The severe background fluorescence and scattering light of real biological samples or environmental samples largely reduce the sensitivity and accuracy of fluorescence resonance energy transfer sensors based on fluorescent quantum dots (QDs). To solve this problem, we designed a novel target sequence DNA biosensor based on phosphorescent resonance energy transfer (PRET). This sensor relied on Mn-doped ZnS (Mn-ZnS) room-temperature phosphorescence (RTP) QDs/poly-(diallyldimethylammonium chloride) (PDADMAC) nanocomposite (QDs + ) as the energy donor and the single-strand DNA-ROX as the energy receptor. Thereby, an RTP biosensor was built and used to quantitatively detect target sequence DNA . This biosensor had a detection limit of 0.16 nM and a linear range of 0.5–20 nM for target sequence DNA. The dependence on RTP of QDs effectively avoided the interference from background fluorescence and scattering light in biological samples. Moreover, this sensor did not need sample pretreatment . Thus, this sensor compared with FRET is more feasible for quantitative detection of target sequence DNA in biological samples. Interestingly, the QDs + nanocomposite prolonged the phosphorescence lifetime of Mn-ZnS QDs by 2.6 times to 4.94 ms, which was 5–6 magnitude-order larger than that of fluorescent QDs. Thus, this sensor largely improves the optical properties of QDs and permits chemical reactions at a long enough time scale.

Dynamic DNA-based nanodevices offer versatile molecular-level operations, but the majority of them suffer from sluggish kinetics, impeding the advancement of device complexity. In this work, we present the self-assembly of a cationic peptide with DNA to expedite toehold-mediated DNA strand displacement (TMSD) reactions, a fundamental mechanism enabling the dynamic control and actuation of DNA nanostructures. The target DNA is modified with a fluorophore and a quencher, so that the TMSD process can be monitored by recording the time-dependent fluorescence changes. The boosting effect of the peptides is found to be dependent on the peptide/DNA N/P ratio, the toehold/invader binding affinity, and the ionic strength with stronger effects observed at lower ionic strengths, suggesting that electrostatic interactions play a key role. Furthermore, we demonstrate that the cationic peptide enhances the responsiveness and robustness of DNA machinery tweezers or logic circuits (AND and OR) involving multiple strand displacement reactions in parallel and cascade, highlighting its broad utility across DNA-based systems of varying complexity. This work offers a versatile approach to enhance the efficiency of toehold-mediated DNA nanodevices, facilitating flexible design and broader applications.

Background The human immunodeficiency virus (HIV) remains a major worldwide health problem. Nowadays, many methods have been developed for quantitative detecting human immunodeficiency virus DNA (HIV-DNA), such as fluorescence and colorimetry. However, these methods still have the disadvantages of being expensive and requiring professional technicians. Early diagnosis of pathogens is increasingly dependent on portable instruments and simple point-of-care testing (POCT). Therefore, it is meaningful and necessary to develop portable and cheap methods for detecting disease markers. Results In this work, a label-free chemiluminescence (CL) method was developed for detecting HIV-DNA via a handheld luminometer. To achieve label-free target detection, the CL catalyst, G-triplex-hemin DNAzyme (G3-hemin DNAzyme), was in-situ assembled in the presence of HIV-DNA. For improving sensitivity, HIV-DNA induced the cyclic strand displacement reaction (SDR), which can form three G3-hemin DNAzymes in one cycle. So, the chemiluminescence reaction between luminol and H 2 O 2 was highly effectively catalyzed, and the CL intensity was linearly related with the concentration of HIV-DNA in the range of 0.05–10 nM with a detection limit of 29.0 pM. Due to the high specificity of hairpin DNA, single-base mismatch can be discriminated, which ensured the specific detection of HIV-DNA. Significance In-situ formation of G3-hemin DNAzyme led to label-free and selective detection without complex synthesis and functionalization. Therefore, it offers a cheap, selective, sensitive and portable method for detecting disease-related genes, which is promising for POCT of clinical diagnosis in resource-limited settings.

DNA barcode detection method is widely applied for species identification, which is imperative to evaluate the effect of human economic activities on the biodiversity of ecosystem. However, the wide utilization of existing detection biosensors is limited by bulky and expensive instruments, such as Raman spectroscopy and electrochemical station. Herein, a liquid–solid triboelectric nanogenerator (TENG)-based DNA barcode detection biosensor is proposed, which consists of water flow, fluid channel, and PDMS film attached by specifically designed capture probe. Through sequentially combining capture probe, targeted DNA barcode, and signal probe with Au nanoparticles (NPs), the surface charge density of friction layer of TENG decreases under the effect of AuNPs, verified by the density functional theory (DFT) method. Consequently, the peak value of output current spike signal for targeted DNA is smaller than that for other DNA, which is the working mechanism of the present TENG-based biosensor. Such biosensor successfully recognizes Alvinocaris muricola among different types of Alvinocarididae shrimps, and its low limit detection can reach 1×10 −12 m . The present work provides a paradigm-shift way to develop an inexpensive and accurate technique to detect DNA barcode for species identification, and paves a novel way for the application of liquid–solid TENG.

Tumor-derived exosomes are crucial for early non-invasive and accurate tumor diagnosis in clinical diagnostics. The development of highly sensitive, simple, and intuitive exosome assays has sparked a research upsurge in clinical diagnostics. Here, we develop a bio-responsive intelligent DNA hydrogel loaded with CRISPR/Cas12a for universal and ultrasensitive detection of the exosomes. The aptamer serves as the target response unit and switch, competitively disintegrating the region of the DNA linkers and then Cas12a/crRNA was released and activated, resulting in a high fluorescent intensity for exosome detection at the detection limit of 119 particles/μL. Moreover, a constructed colorimetric tube is made by loading a colorimetric filter membrane on the tube lid and intelligent DNA hydrogel on the tube bottom, which enables one-pot portable colorimetric detection. Without the need for laboratory instruments and professionals, this strategy allows for naked eye detection with limit of detection as low as 10 4 particles/μL, and shows great applicability in distinguishing between healthy individuals, pretreatment patients, and post-treatment patients after obtaining a testable analyte. In this study, an ultrasensitive detection platform for exosomes that enables one-step sensing and dual signal output was introduced. The findings here suggest that this platform is a promising tool for the application of liquid biopsy based on exosomes in clinical diagnosis.

Background The role of DNA-dependent protein kinase catalytic subunit (DNA-PKcs) is multifaceted, paradoxically promoting both cell survival and cell death across multiple organs. However, its impact on lung homeostasis remains elusive. Here, we investigate the function of DNA-PKcs in mouse lungs, aiming to elucidate its role for lung abnormalities associated with DNA-PKcs deficiency. Materials and methods Histological assessment and immunohistochemistry were used to reveal the pathological changes of the lungs in DNA-PKcs-deficient mice. Transcriptomic analysis identified differentially expressed genes and pathways in DNA-PKcs-deficient lungs. Furthermore, mitochondrial dysfunction induced by DNA-PKcs deficiency was investigated by qPCR and immunoblotting. Mouse primary lung fibroblasts were used to evaluate the potential therapeutic effect of inhibiting mitochondrial fission with Mdivi-1. Key findings In DNA-PKcs-deficient mouse lungs, we observed pathological changes including alveolar septal thickening, capillary congestion and hemorrhage, along with lung cell proliferation. Transcriptome analysis revealed an upregulation of the reactive oxygen species (ROS) biosynthesis process and the apoptotic signaling pathway caused by DNA-PKcs deficiency. Further investigations demonstrated that DNA-PKcs deficiency led to mitochondrial dysfunction and increased oxidative stress, along with increased cell apoptosis in the mouse lungs. Notably, we detected enhanced phosphorylation of the mitochondrial fission protein DRP1 in DNA-PKcs-deficient mouse lungs. Intriguingly, inhibiting mitochondrial fission using Mdivi-1 suppressed cell death in primary mouse lung fibroblasts with siRNA-mediated DNA-PKcs knockdown. Significance Our study provides insights into the crucial role of DNA-PKcs in sustaining lung homeostasis via the maintenance of mitochondrial functionality and provides a therapeutic strategy targeting mitochondrial fission against DNA-PKcs deficiency-associated lung diseases.

Solid bubbles have expanded the SERS assay toolbox, but their detection performance in biofluids is still hampered by the irrational design of the plasmonic sensing interface. A plasmonic bubble aggregate-driven DNA-encoded SERS assay is reported here that enables simultaneous, ultrasensitive, and specific detection of multiple miRNAs in blood samples for accurate cancer diagnosis. In this assay, the buoyancy of plasmonic bubbles allows them to self-aggregate at a droplet apex for SERS reconfiguration, form single-layer bubble aggregates with plasmonic nanogaps, and prevent the coffee ring effect during evaporation assembly. Furthermore, DNA-encoded plasmonic bubbles seamlessly couple with dual-color catalytic hybridization assembly to amplify the specific miRNA-responsive Raman signal, and function as both an analyte concentrator and a Raman signal aggregator without external forces. Using these merits, this magnet-free, portable assay achieves femtomolar dual-miRNA quantitation with single-base resolution, simultaneous miRNA detection across four cell lines, and accurate cancer diagnosis (AUC = 1) via analyzing 40 blood samples with machine learning, thus providing a promising tool for clinical diagnosis.

A novel voltammetric sensor, based on DNA immobilized on the surface of an ethylenediamine/polyglutamic (En/PGA) modified glassy carbon electrode (GCE), was constructed and used for determination of dihydromyricetin (DMY). The electrochemical behaviour of DMY at this sensor was investigated in pH 3.6 NaAc-HAc buffer solutions by cyclic voltammetry (CV) and differential pulse anodic voltammetry (DPV). The oxidation of DMY is an adsorption-controlled irreversible process. The oxidation mechanism was proposed and discussed. It was found that the modified electrode exhibited a linear voltammetric response for DMY in the range of 4.0 × 10−8 mol L−1 to 2 × 10−6 mol L−1, with a detection limit of 2 × 10−8 mol L−1. The method was also applied successfully to detect DMY in an ampelopsis sample with satisfactory results.

A high concentration of cell-free DNA (cfDNA) in joints is considered a disease causative agent of rheumatoid arthritis (RA) and cfDNA scavenging has been regarded as an efficient therapeutic avenue. Cationic polymers can hamper progression of joint inflammation in a rat model of RA by scavenging cfDNA; however, they may cause systemic toxicity due to the strong positive charges. To reduce the toxicity, herein a library of cationic nanoparticles (cNPs) of block copolymer micelles is developed and the effects of structure and surface composition on cNP efficacy to bind nucleic acids, toxicity, and therapeutic activity on a collagen induced arthritis (CIA) rat model of RA are assessed. The library includes cNPs with a homoshell from poly(lactic- co -glycolic acid)- block -poly(2-(dimethylamino)ethyl methacrylate) (PLGA- b -PDMA) block copolymers and cNPs with a mixed shell of poly(ethylene glycol) (PEG) and PDMA by coself-assembling PLGA- b -PDMA and PLGA- b -PEG block copolymers. Relatively to the homoshell cNPs, introduction of PEG segments translates into a lower DNA binding efficacy while preserving ability to hamper joint inflammation. Moreover, they show a greater accumulation and longer retention at the inflamed joints, allowing a lower administration frequency. In conclusion, this work shows that the therapeutic index of cationic materials can be tuned by introducing surface neutral moieties.

Pathogenic bacterial persistence enables survival during antibiotic treatment, leading to treatment failure and recurrent infections, yet its underlying mechanisms remain unclear. Here, we reveal that glyoxylate, a metabolite originally evolved for alternative carbon utilization, functions as a signaling molecule to reprogram the host transcriptome and promote persister formation. Glyoxylate inhibits the DNA dioxygenase TET2, suppressing pro-inflammatory gene expression and attenuating host immune defense. Notably, stimulating TET2 activity with vitamin C or blocking glyoxylate production by Salmonella reduces bacterial antibiotic resistance and improves infection treatment outcomes. Beyond its metabolic role, glyoxylate emerges as a regulator of host-pathogen interactions, while TET2 plays a critical role in preventing bacterial persistence. Our findings suggest that targeting glyoxylate production or enhancing TET2 activity offers promising therapeutic strategies to combat bacterial persistence and enhance the efficacy of antibiotic treatments.

Deoxynivalenol (DON) is one of the most harmful mycotoxins that poses great health threats to human and animals. Herein, a simple and sensitive magnetic beads-based fluorescent biosensor was successfully prepared for detection of DON in cereals. A stable double-stranded DNA (dsDNA, biotin-sDNA+FAM-cDNA/AP) was formed on the surface of streptavidin-coated magnetic beads (SMBs). DON could specifically bind to aptamer probe (AP), thereby releasing cDNA labeled with 6-carboxyfluorescein (FAM) (FAM-cDNA). After magnetic separation, the amount of FAM-cDNA was analyzed to achieve the detection of DON. Under the optimal conditions, the established aptasensor displayed excellent performance for DON analysis with the nice linear relationship (R 2 = 0.9972) in the range of 0.1–50 ng/mL, high sensitivity (detection limit of 0.033 ng/mL) and selectivity. The total analysis time including samples preparation was around 200 min. The designed sensor was validated by determining the recoveries (95.48–112.48 %) in real paddy, wheat and maize samples, and its applicability to them was also verified by super-high performance liquid chromatography tandem mass spectrometry (UPLC-MS/MS). The current study proposed a promising strategy for DON detection, and could easily be extended for the analysis of other targets through the rational design of the sequences of aptamer probe and cDNA.

Photodynamic therapy (PDT) holds great promise for treating various types of cancer. However, its clinical advancement is hindered by the intrinsic hypoxic tumor microenvironment, which reduces PDT efficacy, and safety concerns related to the biological specificity of photosensitizers. Here we constructed a MnO 2 nanosheet based DNA tetrahedron-photosensitizer (TMPyP4) nanoplatform (TPM), which integration with tumor targeting (aptamer), gene drugs (DNAzyme) and photosensitizer agents for enhanced PDT. Once the TPM entered cancer cells through aptamer targeting, the MnO 2 nanosheet reacts with endogenous acidic and H 2 O 2 to generate Mn 2+ and oxygen (O 2 ), thereby alleviating the tumor hypoxic. Subsequently, TMPyP4 further converts the generated O 2 into singlet oxygen ( 1 O 2 ) under near-infrared light, enhancing PDT efficacy both in vitro and in vivo. Specifically, the generated Mn 2+ activates the DNAzyme and accelerate tumor target mRNA cleavage, resulting in effective PDT-gene synergistic therapy for tumors. This work offers novel perspectives on advancing precise and highly effective gene-PDT systems.
