tetra(4-carboxyphenyl) porphine (TCPP) and 5,10,15,20-tetra(4-pyridyl) porphine (TPyP)-based HOF. Combined with Exonuclease III-assisted target recycling amplification, the proposed biosensor achieves a good specificity and sensitivity for tetA detection with a low detection limit of 65.02 fM. This work expands the application of mixed-ligand porphyrin-based HOFs in ECL sensing and establishes a generalizable paradigm for monitoring antibiotic resistance through target-driven nucleic acid signal amplification.

AuNanostar@4-MBA@Au Core–Shell Nanostructure Coupled with Exonuclease III-Assisted Cycling Amplification for Ultrasensitive SERS Detection of Ochratoxin A

Xiao-Bin Huang,Shao-Hua Wu,Hao-Cheng Hu,Jian-Jun Sun

The “turn-on” mode surface-enhanced Raman scattering (SERS) aptasensor for ultrasensitive ochratoxin A (OTA) detection was developed based on the SERS “hot spots” of AuNanostar@4-MBA@Au core–shell nanostructures (AuNS@4-MBA@Au) and exonuclease III (Exo III)-assisted target cycle amplification strategy. Compared with conventional gold nanoparticles, AuNS@4-MBA@Au provides a much higher SERS enhancement factor because AuNS exhibits a larger surface roughness and the lightning rod effect, as well as an excellent electromagnetic field between the AuNS core and the Au shell, which contribute to the superstrong SERS signal. Meanwhile, Exo III-assisted target cycle amplification can be used as an effective method for the further amplified detection of OTA. Additionally, the utilization of streptavidin magnesphere paramagnetic particles offers a green, economical, and facile technology for the accumulation and separation of the signal probe AuNS@4-MBA@Au from solution. All these factors lead to a significant enhancement of detectable signals and superhigh sensitivity. As a result, the limit of detection as low as 0.25 fg mL–1 could be achieved, which was lower than that in the other reported literatures on SERS methods for OTA detection as we know. The developed SERS aptasensor also provides a promising tool for foodstuff detection.

Label-free colorimetric detection of Hg2+ based on Hg2+-triggered exonuclease III-assisted target recycling and DNAzyme amplification

Wang Ren,Ying Zhang,Wei Tao Huang,Nian Bing Li,Hong Qun Luo

This work reported a label-free colorimetric assay for sensitive detection of Hg 2+ based on Hg 2+ -triggered hairpin DNA probe (H-DNA) termini-binding and exonuclease Ш (Exo Ш)-assisted target recycling, as well as hemin/G-quadruplex (DNAzyme) signal amplification . The specific binding of free Hg 2+ with the thymine–thymine (T–T) mismatches termini of H-DNA could immediately trigger the Exo Ш digestion, and then set free G-quadruplex segments and Hg 2+ . The Exo Ш impellent recycling of ultratrace Hg 2+ produced numerous G-quadruplexes. The corresponding DNAzymes catalyzed efficiently the H 2 O 2 -mediated oxidation of the ABTS 2− to the colored product in the presence of hemin . Using the color change as the output signal, and the Exo Ш-aided Hg 2+ recycling and DNAzyme as the signal amplifier, the ultrasensitive assay system successfully achieved visual detection of Hg 2+ as low as 1.0   nM by the naked eye, and was suitable for field monitoring. The calibration curve was linear in the range of 50.0   pM to 20.0   nM for Hg 2+ ( R =0.9962) with a detection limit of 10.0   pM. Moreover, this proposed strategy showed excellent selectivity , portability and low-cost, and was successfully applied to colorimetric detection of Hg 2+ in laboratory tap water and Jialing river water samples.

A graphene-oxide-based aptasensor for fluorometric determination of chloramphenicol in milk and honey samples utilizing exonuclease III-assisted target recycling and Nb.BbvCI-powered DNA walker cascade amplification

Yi Ning,Xiaoqi Wang,Shiwu Liu,Ling Li,Fangguo Lu

Herein, a graphene oxide (GO)-based fluorescence aptasensor was developed for the sensitive and selective detection of chloramphenicol (CAP), based on exonuclease III (Exo III)-assisted target recycling and Nb.BbvCI-driven DNA walker cascade amplification. Interactions between CAP, hairpin1(HP1), hairpin2 (HP2), and 3′-amino modified hairpin3 (HP3) labeled with carboxyfluorescein (FAM) and covalently coupled to GO enabled efficient CAP detection. CAP was quantitatively assayed by measuring fluorescence at excitation/emission wavelengths of 480/514 nm, resulting from the accumulation of released FAM. A good linear range of 1 fM to 1 nM and a limit of detection (LOD) of 0.875 fM (signal-to-noise ( S/N) = 3) were achieved. This aptasensor can distinguish the CAP from interference antibiotics with good specificity and selectivity, even if the concentration of the interfering substance is ten-fold higher than the target concentration. Moreover, the developed fluorescence aptasensor was successfully applied for the detection of CAP in spiked milk and honey samples. Thus, this method is potentially applicable for assaying CAP in foods and provides a promising strategy for the development of fluorescence aptasensors for environmental sample analysis.

A versatile homogeneous chemiluminescence biosensing platform based on exonuclease-assisted hybridization chain reaction

Hongjie Qi,Shuzhen Yue,Sai Bi,Weiling Song,Caifeng Ding

Herein, exonuclease III (Exo III)-assisted target recycling amplification is integrated into hybridization chain reaction (HCR) to construct a versatile cascade amplification biosensing platform of Exo III-assisted HCR (Exo-HCR) for label-free chemiluminescence (CL) detection of nucleic acid (target DNA) and protein (lysozyme). This system consists of three molecular beacons (MB1, MB2 and MB3) and one single-stranded target DNA as initiator. In the presence of initiator, MB1 is opened and forms a double-stranded DNA (dsDNA) structure with a blunt 3′ terminus, resulting in the partial digestion of MB1 from its 3′ terminus and the release of target DNA to initiate another cycle. Meanwhile, the released single-stranded region of MB1 initiates HCR through cross-opening of MB2 and MB3, leading to the formation of DNA polymer wires consisting of numerous G-quadruplex units, which are further assembled into hemin/G-quadruplex horseradish peroxidase (HRP)-mimicking DNAzymes in the presence of hemin to catalyze the generation of CL signal through the oxidation of luminol by H 2 O 2 . This assay allows the amplified label-free CL biosensing of target DNA with a limit of detection (LOD) down to 5.7 fM and excellent specificity to distinguish one-base mismatched target DNA. This method also demonstrates good performance in real sample analysis. Moreover, based on specific recognition of aptamers, the proposed strategy is flexibly applied to sensitive and selective detection of lysozyme, achieving a LOD of 4.2 fM. Therefore, this versatile biosensing platform holds great promise in the fields of biochemical analysis and clinical diagnosis.

A Universal Upconversion Sensing Platform for the Sensitive Detection of Tumour-Related ncRNA through an Exo III-Assisted Cycling Amplification Strategy

Keying Zhang,Lin Yang,Feng Lu,Xingcai Wu,Jun-Jie Zhu

Here, a sensitive and universal noncoding RNA (ncRNA) upconversion sensing nanoplatform is developed. Gold nanoparticles bearing one hairpin DNA (Hp) molecule are conjugated to the linker DNA modified NaYF 4 :Yb, Er@NaYF 4 upconversion nanoparticles by DNA hybridization, leading to quenching of the upconversion emission through fluorescence resonance energy transfer. A signal DNA (SDNA) sequence is designed to open Hp, recovering the upconversion emission. To achieve universality and high sensitivity of the nanoprobe, an exonuclease III (Exo III)-assisted cycling amplification strategy is introduced. A multifunctional hairpin DNA (mHp) containing ncRNA recognition sequence and SDNA sequence is designed to recognize ncRNA and trigger Exo III as a biocatalyst to stepwise disintegrate itself, releasing both ncRNA and SDNA. The released ncRNA can be reused to release more SDNA, which greatly improves the sensing sensitivity. By changing the recognition portion of mHp, various ncRNA can be detected. The sensitive detection of both homeobox (HOX) transcript antisense RNA segment and miR-21 is achieved with this novel strategy, even in human serum, indicating the universality and sensitivity of the proposed strategy. Additionally, the expression level of miR-21 in human breast cancer cell (MCF-7) lysate is successfully measured, suggesting its potential in clinical diagnosis.

Facile strategy to enhance the specificity and sensitivity of hairpin molecular devices for detecting pax-5a gene by an integration probe and the specific function of exonuclease Ⅲ

Meng Xiao,Weihua Zhao,Hongbo Li,Jiamei Pu,Mingbin Liu,Suqin Wang,Jianguo Xu,Ruqin Yu

A label-free DNA sensor is proposed to detect the acute leukemia gene pax-5a, in which the system only relies on a functional hairpin probe (HP) containing a G-quadruplex sequence and the cleavage of exonuclease Ⅲ (Exo Ⅲ). Non-single-stranded fragments in the HP structure can also be digested, including double-stranded stems and G-quadruplex fragments, by Exo Ⅲ at a certain concentration. In the presence of pax-5a, the HP sequence can be cyclically opened through the shearing action of Exo Ⅲ, causing a large number of G-quadruplex fragments to be released. In the absence of pax-5a, the G-quadruplex fragment is digested by Exo Ⅲ. The G-quadruplex-hemin DNAzyme can catalyze the oxidation of 3, 3′, 5, 5′-tetramethylbenzidine by H 2 O 2 to generate a detectable visible absorption signal, thereby achieving facile and visual detection of acute leukemia gene pax-5a. The detection limit of the label-free DNA sensor that we proposed is as low as 25 fM in the pax-5a concentration range of 25 fM to 25 nM. In addition, the sensor has good discrimination ability of non-target genes and excellent detection ability in complex matrices. Therefore, the DNA sensor shows great potential in biological analysis and clinical diagnosis.

An exonuclease-assisted triple-amplified electrochemical aptasensor for mucin 1 detection based on strand displacement reaction and enzyme catalytic strategy

Jiaxin Zheng,Xiaolun Peng,Yijia Wang,Ting Bao,Wei Wen,Xiuhua Zhang,Shengfu Wang

The development of some sensitive methods for MUC1 is critical for preclinical diagnosis of tumors. In this experiment, we built a triple-amplified electrochemical aptasensor to achieve sensitive detection of MUC1, which was based on exonuclease III (Exo III)-assisted with strand displacement reaction and enzyme catalytic strategy. Firstly, with the help of Exo III, MUC1 and aptamer could be recycled during the cycle I, the single stranded DNA-1 (S-1) was produced during the process and was introduced to the hybride reaction on the electrode. Secondly, during the cycle II, strand displacement reaction was triggered on the electrode with the adding of hairpin DNA-2 (H-2). Thirdly, after the gold nanoparticles (AuNPs)-DNA-enzyme conjugates hybrided with the H-2 on the electrode, the AuNPs-DNA-enzyme conjugates could act as signal probe to produce electrochemical catalytic signal. We used the fabricated triple-amplified electrochemical aptasensor that could detect MUC1 from 0.1 pg mL −1 to 10 ng mL −1 with the detection limit of 0.04 pg mL −1 under the optimized experimental conditions. The constructed triple-amplified electrochemical aptasensor could be applied in real samples determination. Besides, the strategy can be applied to detect other proteins for health monitoring.

Live Cell MicroRNA Imaging Using Exonuclease III-Aided Recycling Amplification Based on Aggregation-Induced Emission Luminogens

Xuehong Min,Mengshi Zhang,Fujian Huang,Xiaoding Lou,Fan Xia

Enzyme-assisted detection strategies of microRNAs (miRNAs) in vitro have accomplished both great sensitivity and specificity. However, low expression of miRNAs and a complex environment in cells induces big challenges for monitoring and tracking miRNAs in vivo. The work reports the attempt to carry miRNA imaging into live cells, by enzyme-aided recycling amplification. We utilize facile probes based yellow aggregation-induced emission luminogens (AIEgens) with super photostable property but without quencher, which are applied to monitor miRNAs not only from urine sample extracts (in vitro) but also in live cells (in vivo). The assay could distinguish the cancer patients’ urine samples from the healthy urine due to the good specificity. Moreover, the probe showed much higher fluorescence intensity in breast cancer cells (MCF-7) (miR-21 in high expression) than that in cervical cancer cells (HeLa) and human lung fibroblast cells (HLF) (miR-21 in low expression) in more than 60 min, which showed the good performance and super photostability for the probe in vivo. As controls, another two probes with FAM/Cy3 and corresponding quenchers, respectively, could perform miRNAs detections in vitro and parts of in vivo tests but were not suitable for the long-term cell tracking due to the photobleach phenomena, which also demonstrates that the probe with AIEgens is a potential candidate for the accurate identification of cancer biomarkers.
