Biomass-derived carbon nanodots with pH-operated LAMP switching for ultrasensitive DNA detection

Keyi Long,Tiao Han,Wenxi Hu,Fuping Nie,Mei Yang,Jun Li,Changjun Hou,Danqun Huo

Loop-mediated isothermal amplification (LAMP) has been used as one of the tools for nucleic acid detection. The pyrophosphoric acid (PPi) produced by LAMP leads to a change in the pH value of the solution, and acid-base indicators can be used to distinguish positive from negative. However, the microliter reaction system and low concentration target cause small changes in pH, sensitive pH indicators are urgently needed. Herein, we developed a one-step solvothermal approach to synthesize biomass-derived carbon dots named FA-bioCDs. Compared with hydrothermal synthesis, the solvothermal approach red-shifted the emission maximum to 535 nm, and made FA-CDs pH-sensitive in the range of 8.16–9.12, so it can be used for LAMP endpoint detection. The relatively alkaline LAMP buffer reduces the fluorescence of FA-bioCDs. Rapid LAMP accumulates hydrogen ions, lowering the pH and “turning on” FA-bioCDs fluorescence. Thus, LAMP acts as a pH-mediated fluorescence switch for FA-bioCDs. The strategy was used for human papillomavirus DNA detection, and the detection limit was as low as 2.450 copies·μL −1 in about 30 min. LAMP ensures rapid and sensitive detection, and the relatively long emission wavelength of FA-bioCDs may reduce interference in practical detection scenarios. The development of LAMP-FA-bioCDs not only offers a rapid and environmentally friendly tool for nucleic acid detection in clinical settings but also bridges the gap between agriculture and medicine.

Yuan Kong,Zhaoying Liu,Guizhu Wu,Xiaoyong Liu,Song Fang,Kun Zeng,Zhen Zhang,Ming Li

Background Portable biosensing strategies are promising rapid and on-site detection methods, possessing the efficiency and accessibility for detecting target. Hydrogel present numerous advantages in rapid analysis owing to their remarkable biological loading capabilities and optical properties. However, traditional hydrogels suffer from some drawbacks, such as poor signal intensity and slow responsiveness, restricting their further utilization in practice. Results To address these challenges, an enhanced DNA cryogel biosensing platform based on dual-RCA and dual-enzyme had proposed for quantification of zearalenone (ZEN) in this study. The MB@Apt-cDNA probe and DNA cryogel were prepared in advance to provide accurate recognition and portable interface. When ZEN presented, the released cDNA aroused rolling-circle amplification (RCA) to amplify signal, and then introduced dual-enzyme system by coupling glucose oxidase and horseradish peroxidase. On the dual-RCA-based DNA cryogel, the coloration in situ displayed under self-powered H 2 O 2 system. The results identified through visualization, smartphone and color chart, exhibiting a limit of detection (LOD) at 6.95 pg/mL, with detection range between 10 pg/mL to 20 ng/mL. This biosensing showed satisfactory specificity, accuracy, efficiency and accessibility by its application in spiked and real samples. Furthermore, the highlights, including high integration, simplified operation and portable reading, had demonstrated. Significance The enhanced chromogenic cryogel platform can provide by integrating advanced strategies, which may have promising prospects for portable monitoring.

Extracellular DNA-mediated Differential Bystander Effects Induced by FLASH or Conventional Proton Radiation

Xu Ying,Guo Zi,Ding Yunan,Wang Qiaojuan,Sui Li,Zhou Guangming,Hua Wentao

A cutting-edge advancement known as FLASH radiotherapy, administered at an ultra-high dose rate of ≥40 Gy/s, has garnered considerable attention for its ability to spare normal tissues while retaining its efficacy in targeting tumors. However, the lower toxicity in normal tissues does not unequivocally guarantee the absence of potential effects on bystander tissues. In this study, normal human lung epithelial BEAS-2B and HSAEC1-KT cells were subjected to conventional (100 MeV/u, 1.7 Gy/min) and FLASH (100 MeV/u, 40 Gy/s) proton irradiation. We found that the conditioned culture medium and extracellular DNA (ecDNA) from conventional proton irradiation demonstrate higher efficacy in prompting bystander cell damage, reflected in increased γH2AX foci, reduced cell viability, and heightened apoptotic fractions. Additionally, ecDNA predominantly activated NF-κB signaling pathways in bystander cells and promoted the production of inflammatory factors and reactive oxygen species (ROS). These findings provide evidence that FLASH irradiation may exhibit a reduced impact on damaging bystander cells, contrasting with conventional irradiation, which induces comparatively higher levels of damage in these bystander cells.

Amplified Intracellular Imaging of Polynucleotide Kinase via a Self-Stacking Autocatalytic DNA Circuit

Zhaolin Wang,Sini Li,Ying Deng,Ruomeng Li,Xiaoqing Liu,Fuan Wang

Polynucleotide kinase (PNK) plays a pivotal role in nucleic acid metabolism and is closely associated with genome instability and disease progression. However, current PNK detection methods are constrained by the low sensitivity and complex probe composition. Herein, we report a self-stacking autocatalytic assembly circuit (AAC) for the sensitive and specific detection of PNK activity in live cells. In this system, PNK phosphorylates a 5′-hydroxylated hairpin substrate, enabling its selective degradation by λ-exonuclease to release a single-stranded DNA trigger. This DNA trigger further initiates a catalytic hairpin assembly reaction among three rationally designed probes, generating Y-shaped DNA junctions that expose new recombinational trigger sequences. The regenerated triggers drive a self-sustaining amplification cycle, enabling the rapid signal generation with low background. The AAC system, requiring minimal DNA components, enables the sensitive and robust detection of PNK both in vitro and in living cells and supports intracellular PNK activity monitoring and inhibitor screening. This strategy provides a robust and efficient tool for low-abundance biomarker analysis and holds broad potential in biomedical research and diagnostic applications.

Electrochemically stable synthesis of DNA on gold electrodes based on pulsed DC voltage

Qizhen Zhu,Xiufang Mo,Kun Bi,Yaqin Chen,Pengfeng Xiao,Xiangwei Zhao

Background DNA electrochemical synthesis, which utilizes electrochemical reactions to synthesize oligonucleotides, has gained attention for its potential in high-throughput applications. Gold, with its excellent electron conductivity, strong chemical stability, and process compatibility, is widely used for DNA electrochemical synthesis chips. Its ability to be chemically modified for initiating oligonucleotide synthesis makes it the material of choice. However, when gold electrodes are used as reaction substrates, metal layer delamination occurs due to the combined effects of voltage and electrolyte, which negatively affects DNA synthesis stability. The problem addressed in this study is the metal layer delamination that hinders reliable DNA synthesis. Results This study demonstrates that pulsed DC voltage effectively mitigates metal layer delamination on gold electrodes during DNA electrochemical synthesis. The delamination rate decreases significantly with higher pulse frequencies, from 54.61 % under continuous DC voltage to 17.98 % under pulsed DC voltage at the same voltage magnitude and a pulse frequency of 0.4 Hz. Notably, the electrochemical deprotection process causes minimal electrode damage even under short-term electrolytic action. Over longer operation times, pulsed DC voltage significantly extends electrode lifespan, with electrodes exhibiting enhanced stability and durability compared to continuous DC voltage. Fluorescence characterization of electrochemically synthesized DNA shows that synthesis quality is comparable under both pulsed and continuous DC voltages, provided the input voltage and operational time are consistent. This approach ensures the stable operation of gold electrodes, even in challenging chemical environments, and demonstrates clear advantages over traditional continuous DC voltage methods for preventing delamination. Significance and Novelty This work introduces the use of pulsed DC voltage to enhance electrode stability, effectively preventing metal layer delamination and ensuring high-quality DNA synthesis. By extending electrode lifespan and minimizing degradation, this method addresses key challenges in electrochemical DNA synthesis and supports the development of large-scale, high-throughput applications in the field.

DNAzyme-driven Cascade DNA Walker Fluorescent Biosensor for Highly Sensitive Detection of Kanamycin

Nie Saiyu,Zhang Peng,Zhang Qian,Ding Caifeng

The contamination of marine environments with antibiotics, such as kanamycin, poses a significant ecological threat due to its potential harmful effects on marine organisms. Conventional methods for detecting kanamycin, including high-performance liquid chromatography (HPLC) and enzyme-linked immunosorbent assays (ELISA), face challenges in terms of cost, complexity, and long detection times. This research aims to address these limitations by developing a novel, highly sensitive biosensing platform for kanamycin detection based on a DNAzyme-driven cascade reaction coupled with nanoparticle technology. The method utilizes aptamers for specific kanamycin recognition, which activates DNAzyme-1, triggering a downstream DNA walker system. This cascade reaction amplifies fluorescence signals, significantly enhancing sensitivity. The optimized platform demonstrated a wide detection range (0.05–3 nmol/L) and a low detection limit of 0.0327 nmol/L. This system showed excellent specificity for kanamycin, even in the presence of other antibiotics, and was successfully applied to detecting kanamycin in seawater samples with high recovery rates (94%–102.9%). This DNAzyme-based biosensor offers a promising approach for rapid, cost-effective, and high-sensitivity monitoring of antibiotic contamination in aquatic environments, with potential applications in environmental monitoring and ecological protection.

Enhanced catalytic performance of DNA-templated silver nanosheets doped with gold and platinum

Changmao Huang,Jinfang Wang,Yue Fu,Li Sun,Mengyan Lei,Le Li,Lihua Wang,Shihua Luo,Xiangyuan Ouyang

Silver nanomaterials, owing to their excellent catalytic activity, ease of preparation, and low cost, hold significant promise in efficient catalysis. However, precisely regulating the structure of silver-based nanomaterials to enhance catalytic performance remains a key challenge in this field. In this study, we reported a strategy using DNA nanosheets (DNS) as a scaffold: through DNA self-assembly-mediated precise synthesis, silver nanosheets (DNS/AgNCs) were successfully prepared. Subsequently, Au or Pt was introduced into DNS/AgNCs via galvanic replacement, ultimately yielding uniformly dispersed bimetallic nanosheets DNS/Ag@MNCs (M is Au or Pt). Their catalytic performance was evaluated using ultraviolet visible spectra. Notably, the bimetallic DNS/Ag@MNCs exhibited significantly higher catalytic activity than the monometallic DNS/AgNCs, with DNS/Ag@PtNCs showing the best performance. Furthermore, we observed that DNS/Ag@PtNCs generate hydroxyl radicals during peroxidase-like catalysis. Based on this characteristic, a colorimetric sensor for dopamine detection in urine was developed, with a linear range of 0–150 μM and the limit of detection as low as 0.59 μM. This study not only provides a new technical approach for the controllable construction of metal nanostructures but also lays an important theoretical and experimental foundation for designing and developing high-performance silver-based catalysts.

Synthesis, crystal structure, and DNA interaction of magnesium(II) complexes with Schiff bases

Nan Zhang,Yu-Hua Fan,Cai-Feng Bi,Jian Zuo,Peng-Fei Zhang,Zhong-Yu Zhang,Zheng Zhu

A pair of stereoisomers of magnesium Schiff base complexes, [Mg(C18H16N3O2)2·2CH3OH] n (1) (C18H16N3O2: 2-acetylpyridine-l-tryptophan) and [Mg(C18H16N3O2)2·2CH3OH] n (2) (C18H16N3O2: 2-acetylpyridine-d-tryptophan), was synthesized and characterized by IR, UV, elemental analysis, 1H NMR, and X-ray diffraction single crystal analysis. The analyses of the structures indicate that they all crystallize in the tetragonal crystal system, space group P4 3 2 1 2 and P4 1 2 1 2, respectively. The two magnesium complexes have similar crystal structures. Mg(II) is six-coordinate with two nitrogens from C=N, two nitrogens from pyridine, and two carboxylic oxygens in different ligands forming a distorted octahedral geometry. Through N–H···O intermolecular hydrogen bonds a 2-D layer structure was formed. The interaction between 1 and calf thymus DNA was also investigated by UV absorption spectra, fluorescence emission spectra and viscometry. The results indicate that 1 interacts with DNA very strongly (K b = 2.01 × 107 L mol−1 and K sq = 0.195). The nature of the binding seems to be mainly an electrostatic interaction between DNA and the magnesium complex. Other binding modes, such as hydrogen bonds, may also exist.

DNA-inspired anti-freezing wet-adhesion and tough hydrogel for sweaty skin sensor

Xin Liu,Qin Zhang,Guanghui Gao

Epidermal sensors via self-adhesive hydrogels offer great promise for the motion detection, health monitoring, and disease diagnosis. However, the self-adhesion of recent hydrogel sensors trends to be inefficient for the wet, oily and sweaty skin of human. Besides, it is also enormously challengeable to construct a robust adhesion system in both oil and water. Herein, a facile approach is presented to fabricate DNA-inspired anti-freezing, tough and wet-adhesive hydrogels assisted by nucleobase pairs. The hydrogels simultaneously demonstrate robust adhesion for various substrates and non-swelling behavior in the water and oil, as well as remarkable mechanical stability and adhesive behavior in a harsh environmental temperature from −20 °C to 80 °C. Furthermore, a hydrogel epidermal sensor is successfully fabricated and can effectively adhere to the wet skin of human for monitoring various human motions including speaking, nodding, and various joint bending. The multiple advantageous features would endow DNA-inspired hydrogels with considerable potential in promising applications in multiple solvents, such as flexible electronic devices, battery adhesives, soft robots.

Multiple microRNAs analysis based on DNAzyme cascade DNA fiber barcodes for cell typing

Xuewei Li,Ji Zheng,Xiaoxing Fang,Wenqi Gao,Hejiang Chen,Zhenyi Liu,Chao Li,Ruiping Zhang

Accurate tumor subtyping through multiplex miRNA profiling is critical for precision medicine but remains challenging due to limitations in current methods, including cross-reactivity, cost, and stability. Herein, we present a DNAzyme-powered DNA fiber barcode platform that combines G-quadruplex (G4)/hemin catalysis, miRNA-responsive displacement, and polydopamine (PDA)-mediated fluorescence modulation for sensitive and specific miRNA detection. The system operates via a target-dependent “switch”: in the absence of target miRNAs, G4/hemin DNAzymes catalyze dopamine (DA) oxidation into PDA that efficiently quench fluorescence through Förster resonance energy transfer (FRET); when target miRNAs are present, they competitively binding to the capture strands on DNA fibers with higher affinity, displacing the G4 structures, inhibiting DNAzyme formation and preserving the fluorescence signal, with fluorescence intensity showing a positive correlation with target concentration. This mechanism enables dual qualitative and quantitative analysis with a broad linear range (50 pM-100 nM) and low detection limits (5.50 pM). Key advantages include stable, tunable G4/hemin transduction, enhanced kinetics and signal-to-noise through synergistic displacement-quenching, and multicolor barcoding for one-pot multiplex miRNA detection. Validated against qPCR with high concordance, this platform overcomes existing technical barriers to enable robust miRNA-based cell typing classification and precision diagnostics.

Screening of cytotoxicity and DNA topoisomerase IIa inhibitory activity of Turkish Onosma species

GÜZEL ÖZGE,DUMAN SEDA,YILMAZ SİNEM,KARAKOYUN ÇİĞDEM,KUL DEMET,PİRHAN ADEMİ FAHRİ,BEDİR ERDAL

Onosma L., the largest genus of Boraginaceae, is represented by 105 species in Turkey with an endemism rate of 52%. Phytochemical studies indicate that Boraginaceae plants mainly comprise naphthoquinones with a wide range of biological activities including anticancer, antiinflammatory, wound healing, and antioxidant effects. However, few taxa of the genus Onosma have been investigated in detail for their bioactivities. Considering the high rate of endemism and an inadequate number of bioactivity screening studies in literature, we aimed to evaluate the cytotoxic effects and topoisomerase inhibitory activities of some Onosma species growing in southwestern Turkey. Here, we describe a comprehensive cytotoxic activity screening study on petroleum ether, dichloromethane, and methanol extracts of the roots of 20 identified and one unidentified Onosma taxa. The MTT cell viability assay has been performed to investigate the cytotoxicity of the extracts against seven cancer cell lines (MCF-7, HeLa, Hep G2, A549, Capan-1, HCC-1937, and DU-145) and a noncancerous cell line (MRC-5), while doxorubicin was served as a positive standard. The petroleum ether extracts of O. aksoyii Aytaç&Türkmen, O. isaurica Boiss. and Heldr.,O. taurica Pallas ex Willd. var. taurica and O. alborosea Fisch. & C.A. Mey subsp. alborosea var. alborosea were determined as the most active ones based on their IC50 values. DNA topoisomerase II? inhibition assay was conducted on the petroleum ether and dichloromethane extracts of these four active species, and almost all tested extracts demonstrated strong inhibition on the enzyme at a concentration of 0.1 mg/mL. Our cytotoxicity screening results were consistent with the findings of the topoisomerase II? inhibition test. This study advocates the significant role of Onosma species in the field of anticancer drug discovery.

DNA network-encapsulated carnosine/ZnO nano-complexes for enhanced antibacterial efficacy and biocompatibility

Kuan-Wen Huang,Cheng-Rung Huang,Kuo-Chung Lan,Chien-Hsiang Chang,Yu-Fon Chen

Kiwifruit genomic DNA was successfully used as a sustainable biomaterial scaffold via BAC cross-linking. • The ZnO@Car@DNA-BAC system enables precision antibacterial release via bacterial nuclease. • Negative ZnO NPs excel in ROS generation, while positive NPs enhance bacterial membrane affinity. • Dual-layered encapsulation mitigates ZnO toxicity, preserving Raw264.7 and HaCaT spheroids viability. • The nano-platform effectively suppresses S. aureus and extends survival in C. elegans . Developing localized, smart antibacterial systems is crucial to overcome the limitations of traditional antibiotics. Here, we report the synthesis of a DNase-responsive nano-platform, ZnO@Car@DNA-BAC, using kiwifruit-derived genomic DNA as a sustainable scaffold. The system is engineered by cross-linking DNA with N,N’-Bis(acryloyl)cystamine (BAC) and incorporating L-carnosine (Car) functionalized ZnO nanoparticles (NPs), enabling targeted therapeutic release triggered by bacterial nucleases. Our findings reveal that while nanoparticle surface charge dictates the immediate therapeutic outcome in terms of bacterial membrane affinity, electron paramagnetic resonance (EPR) analysis confirmed ROS-mediated oxidative stress as a secondary killing mechanism. Crucially, the nanocomposite exhibited excellent biocompatibility in 3D spheroid models derived from Raw264.7 and HaCaT cells. The dual-layered encapsulation effectively mitigated the intrinsic toxicity of ZnO NPs, resulting in significantly higher IC 50 values and preserved metabolic activity within the 3D micro-tissues compared to bare nanoparticles. Following the tissue-level safety validation, the comprehensive nano-platforms were tested in a C. elegans infection model. The results showed a significant suppression of S. aureus colonization and prolonged host survival, regardless of the initial core charge. This study provides a strategic framework for designing stimuli-responsive, charge-tunable biomaterials for precision infection control, balancing robust antibacterial performance with high tissue-level safety.
