Depurination occurs via hydrolysis of the purine-deoxyribose glycosyl bond and causes nucleic acid damage. In particular, the DNA sequences that can undergo a self-catalyzed depurination (SCD) will cause a great uncertainty in duplicating, separating, purifying, and storing the DNA samples. Therefore, there is a great demand to develop a rapid detection method for SCD events. Herein, the use of a convenient fluorescence method to follow the site-specific SCD was demonstrated. We found that the resultant apurine site (AP site) from depurination can be selectively recognized by a fluorescent probe of palmatine (PAL) with a turn-on fluorescence response. The dependence of SCD on the bases of the depurination site, pH, metal ions, and time shows that our method can be used to rapidly evaluate the depurination process. Furthermore, the depurination process can be photo-switched using a photoacid as an external initiator. Our work will find wide applications in preliminarily identifying the DNA depurination.

Sensitive and efficient detection of protein markers, such as transcription factors (TFs), is an important issue in postgenomic era. In this paper, we report a DNA nanodevice, allosteric DNA-silver nanocluster switches (AgSwitches), for TFs detection. The mechanism of this nanodevice is based on the binding-induced allostery whereby the binding between AgSwitches and TFs alters the conformation of AgSwitches. This alteration brings DNA-silver nanocluster (DNA-AgNCs) and guanine-rich enhancer sequences (GRS) into close proximity, generating fluorescent enhancement for quantifications. Our results revealed that the sequence design of AgSwitches can be rationally optimized according to stimulated free energy , and we demonstrated that this method can not only be used for detecting TFs in nuclear extracts of cells, but also be developed as a tool for screening inhibitors of TFs. Overall, this work expanded the category allosteric DNA nanodevices by first introducing DNA-AgNCs into this area, and the obtained method was efficient for TFs-related investigations.

Cationic micellar nanoparticles for chemotherapeutic drugs and therapeutic gene co-delivery were prepared based on a poly-( N -ε-carbobenzyloxy- l -lysine) (PZLL) and dendritic polyamidoamine (PAMAM) block copolymer (PZLL-D3). PZLL-D3 was synthesized by a copper-catalyzed azide alkyne cyclization (click) reaction between α-alkyne-PZLL and azide focal point PAMAM dendrons. Its structure was characterized by 1 H NMR and FTIR, and its buffering capability was determined by acid–base titration. MTT, agarose gel electrophoresis and flow cytometry studies showed that PZLL-D3 revealed low in vitro cytotoxicity, strong pDNA condensation ability, protection of pDNA against deoxyribonuclease I degradation and high gene transfection efficiency in 293T and HeLa cells. In addition, the micellar nanoparticles delivered pDNA and anticancer drug doxorubicin (DOX) simultaneously and efficiently to tumor cells, and the DOX loaded nanoparticles showed sustained in vitro release at pH = 7.4 and 5.8.

This study investigates the application of Plasma-polymerized pyrrole (ppPY) as bioactive platform for DNA immobilization and cell adhesion based on the fundamental properties of ppPY, such as chemical structure, electrochemical property, and protein adsorption. Variations in electrochemical properties of the ppPY film deposited under different plasma conditions before and after DNA immobilization were measured using electrochemical impedance spectroscopy (EIS). The equilibrium concentration of the probe DNA immobilized on the ppPY surface was deduced by detecting the variations in the surface charge transfer resistance ( R ct ) of the ppPY films after DNA immobilization with different concentrations. In addition, the detection limit of the target DNA hybridization with probe DNA, the association constant, K a , and the dissociation constant were deduced from Langmuir isotherm equations simulated using the experimental data collected by EIS. Moreover, inverted microscope was used to observe the cell adhesions onto the surface of the ppPY films prepared under different plasma conditions. Different adhesive behaviors of cells were observed, demonstrating that ppPY films could be an alternative biomaterial used as the sensitive layer for DNA sensor or cell adhesion. © 2013 Wiley Periodicals, Inc. Here is the first report the creation of ferrofluids of thermotropic liquid crystals in the absence of any solvent or nanoparticle. These ferrofluids were prepared by the electrostatic coupling of single-strand (ss) DNA with paramagnetic lipids. DNA molecules, as rigid parts, offer the orientational anisotropy and lipids (surfactants) due to the flexible hydrocarbon chains suppress crystallization, hybrids with DNA significantly increase the Cure temperature (Tc) of the lipids. The ferrofluids possess good fluidity and low viscosity. They serve as excellent solvents for both hydrophilic and lipophilic compounds. Their strong magnetism further allows the solutes to be controlled by external magnetic force. The DNA–lipid hybrid ferrofluids show liquid crystal (LC) behavior at low temperatures, and the LC phase is made of ordered multilamellar structures. Compared with conventional magnetic nanoparticle dispersions, the solvent-free lipoplex ferrofluids provide potential applications for nanotechnology, material science, and biotechnology.

The biological macromolecule DNA was used as green corrosion inhibitor to protect X80 carbon steel against 1 M HCl solution, and the corrosion behavior was systematically investigated by weight loss, electrochemical measurements, FTIR, and quantum chemistry calculation et al. The results showed that the maximum inhibition efficiency of compound DNA reached 91.9%. It was found that the chemisorption of DNA inhibitor on carbon steel surface resulted from single-molecular-layer self-assembly. The theoretical calculation verified the relationship between the DNA molecular structure and the corrosion inhibition efficiency. The results further demonstrated that the DNA was a promising environment-friend inhibitor with effective inhibition efficiency.

Cascade-enzyme reaction systems have emerged as promising tools for treating malignant tumors by efficiently converting nutrients into toxic substances. However, the challenges of poor localized retention capacity and utilization of highly active enzymes often result in extratumoral toxicity and reduced therapeutic efficacy. In this study, we introduced a cell membrane–DNA nanoanchor (DNANA) with a spatially confined cascade enzyme for in vivo tumor therapy. The DNANAs are constructed using a polyvalent cholesterol-labeled DNA triangular prism, ensuring high stability in cell membrane attachment. Glucose oxidase (GOx) and horseradish peroxidase (HRP), both modified with streptavidin, are precisely confined to biotin-labeled DNANAs. Upon intratumoral injection, DNANA enzymes efficiently colonize the tumor site through cellular membrane engineering strategies, significantly reducing off-target enzyme leakage and the associated risks of extratumoral toxicity. Furthermore, DNANA enzymes demonstrated effective cancer therapy in vitro and in vivo by depleting glucose and producing highly cytotoxic hydroxyl radicals in the vicinity of tumor cells. This membrane-engineered cascade-enzyme reaction system presents a conceptual approach to tumor treatment.

Based on the fluorescence resonance energy transfer (FRET) mechanism, fluorescent DNA probes were prepared with a novel DNA hairpin template method, with SiO2coated CdTe (CdTe/SiO2) core/shell nanoparticles used as the fluorescence energy donors and gold (Au) nanoparticles (AuNPs) as the energy acceptors. The nanostructure and energy donor/acceptor ratio in a probe were controlled with this method. The relationship between the nanostructure of the probes and FRET efficiency (quenching efficiency) were investigated. The results indicated that when the donor/acceptor ratios were 2:1, 1:1, and 1:2; the corresponding FRET efficiencies were about 33.6%, 57.5%, and 74.2%, respectively. The detection results indicated that the fluorescent recovery efficiency of the detecting system was linear when the concentration of the target DNA was about 0.0446–2.230 nmol/L. Moreover, the probes showed good sensitivity and stability in different buffer conditions with a low detection limit of about 0.106 nmol/L.Keywords:fluorescent DNA probes;CdTe/SiO2nanoparticles;Au nanoparticles;DNA hairpin template;nanostructure;quenching efficiency

Owing to the co-occurrence of hazardous compounds, it is crucial to build multiple highly discriminative probe libraries for simultaneous determination. Drawing inspiration from nucleic acid barcodes, we developed a probe system that is exclusively based on the nucleic acid secondary structure’s hairpin structure, which can be directly read by nanopores. The highly distinguishable hairpin probes were constructed, and a detailed explanation of the possible patterns in their design was provided. These probe-representative events measured through the α-hemolysin (α-HL) nanopores were both distinguished, either through visual observation or comparison of the nanopore parameters. Besides, the potential design pattern for probes with unique telegraphic switching between the two levels was also unveiled. Finally, these probes were utilized to realize simultaneous, ultrasensitive mycotoxin multiple-detection, and their prospective applications for the detection of proteins and microRNAs were presented, indicating their suitability for a wide range of sensing applications.

An inverted DNA tetrahedron–mediated modular DNA walker was developed for the determination of sulfadimethoxine. The inverted DNA tetrahedron scaffold raises several advantages of recognition module including appropriate lateral space, multiple recognition domains, and cost-effectiveness. The proposed inverted DNA tetrahedron-based recognition module exhibited better binding affinity and kinetics toward target antibiotic than that of other DNA tetrahedron counterparts. Upon specific binding with target, the released bipedal DNA walking strand hops to the signal amplification module and moves stochastically with assistant of nicking enzyme. By coupling these two modules, a good linear relationship between the fluorescence intensity of supernatant and the concentration of sulfadimethoxine was achieved in the range 0.1–100 nM, and the limit of detection was 64.7 pM. Furthermore, this modular DNA walker had also successfully applied to spiked honey and milk samples with satisfactory recoveries from 91.5 to 108.8%, demonstrating its practical sensing capability. Proflavine (PF), an acridine DNA intercalating agent, has been widespread applied as an anti-microbial and topical antiseptic agent due to its ability to suppress DNA replication. On the other hand, various studies show that PF intercalation to DNA can increase photogenotoxicity and has potential chances to induce carcinomas of skin appendages. However, the effects of PF intercalation on the photophysical and photochemical properties of DNA have not been sufficiently explored. In this study, the excited state dynamics of the PF intercalated d(GC) 9 • d(GC) 9 and d(AT) 9 • d(AT) 9 DNA duplex are investigated in an aqueous buffer solution. Under 267 nm excitation, we observed ultrafast charge transfer (CT) between PF and d(GC) 9 • d(GC) 9 duplex, generating a CT state with an order of magnitude longer lifetime compared to that of the intrinsic excited state reported for the d(GC) 9 • d(GC) 9 duplex. In contrast, no excited state interaction was detected between PF and d(AT) 9 • d(AT) 9 . Nevertheless, a localized triplet state with a lifetime over 5 µ s was identified in the PF–d(AT) 9 • d(AT) 9 duplex.

The effective capture, release and reanalysis of circulating tumor cells (CTCs) are of great significance to acquire tumor information and promote the progress of tumor therapy. Particularly, the selective release of multiple types of CTCs is critical to further study; however, it is still a great challenge. To meet this challenge, we designed a smart DNAzyme probe-based platform. By combining multiple targeting aptamers and multiple metal ion responsive DNAzymes, efficient capture and selective release of multiple types CTCs were realized. Sgc8c aptamer integrated Cu2+-dependent DNAzyme and TD05 aptamer integrated Mg2+-dependent DNAzyme can capture CCRF-CEM cells and Ramos cells respectively on the substrate. With the addition of Cu2+ or Mg2+, CCRF-CEM cells or Ramos cells will be released from the substrate with specific selectivity. Furthermore, our platform has been successfully demonstrated in the whole blood sample. Therefore, our capture/release platform will benefit research on the molecular analysis of CTCs after release and has great potential for cancer diagnosis and individualized treatment.
