Histidine modified Fe3O4 nanoparticles improving the ethanol yield and tolerance of Saccharomyces cerevisiae

Qiao Cailin,Yang Suping,Ma Yi,Wen Li,Chu Chengxiang,Luo Huibo,Luo Xiaogang,Hou Changjun,Huo Danqun

Saccharomyces cerevisiae , the primary microorganism involved in ethanol production, is hindered by the accumulation of ethanol, leading to reduced ethanol production. In this study, we employed histidine-modified Fe 3 O 4 nanoparticles (His-Fe 3 O 4 ) for the first time, to the best of our knowledge, as a method to enhance ethanol yield during the S. cerevisiae fermentation process. The results demonstrated that exposing S. cerevisiae cells to Fe 3 O 4 nanoparticles (Fe 3 O 4 NPs) led to increased cell proliferation and glucose consumption. Moreover, the introduction of His-Fe 3 O 4 significantly boosted ethanol content by 17.3% ( p  < 0.05) during fermentation. Subsequent findings indicated that the increase in ethanol content was associated with enhanced ethanol tolerance and improved electron transport efficiency. This study provided evidence for the positive effects of His-Fe 3 O 4 on S. cerevisiae cells and proposed a straightforward approach to enhance ethanol production in S. cerevisiae fermentation. The mediation of improved ethanol tolerance offers significant potential in the fermentation and bioenergy sectors.

Effect of pear juice concentrates on the metabolism of Saccharomyces cerevisiae during fermentation

Zhengkun Huang,Huan Yang,Muwen He,Jun Huang,Rongqing Zhou,Chongde Wu,Nicolas Hengl,Frederic Pignon,Yao Jin

Juice concentrates were rarely served as fermentation substrates. In this work, we utilized comparative transcriptomic and metabolomic methods to investigate the effect of pear juice concentrates as fermentation substrates on the metabolic activity and metabolites of S. cerevisiae . Unconcentrated pear juice (UC) and two types of pear juice concentrates, including forward osmosis (FO) and rotary vacuum (RV) concentrates, were fermented with a commercial S. cerevisiae strain. The results revealed that both before and after fermentation, compared to UC, FO and RV pear juice concentrates exhibited higher contents of organic acids, primarily malic and citric acids, and amino acids, mainly glutamate and aspartate. Yeasts in the juice concentrates exhibited higher energy demands, which were reflected in the activation of the TCA cycle, pyruvate metabolism, glycolysis pathway, and oxidative phosphorylation, leading to accelerated sugar consumption, faster alcohol production, and elevated contents of volatile components. Additionally, several metabolic pathways regarding amino acids and lipids were activated, such as cysteine and methionine metabolism and steroid biosynthesis. These findings provided valuable knowledge for the application and mechanistic research of juice concentrates fermentation.

Omic AI reveals new autophagy regulators from the Atg1 interactome in Saccharomyces cerevisiae

Cheng Han,Shanshan Fu,Dachao Tang,Yuting Chen,Dan Liu,Zihao Feng,Yujie Gou,Chi Zhang,Weizhi Zhang,Leming Xiao,Jiayi Zhang,Cong Yi,Yu Xue,Di Peng

In Saccharomyces cerevisiae , Atg1 is a core autophagy-related (Atg) protein kinase (PK) in regulating macroautophagy/autophagy, by physically interacting with numerous other proteins, or by phosphorylating various substrates. It is unclear how many Atg1-interacting partners and substrates are also involved in regulating autophagy. Here, we conducted transcriptomic, proteomic and phosphoproteomic profiling of Atg1-dependent molecular landscapes during nitrogen starvation-triggered autophagy, and detected 244, 245 and 217 genes to be affected by ATG1 in the autophagic process at mRNA, protein, and phosphorylation levels, respectively. Based on the Atg1 interactome, we developed a novel artificial intelligence (AI) framework, inference of autophagy regulators from multi-omic data (iAMD), and predicted 12 Atg1-interacting partners and 17 substrates to be potentially functional in autophagy. Further experiments validated that Rgd1 and Whi5 are required for bulk autophagy, as well as physical interactions and co-localizations with Atg1 during autophagy. In particular, we demonstrated that 2 phosphorylation sites (p-sites), pS78 and pS149 of Whi5, are phosphorylated by Atg1 to regulate the formation of Atg1 puncta during autophagy initiation. A working model was illustrated to emphasize the importance of the Atg1-centered network in yeast autophagy. In addition, iAMD was extended to accurately predict Atg proteins and autophagy regulators from other PK interactomes, indicating a high transferability of the method. Taken together, we not only revealed new autophagy regulators from the Atg1 interactome, but also provided a useful resource for further analysis of yeast autophagy.

Development of a highly efficient p-coumaric acid-responsive biosensor in Saccharomyces cerevisiae

Xueqing Pang,Jingyuan Zhu,Yuqing Li,Jing Xiao,Xinyu Zhang,Depeng Ren,Pingping Zhou

Developing biosensors to monitor and regulate intracellular biosynthesis pathways can significantly enhance natural product yields in microbial cell factories. This study created a novel biosensor in Saccharomyces cerevisiae to respond to p -coumaric acid, a critical precursor in the biosynthesis of polyphenols and flavonoids. This biosensor was constructed by expressing the BsPadR repressor from Bacillus subtilis and engineering hybrid promoters. Notably, the P BS1-CCW12 hybrid promoter exhibited tight regulation by BsPadR and enhanced activity in response to p -coumaric acid. However, excessive BsPadR expression negatively impacted yeast growth, which was mitigated by using weaker promoters, P BST1 and P ERG9 . Furthermore, the impact of nuclear localization signal (SV40-NLS) positioning on BsPadR functionality was explored, revealing that fusion of an SV40-NLS at the C-terminus of BsPadR enhanced the biosensor's performance. To validate its utility, we applied this system to dynamically regulate CrtE (geranylgeranyl pyrophosphate synthase), a key enzyme in lycopene biosynthesis. By coupling p -coumaric acid production with lycopene biosynthesis, we enabled high-throughput colorimetric screening for enzyme evolution and strain selection. This novel biosensor serves as a valuable tool for future studies aimed at optimizing the production of p -coumaric acid and its derivatives in S. cerevisiae , thereby advancing the efficiency of biosynthetic processes in microbial cell factories.

Btn2p influences arginine metabolism and ethanol tolerance in Saccharomyces cerevisiae during Huangjiu fermentation

Ruosi Fang,Ting Xia,Shuhui Wu,Jiamin He,Gongnian Xiao

Ethanol produced during the Huangjiu fermentation can adversely affect the growth and metabolism of Saccharomyces cerevisiae . It has been established that arginine, one of the major amino acids found in Huangjiu , can protect yeast cells against ethanol stress. Previous studies have indicated that BTN2 , which influences arginine metabolism, is associated with ethanol tolerance in yeast. In this study, we evaluated the response of BTN2 to ethanol stress based on analyses of cell growth, morphology, membrane permeability, membrane integrity, ROS and how BTN2 influenced intracellular metabolites, enzymes, and transcriptional genes in the arginine metabolic pathway. Our findings revealed that BTN2 promoted significantly increases in the growth and ethanol tolerance of S. cerevisiae g. Under 10% ethanol stress, RT-qPCR showed that BTN2 Δ ( BTN2 knock out strain) up-regulated CAR1 , CAR2 , GAP1 , DUR1,2 and DUR3 to increase arginine and urea degradation, BTN2 ↑ ( BTN2 over-expressing strain) up-regulated CAR1 , CAN1 and DUR3 to enhance arginine uptake, catabolism and urea reabsorption, while TPS1 was up-regulated to improve ethanol tolerance ability. Yeast up-regulated both CAR1 (Arginase) and DUR3 (urea transporter) genes in BTN2 knockout and over-expression strains to counteract the ethanol effects. Our findings revealed a novel arginine metabolism under ethanol tolerance of a core functional yeast during Huangjiu fermentation. These findings could contribute to the development of an approach for inhibiting toxic ethyl carbamate (EC) production during Huangjiu fermentation.

BSC2 enhances cell resistance to AmB by inhibiting oxidative damage in Saccharomyces cerevisiae

Yingying Kong,Qiao Wang,Fangqi Cao,Xiaoyu Zhang,Zhijia Fang,Ping Shi,Handong Wang,Yuhu Shen,Zhiwei Huang

Amphotericin B has been the gold standard for the treatment of invasive mycosis for many years. Its resistance mechanisms are reported to be mainly related to the decrease of ergosterol content or the changes of cell wall. Previous study has shown that Saccharomyces cerevisiae strain lack of BSC2 was sensitive significantly to Amphotericin B. In the present study, the role of BSC2 on Amphotericin B resistance were investigated. We found that BSC2 enhanced the resistance of yeast cells to Amphotericin B, which was not related to cellular ergosterol content. BSC2 can maintain the permeability of mitochondrial membrane and cell membrane integrity by inhibiting the accumulation of intercellular reactive oxygen species and alleviating the production of lipid peroxidation and superoxide radical. These alterations were attributed to the enhancement of the activities of superoxide dismutase, catalase and glutathione peroxidase, and the increased glutathione content. Taken together, BSC2 inhibits oxidative damage induced by Amphotericin B through increasing activities of antioxidant enzymes and levels of GSH to alleviate the accumulation of reactive oxygen species, lipid peroxidation and superoxide radical, resulting in the maintenance of mitochondrial membrane potential and cell membrane integrity. However, Amphotericin B resistance mediated by BSC2 is independent of Yap1p, GSH1 and Hog1p. The results demonstrate for the first time that BSC2 enhances cell resistance to Amphotericin B by inhibiting oxidative damage in yeast. Our findings improve current understanding of the mechanism of Amphotericin B resistance and provide potential strategy for reducing Amphotericin B resistance.

Metabolic engineering of Saccharomyces cerevisiae for high-level production of gastrodin from glucose

Yin Hua,Hu Tiandong,Zhuang Yibin,Liu Tao

Background The natural phenolic glycoside gastrodin is the major bioactive ingredient in the well-known Chinese herb Tianma and is widely used as a neuroprotective medicine in the clinic. Microbial production from sustainable resources is a promising method to replace plant extraction and chemical synthesis which were currently used in industrial gastrodin production. Saccharomyces cerevisiae is considered as an attractive host to produce natural plant products used in the food and pharmaceutical fields. In this work, we intended to explore the potential of S. cerevisiae as the host for high-level production of gastrodin from glucose. Results Here, we first identified the plant-derived glucosyltransferase AsUGT to convert 4-hydroxybenzyl alcohol to gastrodin with high catalytic efficiency in yeast. Then, we engineered de novo production of gastrodin by overexpressing codon-optimized AsUGT syn , the carboxylic acid reductase gene CAR syn from Nocardia species, the phosphopantetheinyl transferase gene PPTcg-1 syn from Corynebacterium glutamicum , the chorismate pyruvate-lyase gene UbiC syn from Escherichia coli , and the mutant ARO4 K229L . Finally, we achieved an improved product titer by a chromosomal multiple-copy integration strategy and enhancement of metabolic flux toward the aglycon 4-hydroxybenzyl alcohol. The best optimized strain produced 2.1 g/L gastrodin in mineral medium with glucose as the sole carbon source by flask fermentation, which was 175 times higher than that of the original gastrodin-producing strain. Conclusions The de novo high-level production of gastrodin was first achieved. Instead of chemical synthesis or plants extraction, our work provides an alternative strategy for the industrial production of gastrodin by microbial fermentation from a sustainable resource.

Transcriptomic analysis reveals the metabolic mechanism of patulin by Saccharomyces cerevisiae during fermentation

Chao Yang,Min Li,Bangzhu Peng

Patulin is a mycotoxin produced by Penicillium expansum , that exists in apple and cider, and threatens human health and food safety. Saccharomyces cerevisiae ( S. cerevisiae ) can inhibit and degrade patulin during cider fermentation. Nonetheless, the specific patulin metabolic mechanism is still unclear. Thus, Illumina RNA-Seq technology was applied in this study to analyze the transcriptome of S. cerevisiae cultured in medium with and without patulin, and the gene expression studied. The results showed that the genes encoding redox reactions ( OYE3 , GTT2 , GPX2 ), cell-to-drug transmembrane transport ( HXT , FLR1 , YCF1 ), and responses to biological stress ( Yap1 , Msn1 ) were significantly upregulated. S. cerevisiae can respond to the stress of patulin by increasing the activity of related resistant enzymes, such as aryl-alcohol dehydrogenase, NADPH dehydrogenase 3, and glutathione S-transferase 2, which leads to effective degradation of patulin. The findings of this study explore the degradation mechanism of patulin and provide potential biomarker genes for detecting patulin in cider.

Biosafe Saccharomyces Cerevisiae Immobilized Nanofibrous Aerogels for Integrated Lead Removal in Human Body

Shiyi Cao,Shuangquan Wu,Xiangyang Dong,Min Long,Heng Lin,Fangtian Liu,Yang Wu,Ze Zhao,Chaoji Chen,Hongbing Deng

Emerging adsorption technology shows great potential for Pb 2+ removal in the human body because of its high adsorption efficiency and easy operation. However, biosafety concerns in the human body limit the development of adsorbents in integrated lead removal for acute poisoning in humans from the gastrointestinal tract and even the blood. In this work, highly bio-safe and natural saccharomyces cerevisiae cells are immobilized on the interworking natural regenerated cellulose nanofibers network for integrated lead removal in the human body. High intrinsic biosafety of the aerogel is guaranteed due to the biocompatibility of aerogel composition and the absence of cross-linking substances. Attributing to the porous structure of cellulose nanofibrous scaffolds, saccharomyces cerevisiae cells are protected from shedding, and considerable loading sites for saccharomyces cerevisiae cells are ensured. Simultaneously, abundant functional groups on the saccharomyces cerevisiae cells exhibit superior adsorption ability with a saturated adsorption capacity of lead ions as high as 107 mg g −1 in the aquatic environment. After adsorption, Pb 2+ concentration decreases from 879.70 to 248.53 µg L −1 in the intestinal phase and from 400 to 186.29 µg L −1 (within a safe level) in blood, providing an attractive strategy for detoxification of integrated lead in the human body.

Regulation of Cat8 in energy metabolic balance and glucose tolerance in Saccharomyces cerevisiae

Deng Hong,Du Zhengda,Lu Surui,Wang Zhaoyue,He Xiuping

Abstract Cat8 is a C6 zinc cluster transcription activator in yeast. It is generally recognized that the transcription of CAT8 is inhibited and that Cat8 is inactive in the presence of high concentrations of glucose. However, our recent study found that constitutively overexpressed Cat8 played a regulatory role in Saccharomyces cerevisiae in the presence of 20 g/L glucose . To explore the regulatory network of Cat8 at high glucose concentrations, CAT8 was both overexpressed and deleted in this study. Cell growth and glucose consumption in different media were significantly accelerated by the deletion of CAT8 , while the lag period was greatly shortened. RNA-seq and genetic modification showed that the deletion of CAT8 changed the type of energy metabolism in yeast cells. Many genes related to the mitochondrial respiratory chain were downregulated, resulting in a reduction in aerobic respiration and the tricarboxylic acid cycle. Meanwhile, both the energy supply of anaerobic ethanol fermentation and the Crabtree effect of S. cerevisiae were enhanced by the deletion of CAT8 . CAT8 knockout cells show a higher sugar uptake rate, a higher cell growth rate, and higher tolerance to glucose than the wild-type strain YS58. This study expands the understanding of the regulatory network of Cat8 and provides guidance for modulating yeast cell growth. Key points • The deletion of CAT8 promoted cell growth of S. cerevisiae. • Transcriptome analysis revealed the regulation network of Cat8 under 1% glucose condition. • CAT8 deletion increases the glucose tolerance of cells by enhancing the Crabtree effect.

The involvement of calcium related signaling in the detoxification of aluminum in Saccharomyces cerevisiae

Yu Rui,Gan Ziye,Chen Ranran,Shen Yuhu,Deng Yunxia,Huang Zhiwei

The molecular mechanism of aluminum toxicity in biological systems remains poorly understood. In this study, the relationship between aluminum and intracellular calcium was investigated in Saccharomyces cerevisiae model cells. Genetic analysis demonstrated that deletion mutants of plasma membrane calcium transport cch1Δ and mid1Δ, as well as the Golgi calcium pump deletion mutant pmr1Δ, increased the sensitivity to aluminum, while their sensibility could be compensated by exogenous calcium. Strains of cch1Δ and mid1Δ treated by Ca2+ chelator EGTA was more sensitive to aluminum compared with BY4741 and pmc1Δ. Further ICP-AES analysis showed that calcium uptake through both CCH1 and MID1 did not detoxify by inhibiting aluminum absorption. Meanwhile, aluminum treatment did not change the intracellular calcium uptake in cch1Δ, and mid1Δ, although it increased the mRNA levels of CCH1 or MID1 in all tested strains. It suggests that the increase in intracellular calcium induced by aluminum is CCH1 and MID1-dependent. Subsequently, the intracellular calcineurin-CRZ1 pathway was activated under aluminum stress to promote the expression of CCH1, MID1 and PMR1. Notably, overexpression of PMR1 significantly reduced intracellular aluminum levels and enhanced aluminum tolerance in both wild-type and mutant strains (cch1Δ, cnb1Δ, and crz1Δ). Furthermore, another vesicle transport deletion mutant gos1Δ or the strains (WT and gos1Δ) treated by BFA (a vesicle transport inhibitor) showed enhanced sensitivity to aluminum stress. However, exogenous calcium and/or PMR1 overexpression could reverse this sensitivity. Altogether, increasing intracellular calcium serves as a protective response to aluminum stress. The calcium-related signaling, particularly PMR1-mediated vesicle transport, plays a crucial role in aluminum detoxification.

Multi-omics guided Saccharomyces cerevisiae engineering optimizes flavor metabolism in cigar tobacco leaves fermentation

Chong Chen,Zhaojun Zheng,Yun Jia,Jian Zhang,Qianying Zhang,Dongliang Li,Yuanfa Liu

Cigar tobacco leaves (CTLs) undergo complex biochemical transformations driven by dynamic microbial consortia, however, the stage-specific microbial functions and metabolic mechanisms governing final quality remain inadequately characterized. This study employed multi-omics to decode the microbial functions and metabolic profiles during four postharvest stages: air-curing (AAC), agricultural fermentation (AAF), industrial fermentation (AIF), and aging (AA). Metagenomics demonstrated a microbial succession shifted from AAC (49.12% Pseudomonadota , 45.21% Ascomycota ) to bacterial dominance in AA (48.33% Bacillota , 49.79% Pseudomonadota ). Functional annotation showed AA contained the highest metabolic gene abundance (39% of total), particularly in carbohydrate/amino acid metabolism, and the most functional CAZy genes (e.g., GH13, GT2), indicating enhanced capacity for complex carbohydrate decomposition and flavor precursor generation. Metabolomics identified 66 volatile compounds and 478 metabolites, with AIF and AA stages enriched in key flavor compounds (e.g., Maillard-derived ketones, pyrroles) and critical biomarkers like norharmane and kynurenic acid. Integrated multi-omics analysis revealed 11 shared metabolic pathways (e.g., TCA cycle, amino acid metabolism) linking microbial functional genes (e.g., K00059, K01990) to metabolite remodeling. Based on this mechanistic understanding, we rationally augmented fermentation with a high-esterase Saccharomyces cerevisiae ( S . cerevisiae ) strain. The targeted intervention leads to a significant increase in ester diversity (11 unique esters) and a 1.53-fold enhancement in esterase activity. The esters were strongly correlated with enhanced desirable sensory attributes (including jiao-flavor, zaopei, alcoholic sweetness and caramel), demonstrating that targeted microbial intervention can effectively reshape aroma profiles. This work establishes a microbiome-informed framework for precision flavor modulation in cigar production.
