Noncontact microbiota transplantation by core-shell microgel-enabled nonleakage envelopment

Feng Wu,Sisi Lin,Huilong Luo,Chuhan Wang,Jinyao Liu,Xinyuan Zhu,Yan Pang

Transplantation of beneficial bacteria to specific microbiota has been widely exploited to treat diseases by reshaping a healthy microbial structure. However, direct exposure of exogenous bacteria in vivo suffers from low bioavailability and infection risk. Here, we describe a noncontact microbiota transplantation system (NMTS) by core-shell microgel-enabled nonleakage envelopment. Bacteria are encapsulated into the core of core-shell microgels via two-step light-initiated emulsion polymerization of gelatin methacrylate. NMTS is versatile for biocontainment of diverse strains, showing near complete encapsulation and negligible influence on bacterial activity. As a proof-of-concept study on probiotic transplantation to the gut microbiota, NMTS demonstrates the shielding effect to protect sealed bacteria from intraluminal insults of low pH and bile acid, the toughness to prevent bacterial leakage during entire gastrointestinal passage and reduce infection risk, and the permeability to release beneficial metabolites and reconstruct a balanced intestinal microbial structure, proposing a contactless fashion for advanced microbiota transplantation.

Dissecting the Effect of Berberine on the Intestinal Microbiome in the Weaned Piglets by Metagenomic Sequencing

Hu Hong,Xu Kexing,Wang Kunping,Zhang Feng,Bai Xi

This study aimed to investigate the microbial structure and function in the rectum of weaned piglets with berberine supplementation. Twelve healthy 21-day-old Duorc × (Landrace × Large White) weaned piglets (similar body weight) were evenly divided into control and berberine groups and were fed a basal diet supplemented with 0 and 0.1% berberine, respectively. After 21 days, metagenomic sequencing analysis was performed to detect microbial composition and function in the rectum of weaned piglets. Results showed that there were 10,597,721,931–14,059,392,900 base pairs (bp) and 10,186,558,171–15,859,563,342 bp of clean data in the control and berberine groups, respectively. The Q20s of the control and berberine groups were 97.15 to 97.7% and 96.26 to 97.68%, respectively. The microorganisms in the berberine group had lower (p < 0.05) Chao1, alternating conditional expectation, Shannon, and Simpson indices at the species levels than those in the control group. Analysis of similarity showed that there were significant differences (p < 0.01) between the control and berberine groups at the genus and species levels of the gut microorganisms. Dietary berberine significantly increased (p < 0.05) the abundance of Subdoligranulum variabile, but decreased (p < 0.05) the abundance of Prevotella copri compared with the control group. Carbohydrate-active enzymes analysis revealed that the levels of polysaccharide lyases and carbohydrate esterases were lower (p < 0.05) in the berberine group than that in the control group. Linear discriminant analysis effect size analysis showed that berberine supplementation could induce various significant Kyoto Encyclopedia of Genes and Genomes pathways, including carbohydrate metabolism, environmental information processing, and microbial metabolism in diverse environments. In conclusion, our findings suggest that berberine could improve the composition, abundance, structure, and function of gut microbiome in the weaned piglets, potentially providing a suitable approach for the application of berberine in human and animal health.

Modified micro-graphite catalysed biodegradation of perchlorate and the analysis of community changes

Zhaozhou Peng,Xing Geng,Tongxin Zhang,Junzhang Li

This study investigates the effectiveness of modified micrometer graphite (MMG) in enhancing the biodegradation of perchlorate in sludge. Different MMG types, specifically GO205, GO003, ATGO205, and ATGO003, were evaluated for their impact on perchlorate degradation rates. The results showed a significant acceleration in perchlorate reduction, particularly with the MMG variant GO205, which achieved complete degradation within 48 hours, marking a six-fold increase compared to controls. This rapid degradation also correlated with enhanced microbial activity, as indicated by increased cytochrome C concentrations and electron transport system activity, suggesting a boost in overall microbial metabolic functions. Additionally, shifts in the microbial community composition were observed, with a notable increase in perchlorate-reducing bacteria populations. The study highlights MMG's potential to improve perchlorate remediation processes efficiently and offers promising insights into its application in treating perchlorate-contaminated environments.

Nanoscale zero-valent iron/persulfate enhanced upflow anaerobic sludge blanket reactor for dye removal: Insight into microbial metabolism and microbial community

Pan Fei,Zhong Xiaohan,Xia Dongsheng,Yin Xianze,Li Fan,Zhao Dongye,Ji Haodong,Liu Wen

This study investigated the efficiency of nanoscale zero-valent iron combined with persulfate (NZVI/PS) for enhanced degradation of brilliant red X-3B in an upflow anaerobic sludge blanket (UASB) reactor, and examined the effects of NZVI/PS on anaerobic microbial communities during the treatment process. The addition of NZVI (0.5 g/L) greatly enhanced the decolourization rate of X-3B from 63.8% to 98.4%. The Biolog EcoPlate TM technique was utilized to examine microbial metabolism in the reactor, and the Illumina MiSeq high-throughput sequencing revealed 22 phyla and 88 genera of the bacteria. The largest genera ( Lactococcus ) decreased from 33.03% to 7.94%, while the Akkermansia genera increased from 1.69% to 20.23% according to the abundance in the presence of 0.2 g/L NZVI during the biological treatment process. Meanwhile, three strains were isolated from the sludge in the UASB reactors and identified by 16 S rRNA analysis. The distribution of three strains was consistent with the results from the Illumina MiSeq high throughput sequencing. The X-ray photoelectron spectroscopy results indicated that Fe(0) was transformed into Fe(II)/Fe(III) during the treatment process, which are beneficial for the microorganism growth, and thus promoting their metabolic processes and microbial community.

Systematically assessing genetic strategies for engineering electroactive bacterium to promote bioelectrochemical performances and pollutant removal

Feng-He Li,Di Min,Zhou-Hua Cheng,Jie Li,Jing-Hang Wu,Qiang Tang,Han-Qing Yu

Bioelectrochemical system (BES) empowered by electrochemically active microorganisms (EAMs) has a great potential for wastewater treatment. However, their low extracellular electron transfer (EET) capability has restricted the application of BES. In this work, we applied synthetic biology methodology to fundamentally engineer electroactive bacterium for promoted wastewater treatment. At multiple layers, four different genetic engineering strategies, including directly engineering the EET pathways, engineering the bacterial universal messenger, repressing the electron competing reductase, and dynamically managing EET output, were developed and implemented in Shewanella oneidensis , an important model EAM species. The genetic engineered strains improved up to 4.8- and 2.5-fold improvement of current densities over the control in microbial electrosynthesis cell and microbial fuel cell assessments, respectively. Furthermore, using the methyl orange and Cr(VI)-laden wastewaters as the target, the engineered strains exhibited substantially promoted treatment efficiency, achieving up to 18.5- and 5.5-fold over the control. Remarkably, the dynamic control strategy achieved the greatest improvement for wastewater treatment. This study not only provides effective genetic engineering strategies to promote BES performance for wastewater treatment, but also demonstrates the importance of managing EET from the cellular resource partitioning layer for more efficient wastewater treatment.

Effects of Erythromycin on Nereis succinea and the Intestinal Microbiome across Different Salinity Levels

Dali Wang,Qi Ding,Yuheng Zhong,Xiaofeng Han,Long Fu,Jing Yu,Kunting Li,Jing You

The exposure of aquatic organisms to pollutants often occurs concomitantly with salinity fluctuations. Here, we reported the effects of erythromycin (0.250, 7.21, and 1030 μg/L) on marine invertebrate N. succinea and its intestinal microbiome under varying salinity levels (5‰, 15‰, and 30‰). The salinity elicited significant effects on the growth and intestinal microbiome of N. succinea. The susceptibility of the intestinal microbiome to erythromycin increased by 8.7- and 6.2-fold at salinities of 15‰ and 30‰, respectively, compared with that at 5‰ salinity. Erythromycin caused oxidative stress and histological changes in N. succinea intestines, and inhibited N. succinea growth in a concentration-dependent manner under 30‰ salinity with a maximum inhibition of 25%. At the intestinal microbial level, erythromycin enhanced the total cell counts at 5‰ salinity but reduced them at 15‰ salinity. Under all tested salinities, erythromycin diminished the antibiotic susceptibility of the intestinal microbiome. Two-way ANOVA revealed significant interactive effects (p < 0.05) between salinity and erythromycin on various parameters, including antibiotic susceptibility and intestinal microbial diversity. The present findings demonstrated the significant role of salinity in modulating the impacts of erythromycin, emphasizing the necessity to incorporate salinity fluctuations into environmental risk assessments.

Synergistic impacts of antibiotics and heavy metals on Hermetia illucens: Unveiling dynamics in larval gut bacterial communities and microbial metabolites

Qingcheng Cao,Cuncheng Liu,Li Chen,Yuanhang Qin,Tielin Wang,Cunwen Wang

Hermetia illucens larvae showcases remarkable bioremediation capabilities for both antibiotics and heavy metal contaminants. However, the distinctions in larval intestinal microbiota arising from the single and combined effects of antibiotics and heavy metals remain poorly elucidated. In this study, we delved into the details of larval intestinal bacterial communities and microbial metabolites when exposed to single and combined contaminants of oxytetracycline (OTC) and hexavalent chromium (Cr(VI)). After conversion, single contaminant-spiked substrate showed 75.5% of OTC degradation and 95.2% of Cr(VI) reductiuon, while combined contaminant-spiked substrate exhibited 71.3% of OTC degradation and 93.4% of Cr(VI) reductiuon. Single and combined effects led to differences in intestinal bacterial communities, mainly reflected in the genera of Enterococcus , Pseudogracilibacillus , Gracilibacillus , Wohlfahrtiimonas , Sporosarcina , Lysinibacillus , and Myroide . Moreover, these effects also induced differences across various categories of microbial metabolites, which categorized into amino acid and its metabolites, benzene and substituted derivatives, carbohydrates and its metabolites, heterocyclic compounds , hormones and hormone-related compounds, nucleotide and its metabolites, and organic acid and its derivatives. In particular, the differences induced OTC was greater than that of Cr(VI), and combined effects increased the complexity of microbial metabolism compared to that of single contaminant. Correlation analysis indicated that the bacterial genera, Preudogracilibacillus , Enterococcus , Sporosarcina , Lysinibacillus , Wohlfahrtiimonas , Ignatzschineria , and Fusobacterium exhibited significant correlation with significant differential metabolites, these might be used as indicators for the resistance and bioremediation of OTC and Cr(VI) contaminants. These findings are conducive to further understanding that the metabolism of intestinal microbiota determines the resistance of Hermetia illucens to antibiotics and heavy metals.

Microbial Interactions Drive the Complete Catabolism of the Antibiotic Sulfamethoxazole in Activated Sludge Microbiomes

Mengyuan Qi,Bin Liang,Long Zhang,Xiaodan Ma,Lei Yan,Wenchen Dong,Deyong Kong,Liying Zhang,Haizhen Zhu,Shu-Hong Gao,Jiandong Jiang,Shuang-Jiang Liu,Philippe F.-X. Corvini,Aijie Wang

Microbial communities are believed to outperform monocultures in the complete catabolism of organic pollutants via reduced metabolic burden and increased robustness to environmental challenges; however, the interaction mechanism in functional microbiomes remains poorly understood. Here, three functionally differentiated activated sludge microbiomes (S1: complete catabolism of sulfamethoxazole (SMX); S2: complete catabolism of the phenyl part of SMX ([phenyl]-SMX) with stable accumulation of its heterocyclic product 3-amino-5-methylisoxazole (3A5MI); A: complete catabolism of 3A5MI rather than [phenyl]-SMX) were enriched. Combining time-series cultivation-independent microbial community analysis, DNA-stable isotope probing, molecular ecological network analysis, and cultivation-dependent function verification, we identified key players involved in the SMX degradation process. Paenarthrobacter and Nocardioides were primary degraders for the initial cleavage of the sulfonamide functional group (−C–S–N– bond) and 3A5MI degradation, respectively. Complete catabolism of SMX was achieved by their cross-feeding. The co-culture of Nocardioides, Acidovorax, and Sphingobium demonstrated that the nondegraders Acidovorax and Sphingobium were involved in the enhancement of 3A5MI degradation. Moreover, we unraveled the internal labor division patterns and connections among the active members centered on the two primary degraders. Overall, the proposed methodology is promisingly applicable and would help generate mechanistic, predictive, and operational understanding of the collaborative biodegradation of various contaminants. This study provides useful information for synthetic activated sludge microbiomes with optimized environmental functions.

Dynamic responses of community structure and microbial functions of periphytic biofilms during chronic exposure to TiO2 NPs

Jun Hou,Tengfei Li,Lingzhan Miao,Guoxiang You,Yi Xu,Songqi Liu

The widespread application of TiO2 NPs will lead to their increasing release into the aquatic environment and thus affects the ecosystem function of aquatic life. As a microbial community, responses of periphytic biofilm to toxicity of TiO2 NPs are largely unknown, in particular with respect to dynamic shifts of community structure and microbial functions of periphytic biofilms. Therefore, this study investigated the relationship between microbial functions and community composition of periphytic biofilms after chronic exposure (21 days) to 50 μg L−1 and 500 μg L−1 TiO2 NPs. The increase of DOC in surface water was inhibited during the first 11 days (49.55%) by 500 μg L−1 TiO2 NPs and then recovered. Distinct responses were observed between community structure and microbial functions of biofilms after exposure to TiO2 NPs. Specifically, both 50 μg L−1 and 500 μg L−1 TiO2 NPs promoted the growth of microalgae (78.85–134.86%) and altered the bacterial community composition at day 7, and these trends lasted at day 21. In terms of the microbial functions determined using Biolog™ ECO microplates, biofilms maintained their total carbon metabolic activities under the stress of 50 μg L−1 TiO2 NPs. However, the carbon metabolic activities were significantly inhibited (24.63%) by the exposure to 500 μg L−1 TiO2 NPs at day 7 and then recovered to the control level at day 21. Although inhibition still existed in the metabolic activity for carbohydrate (17.00%) after long-term exposure, periphytic biofilms exhibited resistance to TiO2 NPs and continuous decrease in nanotoxicity was observed.

Altered gut microbiome composition by appendectomy contributes to colorectal cancer

Shi Feiyu,Liu Gaixia,Lin Yufeng,Guo Cosmos liutao,Han Jing,Chu Eagle S. H.,Shi Chengxin,Li Yaguang,Zhang Haowei,Hu Chenhao,Liu Ruihan,He Shuixiang,Guo Gang,Chen Yinnan,Zhang Xiang,Coker Olabisi Oluwabukola,Wong Sunny Hei,Yu Jun,She Junjun

Appendectomy impacts the homeostasis of gut microbiome in patients. We aimed to study the role of appendectomy in colorectal cancer (CRC) risk through causing gut microbial dysbiosis. Population-based longitudinal study (cohort 1, n  = 129,155) showed a 73.0% increase in CRC risk among appendectomy cases throughout 20 years follow-up (Adjusted sub-distribution hazard ratio (SHR) 1.73, 95% CI 1.49–2.01, P  < 0.001). Shotgun metagenomic sequencing was performed on fecal samples from cohort 2 ( n  = 314). Gut microbial dysbiosis in appendectomy subjects was observed with significant enrichment of 7 CRC-promoting bacteria ( Bacteroides vulgatus, Bacteroides fragilis, Veillonella dispar, Prevotella ruminicola, Prevotella fucsa, Prevotella dentalis, Prevotella denticola ) and depletion of 5 beneficial commensals ( Blautia sp YL58, Enterococcus hirae, Lachnospiraceae bacterium Choco86, Collinsella aerofaciens, Blautia sp SC05B48 ). Microbial network analysis showed increased correlation strengths among enriched bacteria and their enriched oncogenic pathways in appendectomy subjects compared to controls. Of which, B. fragilis was the centrality in the network of the enriched bacteria. We further confirmed that appendectomy promoted colorectal tumorigenesis in mice by causing gut microbial dysbiosis and impaired intestinal barrier function. Collectively, this study revealed appendectomy-induced microbial dysbiosis characterized by enriched CRC-promoting bacteria and depleted beneficial commensals, signifying that the gut microbiome may play a crucial role in CRC development induced by appendectomy.

Degradation efficiency of antibiotics by the sewage-fed microbial fuel cells depends on gram-staining property of exoelectrogens

Peng Cheng,Cong Yang,Shang Zhou,Junyu Huang,Rongrong Liu,Bing Yan

Microbial fuel cells (MFCs) are green technologies for bioenergy capture. Gram-negative bacteria have been shown as the dominant electrogenic functional microbes on the anode of MFC. However, how gram-positive bacteria perform in the mixed colonies remains unclear. In this study, specific classes of antibiotics are employed to characterize the properties of electroactive microorganisms in the sewage-fed MFC. Our results reveal that MFCs exhibit high efficiencies in degrading some widely used bacterial antibiotics and generating electricity, while being significantly influenced by gram-staining properties of microbial communities . The MFC is effective against the broad-spectrum bacterial antibiotic cefepime with a degradation efficiency of 92.5% (5 mg/L) and a maximum power density of 263.6 mW/cm 2 (25 mg/L). Electrochemical analyses demonstrate that the gram-positive bacteria on anode are more resistant to their specific antibiotic vancomycin and the maximum power output of the system is enhanced by 13.7%. Furthermore, the exoelectrogens in the mixed colonies show insensitivity to fungi-specific antibiotics such as amphotericin with extremely low degradation rate (<4.5%). Our findings provide a new perspective on exploring the characteristics of functional exoelectrogens based on the microbial responses to antibiotics with specific antibacterial spectrum. It is also crucial to guide the application of bioelectrochemical systems in medical wastewater treatment for urban sustainable development .

Redox signaling-driven modulation of microbial biosynthesis and biocatalysis

Chen Na,Du Na,Shen Ruichen,He Tianpei,Xi Jing,Tan Jie,Bian Guangkai,Yang Yanbing,Liu Tiangang,Tan Weihong,Yu Lilei,Yuan Quan

Microbial communication can drive coordinated functions through sensing, analyzing and processing signal information, playing critical roles in biomanufacturing and life evolution. However, it is still a great challenge to develop effective methods to construct a microbial communication system with coordinated behaviors. Here, we report an electron transfer triggered redox communication network consisting of three building blocks including signal router, optical verifier and bio-actuator for microbial metabolism regulation and coordination. In the redox communication network, the Fe 3+ /Fe 2+ redox signal can be dynamically and reversibly transduced, channeling electrons directly and specifically into bio-actuator cells through iron oxidation pathway. The redox communication network drives gene expression of electron transfer proteins and simultaneously facilitates the critical reducing power regeneration in the bio-actuator, thus enabling regulation of microbial metabolism. In this way, the redox communication system efficiently promotes the biomanufacturing yield and CO 2 fixation rate of bio-actuator. Furthermore, the results demonstrate that this redox communication strategy is applicable both in co-culture and microbial consortia. The proposed electron transfer triggered redox communication strategy in this work could provide an approach for reducing power regeneration and metabolic optimization and could offer insights into improving biomanufacturing efficiency.
