DNA methylation has important roles in gene regulation and relates to some diseases, especially cancers. Because DNA methylation is catalyzed by DNA methyltransferases (MTase), it is important to detect the activity of DNA MTase . In this work, we developed a novel visible light-activated photoelectrochemical (PEC) biosensor for DNA MTase activity assay, whereby bismuth oxyiodide (BiOI) nanoflake was synthesized as photoactive electrode material , M. SssI MTase as methylation reagent and methyl binding domain protein (MBD1 protein) as methylation recognition element. After cytosine methylation event occurred at the site of 5′-CG-3′, it could be probed by MBD1 protein and this protein could be combined tightly with methylated cytosine, which would lead to a decreased photocurrent due to the hindrance towards electron donor transferring to electrode surface by huge-volume protein. The decreased photocurrent was proportional to M. SssI MTase concentration from 0.1 to 50 unit/mL with the detection limit of 0.035 unit/mL (S/N=3). This detection limit was lower than that in some previous reports. This PEC biosensor showed high selectivity and good reproducibility for M. SssI MTase assay. Moreover, this method was successfully applied also to screen DNA MTase inhibitors, indicating that this PEC biosensor could be an alternative platform in anti-cancer pharmaceuticals discovery.

In this work, an efficient method for the sequence-specific detection of DNA based on a morpholino-functionalized silicon chip platform has been proposed. Briefly, morpholino was first immobilized on the surface of a silicon chip using 3-aminopropyltriethoxysilane (APTES) as the silane coupling agent and 1,4-phenylenediisothiocyanate (PDITC) as the cross-linker and then hybridized with DNA in the ensuing step. The fluorescence label was introduced by strongly binding Rhodamine B, which contains a terminal carboxylic group, with DNA by means of phosphate–zirconium–carboxylate coordination reaction. X-ray photoelectron spectroscopy (XPS) was used to characterize the silicon surface. Under optimal conditions, the morpholino-functionalized silicon chip presented a great linear relationship between the fluorescence intensity and the logarithm of target DNA concentrations in the range from 1 pM to 1 nM with a detection limit of 4.52 pM. Furthermore, fully complementary versus single-base mismatched, three-base mismatched and non-complementary DNA could be effectively identified. The chip showed excellent stability because it could be reused for another hybridization experiment after denaturing the morpholino–complementary DNA duplex. In addition, the chip rendered satisfactory analytical performance for the detection of DNA in serum samples, thus exhibiting practical significance. Morpholino-functionalized silicon chips display good sensitivity and selectivity for the detection of DNA and promising applications in single-nucleotide polymorphisms (SNPs).

As a prerequisite of gene delivery in living cells, DNA condensation has attracted more and more attention. In order to improve the efficiencies of polyamine-β-cyclodextrin-based cationic polyrotaxanes (PR-EDA and PR-DETA) as DNA condensation materials, we have designed and prepared two novel scutellarin-grafted cationic polyrotaxanes (PR-EDA-SCU and PR-DETA-SCU), in which scutellarins (SCU), the planar molecules, were conjugated on the cyclodextrin molecules of PR-EDA and PR-DETA. These materials were characterized by 1D and 2D NMR, XRD, TG and DSC. The electrophoresis assays showed that pDNA condensation efficiencies of PR-EDA and PR-DETA were better than that of PR-EDA and PR-DETA. The complexes of PR-EDA, PR-DETA, PR-EDA-SCU and PR-DETA-SCU with pDNA were further investigated by zeta potential and atomic force microscopy analysis. The results indicated that the planar structure of SCU played an important role in improvement of pDNA condensation efficiencies of PR-EDA-SCU and PR-DETA-SCU. The satisfactory pDNA condensation abilities of PR-EDA-SCU and PR-DETA-SCU could be helpful in designing non-viral gene delivery vectors to control gene expression and delivery.

Lanthanide coordination polymers (LnCPs) have aroused tremendous interest in recent years because of their unique structural and optical properties, but the construction of LnCPs-based fluorescent probe for sensing of biomacromolecules still remains a great challenge. In this work, a sensitive DNA fluorescent sensor was developed by integrating europium-containing coordination polymers (Eu/BTC CPs) with single-stranded DNA (ssDNA) probe labelled with dye. The Eu/BTC CPs is able to selectively absorb ssDNA probe due to π–π stacking interaction, and release it upon the introduction of complementary target DNA, leading to a fluorescence change of ssDNA probe labelled dye. However, the fluorescence of Eu/BTC CPs itself remains constantly along with the absorption and detachment of ssDNA probe on the surface of Eu/BTC CPs, which enables target DNA to be detected by naked-eyes. The presented DNA sensor not only showed high detection sensitivity, but also is capable of distinguishing complementary and single-base mismatched target DNA sequence with excellent selectivity. As a DNA sensing material, Eu/BTC CPs also possesses the features of simple preparation procedures and outstanding stability. Moreover, the presented sensor was successfully applied to determine the DNA levels in fetal bovine serum sample and showed a satisfactory result. We believe that the integration of LnCPs with ssDNA probe could find great potential applications for ultrasensitive fluorometric assays and biomedical imaging in the future.

We proposed a single-color fluorogenic DNA decoding sequencing method designed to improve sequencing accuracy, increase read length and throughput, as well as decrease scanning time. This method involves the incorporation of a mixture of four types of 3’-O-modified nucleotide reversible terminators into each reaction. Among them, two nucleotides are labeled with the same fluorophore, while the remaining two are unlabeled. Only one nucleotide can be extended in each reaction, and an encoding that partially defines base composition can be obtained. Through cyclic interrogation of a template twice with different nucleotide combinations, two sets of encodings are sequentially obtained, enabling the determination of the sequence. We demonstrate the feasibility of this method using established sequencing chemistry, achieving a cycle efficiency of approximately 99.5 %. Notably, this strategy exhibits remarkable efficacy in the detection and correction of sequencing errors, achieving a theoretical error rate of 0.00016 % at a sequencing depth of ×2, which is lower than Sanger sequencing. This method is theoretically compatible with the existing sequencing-by-synthesis (SBS) platforms, and the instrument is simpler, which may facilitate further reductions in sequencing costs, thereby broadening its applications in biology and medicine. Moreover, we demonstrate the capability to detect known mutation sites using information from only a single sequencing run. We validate this approach by accurately identifying a mutation site in the human mitochondrial DNA.

Chemically synthesized DNA has been considered a promising medium for data storage. Among various methods, electrochemical synthesis is simple and easy to miniaturize, attracting much attention. However, conventional DNA synthesis uses phosphoramidite chemistry involving multi-step liquid-phase reactions and complicated liquid manipulation, restricting scalability and practical application. Here, we report the quasi-solid-state electrochemical DNA synthesis based on gels. All reagents required for different synthesis steps are contained in separate gels without mixing or dilution. Instead of complicated liquid manipulation, DNA synthesis on the electrode requires only relative motion between the electrode and gels. Similarly, blank gels with only acetonitrile are reused to clean the electrode surface without washing with plenty of liquid. We demonstrate our method is scalable using an electrode array for parallel DNA synthesis.

Detecting preinvasive tumors before the onset of advanced clinical symptoms represents a critical advancement in improving the efficacy of early medical interventions and reducing cancer-related mortality rates. Immunosensors have emerged as the preferred choice for analyzing oncomarkers and meeting the ever-increasing demands of medical diagnostics. Therefore, the quest for the development of highly specific and sensitive immunosensors remains most sought-after to open new avenues for personalized healthcare and medical monitoring. Here, we report amplification-free and nonlabeled DNA framework-coupled AuNPs@CuMOF for ultrasensitive and highly specific electrochemical detection of carcinoembryonic antigen (CEA). Upon the CEA concentration variation from 0.0001 to 200 ng mL–1, the proposed biosensor led to a limit of detection (LOD) of 0.25 pg mL–1, surpassing most previously published CEA biosensors that rely on amplification-free methods and aligns with those based on amplification techniques. Furthermore, the suggested CEA immunosensor demonstrated auspiciously high specificity and sensitivity in detecting CEA in human serum comparable to the commercial ELISA within a relative error falling between 6.25% and 2.26%. The proposed analytical approach, hinging on the synergy effect of the CuMOF’s large surface area and the mechanical rigidity of the three-dimensional tetrahedron DNA structured probes (3D TDNA), obviously broadens the potential of immunosensors, offering higher sensitivity and lower LOD. Therefore, this work is not only an expansion of CuMOF exploitation in electrochemical biosensing but also a major milestone in detecting diverse biomarkers in clinical settings for tumor diagnosis.

Carbon dots (CDs) have been extensively studied in tumor therapy due to their excellent compatibility, remarkable stability, and luminescent properties. However, CDs-based therapeutic agents often face limitations such as rapid clearance, poor targeting, and weak responsiveness, which hinder their efficacy in achieving precise tumor treatment. To address these challenges, this study presents the construction of a dual-targeting, dual-responsive drug delivery platform with hierarchical structures: MV-DNA-CDs@DOX. Firstly, methacrylic acid-coated o-phenylenediamine carbon dots were synthesized using methacrylic acid and o-phenylenediamine. This was then conjugated with an i-motif-containing DNA sequence to create DNA-CDs with a “yarn ball-like” secondary structure. The nano-particles preserved the acid-responsive nature of the sequence and introduced an additional photo-responsive characteristic, enhancing the nanocarrier’s ability to deliver drugs deeply into tumor tissues. Upon loading with DOX, the polymeric nanocarrier was subject to biomimetic treatment, endowing it with active tumor-targeting capabilities and improving the specific distribution of the drug within tumor sites. Therefore, the use of biocompatible and responsive DNA segments as crosslinkers to construct organic nanopolymer carriers in the preparation of anti-tumor nanomaterials holds promise in expanding the application of nanotechnology in the field of cancer treatment.

Poly (ADP-ribose) polymerase 1 (PARP1) catalyzes poly (ADP) ribosylation reaction, one of the essential post-translational modifications of proteins in eukaryotic cells. Given that PARP1 inhibition can lead to synthetic lethality in cells with compromised homologous recombination, this enzyme has been identified as a potent target for anti-cancer therapeutics. However, the clinical application of existing PARP1 inhibitors is restrained by side effects associated with DNA trapping and off-target effects, highlighting the need for improved therapeutic strategies. By integrating protein degradation technology, we synthesized a PROTAC molecule 180055 based on the Rucaparib junction and VHL ligand, which efficiently and selectively degraded PARP1 and inhibited PARP1 enzyme activity without a noticeable DNA trapping effect. Furthermore, 180055 kills tumor cells carrying BRCA mutations with a minor impact on the growth of normal cells both in vitro and in vivo. This suggests that 180055 is a PARP1-degrading compound with excellent pharmacological efficacy and extremely high biological safety that deserves further exploration and validation in clinical trials.

In order to deal with the issue of low sensitivity to biomolecules concentrations in traditional optical fiber surface plasmon resonance (SPR) biosensors, a fiber SPR deoxyribonucleic acid (DNA) biosensor was developed, which is based on an amino-functionalized Zr-based metal–organic framework (MOF) (UIO-66-NH2)-modified heterogeneous core structure. Porous material UIO-66-NH2 facilitates electron transfer and amplifies the SPR effect, resulting in a heightened sensitivity for the detection of DNA hybridization. This can be attributed to the material’s advantageous characteristics, including a substantial specific surface area, an excellent water stability, and a pronounced affinity for probe-DNA (pDNA). The DNA biosensor presented in this study demonstrates enhanced sensitivity as a result of the covalent attachment of MOFs to pDNA, hence increasing the number of binding sites available for target DNA (tDNA). The optical fiber SPR biosensor, which has been modified with UIO-66-NH2, exhibits remarkable capabilities in detecting DNA concentrations ranging from 1 pM to 1 μM . It demonstrates a sensitivity of −7.72 nm/log ( μM ) and achieves a detection limit of 3 pM. In addition, the DNA biosensor has exceptional performance in terms of specificity and durability, rendering it a highly favorable option for utilization in several fields, such as drug delivery, protein identification, and environmental surveillance.

Innovative chiral capillary silica monoliths (CSMs) were developed based on DNA nanoflowers (DNFs). Baseline separation of enantiomers such as atenolol, tyrosine, histidine, and nefopam was achieved by using DNF-modified CSMs, and the obtained resolution value was higher than 1.78. To further explore the effect of DNFs on enantioseparation, different types of chiral columns including DNA strand containing the complementary sequence of the template (DCT)-modified CSMs, DNF 2 -modified CSMs, and DNF 3 -modified CSMs were prepared as well. It was observed that DNF-modified CSMs displayed better chiral separation ability compared with DCT-based columns. The intra-day and inter-day repeatability of model analytes’ retention time and resolution kept desirable relative standard deviation values of less than 8.28%. DNF 2 /DNF 3 -modified CSMs were able to achieve baseline separation of atenolol, propranolol, 2′-deoxyadenosine, and nefopam enantiomers. Molecular docking simulations were performed to investigate enantioselectivity mechanisms of DNA sequences for enantiomers. To indicate the successful construction of DNFs and DNF-modified CSMs, various charaterization approaches including scanning electron microscopy, agarose gel electrophoresis, dynamic light scattering analysis, electroosmotic flow, and Fourier-transform infrared spectroscopy were utilized. Moreover, the enantioseparation performance of DNF-modified CSMs was characterized in terms of sample volume, applied voltage, and buffer concentration. This work paves the way to applying DNF-based capillary electrochromatography microsystems for chiral separation. Graphical abstract
