Study of the controlled assembly of DNA gated PEI/Chitosan/SiO2 fluorescent sensor

Zheng Chang,Yinghao Mi,Xingwang Zheng

In this paper, polyethylenimine (PEI) and Chitosan were simultaneously one-step doped into silicon dioxide (SiO 2 ) nanoparticles to synthesize PEI/Chitosan/SiO 2 composite nanoparticles. The polymer PEI contained a large amount of amino groups, which can realize the amino functionalized SiO 2 nanoparticles. And, the good pore forming effect of Chitosan was introduced into SiO 2 nanoparticles, and the resulting composite nanoparticles also had a porous structure. In pH 7.4 phosphate buffer solution (PBS), the amino groups of PEI had positive charges, and therefore the fluorescein sodium dye molecule can be loaded into the channels of PEI/Chitosan/SiO 2 composite nanoparticles by electrostatic adsorption. Furthermore, utilizing the diversity of DNA molecular conformation, we designed a high sensitive controllable assembly of DNA gated fluorescent sensor based on PEI/Chitosan/SiO 2 composite nanoparticles as loading materials. The factors affecting the sensing performance of the sensor were investigated, and the sensing mechanism was also further studied.

Exonuclease I assisted fluorometric aptasensor for adenosine detection using 2-AP modified DNA

Haiyan Liu,Yunfeng Bai,Jun Qin,Haiyan Wang,Yuzhen Wang,Zezhong Chen,Feng Feng

A novel sensitive fluorescence method was developed for adenosine detection by using adenosine aptamer, Exo I and a 2-aminopurine-modified DNA (2-AP probe). 2-AP probe was completely complementary to adenosine aptamer. This strategy took advantage of the high binding affinity of adenosine aptamer and the susceptibility of 2-aminopurine (2-AP) to the local base stacking environment. In the absence of the adenosine, the formation of double-stranded DNA (dsDNA) through the hybridization of the aptamer with the 2-AP probe prevented the digestion of 2-AP probe by Exo I. The fluorescence of 2-AP was significantly quenched due to the base-stacking interaction. In the presence of adenosine, the binding of adenosine with the aptamer prevented the hybridization between aptamer and 2-AP probe, leading to the digestion of 2-AP probe by Exo I and the release of 2-AP. The fluorescence was recovered. A limit of detection of 0.30   μM and a linear range from 10   μM to 600   μM ( R 2   =   0.9933) were achieved by this assay. Moreover, adenosine analogs did not produce any significant change in the fluorescence intensity response, indicating good selectivity of this sensor for adenosine detection. Finally, it was used for the diluted serum sample.

An electrochemiluminescence biosensor based on target-responsive DNA hydrogel for T-2 toxin

Siqi Cai,Dejun Li,Fang Luo,Zhenyu Lin,Aiwen Huang,Bin Qiu

In this work, an electrochemiluminescence (ECL) biosensor for T-2 toxin detection has been designed by combining the high specificity of a DNA hydrogel system with the convenience and sensitivity of homogeneous ECL detection. Specifically, A hydrogel was engineered through the reaction between the carboxyl group of hyaluronic acid (HA) and the amino groups of both polyethyleneimine (PEI) and DNA-modified strands, resulting in a three-dimensional network that encapsulates glucose oxidase. Glucose oxidase (GOD) is capable of catalyzing the conversion of glucose into hydrogen peroxide (H₂O₂), which is a co-reactant necessary for the chemiluminescent reagent luminol to emit light. Upon the presence of the target analyte T-2 toxin, the aptamer recognizes and binds to it, leading to the dissociation and cleavage of the hydrogel framework. This process results in the leakage of the encapsulated GOD into the supernatant. Subsequently, Adding the collected supernatant to a phosphate-buffered saline (PBS) solution containing glucose and luminol for ECL testing yields a noticeable signal change. This sensor eliminates the need for electrode modification, simplifying the operation. Within a concentration range of 10 fg/mL to 100 ng/mL, the ECL signal intensity exhibits an excellent linear relationship with the logarithm of the target concentration, with a detection limit as low as 0.32 fg/mL. The method also demonstrates excellent reproducibility and stability. The sensor demonstrated precise detection capabilities in actual milk and beer samples, a crucial aspect for research focused on specific targets.

BUB1B promotes cisplatin resistance in gastric cancer via Rad51-mediated DNA damage repair

Zhe Qin,Fangzhou Ye,Jiayi Wang,Jun Jiang,Xiaohong Zhang,Huanqing Li,Li Feng

Background Cisplatin resistance significantly impedes the treatment of gastric cancer (GC). This work examined the possible therapeutic target status and function of BUB1B in controlling cisplatin resistance. Methods Following the identification of differentially expressed genes (DEGs), protein-protein interaction (PPI) network analysis was conducted using datasets from the Cancer Genome Atlas-stomach adenocarcinoma (TCGA-STAD), GSE51575, and GSE79973. Functional tests assessed the effect of BUB1B overexpression and knockdown on the GC cells. Enrichment analysis and RNA-seq identified pathways linked to BUB1B . Additionally, the function of BUB1B in GC cells resistant to cisplatin in regulating DNA repair was examined, as its relationship with Rad51 inhibitor (B02) in regulating cell cycle, proliferation, and apoptosis. The combined effects of Rad51 suppression and BUB1B overexpression on tumor development in cisplatin-resistant GC cells were further validated in vivo xenograft models. Results Significant overexpression of six critical overlapping genes was seen in GC tissues. The GC cell invasion, migration, and proliferation processes were improved by BUB1B overexpression, whereas BUB1B knockdown prevented these outcomes. Genes involved in DNA repair were downregulated by BUB1B knockdown, according to an RNA-seq study. BUB1B overexpression boosted cell survival via modulating cell cycle proteins, but BUB1B knockdown hampered DNA repair and increased death in cisplatin-resistant GC cells. Overexpression of BUB1B enhanced tumor development in vivo and counteracted the inhibitory effects of B02 on cell growth. Conclusion BUB1B enhances cisplatin resistance in gastric cancer by regulating DNA repair and cell cycle progression, suggesting that targeting BUB1B may be a feasible therapeutic strategy.

Antidiabetic Close Loop Based on Wearable DNA–Hydrogel Glucometer and Implantable Optogenetic Cells

Tiantian Man,Guiling Yu,Fulin Zhu,Yaqi Huang,Yueyu Wang,Yan Su,Shengyuan Deng,Hao Pei,Li Li,Haifeng Ye,Ying Wan

Diabetes mellitus and its associated secondary complications have become a pressing global healthcare issue. The current integrated theranostic plan involves a glucometer-tandem pump. However, external condition-responsive insulin delivery systems utilizing rigid glucose sensors pose challenges in on-demand, long-term insulin administration. To overcome these challenges, we present a novel model of antidiabetic management based on printable metallo-nucleotide hydrogels and optogenetic engineering. The conductive hydrogels were self-assembled by bioorthogonal chemistry using oligonucleotides, carbon nanotubes, and glucose oxidase, enabling continuous glucose monitoring in a broad range (0.5–40 mM). The optogenetically engineered cells were enabled glucose regulation in type I diabetic mice via a far-red light-induced transgenic expression of insulin with a month-long avidity. Combining with a microchip-integrated microneedle patch, a prototyped close-loop system was constructed. The glucose levels detected by the sensor were received and converted by a wireless controller to modulate far-infrared light, thereby achieving on-demand insulin expression for several weeks. This study sheds new light on developing next-generation diagnostic and therapy systems for personalized and digitalized precision medicine.

Direct electrochemical sensor for label-free DNA detection based on zero current potentiometry

Nai-ying Wu,Wei Gao,Xu-lun He,Zhu Chang,Mao-tian Xu

A direct electrochemical DNA biosensor based on zero current potentiometry was fabricated by immobilization of ssDNA onto gold nanoparticles (AuNPs) coated pencil graphite electrode (PGE). One ssDNA/AuNPs/PGE was connected in series between clips of working and counter electrodes of a potentiostat , and then immersed into the solution together with a reference electrode , establishing a novel DNA biosensor for specific DNA detection. The variation of zero current potential difference (Δ E zcp ) before and after hybridization of the self-assembled probe DNA with the target DNA was used as a signal to characterize and quantify the target DNA sequence . The whole DNA biosensor fabrication process was characterized by cyclic voltammetry and electrochemical impedance spectroscopy with the use of ferricyanide as an electrochemical redox indicator . Under the optimized conditions, Δ E zcp was linear with the concentrations of the complementary target DNA in the range from 10   nM to 1   μM, with a detection limit of 6.9   nM. The DNA biosensor showed a good reproducibility and selectivity . Prepared DNA biosensor is facile and sensitive, and it eliminates the need of using exogenous reagents to monitor the oligonucleotides hybridization.

Aptamer and phosphorothioated DNA engineered liposomes as a targeted intracellular protein delivery system

Jiamei LI,An YAN,Mingquan WANG,Di LI

Targeted delivery of proteins into desired cell groups is crucial for disease therapy and cellular functionalization. However, current delivery methods face severe side effects and off-target problems, making it difficult to achieve cell-targeted protein delivery. Herein, we developed a user-friendly membrane fusion liposome for cancer cell-targeted protein delivery. Phosphorothioated DNA-mediated membrane fusion was employed as an efficient transmembrane delivery approach. The phosphorothioated DNA was capped with the AS1411 aptamer, which specifically recognizes nucleolar proteins on the cancer cell membrane, enabling a controllable delivery of proteins into targeted cancer cells. This delivery system exhibited commendable biocompatibility and targeted delivery ability, thereby realizing highly effective cancer cell inhibition in vitro. The in vivo results further suggested that the membrane protein-responsive membrane fusion delivery system offers a new avenue for highly biocompatible and targeted protein delivery.

A label-free electrochemical aptasensor based on graphene oxide/double-stranded DNA nanocomposite

Yu Li,Qi Wang,Yuting Zhang,Dongmei Deng,Haibo He,Liqiang Luo,Zhenxin Wang

A novel label-free electrochemical impedance aptasensor based on a gold nanoparticles/double-stranded DNA-graphene (AuNPs/dsDNA-GO) nanocomposite modified glassy carbon electrode was presented for quantitative determination of thrombin. GO was covalently functionalized with dsDNA via a facile amidation process, and then AuNPs were electrodeposited onto the surface of dsDNA-GO. The morphology, conductivity and interaction of the as-prepared nanocomposites were characterized by scanning electron microscopy, cyclic voltammetry, electrochemical impedance spectroscopy (EIS), Raman and Fourier transform infrared spectroscopy. The thrombin-binding aptamer (TBA) was conjugated to AuNPs via gold-thiol chemistry to construct electrochemical aptasensing platform, and the specific recognition between TBA and thrombin was monitored by EIS. Under optimum conditions, thrombin could be quantified in a wide range of 0.1–100   nM ( R 2   =   0.9960) with low detection limit of 0.06   nM (S/N   =   3).

A superstructure-based electrochemical assay for signal-amplified detection of DNA methyltransferase activity

Hui Zhang,Yin Yang,Huilei Dong,Chenxin Cai

DNA methyltransferase (MTase) activity is highly correlated with the occurrence and development of cancer. This work reports a superstructure-based electrochemical assay for signal-amplified detection of DNA MTase activity using M.SssI as an example. First, low-density coverage of DNA duplexes on the surface of the gold electrode was achieved by immobilized mercaptohexanol, followed by immobilization of DNA duplexes. The duplex can be cleaved by BstUI endonuclease in the absence of DNA superstructures. However, the cleavage is blocked after the DNA is methylated by M.SssI. The DNA superstructures are formed with the addition of helper DNA. By using an electroactive complex, RuHex, which can bind to DNA double strands, the activity of M.SssI can be quantitatively detected by differential pulse voltammetry . Due to the high site-specific cleavage by BstUI and signal amplification by the DNA superstructure , the biosensor can achieve ultrasensitive detection of DNA MTase activity down to 0.025   U/mL. The method can be used for evaluation and screening of the inhibitors of MTase, and thus has potential in the discovery of methylation-related anticancer drugs.

Semipermeable Functional DNA-Encapsulated Nanocapsules as Protective Bioreactors for Biosensing in Living Cells

Cheng-Yi Hong,Shu-Xian Wu,Shi-Hua Li,Hong Liang,Shan Chen,Juan Li,Huang-Hao Yang,Weihong Tan

The development of functional DNA-based nanosensors in living cells has experienced some design challenges, including, for example, poor cellular uptake, rapid nuclease degradation, and high false positives. Herein, we designed selectively permeable poly(methacrylic acid) (PMA) nanocapsules to encapsulate functional DNAs for metal ions and small-molecules sensing in living cells. Since functional DNAs are concentrated in the nanocapsules, an increasing reaction rate is obtained in vitro. During endocytosis, polymeric capsules simultaneously improve cellular uptake of functional DNAs and preserve their structural integrity inside the confined capsule space. More importantly, selective shell permeability allows for the free diffusion of small molecular targets through capsule shells but limits the diffusion of large biomolecules, such as nuclease and nonspecific protein. Compared to the free DNAzyme, PMA nanocapsules could reduce false positives and enhance detection accuracy. Furthermore, PMA nanocapsules are biocompatible and biodegradable. Through the controllability of wall thickness, permeability, and size distribution, these nanocapsules could be expanded easily to other targets, such as microRNAs, small peptides, and metabolites. These nanocapsules will pave the way for in situ monitoring of various biological processes in living cells and in vivo.

Highly sensitive electrochemical biosensor based on nonlinear hybridization chain reaction for DNA detection

Liping Jia,Shanshan Shi,Rongna Ma,Wenli Jia,Huaisheng Wang

In the present work we demonstrated an ultrasensitive detection platform for specific DNA based on nonlinear hybridization chain reaction (HCR) by triggering chain-branching growth of DNA dendrimers . HCR was initiated by target DNA ( t DNA) and finally formed dendritic structure by self-assembly. The electrochemical signal was drastically enhanced by capturing multiple catalytic peroxidase with high-ordered growth. Electrochemical signals were obtained by measuring the reduction current of oxidized 3, 3′, 5, 5′-tetramethylbenzidine sulfate (TMB), which was generated by HRP in the presence of H 2 O 2 . This method exhibited ultrahigh sensitivity to t DNA with detection limit of 0.4   fM. Furthermore, the biosensor was also capable of discriminating single-nucleotide difference among concomitant DNA sequences .

Integration of G-quadruplex and DNA-templated Ag NCs for nonarithmetic information processing

Ru-Ru Gao,Tian-Ming Yao,Xiao-Yan Lv,Yan-Yan Zhu,Yi-Wei Zhang,Shuo Shi

To create sophisticated molecular logic circuits from scratch, you may not believe how common the building blocks can be and how diverse and powerful such circuits can be when scaled up. Using the two simple building blocks of G-quadruplex and silver nanoclusters (Ag NCs), we experimentally construct a series of multifunctional, label-free, and multi-output logic circuits to perform nonarithmetic functions: a 1-to-2 decoder, a 4-to-2 encoder, an 8-to-3 encoder, dual transfer gates, a 2 : 1 multiplexer, and a 1 : 2 demultiplexer. Moreover, a parity checker which is capable of identifying odd and even numbers from natural numbers is constructed conceptually. Finally, a multi-valued logic gate (ternary inhibit gate) is readily achieved by taking this DNA/Ag NC system as a universal platform. All of the above logic circuits share the same building blocks, indicating the great prospects of the assembly of nanomaterials and DNA for biochemical logic devices. Considering its biocompatibility, the novel prototypes developed here may have potential applications in the fields of biological computers and medical diagnosis and serve as a promising proof of principle in the not-too-distant future.
