In the present work we demonstrated an ultrasensitive detection platform for specific DNA based on nonlinear hybridization chain reaction (HCR) by triggering chain-branching growth of DNA dendrimers . HCR was initiated by target DNA ( t DNA) and finally formed dendritic structure by self-assembly. The electrochemical signal was drastically enhanced by capturing multiple catalytic peroxidase with high-ordered growth. Electrochemical signals were obtained by measuring the reduction current of oxidized 3, 3′, 5, 5′-tetramethylbenzidine sulfate (TMB), which was generated by HRP in the presence of H 2 O 2 . This method exhibited ultrahigh sensitivity to t DNA with detection limit of 0.4 fM. Furthermore, the biosensor was also capable of discriminating single-nucleotide difference among concomitant DNA sequences .

Two general and reliable fluorescence sensors were proposed in this work utilizing aptamer DNA-templated silver nanoclusters (Ag NCs). Both DNA-AgNCs could be used for label-free detecting of ATP with the limits of detection of 0.44 and 0.65 mM. One of them was further applied to monitor the activity of adenosine deaminase (ADA). In our effort to elucidate the light-up mechanism, we studied a total of six Ag NCs prepared by different DNA sequences , and found that they showed different sensitivity to ATP. Both BT3T3- and BT3T3(R)-templated Ag NCs were chose to make particular studies by UV–vis, TEM, fluorescence, and TCSPC methods. The results showed that when DNA-Ag NCs was kept for 1.5 h and presented a strong fluorescence, the addition of ATP failed to cause a large change of fluorescence intensity ; on the contrary, after Ag NCs was kept for 24 h and emitted a weak fluorescence, adding ATP was able to result in the large fluorescence enhanced of 43 and 33 times for BT3T3- and BT3T3(R)-templated Ag NCs, respectively. The possible mechanism was also suggested that ATP binding to aptamer segment of template induced the change of the DNA secondary structure , which made the aggregated Ag nanoparticles disperse into Ag NCs with an average diameter of about 2 nm that were responsible for the large fluorescence increase. Moreover, ATP could protect the fluorescence intensity of BT3T3(R)-templated Ag NCs from quenching for at least 9 h.

To create sophisticated molecular logic circuits from scratch, you may not believe how common the building blocks can be and how diverse and powerful such circuits can be when scaled up. Using the two simple building blocks of G-quadruplex and silver nanoclusters (Ag NCs), we experimentally construct a series of multifunctional, label-free, and multi-output logic circuits to perform nonarithmetic functions: a 1-to-2 decoder, a 4-to-2 encoder, an 8-to-3 encoder, dual transfer gates, a 2 : 1 multiplexer, and a 1 : 2 demultiplexer. Moreover, a parity checker which is capable of identifying odd and even numbers from natural numbers is constructed conceptually. Finally, a multi-valued logic gate (ternary inhibit gate) is readily achieved by taking this DNA/Ag NC system as a universal platform. All of the above logic circuits share the same building blocks, indicating the great prospects of the assembly of nanomaterials and DNA for biochemical logic devices. Considering its biocompatibility, the novel prototypes developed here may have potential applications in the fields of biological computers and medical diagnosis and serve as a promising proof of principle in the not-too-distant future.

DNA methyltransferase (MTase) activity is highly correlated with the occurrence and development of cancer. This work reports a superstructure-based electrochemical assay for signal-amplified detection of DNA MTase activity using M.SssI as an example. First, low-density coverage of DNA duplexes on the surface of the gold electrode was achieved by immobilized mercaptohexanol, followed by immobilization of DNA duplexes. The duplex can be cleaved by BstUI endonuclease in the absence of DNA superstructures. However, the cleavage is blocked after the DNA is methylated by M.SssI. The DNA superstructures are formed with the addition of helper DNA. By using an electroactive complex, RuHex, which can bind to DNA double strands, the activity of M.SssI can be quantitatively detected by differential pulse voltammetry . Due to the high site-specific cleavage by BstUI and signal amplification by the DNA superstructure , the biosensor can achieve ultrasensitive detection of DNA MTase activity down to 0.025 U/mL. The method can be used for evaluation and screening of the inhibitors of MTase, and thus has potential in the discovery of methylation-related anticancer drugs.

2,3,7,8-Tetrachlorodibenzo-p-dioxin (TCDD) is a highly toxic persistent organic pollutant (POP) that can induce DNA damage within cells. Although oxidative stress is one of the primary mechanisms causing DNA damage, its role in the process of TCDD-induced DNA damage remains unclear. In this study, the TCDD-induced production of reactive oxygen species (ROS) and the occurrence of DNA damage at the AP site were monitored simultaneously. Further investigation revealed that TCDD impaired the activities of superoxide dismutase (SOD) and catalase (CAT), compromising the cellular antioxidant defense system. Consequently, this led to an increase in the production of O 2 .− and NO, thus inducing DNA damage at the AP site under oxidative stress. Our findings were further substantiated by the upregulation of key genes in the base excision repair (BER) pathway and the absence of DNA AP site damage after inhibiting O 2 .− and NO. In addition, transcriptome sequencing revealed that TCDD induces DNA damage by upregulating genes associated with oxidative stress in the mitogen-activated protein kinase (MAPK), cyclic adenosine monophosphate (cAMP), and breast cancer pathways. This study provides important insights into the toxicity mechanisms of TCDD.

Background Cisplatin resistance significantly impedes the treatment of gastric cancer (GC). This work examined the possible therapeutic target status and function of BUB1B in controlling cisplatin resistance. Methods Following the identification of differentially expressed genes (DEGs), protein-protein interaction (PPI) network analysis was conducted using datasets from the Cancer Genome Atlas-stomach adenocarcinoma (TCGA-STAD), GSE51575, and GSE79973. Functional tests assessed the effect of BUB1B overexpression and knockdown on the GC cells. Enrichment analysis and RNA-seq identified pathways linked to BUB1B . Additionally, the function of BUB1B in GC cells resistant to cisplatin in regulating DNA repair was examined, as its relationship with Rad51 inhibitor (B02) in regulating cell cycle, proliferation, and apoptosis. The combined effects of Rad51 suppression and BUB1B overexpression on tumor development in cisplatin-resistant GC cells were further validated in vivo xenograft models. Results Significant overexpression of six critical overlapping genes was seen in GC tissues. The GC cell invasion, migration, and proliferation processes were improved by BUB1B overexpression, whereas BUB1B knockdown prevented these outcomes. Genes involved in DNA repair were downregulated by BUB1B knockdown, according to an RNA-seq study. BUB1B overexpression boosted cell survival via modulating cell cycle proteins, but BUB1B knockdown hampered DNA repair and increased death in cisplatin-resistant GC cells. Overexpression of BUB1B enhanced tumor development in vivo and counteracted the inhibitory effects of B02 on cell growth. Conclusion BUB1B enhances cisplatin resistance in gastric cancer by regulating DNA repair and cell cycle progression, suggesting that targeting BUB1B may be a feasible therapeutic strategy.

The lateral flow assay is a strip-based analytical method for the portable and convenient detection of analytes of interest. It has the advantages of visual observation, autonomous sample flow, fast coloration time, minimal tedious operation procedures, and reliance on specialized instruments. However, the rough surface of the nitrocellulose membrane renders it difficult for the immobilized nucleic acids to remain in an ordered arrangement, and the immobilized nucleic acids are also liable to be digested in a complex matrix, inducing limited sensitivity and anti-interference. In this work, we demonstrate that the decoration of DNA nanostructures on lateral flow strips can improve assay sensitivity and anti-interference in comparison with commonly studied single-stranded DNA-disposed strips. DNA nanostructures enable probes to be more orderly and arranged on the strip and provide protection. Using adenosine 5′-triphosphate (ATP) as an analyte, a DNA tetrahedron reformative lateral flow strip has increased sensitivity and improved reliability in detection. The DNA nanostructure-decorated lateral flow strip is further successfully applied for ATP detection in real samples, such as bacterium testing and tableware cleanliness checking, by detection of the ATP content therein.

Apurinic/apyrimidinic endonuclease 1/redox effector factor 1 (APE1/ref-1, APE1), a vital protein for DNA repair and cellular redox regulation, is frequently overexpressed in tumor cells, underscoring the importance of developing sensitive detection methods for early cancer diagnosis. However, the rapid detection and visualization of nuclear APE1 in tumor cells are still challenging. In this study, we successfully developed a novel DNA fluorescent nanoprobe based on polyamidoamine (PAMAM) for the rapid detection of cytoplasmic and nuclear APE1. The PAMAM surface was modified with arginine (Arg), named PR, and its hydrophobic core encapsulated the 1,6,7,12-tetrachloroperylene tetracarboxylic acid dianhydride (TA) dye to construct fluorescent nanoparticles (TPR). Furthermore, an APE1-responsive dsDNA (SP) was linked on the TPR surface, containing apurinic/apyrimidinic sites (AP sites) and the black hole quencher 2 (BHQ2) and ensuring that fluorescence remains off in the absence of APE1. TPR-SP exhibited a detection range of 0.125–25 U mL–1 and a detection limit as low as 0.03 U mL–1. Compared with the Arg-free nanoprobes (TP-SP), TPR-SP significantly accelerated endocytosis and nuclear penetration, reducing the APE1 detection time to one-quarter (from 2 to 0.5 h). Notably, the APE1 signal in the whole nucleus can also be significantly detected. Thus, the TPR nanoprobe achieves the rapid enrichment and amplification of fluorescence signals, leading to highly sensitive whole cellular APE1 detection. This innovative and efficient detection method greatly expands the technological means for early cancer detection.

In this paper, polyethylenimine (PEI) and Chitosan were simultaneously one-step doped into silicon dioxide (SiO 2 ) nanoparticles to synthesize PEI/Chitosan/SiO 2 composite nanoparticles. The polymer PEI contained a large amount of amino groups, which can realize the amino functionalized SiO 2 nanoparticles. And, the good pore forming effect of Chitosan was introduced into SiO 2 nanoparticles, and the resulting composite nanoparticles also had a porous structure. In pH 7.4 phosphate buffer solution (PBS), the amino groups of PEI had positive charges, and therefore the fluorescein sodium dye molecule can be loaded into the channels of PEI/Chitosan/SiO 2 composite nanoparticles by electrostatic adsorption. Furthermore, utilizing the diversity of DNA molecular conformation, we designed a high sensitive controllable assembly of DNA gated fluorescent sensor based on PEI/Chitosan/SiO 2 composite nanoparticles as loading materials. The factors affecting the sensing performance of the sensor were investigated, and the sensing mechanism was also further studied.

Accurately and sensitively identifying and killing cancer cells, especially those in deep tissues, is of paramount importance but presents significant challenges. Herein, a membrane protein and adenosine triphosphate (ATP)-driven DNA logic gate-modified liposome is designed to coat zinc peroxide (ZP) nanoparticles integrated with nanozymes (ZP/RuTe@L/DNA) to accurately identify and induce cell apoptosis in cancer cells through a reactive oxygen species (ROS)-mediated mechanism under acid conditions in cancer cells. In this system, DNA logic gate-functionalized liposomes are loaded with ZP and nanozymes, while HeLa cancer cells are functionalized with a DNA segment that is complementary to a segment of the DNA logic gate. For the DNA logic gate, a DNA aptamer was employed for membrane protein recognition, and another aptamer was used for the response of extracellular ATP. Activation of the DNA logic gate occurs only when both biomarkers are simultaneously present. Once activated, the DNA logic gate-modified liposome could hybridize with DNA segment-modified HeLa cells, leading to liposome–HeLa cell fusion and the release of ZP/RuTe into HeLa cells. Under acid conditions, ZP could decompose to release H2O2 and Zn2+, which could promote the production of •O2– and H2O2 by inhibiting the electron transport chain. Concurrently, the released RuTe exhibits glutathione (GSH) depletion and peroxidase (POD) and nicotinamide adenine dinucleotide (NADH) peroxidase-like activities, generating highly toxic hydroxyl radical (•OH), disrupting the cellular redox homeostasis, and inducing cell apoptosis. The ZP/RuTe@L/DNA system could not only accurately detect cancer cells in complex cell mixtures but also present a novel method for liposome–membrane fusion processes in drug delivery. This study presents significant potential for application in precise cancer diagnosis and therapy.

A biosensor based on solid-state nanochannels of anodic aluminum oxide (AAO) membrane for both electrochemical and naked-eye detection of microRNA-31 (MiR-31) is proposed. For this purpose, MoS 2 nanosheets, which possess different adsorption capabilities to single-stranded and double-stranded nucleic acids, are deposited onto the top surface of the AAO membrane. Moreover, multi-functional DNA nanostructure have been designed by linking a G-rich sequence for folding to a G- quadruplex at three vertices and a complementary sequence of MiR-31 at the other one vertex of a DNA tetrahedron. In the absence of MiR-31, the tetrahedron DNAzyme probe formed after the addition of hemin can mediate the deposition of insoluble on MoS 2 /AAO, which not only enables the color change of the membrane but also gates the transport of K 3 [Fe(CN) 6 ] across the nanochannels. Therefore, the detection of MiR-31 is realized by both visual observation of the brown color and measuring the electrochemical redox current of [Fe(CN) 6 ] 3 − . Using this biosensor, a detection limit as low as 0.06 fM is achieved. The dual-mode detection method also exhibits good specificity, reproducibility, and stability, demonstrating potential application in the diagnosis of oral squamous cell carcinoma and other related biological purposes. In this work, an electrochemiluminescence (ECL) biosensor for T-2 toxin detection has been designed by combining the high specificity of a DNA hydrogel system with the convenience and sensitivity of homogeneous ECL detection. Specifically, A hydrogel was engineered through the reaction between the carboxyl group of hyaluronic acid (HA) and the amino groups of both polyethyleneimine (PEI) and DNA-modified strands, resulting in a three-dimensional network that encapsulates glucose oxidase. Glucose oxidase (GOD) is capable of catalyzing the conversion of glucose into hydrogen peroxide (H₂O₂), which is a co-reactant necessary for the chemiluminescent reagent luminol to emit light. Upon the presence of the target analyte T-2 toxin, the aptamer recognizes and binds to it, leading to the dissociation and cleavage of the hydrogel framework. This process results in the leakage of the encapsulated GOD into the supernatant. Subsequently, Adding the collected supernatant to a phosphate-buffered saline (PBS) solution containing glucose and luminol for ECL testing yields a noticeable signal change. This sensor eliminates the need for electrode modification, simplifying the operation. Within a concentration range of 10 fg/mL to 100 ng/mL, the ECL signal intensity exhibits an excellent linear relationship with the logarithm of the target concentration, with a detection limit as low as 0.32 fg/mL. The method also demonstrates excellent reproducibility and stability. The sensor demonstrated precise detection capabilities in actual milk and beer samples, a crucial aspect for research focused on specific targets.
