Sensitive DNA detection by polymerase chain reaction with gold nanoparticles

Li Zou,Ruidi Shen,Liansheng Ling,Gongke Li

We developed a novel strategy for rapid colorimetric detection of specific DNA sequence based on gold nanoparticles assemblies induced by polymerase chain reaction (PCR) product. In the presence of target DNA , the two DNA-functionalized AuNP probes selectively hybridized with the prohibited nucleic acid segments of two primers owing to the zipping off of the hairpin structures during PCR process, resulted in the aggregation of AuNPs with a concomitant color change from red to blue-purple. It is a convenient and universal method for sensitive DNA detection with no need for any further post-treatment of the PCR products. Most importantly, our method showed a low limit of detection (LOD) of 4.3 fM with a wide range of target DNA from 16 fM to 1.6 nM. Owing to the versatility and low cost, the proposed strategy could be extremely useful for a wide range of applications, providing a promising tool for rapid disease diagnostics and gene sequencing.

Enhanced photoelectrochemical DNA sensor based on TiO2/Au hybrid structure

Xing-Pei Liu,Jing-Shuai Chen,Chang-jie Mao,He-Lin Niu,Ji-Ming Song,Bao-Kang Jin

A novel enhanced photoelectrochemical DNA sensor, based on a TiO 2 /Au hybrid electrode structure , was developed to detect target DNA. The sensor was developed by successively modifying fluorine-tin oxide (FTO) electrodes with TiO 2 nanoparticles , gold (Au) nanoparticles, hairpin DNA (DNA1), and CdSe-COOH quantum dots (QDs), which acted as signal amplification factors . In the absence of target DNA, the incubated DNA1 hairpin and the CdSe-COOH QDs were in close contact with the TiO 2 /Au electrode surface , leading to an enhanced photocurrent intensity due to the sensitization effect. After incubation of the modified electrode with the target DNA, the hairpin DNA changed into a double helix structure, and the CdSe QDs moved away from the TiO 2 /Au electrode surface, leading to a decreased sensitization effect and photoelectrochemical signal intensity. This novel DNA sensor exhibited stable, sensitive and reproducible detection of DNA from 0.1 μM to 10 fM, with a lower detection limit of 3 fM. It provided good specificity, reproducibility, stability and is a promising strategy for the detection of a variety of other DNA targets, for early clinical diagnosis of various diseases.

DNA synergistic enzyme-mediated cascade reaction for homogeneous electrochemical bioassay

Yaxing Zhang,Xiyue Cao,Ruixue Deng,Qingyun Liu,Jianfei Xia,Zonghua Wang

Enzyme-mediated cascade reaction is applied to amplify signal and decrease the background because enzyme can catalyze inactive substrates into active substrates to generate the signal. In this work, Au nanoparticles , as signal probe , are used to load DNA probe and ALP for dual signal amplification . Based on enzyme-mediated cascade reaction, a homogeneous biosensor is constructed for bioassay by employing thrombin as target molecule. When the target is present in the solution, ALP catalyzes the PPi into Pi and then reacts with molybdate in conjunction with Pi in the DNA backbone to produce redox precipitates on the surface of the reduced graphene oxide modified electrode with the help of magnetic separation. Compared with the conventional heterogeneous biosensor, the immobilization-free strategy, proposed in this homogeneous biosensor, improves the sensitivity because of its lower steric hindrance . As a result, this biosensor displayed a great sensitivity with a wide linear range from 1 fM to 10 nM and a detection limit of 0.26 fM, providing a promise and easy operating method for various proteins detection.

Electrochemical assay for continuous monitoring of dynamic DNA methylation process

Li Zhang,Xiaofen Xiao,Yuzhi Xu,Danping Chen,Jun Chen,Yingjun Ma,Zong Dai,Xiaoyong Zou

A simple electrochemical strategy is reported for continuous monitoring of dynamic DNA methylation process over time. An electrochemical sensor was prepared by co-assembling of DNA probe and 6-mercapto-1-hexanol onto a gold electrode. The top of the DNA probe was labeled with 6-ferrocenylhexanethiol modified gold nanoparticle . The charge density between the C•G base pair was verified to be slightly reduced by DNA methylation, and could be further decelerated by ~ 25% upon co-locating a Br group onto methylated cytosine (mC). Therefore, in the presence of NaIO 4 /LiBr, the progressively methylated DNA on the sensor showed a clearly decreasing current over methylation time. The dynamic DNA methylation process was indicated continuously from the current decrease ratio, with a limit of detection of 0.0372   µM. The strategy is convenient, cost-effective, and enable continuous profiling methylation process without distortion. Besides, the strategy was successfully applied for the studies on inhibitor screening and flanking sequence preference of DNA methyltransferase 3a. The results show that the activity of DNA methyltransferase 3a can be mildly inhibited by epigallocatechin gallate , and varies towards different flanking sequence with an order of 5′-CCGG-3′ < 5′-CGCG-3′ < 5′-CGCA-3′.

Evaluation of DNA adduct damage using G-quadruplex-based DNAzyme

Yi Xiao,Haomin Yi,Jingzhi Zhu,Suhua Chen,Guofang Wang,Yilong Liao,Yuanyuan Lei,Liyin Chen,Xingcai Zhang,Fangfu Ye

Toxicity assessment is a major problem in pharmaceutical candidates and industry chemicals development. However, due to the lack of practical analytical methods for DNA adduct analysis, the safety evaluation of drug and industry chemicals was severely limited. Here, we develop a DNAzyme-based method to detect DNA adduct damage for toxicity assessment of drugs and chemicals. Among 18 structural variants of G4 DNAzyme, EA2 DNAzyme exhibits an obvious DNA damaging effect of styrene oxide (SO) due to its unstable structure. The covalent binding of SO to DNAzyme disrupts the Hoogsteen hydrogen bonding sites of G-plane guanines and affects the formation of the G4 quadruplex. DNA damage chemicals reduce the peroxidase activity of the G4 DNAzyme to monitor the DNA adduct damage by disrupting the structural integrity of the G4 DNAzyme. Our method for genotoxic assessment of pharmaceutical candidates and industrial chemicals can elucidate the complex chemical pathways leading to toxicity, predict toxic effects of chemicals, and evaluate possible risks to human health.

DNA-functionalized covalent organic framework capsules for analysis of exosomes

Yuxin Lin,Ying Deng,Minghui Wang,Tianci Zhou,Lin Wang,Jiehua Ma,Jie Yang

Exosomes have been deemed as hopeful liquid biopsy biomarkers for malignant tumor identification. However, proposing detection methods with high sensitivity still meets challenges. Herein, we have fabricated an electrochemical biosensor in this work via constructing nucleic acid functionalized covalent organic framework (COF) capsules for sensitive detection of exosomes. Firstly, nucleic acid functionalized COF capsules are prepared by modifying azide-labeled DNA onto alkynyl-containing COF capsules. Then, the capsules are used to fabricate an electrochemical biosensor for exosomes quantification. In this design of the sensor, the modification of DNA strands on COFs can greatly improve the binding efficiency, while the loading of plentiful horseradish peroxidase (HRP) facilitates signal amplification. So, the fabricated biosensor has effectively enhanced the sensitivity and lowered the detection limit to 87 particles/μL. Further studies show that the biosensor can be used for the identification of exosomes from non-small cell lung cancer. Moreover, by simply replacing the DNA sequences , the proposed strategy can generally be used to fabricate different DNA-COF capsules with diverse functions for broader biomedical applications.

Long-term whole blood DNA preservation by cost-efficient cryosilicification

Zhou Liang,Lei Qi,Guo Jimin,Gao Yuanyuan,Shi Jianjun,Yu Hong,Yin Wenxiang,Cao Jiangfan,Xiao Botao,Andreo Jacopo,Ettlinger Romy,Jeffrey Brinker C.,Wuttke Stefan,Zhu Wei

Deoxyribonucleic acid (DNA) is the blueprint of life, and cost-effective methods for its long-term storage could have many potential benefits to society. Here we present the method of in situ cryosilicification of whole blood cells, which allows long-term preservation of DNA. Importantly, our straightforward approach is inexpensive, reliable, and yields cryosilicified samples that fulfill the essential criteria for safe, long-term DNA preservation, namely robustness against external stressors, such as radical oxygen species or ultraviolet radiation, and long-term stability in humid conditions at elevated temperatures. Our approach could enable the room temperature storage of genomic information in book-size format for more than one thousand years (thermally equivalent), costing only 0.5 $/person. Additionally, our demonstration of 3D-printed DNA banking artefacts, could potentially allow ‘artificial fossilization’.

Metal-bridged DNA-functionalized silica nanoparticles for multifacet biological applications

Yue Huang,Jiehua Ma,Yuting Yan,Chao Li

Silicon, as the second richest element in the earth, is of great importance to the current nanoscience. Functionalization of silica nanomaterials with DNA molecules can significantly broaden their biological application. However, current assembly methods usually involve complex and time-consuming steps or detrimental reagents, limiting their real application. In this work, we report a metal ion-assistant DNA assembly method to simply, rapidly and robustly immobilize short DNA molecules on the surface of silica nanoparticles (SiNPs) and use it to perform different tasks. By fully screening the metal ions, metal ions such as Zn 2+ , Al 3+ , Y 3+ and Zr 4+ , are found to be effective on the mediation of the interaction between DNA and SiNPs. The DNA density can be finely tuned by adjusting the added concentration of DNA or metal ions, and the adsorbed DNA is highly stable in the metal ion-containing buffer. Through simply adjusting the kind of metal ions and DNA, different biological applications such as biosensing, purification, and gene regulation can be achieved. This work not only offers fundamental insights into the biointerface science of SiNPs with DNA, but holds great potential in the area of biomolecule purification, nucleic acid delivery, biosensing, and bioimaging.

Carbon Dots Enable Efficient Delivery of Functional DNA in Plants

Bo Wang,Jian Huang,Mengling Zhang,Yun Wang,Huibo Wang,Yurong Ma,Xiaodong Zhao,Xiao Wang,Changhong Liu,Hui Huang,Yang Liu,Fang Lu,Hengxiu Yu,Mingwang Shao,Zhenhui Kang

Genetic engineering is an important technology in plant sciences. The current delivery techniques, such as Agrobacterium-mediated gene transfer and gene gun instant gene expression system, always need a very complicated process or have host-range limitations due to the inhibition of the cell wall structure. Here, we demonstrate that a nanocomposite (CDP) prepared by combining polyethyleneimine (PEI) with carbon dot (CD) was confirmed as a good vector for gene transfection in both animal and plant cells, especially in intact plants. Efficient DNA delivery and strong gene expression without DNA integration are accomplished in rice (Oryza Sativa japonica), wheat (Triticum aestivum), and mung bean (Phaseolus radiatus) leaves and rice roots. Notably, the CDP successfully deliver the hydamycin resistance gene into the rice and induce hygromycin resistance in rice. Also, CDP can achieve the β-glucuronidase gene delivery and expression in mature rice embryo induced callus. The CDP not only facilitates plasmid transport into cells but also protects DNA from DNase degradation. Our work provides a highly efficient DNA delivery system for instant gene expression, which could be a useful and fast gene engineering tool for functional research in plant biology.

A DNA-inspired hydrogel mechanoreceptor with skin-like mechanical behavior

Qin Zhang,Xin Liu,Lijie Duan,Guanghui Gao

Skin-mimicking electronics have aroused extensive interest in personalized health monitoring, human movement detections, and biomedical implants. However, the existing flexible electronics are still unable to compare with the advanced performance of human skin, and it remains challenging to achieve a high skin-mimicking capability. Herein, we design a DNA-inspired hydrogel mechanoreceptor with skin-like perception and mechanical behavior, as well as excellent biocompatibility. The hydrogels are constructed using a DNA-inspired adenosine monophosphate crosslinked quaternized chitosan network and a NaCl-containing polyacrylamide network. The hydrogels possess a low modulus, high toughness, self-stiffness, and fast self-recovery. As a result, the hydrogel mechanoreceptors exhibit high sensitivity toward strain and pressure, and present negligible electromechanical hysteresis even at a big deformation (strain of 500%). Impressively, the hydrogels can function as reliable wearable sensors for detecting whole-body movements and physiological signals, including various joint motions, facial emotions, vocalization, and respiration. It is anticipated that the DNA-inspired hydrogel mechanoreceptors would fuel the development of new generation of flexible electronics, such as electronic skin, medical implants, soft robotics, and flexible touchpads.

Cas12a-based electrochemiluminescence biosensor for target amplification-free DNA detection

Peng-Fei Liu,Kai-Ren Zhao,Zhi-Jun Liu,Li Wang,Shu-Ying Ye,Guo-Xi Liang

CRISPR/Cas system have drawn increasing attention in accurate and sensitive nucleic acids detection. Herein, we reported a novel Cas12a-based electrochemiluminescence biosensor for target amplification-free human papilloma virus subtype (HPV-16) DNA detection. During this detection process, Cas12a employed its two-part recognition mechanism to improve the specificity and trans-cleavage capability to achieve signal amplification , while L-Methionine stabilized gold nanoclusters (Met-AuNCs) were served as high-efficiency ECL emitters to achieve ECL signal transition. Given the unique combination of Cas12a with ECL technique, the detection limit was determined as 0.48 pM and the whole detection could be completed within 70 min. We also validated the practical application of the proposed biosensor by using undiluted human blood samples, which gives impetus to the design of new generations of CRISPR/Cas detection system beyond the traditional ones with ultimate applications in sensing analysis and diagnostic technologies.

Plasma treated graphene FET sensor for the DNA hybridization detection

Yaping Xia,Yang Sun,Huamin Li,Shuo Chen,Tiying Zhu,Guangcan Wang,Baoyuan Man,Jie Pan,Cheng Yang

Room-temperature plasma treated graphene based FET was firstly proposed for the DNA hybridization detection. Affinity and electrical properties of the graphene based DNA-FET sensor were studied and improved benefits from the surface modification. The facile room-temperature Ar plasma easily removes residues from the graphene surface and changes the hydrophilic properties of graphene, which is important for our solution gated DNA-FET sensor. Limit of the detection of below 10 aM is obtained in our experiment. Especially, DNA concentration (C DNA )/the amount of net drain current (ΔI) and the negative shift in the V CNP value of the GFET sensor with the plasma treated 30 s are all improved compared with that without treatment. It shows that the easily plasma treatment of the graphene surface can be used for the solution gated FET sensor.
