Metagenomic insights into the distribution, mobility, and hosts of extracellular antibiotic resistance genes in activated sludge under starvation stress

Shuai Zhou,Zhengqing Yang,Siqi Zhang,Yuanyuan Gao,Zhenping Tang,Yi Duan,Yalei Zhang,Yayi Wang

Extracellular antibiotic resistance genes (eARGs) are important emerging environmental pollutants in wastewater treatment plants (WWTPs). Nutritional substrate deficiency (i.e., starvation) frequently occurs in WWTPs owing to annual maintenance, water quality fluctuation, and sludge storage; and it can greatly alter the antibiotic resistance and extracellular DNA content of bacteria. However, the fate and corresponding transmission risk of eARGs in activated sludge under starvation stress remain largely unknown. Herein, we used metagenomic sequencing to explore the effects of starvation scenarios (carbon, nitrogen, and/or phosphorus deficiency) and environmental conditions (alternating anaerobic-aerobic, anaerobic, anoxic, and aerobic) on the distribution, mobility, and hosts of eARGs in activated sludge. The results showed that 30 days of starvation reduced the absolute abundances of eARGs by 40.9%–88.2%, but high-risk dual and multidrug resistance genes persisted. Starvation, particularly the simultaneous lack of carbon, nitrogen, and phosphorus under aerobic conditions, effectively alleviated eARGs by reducing the abundance of extracellular mobile genetic elements (eMGEs). Starvation also altered the profile of bacterial hosts of eARGs and the bacterial community composition, the latter of which had an indirect positive effect on eARGs via changing eMGEs. Our findings shed light on the response patterns and mechanisms of eARGs in activated sludge under starvation conditions and highlight starvation as a potential strategy to mitigate the risk of previously neglected eARGs in WWTPs.

Linkage of antibiotic resistance genes, associated bacteria communities and metabolites in the wheat rhizosphere from chlorpyrifos-contaminated soil

Aiyun Guo,Chengrong Pan,Jinyu Ma,Yanyu Bao

Rhizosphere is a crucial site for the proliferation of antibiotic resistance genes (ARGs) in agricultural soil. Pesticide contamination is ubiquitous in soil, such as chlorpyrifos as one of the most commonly used pesticides. However, limited knowledge is reported about ARGs profiles changes and the driving mechanism of ARGs prevalence in rhizosphere soil after adding pesticide. In this study, irrespective of chlorpyrifos presence, the abundances of ARGs ( tetM , tetO , tetQ , tetW , tetX , sul1 and sul2 ) and intI1 in rhizosphere soil of wheat were obviously higher than those in bulk soil. 20.0 mg·kg −1 chlorpyrifos significantly increased the abundance of total ARGs and intI1 in bulk soil, respectively, at day 50 and 100, but not in rhizosphere soil. Rhizosphere influence on ARGs was far greater than chlorpyrifos. ARGs and intI1 abundances were higher at day 50 than ones at day 100. C/N ratio and NO 3 − -N content, which were affected by rhizosphere and cultivation time, significantly explained the increased ARGs. Compared to bulk soil, rhizosphere shifted host bacteria of tetracycline resistance genes (TRGs), intI1 at genus level, and host bacteria of sul1 , sul2 at phylum level. Rhizosphere simplified the linkage of ARGs, host bacteria and metabolites. Bacterial communities played important roles in the variation of ARGs and intI1 , and the difference in the distribution of potential hosts between bulk and rhizosphere soil was related to metabolites abundance and composition. These results provide valuable information for understanding the linkage of ARGs, associated bacteria communities and metabolites in the wheat rhizosphere soil.

Divergent mitigation mechanisms of soil antibiotic resistance genes by biochar from different agricultural wastes

Yu Yao,Peiyang Yang,Bin Wang,Qiao Xu,Fanhao Song,Yabo Wang,Yingdong Zhao,Lei Guo,Xiaozhi Wang,Meiling Xu

Biochar, produced from agricultural waste, provides a sustainable solution for effective waste management and soil remediation. The potential and mechanisms of biochar derived from primary agricultural sources (plant residues and animal manure) to mitigate the antibiotic resistance genes (ARGs) pollution in agricultural soil remain unexplored. To address this, a 60-day microcosm experiment was conducted, applying biochar derived from either corn straw (B1) or chicken manure (B2) to sulfamethazine and tetracycline-contaminated soil. The results demonstrated that B1 had richer functional groups than B2. B1 increased soil pH (+1.63 %) and total carbon (+24.56 %), but it decreased the abundance of norank_Vicinamibacteraceae (−35.71 %) and Haliangium (−42.11 %), and inhibited the dissemination of tetM and tetW by 57.76 % and 39.17 %, respectively. Comparatively, B2 significantly increased soil dissolved organic carbon (+161.66 %) and decreased the abundance of potential ARGs hosts ( Acidibacter , −40.32 %), leading to reduced sul2 abundance (−33.47 %). Besides, B2 enhanced soil total nitrogen and bacterial diversity, and further reduced tetW abundance (−33.76 %). Overall, this study revealed divergent mechanisms and potential for mitigating soil ARGs transmission by biochar derived from corn straw and chicken manure. This study contributes to developing more effective strategies for managing ARGs in contaminated soil and mitigating their environmental risks.

Pivotal role of earthworm gut protists in mediating antibiotic resistance genes under microplastic and sulfamethoxazole stress in soil–earthworm systems

Ying Ding,Jin-Ting Zheng,Shuai Du,Di Wu,Feng Hu,Dong Zhu

Microplastics (MPs) are currently receiving widespread attention worldwide, and their co-occurrence with antibiotics is unavoidable. However, our understanding of how protists respond to co-pollution and mediate antibiotic resistance genes (ARGs) profiles remains exceedingly limited, particularly within non-target animals’ guts. To bridge these gaps, we investigated the individual and combined effects of polyethylene and sulfamethoxazole (SMZ) on microbial communities and ARGs in soil and earthworm guts. We found that the MP–SMZ combination significantly elevated the abundance and richness of ARGs in the soil and earthworm. Protistan compositions (particularly consumers) responded more strongly to pollutants than did bacterial and fungal communities, especially under combined pollution. Interkingdom cooccurrence network analysis revealed that protists had stronger and more effective interactions with the resistome in the earthworm guts, suggesting that the impact of these protists on ARGs compositional changes was potentially modulated through the “top-down” regulation of bacteria and fungi. Meta-cooccurrence networks further confirmed that protist-related networks had more keystone pollution-sensitive ASVs ( ps ASVs) and these ps ASVs were mostly associated with protistan consumers. Our study highlights protists as promising agents for regulating and monitoring microbial functions, as well as the ecological risks of the antibiotic resistome associated with MPs and SMZ pollution in agricultural ecosystems.

Entry pathways determined the effects of MPs on sludge anaerobic digestion system: The views of methane production and antibiotic resistance genes fates

Xueting Wang,Guangchen Huang,Qirui Chen,Ruirui Pang,Zhibang Han,Jundong Zhu,Bing Xie,Yinglong Su,Shuai Zhou

Sludge is one of the primary reservoirs of microplastics (MPs), and the effects of MPs on subsequent sludge treatment raised attention. Given the entry pathways, MPs would exhibit different properties, but the entry pathway-dependent effect of MPs on sludge treatment performance and the fates of antibiotic resistance genes (ARGs), another high-risk emerging contaminant , were seldom documented. Herein, MPs with two predominant entry pathways, including wastewater-derived (WW-derived) and anaerobic digestion-introduced (AD-introduced), were used to investigate the effects on AD performance and ARGs abundances. The results indicated that WW-derived MPs, namely the MPs accumulated in sludge during the wastewater treatment process, exhibited significant inhibition on methane production by 22.8%–71.6%, while the AD-introduced MPs, being introduced in the sludge AD process, slightly increased the methane yield by 4.7%–17.1%. Meanwhile, MPs were responsible for promoting transmission of target ARGs, and polyethylene terephthalate MPs (PET-MPs) showed a greater promotion effect (0.0154–0.0936) than polyamide MPs (PA-MPs) (0.0013–0.0724). Compared to size, entry pathways and types played more vital roles on MPs influences. Investigation on mechanisms based on microbial community structure revealed characteristics (aging degree and types) of MPs determined the differences of AD performance and ARGs fates. WW-derived MPs with longer aging period and higher aging degree would release toxics and decrease the activities of microorganisms , resulting in the negative impact on AD performance. However, AD-introduced MPs with short aging period exhibited marginal impacts on AD performance. Furthermore, the co-occurrent network analysis suggested that the variations of potential host bacteria induced by MPs with different types and aging degree attributed to the dissemination of ARGs. Distinctively from most previous studies, the MPs with different sizes did not show remarkable effects on AD performance and ARGs fates. Our findings benefited the understanding of realistic environmental behavior and effect of MPs with different sources.

Potential of novel zinc-based nanomaterials on the microbial community, antibiotic resistance genes, and DNA replication in animal manure

Haibo Zhang,Lizhi Li,Gangfu Chen,Nancheng Yin,Jiangao Guo,Xinrui Ni,Yixin Liu,Ke Wu,Weikun Guan,Cheng Zhang,Xiaochun Wu,Shi Wenkai,Qingfeng Xing,Dongsheng Guo

The existence of Antibiotic Resistance Genes (ARGs) in diverse everyday environments, such as animal agriculture, natural surroundings, and waste products, presents potential threats to both human health and food safety. Herein, metagenomic sequencing technique was employed to investigate the impact of two zinc-based nanoparticles , Graphene Oxide-modified Zinc Oxide (GOnZnO) and Microorganism-mediated Zinc Oxide (Micro-ZnO), on the microbial community , ARGs, and DNA replication. The results showed that both GOnZnO and Micro-ZnO significantly reduced zinc levels in animal manure when compared to the control group of nano zinc oxide (nZnO). The order of ARGs copy numbers was nZnO > GOnZnO > Micro-ZnO, with a significant difference between the GOnZnO and Micro-ZnO groups. Additionally, the expression levels of various DNA replication genes, including DNA polymerase III holoenzyme , dnaB , dnaG , RNeseH , polA , and Lig , were significantly lower in the GOnZnO group compared to the nZnO group. The Micro-ZnO group exhibited even lower expression levels of these genes compared to the GOnZnO group. In contrast, GOnZnO and Micro-ZnO had no significant impact on archaeal DNA replication pathway-related genes. Specifically, the expression of RNASEH1 was significantly higher in the Micro-ZnO group compared to the GOnZnO and nZnO groups. Co-occurrence network analysis revealed changes in ARGs driven by bacterial and eukaryotic DNA replication and microbial community dynamics. However, there was no correlation observed between ARGs and archaeal DNA replication genes. Overall, these findings add to the existing literature regarding the application of GOnZnO and Micro-ZnO as potential agents for reducing ARGs pollution.

Metagenomic approach reveals the fates and mechanisms of antibiotic resistance genes exposed to allicins during waste activated sludge fermentation: Insight of the microbial community, cellular status and gene regulation

Jingyang Luo,Le Zhang,Wei Du,Xiaoshi Cheng,Fang Fang,Jiashun Cao,Yang Wu,Yinglong Su

T his work revealed the impacts of exogeneous allicins on the antibiotic resistance genes (ARGs) variations during waste activated sludge (WAS) fermentation process. The overall abundance of ARGs was respectively reduced by 4.84 and 9.42% in presence of 0.01 and 0.05 g allicin/g TSS. Allicins disrupted the EPS structure and increased the permeability of cell membranes, which resulted in the release of ARGs for subsequent removal. Allicins also reduced intracellular ATP levels, which was disadvantageous to ARGs dissemination. Besides, allicins affected the microbial community and decreased the abundance of potential hosts based on bacterial taxa-ARGs network analysis. Moreover, the metabolic pathways and genetic expressions ( i.e., two-component system, quorum sensing, and SOS response) involved in ARGs propagation were down-regulated, which caused the ARGs alleviation in allicins-stressed reactors. Overall, the simultaneous responses of cellular status, bacterial host, and genetic regulation accounted for the effective ARGs reduction induced by allicins during WAS fermentation.

Disinfection and mechanism of super-resistant Acinetobacter sp. and the plasmid-encoded antibiotic resistance gene blaNDM-1 by UV/peroxymonosulfate

Shijie Yao,Yaru Hu,Jianfeng Ye,Jianhao Xie,Xuetao Zhao,Lingli Liu,Shuguang Lyu,Kuangfei Lin,Changzheng Cui

The super-resistant bacteria that produce the New Delhi metallo-β-lactamase 1 (NDM-1) enzyme are becoming a conceivably major worldwide clinical issue with serious consequences. Studying the disinfection and mechanism of super-resistant bacteria and their antibiotic resistance genes (ARGs) is crucial for controlling their spread in the water environment. In this study, the disinfection of the super-resistant bacterium Acinetobacter sp. CS-2 and its transferable ARGs (plasmid-encoded bla NDM-1 and bla OXA-58 ) by ultraviolet radiation (UV), peroxymonosulfate (PMS), and ultraviolet/peroxymonosulfate (UV/PMS) exposure were investigated. UV/PMS could completely inactivate CS-2 and control the photoreactivation risk, while bacteria that underwent UV and PMS treatment had survival ratios of 0.22% and 0.28%, respectively. The removal efficiencies of bla NDM-1 and bla OXA-58 ranged from 3.64 to 4.05 log, and the advantage of UV/PMS treatment on ARGs damage was further identified by gel electrophoresis analysis. The removal efficiency of bla NDM-1 was lower than that of bla OXA-58 , which was attributed to the low number of adjacent 5′-TT-3′ harbored by bla NDM-1 . The removal rate constants of the ARGs by UV treatment were significantly correlated with the number of adjacent base pairs (e.g., 5′-TT-3′, 5′-CT-3′, 5′-TC-3′ and 5′-CC-3′) and length, with R -values ranging from 0.9044 to 0.9512. Singlet oxygen ( 1 O 2 ) played a vital role in the reduction of bla NDM-1 and bla OXA-58 in the UV/PMS treatment. UV/PMS showed high removal efficiency under natural pH conditions and in the presence of various aqueous ions (e.g., Cl − , SO 4 2− and HCO 3 − ). Overall, this study provides new understandings and theoretical support for the risk control of super-resistant bacteria and plasmid-encoded ARGs.

Enhancement of methane production and antibiotic resistance genes reduction by ferrous chloride during anaerobic digestion of swine manure

Tiedong Lu,Junya Zhang,Ping Li,Peihong Shen,Yuansong Wei

In this study, effects of ferrous chloride (FeCl 2 ) addition on methane production and antibiotic resistance genes (ARGs) reduction were investigated during anaerobic digestion (AD) of swine manure. FeCl 2 could both improve the accumulative methane production and reduce the abundance of total ARGs, i.e., the maximum increase of CH 4 production of 21.5% at FC5, and the maximum ARGs reduction of 33.3% at FC25. The reduction of pathogenic bacteria and metal resistance genes (MRGs) was enhanced. Acetate and propionate utilization were intensified by enhancing H 2 utilization and direct interspecies electron transfer (DIET), where DIET was further enhanced by the reaction of the FeCl 2 and acetic acid. The bacterial community played important role in the evolution of ARGs (68.26%), which were also affected by MRGs, mobile genetic elements (MGEs), and environmental factors. Therefore, FeCl 2 -based AD is a feasible and attractive way to improve methane production and ARG reduction.

Attenuation effects of iron on dissemination of antibiotic resistance genes in anaerobic bioreactor: Evolution of quorum sensing, quorum quenching and dynamics of community composition

Yi Xu,Shihong Yang,Guoxiang You,Jun Hou

Zero valent iron (ZVI) coupled with bioreactors is arising as a promising technology for antibiotic resistance genes (ARGs) mitigation, whereas the succession and behaviors of microbes caused by ZVI in relieving ARGs propagation remain unclear. Herein, the effects of ZVI on microbial quorum sensing (QS), quorum quenching (QQ) system and community dynamics were examined in anaerobic bioreactor fed with oxytetracycline ( tet ), to illustrate the roles of evolutive microbial communication and community composition in ARGs attenuation. With the addition of 5 g/L ZVI, the total absolute abundance of tet ARGs was retarded by approximate 95% and 72% in sludge and effluent after 25 days operation. The abundance of mobile genetic elements and the heredity of antibiotic resistant bacteria revealed the declined horizontal and vertical transfer of ARGs, which directly led to the reduced ARGs propagation. Potential mechanisms are that the positive effects of ZVI on QQ activity via the functional bacteria enrichment inhibited QS system and thus ARGs transfer. Partial least--squares path modeling further demonstrated that ARGs abundance was strongly limited by the dynamics of bacterial composition and thereby less frequent microbial communication. These results provide new insights into the mechanisms of antibiotic resistome remission in anaerobic bioreactor modified by ZVI.

Effects of persulfate treatment on the fates of antibiotic resistance genes in waste activated sludge fermentation process and the underlying mechanism

Jingyang Luo,Wei Du,Siqin Chu,Yulu Xu,Qin Zhang,Le Zhang,Xiaoshi Cheng,Wenxuan Huang,Jiashun Cao,Yinglong Su

The occurrence of antibiotic resistance genes (ARGs) in waste activated sludge (WAS) fermentation was investigated with persulfate (PS)-based treatment. ARGs affiliated with multidrug ( mex P), macrolide ( bla OXA-129 ), tetracycline ( tet B), sulfonamide ( sul 1), and vancomycin ( van RG) types were significantly decreased by PS/Fe treatment. Mechanistic investigations revealed that PS/Fe possessed oxidating potential and exhibited devastating effects on WAS fermentation. First, PS/Fe promoted cell structure damage, which facilitated ARGs release from potential hosts. A co-occurrence network analysis indicated that Fe/PS suppressed the proliferation of potential host bacteria. In addition, the PS/Fe treatment induced the decreased abundance of certain functional genes involved in pathways associated with ARGs dissemination. Finally, variation partitioning analysis demonstrated that the microbial community structure exhibited more vital effects on ARGs fates than physicochemical factors ( i.e., pH and ORP) and gene expression ( i.e., two-component system). This work provided a deeper understanding of the critical factors used to determine ARGs fates during WAS fermentation.

Effects of voltage on the emergence and spread of antibiotic resistance genes in microbial electrolysis cells: From mutation to horizontal gene transfer

Shuai Zhang,Wen-Long Sun,Hai-Liang Song,Ting Zhang,Minghao Yin,Qilin Wang,XiaoJun Zuo

Microbial electrolysis cells (MECs) are widely considered as promising alternatives for degrading antibiotics. As one of the major operating parameters in MECs, voltage might affect the spread of antibiotic resistance genes (ARGs) given it can affect the physiological characteristics of bacteria. However, little is known about the impacts of voltage on the acceleration of bacterial mutation and the promotion of ARG dissemination via horizontal transfer in MECs. In this study, two voltages (0.9 V and 1.5 V) were applied to identify if electrical stimulation could increase bacterial mutation frequency. Three voltages (0.9 V, 1.5 V, and 2.5 V) were used to evaluate the conjugative transfer frequency of plasmid-encoded the ARGs from the donor ( E. coli K-12) to the recipient ( E. coli HB101) in MECs. After repeating subculture in MECs for 10 days, the mutation frequency of E. coli K-12 was promoted, consequently, the generated mutants became more resistant against tetracycline . When the voltage was higher than 0.9 V, conjugative ARG transfer frequency was significantly increased in the anode chamber ( p  < 0.05). The over-production of reactive oxygen species (ROS) (voltage >0.9 V) and cell membrane permeability (voltage >1.5 V) were significantly enhanced under electrical stimulations ( p  < 0.05). Genome-wide RNA sequencing indicated that the expressions of genes related to oxidative stress and cell membrane were upregulated with exposure to electrical stimulation. Electrical stimulations induced oxidative reactions, which triggered ROS over-production, SOS response, and enhancement of cell membrane permeability for both donor and recipient in the MECs. These findings provide insights into the potential role of voltage in the generation and spread of ARGs in MECs.
