Yaofang Fan,Yanming Liu,Qihui Zhou,Hao Du,Xueyang Zhao,Fei Ye,Huimin Zhao

Fluorescence resonance energy transfer , a promising method for in situ imaging of miRNA in living cells, has intrinsic limitation on sensitivity and selectivity . Herein, a fluorescent amplification strategy based on catalyzed hairpin assembly indirectly covalent on Fe 3 O 4 @C nanoparticles via short single-stranded DNA was investigated for cellular miRNA detection in living cells, integrating non-enzyme target-active releasing for amplifying the signal output, highly quenching efficiency of Fe 3 O 4 @C nanoparticles with low background, ssDNA assisted fluorescent group-fueled chain releasing from Fe 3 O 4 @C nanoparticles with enhanced fluorescence response. The designed platform exhibits highly sensitive in a wide linear concentration range of 0.450 pM–190 pM and is highly specific for miRNA-20a detection with the ability of discriminating one mistake base. Additionally, the CHA-Fe 3 O 4 @C was successfully applied in imaging visualization of miRNA-20a in the living cell. The strategy provides a promising bioassay approach for clinical research.

Graphene oxide/silver nanoclusters based logic devices and their application to multiplexed analysis of miRNA

Siqi Zhang,Wei Shi,Kai-Bin Li,Fengzao Chen,Jie Su,De-Man Han

Molecular-level logic gates have drawn increasing attention in nonarithmetic information processing, data transmission, logic computation and multiplexed analysis. Based on the characteristic of the graphene oxide (GO) and DNA-stabilized silver nanoclusters (AgNCs), a simple and universal platform is developed for integration of multiple logic gates to achieve parity generator and parity checker functions. The parity generator/checker can detect the inevitable bit errors during any type of binary data transmission. Moreover, the GO/AgNCs platform has the ability to construct analog OR and INHIBIT logic gates. And the integration of OR and INHIBIT logic gates provide an interesting approach for distinguishing multiple target miRNAs, presenting great application in development of rapid and intelligent detection. The function of a parity generator/checker and advanced sensor has been realized with fluorescent molecular switches taking advantage of the efficient adsorption/quenching ability of GO toward AgNCs, preventing laborious modification of biomolecules. Furthermore, as the fluorescence quencher consists of biocompatible nanomaterials, the devices can stably perform their logic operations in a biological matrix, which holds great potential application in future clinical diagnosis.

Ultrasensitive profiling of circulating tumor cells via miRNA/pH-activated nanoprobes coupled with microfluidic droplet encapsulation

Shixin Cai,Rongfeng Cai,Sanxia Wang,Xin Chen,Lele Zhang,Yunpeng Zhao,Xiaoli Wang,Yuting Zhang,Nandi Zhou

Circulating tumor cells (CTCs) are closely associated with cancer progression and metastasis, making the development of precise CTCs enumeration technology crucial for real-time cancer monitoring and post-operative treatment. Researches indicated that miRNA-21 exhibits abnormally high expression in CTCs and can thus serve as a biomarker for CTCs profiling. Herein, an innovative dual-responsive detection platform was developed by integrating miRNA-21/pH-activated ZnO@Au NPs-hairpin DNA (HP) nanoprobes with microfluidic single-cell droplet technology for CTCs identification. In this platform, ZnO@Au NPs-HP nanoprobes and CTCs are co-encapsulated into single-cell droplets, after which the nanoprobes enter CTCs. Leveraging the characteristic intracellular high miRNA-21 level and acidic microenvironment of CTCs, Zn-DNAzyme contained in HP can be activated to cleave its substrate chain and the fluorescence is thus restored. This strategy effectively avoids the interference from free miRNA-21 in blood and enhances detection specificity. Subsequent droplet fluorescence detection enables the accurate CTCs quantification. The platform enables robust detection and precise isolation of CTCs in blood samples from three distinct cancer cell types HCT116, HepG2 and HeLa, and achieves remarkably high sensitivity with successful recovery of 5 CTCs/mL in spiked human blood samples. Furthermore, the platform has been successfully applied for the accurate counting of CTCs in whole blood samples from patients with three types of cancers, i.e. colorectal cancer, hepatocellular carcinoma, and cervical cancer. Therefore, the established system exhibits superior detection performance and significant clinical potential, providing a robust tool for liquid biopsy and personalized cancer management.

SERS-based sandwich bioassay protocol of miRNA-21 using Au@Ag core–shell nanoparticles and a Ag/TiO2 nanowires substrate

Le Peng,Jun Zhou,Zhaoheng Liang,Yaping Zhang,Lucia Petti,Tao Jiang,Chenjie Gu,Danting Yang,Pasqule Mormile

Based on surface-enhanced Raman scattering (SERS) technology, Au@Ag@4MBA@5′-NH2-ssDNA probes and a Ag/TiO2@3′-NH2-ssDNA substrate were prepared and constructed into a sandwich structure to develop a high sensitivity bioassay of miRNA-21. The Au@Ag@4MBA@5′-NH2-ssDNA probes were prepared by immobilizing 5′-NH2-ssDNA onto the surfaces of 4MBA-labelled Au@Ag core–shell nanoparticles, and the Ag/TiO2@3′-NH2-ssDNA substrate was prepared by immobilizing 3′-NH2-ssDNA on the surface of Ag/TiO2 nanowires SERS-active substrates. The experimental results showed that the SERS-based sandwich bioassay of miRNA-21 presented a low limit of detection of 0.75 fM and a broad dynamic range from 1.0 fM to 1.0 nM. Also, the test data for the SERS-based sandwich bioassay were not only consistent with that of the real-time fluorescence quantitative polynucleotide chain reaction (RT-qPCR) method but also displayed higher detection sensitivity. It was shown that the SERS-based sandwich bioassay of miRNA-21 has importance for use in potential applications involving diagnosing clinical cancer patients.

Ingenious Design of DNA Concatamers and G-Quadruplex Wires Assisted Assembly of Multibranched DNA Nanoarchitectures for Ultrasensitive Biosensing of miRNA

Jianguo Xu,Chao Yan,Xinxin Wang,Bangben Yao,Jianfeng Lu,Guodong Liu,Wei Chen

Facile and efficient assembly of intelligent DNA nano-objects with the ability to exert robust microRNA determination is essential for DNA nanobiotechnology and basic biomedical study. Herein, we present a novel target-triggered DNA assembly pathway for the construction of multibranched DNA nanoarchitectures by the combination of DNA concatamers with G-quadruplex wires. The DNA concatamers acting as the main body structures were assembled by hybridization chain reaction (HCR), while the G-quadruplex wires acting as the branch structures were generated by terminal deoxynucleotidyl transferase (TdT)-promoted polymerization and G-quadruplex units (GUs) based self-assembly. With a copious number of G-quadruplex replicates collected on the electrode surface, the obtained multibranched DNA nanoarchitectures were able to bind with lots of hemin, which further led to a significantly amplified electrochemical sensing signal for ultrasensitive and selective detection of miRNA-21. The detection limit was achieved as low as 0.2 fM with a wide dynamic response ranging from 10 fM to 100 nM, which is much more powerful or at least comparable to most of the reported studies. Furthermore, the electrochemical biosensor offered an excellent specificity, and even the single-base mutation against the perfectly matched target miRNA can be easily distinguished easily. Furthermore, the real biological samples were also desirably analyzed, indicating that the proposed strategy is an ideal platform for the fabrication of versatile DNA nanobiosensors.

Cisplatin-based miRNA delivery strategy inspired by the circCPNE1/miR-330-3p pathway for oral squamous cell carcinoma

Hua-yang Fan,Ming-da Zhao,Hong-jie Jiang,Zhen-wei Yu,Yu-jiang Fan,Xin-hua Liang,Ya-ling Tang,Yong Sun

Circular RNAs (circRNAs) are ideal biomarkers of oral squamous cell carcinoma (OSCC) because of their highly stable closed-loop structure, and they can act as microRNA (miRNA) sponges to regulate OSCC progression. By analyzing clinical samples, we identified circCPNE1, a dysregulated circRNA in OSCC, and its expression level was negatively correlated with the clinical stage of OSCC patients. Gain-of-function assays revealed the tumor-suppressive effect of circCPNE1, which was then identified as a miR-330-3p sponge. MiR-330-3p was recognized as a tumor promoter in multiple studies, consistent with our finding that it could promote the proliferation, migration, and invasion of OSCC cells. These results indicated that selective inhibition of miR-330-3p could be an effective strategy to inhibit OSCC progression. Therefore, we designed cationic polylysine-cisplatin prodrugs to deliver antagomiR-330-3p (a miRNA inhibitory analog) via electrostatic interactions to form PP@miR nanoparticles (NPs). Paratumoral administration results revealed that PP@miR NPs effectively inhibited subcutaneous tumor progression and achieved partial tumor elimination (2/5), which confirmed the critical role of miR-330-3p in OSCC development. These findings provide a new perspective for the development of OSCC treatments.

SDR-assisted multi-primers triggering functional signal hairpin probe for miRNA detection with enzyme-free and high sensitivity

Weihua Zhao,Jun Xu,Hongbo Li,Shengliang Zhong,Ruqin Yu

MiRNA can exist in body fluids and its changes directly affect human life and health, which has been a research hotspot in recent years. In this work, we designed an enzyme-free sensing system for highly sensitive detection of miRNA-21 based on strand displacement reaction (SDR) that can recycle the target and functional hairpin probes (HP) that modified on upconversion nanomaterials (UCNPs). The target gene circulates through the SDR process and completes the initial signal amplification process. Then, the C2 sequences and targets released by the SDR process can continue to be combined with functional hairpin probes modified with fluorophore and quenching groups. After infrared irradiation, HP is broken, and C2 or the target can take the fluorophores away from the quenching group, so that the fluorescence signal can be detected to achieve highly sensitive detection of the target. In sensing system, the use of magnetic beads can reduce the background signal during the reaction process, and the functional hairpin probe can accurately turn the signal on and off. The sensor system not only shows excellent detection performance (detection limit of 30.3 fM) in buffer and actual detection, but also has excellent selectivity, which can provide a new detection method for miRNA-21 detection.

Dual-protein orthogonal extracellular vesicle sorting and NEase amplified miRNA profiling by giant magneto resistance (GMR) biochip for the diagnosis of glioma

Xingjie Wu,Zhilu Sun,Yu-E Wang,Ying Chen,Ling Tao,Xiangchun Shen,Xuecheng Sun,Guofeng Wu

In recent years, extracellular vesicles (EVs) have been extensively investigated as circulating biomarkers for non-invasive glioma diagnosis due to their ability to traverse the blood–brain barrier while carrying abundant biomolecules. However, the high heterogeneity of EVs in blood circulation, attributed to their diverse cellular origins, poses challenges in isolating cancer cell-secreted EVs using current sorting methods. To address this issue, aptamer-modified magnetic nanoparticles and photosensitizer-conjugated aptamer probes were employed to achieve single-step orthogonal sorting of dual-protein positive EVs within 1 h. Integrated with a nicking endonuclease-amplified giant magneto resistance (GMR) biochip, the platform enabled ultrasensitive miRNA profiling with a detection limit of 1.88 × 10 5 copy/mL. Utilizing this platform, we revealed EGFR+/CD133 + EV miRNA signatures could effectively distinguished glioma patients from healthy controls and other brain disorders with area under curve scores of 0.948 and 0.906, respectively. The system combines rapid analysis (<2.5 h), minimal sample input (50 μL plasma), and amplified detection, establishing an advanced liquid biopsy technology for neuro-oncology.

An amine-functionalized metal-organic framework and triple-helix molecular beacons as a sensing platform for miRNA ratiometric detection

Yunpeng Han,Rong Zou,Lingyun Wang,Chunyan Chen,Hang Gong,Changqun Cai

Herein, a metal-organic framework (UiO-66-NH 2 ) with two functions (intrinsic fluorescence and fluorescence quenching ability) is designed to establish a ratiometric fluorescent platform for high-performance miRNA detection. The use of a fluorescent organic ligand endows the MOF material with a strong intrinsic fluorescence at 440 nm. In the presence of target miRNA, the fluorescence signal of the FAM is restored with the triple helix molecular beacons bind to the target. Using the I FAM /I MOF signal as the output, the prepared ratiometric probe was able to eliminate disturbance caused by the sensing environment. Under the optimal reaction conditions, including buffer pH of 7.4, temperature of 37 °C, and response time of 1 h, the best detection results can be obtained. The ratiometric fluorescence probe presented showed good sensitivity and selectivity for detecting miRNA-203 and the limit of detection was 400 pM with a wide linear range from 1 nM to 160 nM. In addition, this method was applied to diluted human serum and cell lysates, and good detection effect was realized.

Enzyme catalytic amplification of miRNA-155 detection with graphene quantum dot-based electrochemical biosensor

Tianxing Hu,Le Zhang,Wei Wen,Xiuhua Zhang,Shengfu Wang

A specific and sensitive method was developed for quantitative detection of miRNA by integrating horseradish peroxidase (HRP)-assisted catalytic reaction with a simple electrochemical RNA biosensor. The electrochemical biosensor was constructed by a double-stranded DNA structure . The structure was formed by the hybridization of thiol-tethered oligodeoxynucleotide probes (capture DNA), assembled on the gold electrode surface , with target DNA and aminated indicator probe (NH 2 -DNA). After the construction of the double-stranded DNA structure, the activated carboxyl groups of graphene quantum dots (GQDs) assembled on NH 2 -DNA. GQDs were used as a new platform for HRP immobilization through noncovalent assembly. HRP modified biosensor can effectively catalyze the hydrogen peroxide (H 2 O 2 )-mediated oxidation of 3,3′,5,5′-tetramethylbenzidine (TMB), accompanied by a change from colorless to blue in solution color and an increased electrochemical current signal. Due to GQDs and enzyme catalysis, the proposed biosensor could sensitively detect miRNA-155 from 1   fM to 100   pM with a detection limit of 0.14   fM. High performance of the biosensor is attributed to the large surface-to-volume ratio, excellent compatibility of GQDs. For these advantages, the proposed method holds great potential for analysis of other interesting tumor makers.

Accurate Diagnosis of Pancreatic Ductal Adenocarcinoma by Detection of miRNA-196a Biomarker in Exosome Using Solution-Gated Graphene Transistor with Antifouling Design

Peng Song,Junqi Dong,Tingting Yu,Zexun Pan,Ziwen Chen,Ruixue Wang,Ming Wang,Liang Zhao,Xianbao Wang,Jinhua Li

The accurate diagnosis of pancreatic ductal adenocarcinoma (PDAC) suffers low specify, and low sensitivity of biomarker detection. In complex biological fluid environments, nonspecific adsorption is prevalent, posing challenges to the accurate detection of biomarkers at low concentrations. Herein, a highly sensitive and selective solution-gated graphene transistor (SGGT) is fabricated for the detection of miRNA-196a in exosomes to diagnose PDAC. The antifouling modification on the surface of the gate electrode is employed through using bovine serum albumin as a common sealing agent and poly adenine (polyA 8 ) to enhance surface hydrophilicity. The effect of background noise on the detection is effectively reduced. The limit of detection reached 1.82 × 10 −19 m without the need for labeling or amplification, and the detection time is within 25 min. The clinical experiments verify that receiver operating characteristic curve values of miRNA-196a detection in clinical diagnosis are higher than that of carbohydrate antigen 19-9 biomarker, and are as high as 0.98. The miRNA-196a detection can well distinguish PDAC from non-PDAC subjects. The SGGT sensor platform demonstrates significant potential for the accurate detection and diagnosis of PDAC within the milieu of complex biological samples.

CRISPR-empowered electrochemical biosensor for target amplification-free and sensitive detection of miRNA

Chihong Ma,Qin Zhou,Jinjin Shi,Hua Gao,Di Huang,Huimin Xue,Han Wang,Zhenzhong Zhang,Sen Yang,Junli Zhang,Kaixiang Zhang

The clustered regularly interspaced short palindromic repeats (CRISPR) system provides a new molecular diagnostic tool for construction of biosensor platforms due to its high programmability and target specificity. Herein, we developed a CRISPR-empowered electrochemical biosensor by combining the advantages of CRISPR/Cas13a and primer exchange reaction (PER), named PER-E-CRISPR, for target amplification-free and sensitive detection of miR-21. Dual-signal amplification procedures involve the binding of target miR-21 induced by CRISPR-based amplification, along with the hybridization of multiple short single-stranded DNA strands with PER concatemers. When target miR-21 is present, CRISPR/Cas13a specifically recognizes the target miRNA , triggering the trans -cleavage activity of CRISPR/Cas13a. Then Cas13a/crRNA/miRNA cleaved the predesigned ribonucleotide site in hairpin 1 (HP1) and released trigger to open hairpin 2 (HP2) modified on the electrode surface. Then PER bridge sequence contained in HP2 is exposed and hybridized with PER concatemers, following multiple short single-stranded DNA tagged with methylene blue (ssDNA-MB) bond with the PER concatemers. Under optimized conditions, PER-E-CRISPR assay for detecting miR-21 exhibits linearity in dynamic range from 10 −13 to 10 −7  M, and we obtained a limit of detection (LOD) of 30.2 fM. The established PER-E-CRISPR biosensor shows perfect practical performance in actual plasma, which may have great promising prospects for miRNA detection in the field of molecular diagnosis.
